Part 1– Knowledge review and gap analysis: Resource condition monitoring in the Pilbara and Kimberley regions of Western Australia

This report details extensive literature searches for both research and monitoring programs that have been undertaken in the marine and coastal environments of the Pilbara and Kimberley region of northern Western Australia. The Pilbara and Kimberley region is remote and difficult to access, resulting in very little monitoring effort of the marine and coastal environments in that region.

Attempts to characterize and study the population dynamics of the softshell clam Mya arenaria in relation to a mutation which confers resistance to paralytic shellfish toxins are complicated by a lack of non-lethal genotyping techniques, reliable tagging methods and an understanding of the inheritance patterns of the marker. Presented here, is a straightforward and non-lethal technique for clam genotyping, a new method for the long term tagging of clams, and the offspring genotype frequencies from a number of pair matings between clams of known genotype. The salinity and vertical density structure (stratification) of the Gulf of Maine strongly influence the physical and biological character of the region including: circulation and transport, vertical mixing, and primary productivity. Variability in salinity and stratification also provides insights into the character and timing of the oceanic waters entering the region, a key to predicting regional climate change. This thesis addresses outstanding questions related to variability in salinity and the relative role of salinity and temperature in creating stratification. Hourly observations from Ocean Observing System buoys throughout the Gulf provide the primary data source for this investigation. Analysis of estimated …

The Chesapeake Bay blue crab, Callinectes sapidus, is an important species both ecologically and as a fishery. Fishery dependent and independent data indicate that the population declined abruptly in the mid-1990s and has remained low. Previous work prior to the decline in population abundance found a significant relationship between size and fecundity for mature females. As with many heavily fished populations, this population has experienced a reduction in the size at maturity. The objectives of this study were to reassess the fecundity of the population, determine the lipid and protein energy allocated for reproduction, and to examine the concentrations …

Seagrasses are significant ecological and biogeochemical agents in shallow water ecosystems throughout the world. In many regions, seagrass meadows occupy a sufficient fraction of the coastal zone, and generate optical signatures that can be observed from space. Bio-optical models of light absorption and scattering by submerged plant canopies for certain species such as Thalassia testudinum and Zostera marina have successfully modeled the plane irradiance distribution and photosynthesis within the submerged canopies. Coupled individual-based models that simulate Adélie penguin ( Pygoscelis adeliae) chick growth and adult foraging behavior during the chick growth period were developed and used to explore factors that influence chick fledging mass and adult foraging energetics off the western Antarctic Peninsula (WAP). Adélie penguin colonies in this region are undergoing changes in population size that have been correlated with climate-driven alteration of the marine and terrestrial environment. Ships' ballast has been implicated as a vector in the dispersal of invasive species into new environments. Numerous cases have been documented for the introduction of macroorganisms via ballasting operations, but what is less known is the role of ballast water and residuals in the spread of potentially harmful microbes, especially with reference to novel genotypes. Of particular interest are the genes encoding for various forms of antibiotic resistance, many of which are carried on mobile genetic elements. While multiple phylogenetic markers have been used in the culture independent study of microcystin producing cyanobacteria, in only a few instances have multiple markers been studied within individual cells, and in all cases these studies have been conducted with cultured isolates. Here, we isolate and evaluate large DNA fragments (> 6 kb) encompassing two genes involved in microcystin biosynthesis (mcyA2 and mcyB1) and use them to identify the source of gene fragments found in water samples. The CLAW hypothesis argues that a negative feedback mechanism involving phytoplankton-derived dimethylsulfoniopropionate (DMSP) could mitigate increasing sea surface temperatures that result from global warming. DMSP is converted to the climatically active dimethylsulfide (DMS), which is transferred to the atmosphere and photochemically oxidized to sulfate aerosols, leading to increases in planetary albedo and cooling of the Earth’s atmosphere. A shipboard incubation experiment was conducted to investigate the effects of increased temperature and pCO2 on the algal community structure of the North Atlantic spring bloom and their subsequent impact on particulate and dissolved DMSP concentrations (DMSPp and DMSPd). Microbial rhodopsins are membrane proteins that utilize a retinal chromophore to harvest sunlight for energetic and photosensory functions. Recently, a group of novel rhodopsin sequences named ‘actinorhodopsins’ (ActRs) was hypothesized to exist among uncultured planktonic Actinobacteria. ActRs were discovered by mining metagenomic data obtained during the Venter Institute’s Global Ocean Sampling expedition, from a hypersaline lagoon, two estuaries and a freshwater lake. On the basis of these findings, and many studies that show Actinobacteria are common inhabitants of lakes, we predicted that ActR genes would likely be present in other freshwater habitats and among the genomes of cultivated Actinobacteria …

