This dissertation has developed, implemented and tested a novel computer based system (AUTOALIGN) that incorporates an algorithm for the alignment of functional Magnetic Resonance Image (fMRI) time series. The algorithm assumes the human brain to be a rigid body and computes a head coordinate system on the basis of three reference points that lie on the directions correspondent to two of the eigenvectors of inertia of the volume, at the intersections with the head boundary. The eigenvectors are found weighting the inertia components with the voxel's intensity values assumed as mass. The three reference points are found in the same …

The collaborative model is a detailed cognitive model that takes into consideration the cognitive and social activities that occur during collaborative problem solving and program development. Due to the recent explosion of information in the biomedical field, it is hard for a single researcher to review the complex network involving genes, proteins, and interactions. We are currently building GeneScene, a toolkit that will assist researchers in reviewing existing literature, and report on the first phase in our development effort: extracting the relevant information from medical abstracts. We are developing a medical parser that extracts information, fills basic prepositional-based templates, and combines the templates to capture the underlying sentence logic. We tested our parser on 50 unseen abstracts and found that it extracted 246 templates with a …

We propose improved pricing and market mix can improve the profitability of the freight transportation provider through the reduction of equipment repositioning costs. We hypothesize that because of complexities surrounding pricing and equipment repositioning costing, existing pricing strategies in freight transportation fail to fully consider these costs. We test this hypothesis in an applied setting in which Monte Carlo simulation captures the stochasticity of market conditions inherent in the problem. We use a heuristic to improve the nondifferentiable, discontinuous objective function.

The Dynamic Hypermedia Engine (DHE) enhances analytical applications by adding relationships, semantics and other metadata to the application's output and user interface. DHE also provides additional hypermedia navigational, structural and annotation functionality. These features allow application developers and users to add guided tours, personal links and sharable annotations, among other features, into applications. DHE runs as a middleware between the application user interface and its business logic and processes, in a n-tier architecture, supporting the extra functionalities without altering the original systems by means of application wrappers.

Exam Processing System is a necessity to every Institution of higher learning and universities, due to the amount of students taking exams every year, the blooming of information technology era and achieving the paperless environment goal. Knowledge discovery, in databases, also known as data mining, is aimed to find significant information from a set of data. The knowledge to be mined from the dataset may refer to patterns, association rules, classification and clustering rules, and so forth. In this dissertation, we present a neural network approach to finding knowledge in biological databases. Specifically, we propose new methods to process biological sequences in two case studies: the classification of protein sequences and the prediction of E. Coli promoters in DNA sequences.
