Agent-Based Modeling Of Cellular Dynamics In Adoptive Cell Therapies, Yujia Wang Aug 2026

Agent-Based Modeling Of Cellular Dynamics In Adoptive Cell Therapies, Yujia Wang

Dissertations and Theses (Open Access)

Adoptive cell therapies (ACT) have shown promising progress in combating cancer, but clinical responses remain heterogeneous. Key determinants, including the functional states of infused cells, tumor–immune interactions, and dosing strategies, are difficult to resolve experimentally in the dynamic and heterogeneous tumor microenvironment, limiting optimization of ACT products and treatment regimens. To address the gap, we developed ABMACT (Agent-Based Model for Adoptive Cell Therapies), a computational framework that reconstruct key cellular functions, interactions, and molecular signatures to recapitulate cell population dynamics associated with differential treatment responses. ABMACT encodes autonomous “virtual cells” using literature-informed rules calibrated with experimental data, enabling simulation of …

Ai-Driven Segmentation And Volumetric Response Modeling Of Liver Regions To Radiotherapy, Aashish Chandra Gupta Aug 2026

Ai-Driven Segmentation And Volumetric Response Modeling Of Liver Regions To Radiotherapy, Aashish Chandra Gupta

Dissertations and Theses (Open Access)

In liver-directed radiotherapy (RT), liver regions receiving higher doses typically undergo atrophy while contralateral/adjacent lower-dose regions may exhibit compensatory hypertrophy through regeneration of healthy tissue. Optimizing the RT plan to promote regional hypertrophy while minimizing the risk of developing atrophy has the potential to enhance post-RT liver function and long-term survivorship. However, current clinical practice largely relies on global liver dose-volume metrics during RT-planning, which may obscure favorable dose-response correlation and limit actionable guidance for clinicians. Therefore, we hypothesized that post-RT regional liver response is governed by a combination of region-specific dose-volume and patient clinical features, and that these responses …

Oxidative Stress Mediated Glutamate Release And Nmda Receptor-Dependent Synaptic Remodeling In Radiation-Induced Cognitive Dysfunction, Thanh Lam Aug 2026

Oxidative Stress Mediated Glutamate Release And Nmda Receptor-Dependent Synaptic Remodeling In Radiation-Induced Cognitive Dysfunction, Thanh Lam

Dissertations and Theses (Open Access)

In children younger than 14 years old, the brain and other parts of the central nervous system are the most common sites for solid tumors. Radiotherapy is an effective treatment for central nervous system (CNS) tumors. However, it often causes a progressive decline in cognitive functions, which is especially devastating for pediatric patients. Although post-mitotic neurons are generally considered resistant to radiation-induced immediate cell death, ionizing radiation causes complex neurochemical and structural changes that damage synaptic integrity. In this study, we examined the molecular cascades following a 10 Gy radiation dose applied to mouse cortical neurons. We found that radiation-induced …

From Geometry To Recognition: A Quantitative Framework For Tcr-Pmhc Structural Analysis In The Age Of Predicted Structures, Kun Hee Kim Aug 2026

From Geometry To Recognition: A Quantitative Framework For Tcr-Pmhc Structural Analysis In The Age Of Predicted Structures, Kun Hee Kim

Dissertations and Theses (Open Access)

Recognition of antigen by a T cell begins with a single physical event, the engagement of the T cell receptor (TCR) with a peptide-major histocompatibility complex (pMHC), and this interaction is encoded in the geometry with which the receptor docks onto the composite pMHC surface. Whether that docking geometry is biologically organized, and whether the structures now produced at scale by prediction preserve recognition or only reproduce that organization, are the two questions this thesis addresses. Two gaps stand in the way. The first is a gap of measurement, because docking geometry has never been made quantitatively comparable across many …

Antigen Discovery In Multiple Myeloma Using Integrated Long-Read Transcriptomics And Immunopeptidomics, Aya Albittar Aug 2026

Antigen Discovery In Multiple Myeloma Using Integrated Long-Read Transcriptomics And Immunopeptidomics, Aya Albittar

Dissertations and Theses (Open Access)

Multiple myeloma (MM) remains an incurable plasma cell malignancy, with relapse driven by persistent chemotherapy-resistant cells and residual disease following treatment. Although immunotherapies have transformed MM care, their success depends on identifying tumor-specific antigens that can be safely targeted. While aberrant genomic structural variation and transcriptional dysregulation are increasingly recognized as sources of novel antigens in MM, the HLA-presented antigenic landscape of MM remains incompletely characterized, particularly for non-canonical, structurally-derived peptides, and long-read transcriptome-informed immunopeptidomic data specific to MM remain scarce.

We established an integrated antigen discovery platform combining long-read RNA sequencing (Iso-Seq) with mass spectrometry-based HLA immunoprecipitation and immunopeptidomics …

Low-Cost Modular Transradial Prosthetic System, Caleb E. Barajas Aug 2026

Low-Cost Modular Transradial Prosthetic System, Caleb E. Barajas

Master's Theses

Upper-limb loss can significantly impact overall quality of life by limiting  a person's ability to perform activities of daily living (ADLs). Although prosthetic devices can help bridge the gap, many upper-limb prostheses are limited by high costs, discomfort, limited repairability, and accessibility barriers. Current commercial myoelectric prosthetic hands can provide high levels of functionality, but are often expensive and require specialized clinical access. In contrast, many current low-cost and open source prosthetic devices improve affordability but are limited in function or designed for partial hand applications rather than full transradial limb loss.