The late stage of the North East Atlantic (NEA) spring bloom was investigated during June 2005 along a transect section from 45 to 66° N between 15 and 20° W in order to characterize the contribution of siliceous and calcareous phytoplankton groups and describe their distribution in relation to environmental factors. We measured several biogeochemical parameters such as nutrients, surface trace metals, algal pigments, biogenic silica (BSi), particulate inorganic carbon (PIC) or calcium carbonate, particulate organic carbon, nitrogen and phosphorus (POC, PON and POP, respectively), as well as transparent exopolymer particles (TEP). ABSTRACT: The North Atlantic spring bloom is one of the largest annual biological events in the ocean, and is characterized by dominance transitions from siliceous (diatoms) to calcareous (coccolithophores) algal groups. To study the effects of future global change on these phytoplankton and the biogeochemical cycles they mediate, a shipboard continuous culture experiment (Ecostat) was conducted in June 2005 during this transition period. Iron availability and temperature are important limiting factors for the biota in many areas of the world ocean, and both have been predicted to change in future climate scenarios. However, the impacts of combined changes in these two key factors on microbial trophic dynamics and nutrient cycling are unknown. We examined the relative effects of iron addition (+1 nM) and increased temperature (+4 degrees C) on plankton assemblages of the Ross Sea, Antarctica, a region characterized by annual algal blooms and an active microbial community. Although zooplankton carcasses can be quite prevalent within aquatic systems, they have largely been overlooked in most zooplankton population studies. Anthropogenic stressors can potentially increase the overall abundance of carcasses on a local scale. Once a carcass is present within a system, the fate of its biomass is of considerable interest as it may be remineralized within the water column or transported to depth. Through the collection of field samples I assessed the possibility of an anthropogenic stressor (boat-generated turbulence) as a potential source of nonconsumptive mortality. Delaware Bay oyster (Crassostrea virginica) populations are influenced by two lethal parasites that cause Dermo and MSX diseases. As part of the US National Science Foundation Ecology of Infectious Diseases initiative, a program developed for Delaware Bay focuses on understanding how oyster population genetics and population dynamics interact with the environment and these parasites to structure he host populations, and how these interactions might modified by climate change. The West Antarctic Peninsula region is an important source of Antarctic krill (Euphausia superba) in the Southern Ocean. From 1980-2004 abundance and concentration of phytoplankton and zooplankton, krill reproductive and recruitment success and seasonal sea ice extent here were significantly correlated with the atmospheric Southern Oscillation Index and exhibited three- to five-year frequencies characteristic of El Nino-Southern Oscillation (ENSO) variability. This linkage was associated with movements of the Southern Antarctic Circumpolar Current Front and Boundary, a changing influence of Antarctic Circumpolar Current and Weddell Sea waters, and eastward versus westward flow and mixing processes that are consistent with forcing by …

We compared ingress patterns of Atlantic croaker Micropogonias undulatus larvae into Chesapeake Bay, USA, with published ingress patterns through barrier island inlets, the accepted model for larval fish ingress. This model asserts that larvae ingress on night flood tides at the flooddominated side of the inlet and at all depths. At the Chesapeake Bay mouth and in the adjacent coastal waters, we compared the distribution of abundance, size, age, and growth rates of croaker prior to ingress, In contrast to the barrier island inlet model, croaker larvae were more abundant at depth than closer to the surface regardless of location. …

We investigated the phosphorus (P) status and N2 fixation rates of Trichodesmium populations from the North Pacific, western South Pacific, and western North Atlantic. Colonies of Trichodesmium were collected and analyzed for endogenous alkaline phosphatase (AP) activity using enzyme-labeled fluorescence ( ELF) and for nitrogenase activity using acetylene reduction. AP hydrolyzes dissolved inorganic phosphate (DIP) from dissolved organic phosphorus and is active in Trichodesmium colonies experiencing P stress. Across multiple stations in the subtropical North and South Pacific, there was low to moderate ELF labeling in Trichodesmium, although labeling was present in other taxa. During the course of a year, we repeatedly collected high-resolution vertical fluorometer data timed to coincide with a specific state during the tidal cycle. Shallow, hard-bottom habitat constitutes approximately 30% of the coastal waters of south Florida, United States, yet it is a chronically understudied feature of the marine seascape in this region. In this study, we characterised the general biogeographic and structural features of shallow benthic hard-bottom communities in the Florida Keys, and related those to the abundance of juvenile Caribbean spiny lobster (Panulirus argus), the target of one of Florida's most economically valuable fisheries. Caribbean spiny lobster (Panulirus argus) settle preferentially in macroalgal-covered hard-bottom habitat, but seagrass is more prevalent in Florida (United States) and the Caribbean, so even low settlement of lobsters within seagrass could contribute substantially to recruitment if post-settlement survival and growth were high. We tested the role of seagrass and hard-bottom habitats for P. argus recruitment in three ways. We first explored possible density-dependent regulation of early benthic juvenile lobster survival within cages deployed in seagrass and hard-bottom habitats.