The purpose of this thesis was to design, …

Development And Initial Testing Of Novel Microfabricated Soap Film Frames For Use In Studying Instability Mechanisms In Liquid Sheet Edges, Sam Hastings, Sam Hastings Aug 2026

Development And Initial Testing Of Novel Microfabricated Soap Film Frames For Use In Studying Instability Mechanisms In Liquid Sheet Edges, Sam Hastings, Sam Hastings

Master's Theses

The breakup of retracting liquid sheet edges into droplets is governed by instability mechanisms that, in some ways, are not yet fully understood. Previous and limited experimental soap film retraction experiments using straight edges have produced results that differ from the behavior predicted by Rayleigh-Plateau and Rayleigh-Taylor instability models, suggesting that uncontrolled imperfections in traditional wire frames (used to form and detach the soap films) may influence film detachment and the subsequent edge instability observed. This thesis presents the development of a new experimental approach using microfabricated silicon wafer-based soap film frames to provide improved control over the initial conditions …

A Critical-Constructivist Grounded Theory Exploration Of The Mental Health Experiences Of Individuals With Intellectual Disabilities In Post-Secondary Settings, Alyssa L. Decker Aug 2026

A Critical-Constructivist Grounded Theory Exploration Of The Mental Health Experiences Of Individuals With Intellectual Disabilities In Post-Secondary Settings, Alyssa L. Decker

Dissertations, 2020-current

Individuals with intellectual disabilities (ID) now have access to higher education, often through inclusive post-secondary education programs (IPSE), to increase employability and quality of life. IPSE programs, historically, have provided academic and life skill support and not mental health support within programs’ curricula. A recent review of IPSE programs reveals that if mental health services are included, they are often accessed through university health services. Transitioning from high school to college induces high levels of stress, which can exacerbate underlying mental health conditions. Mental health care is defaulted to an already overburdened college counseling center without the knowledge and skills …

Research outputs 2022 to 2026

Building-integrated photovoltaics (BIPV) are becoming a more popular source of renewable energy. It is an on-site renewable energy source within buildings but has limited growth due mainly to lifespan issues throughout the entire life cycle from manufacturing to design, installation, electrical integration, operation, and end of life. This paper reviews the climate-driven deterioration mechanisms of BIPV, including thermal cycling, moisture ingress, atmospheric pollutants, wind loads, etc. They relate these climate-driven deterioration mechanisms to BIPV performance deterioration, energy yield reductions, safety concerns related to energy loss, and long-term reliability of BIPV systems across all parts of the BIPV life cycle. Through …

The Ambivalent Wisdom Of Moral Disgust, Brandon Yip Aug 2026

The Ambivalent Wisdom Of Moral Disgust, Brandon Yip

Research Collection School of Social Sciences

This paper has two aims. First, to provide a positive account of moral disgust. I suggest that moral disgust is a response to acts that are socially corrosive, namely, acts that undermine the normative structure to which an agent is attuned. I support this analysis with two lines of evidence: (1) moral disgust serves the important function of guarding normative structures from socially corrosive actions and (2) the analysis provides an illuminating explanation of moral disgust in a wide variety of cases. The secondary aim of this paper is to probe the normative implications of my positive account. I suggest …

Wevit: Weight-Entangled Vision Transformers With Class-Specific Attention For Weakly Supervised Semantic Segmentation, Narges Saeedizadeh, Seyed Mohammad Jafar Jalali, Burhan Khan, Shady Mohamed

Research outputs 2022 to 2026

Weakly Supervised Semantic Segmentation (WSSS) is a challenging task in computer vision, as it relies on limited supervision to generate precise object localization maps, often using Class Activation Maps (CAMs). Traditional methods struggle with balancing localization accuracy and scalability due to their reliance on fixed network architectures and handcrafted strategies. Neural Architecture Search (NAS), despite its proven success in optimizing network designs across tasks, has not yet been explored in WSSS due to the need for efficient weight sharing. To address these limitations, we propose WEViT, a novel framework that integrates NAS with transformers to optimize network architectures and generate …

Research outputs 2022 to 2026

Background: Remote methods may help older adults improve their physical function, but understanding the perspectives of experts who deliver this care is critical. This modified Delphi process aimed to develop expert consensus on effectiveness, feasibility and implementation of remote assessment and management of physical function in older adults. Methods: This online Delphi process included experts involved in supporting older adults to maintain or improve their health. The Round 1 survey presented 33 Delphi statements assessed using an 11-point Likert scale (0–10; ≥7 indicated agreement). Statements with strong (≥80 %), moderate (50–<80 %) and low (<50 %) agreement were accepted, revised, or rejected, respectively. Revised statements were presented in Round 2, and accepted statements were consolidated into key messages. Results: In total, 108 respondents (67 % female; mean [SD] age 41.4 [10.9] years) from 16 countries (five continents) completed Round 1. Fourteen statements were accepted (88–100 % agreement) and 10 were rejected (8–39 % agreement). The remaining nine statements (52–69 % agreement) were revised, and two new statements were developed for Round 2, which was completed by 89 (82 %) respondents. Five Round 2 statements were accepted (82–93 % agreement). Seven key messages were developed from 19 accepted statements, highlighting that remote care should be accessible to older adults with requisite capabilities, is feasible for older adults and health professionals with adequate support and training, and requires guidelines, policies, and further research to support wider adoption. Conclusions: The findings of this Delphi process can inform the implementation of remote care approaches for assessing and managing physical function in older adults.

When The Best-Fit Model Is Not Best: The Glass Slipper Fallacy And Latent Growth Mixture Modelling, Jonathan L. Chia, Markus Wettstein, Andree Hartanto Aug 2026

When The Best-Fit Model Is Not Best: The Glass Slipper Fallacy And Latent Growth Mixture Modelling, Jonathan L. Chia, Markus Wettstein, Andree Hartanto

Research Collection School of Social Sciences

Despite the use of latent growth mixture modelling (LGMM) to study longitudinal changes, existing practices may inadvertently impede this very investigation. Although subgroup trajectories may theoretically differ in their structure (e.g., some subgroups being linear, some curvilinear), the current convention advocates overreliance on the baseline model to derive subsequent profile trajectories, which may obscure these structural differences. In this article, we provide a brief description of extant LGMM practices, after which we explicate the pitfalls of the current approach. Finally, we provide a principled approach for LGMM research moving forward. Specifically, we recommend specifying a set of theoretically plausible models …

Inline Spectroscopy Of Foley Drainage Urine Under Free-Flow And Chaotic Flow Conditions To Detect Optical Signatures Of Urinary Constituents And Measure Urine Quality, Kordell Mitchell Bernaldez Tan Aug 2026

Inline Spectroscopy Of Foley Drainage Urine Under Free-Flow And Chaotic Flow Conditions To Detect Optical Signatures Of Urinary Constituents And Measure Urine Quality, Kordell Mitchell Bernaldez Tan

Theses and Dissertations

Foley catheter drainage systems remain largely passive, and assessment of urine passage, drainage interruption, and changes in urine appearance continues to depend on intermittent visual inspection, nursing documentation, caregiver observation, or delayed laboratory testing. Optical monitoring through the drainage-tube wall could provide objective information without opening the closed drainage pathway or placing sensors in direct contact with urine. This dissertation investigated the feasibility of a clamp-on multispectral optical platform for detecting urine passage and measuring wavelength-dependent optical changes under static and free-flowing drainage conditions. The investigation followed a staged medical-device development approach. Literature reviews characterized monitoring needs in acute, chronic, community, …

Research outputs 2022 to 2026

Alzheimer’s disease (AD) is a progressive neurodegenerative disorder that develops many years before clinical symptoms appear. The biological changes involved in the earliest stages remain poorly understood, particularly during the preclinical stage. Our previous work has identified gradual gut microbial and metabolic changes during this stage, suggesting these may represent early biological shifts that precede disease progression. Recent studies suggest that the gut microbiome may contribute to early AD processes through its effects on immune regulation, metabolism, and gut–brain communication. Changes in gut microbial composition, including reduced levels of short-chain fatty acid (SCFA)-producing bacteria, such as Faecalibacterium, Roseburia, and Eubacterium, …

Reinforcement Learning For Cathode Material Design Through Sequential Decision-Making Frameworks, Taimoor Muzaffar Gondal, Muhammad Qasim, Yasir Arafat

Research outputs 2022 to 2026

The cathode material design is a persistent challenge in the development of next-generation rechargeable batteries. The cathode performance is critically influenced by certain key parameters, i.e., composition, crystal structures, ion transport, and degradation behaviour. Moreover, techno-economic and sustainable considerations also play a pivotal role in the viable cathode material design. In recent years, the integration of static machine learning models with conventional experimental techniques has significantly enhanced the cathode material design. However, the sequential nature of cathode discovery has not been fully captured by these techniques as they do not update their decision strategy based on prior outcomes. In this …

Attenuation Of Redox Interference In Ruo2 Ph Sensor Using A Ta2o5/Nafion Multilayer Architecture, Wade Lonsdale, Magdalena Wajrak, Md Mahamudul Hassan, James Jin Kang

Research outputs 2022 to 2026

Despite the growing preference for solid-state pH sensors due to their advantages over glass pH electrodes, their practical application is still limited by challenges, particularly in metal-oxide based systems. The main issue is their susceptibility to redox-active species such as dissolved oxygen, ascorbic acid, sulfides, and transition-metal ions. In this work, the effects of representative redox interferents, with particular emphasis on ascorbic acid, together with dissolved oxygen and potassium permanganate, were investigated and mitigated through the application of Ta2O5/Nafion overlayers. The solid-state metal-oxide pH-sensitive electrodes were fabricated with laser micro-etching of radio-frequency (RF) sputtered RuO2 thin films deposited on ceramic …
