Harnessing Nitrogen Fixing Plants For A Bio-Solar Nitrogen Economy, Taufiq Nawaz, Liping Gu, James Young, Riffat Latif, Mazhar Sher, Lan Xu, Shah Fahad, Ruanbao Zhou

Natural Resource Management Faculty Publications

The fossil fuel–driven chemosynthesis of ammonia for nitrogen fertilizers is a major contributor to global greenhouse gas emissions, releasing approximately 1130 million metric tons (MMT) of CO2-equivalent annually. In addition, the extensive use of synthetic nitrogen fertilizers (≈108 MMT annually) results in substantial emissions of nitrous oxide (N2O), while nearly 50% of applied nitrogen is lost through leaching and runoff, leading to widespread nitrate pollution and ecosystem degradation. In contrast, solar-powered biological nitrogen fixation (BNF) by nitrogen-fixing plants offers a sustainable alternative that supports agricultural productivity and healthy ecosystem resilience. BNF by leguminous and non-leguminous plants …

Personalizable Metabolic Models To Enable Immune Characterization And Drug Discovery, Joshua Loecker Jul 2026

Personalizable Metabolic Models To Enable Immune Characterization And Drug Discovery, Joshua Loecker

Department of Biochemistry: Dissertations, Theses, and Student Research

Cellular metabolism is reshaped by disease and physiological state, and genome-scale metabolic networks (GSMNs) offer a systematic way to interrogate this biology and identify therapeutic targets. Building a GSMN from expression data, however, requires a sequence of stages including read processing, normalization and gene-activity classification, multi-omic integration, model reconstruction, simulation, and biological interpretation. These are typically handled by disconnected tools spanning multiple programming languages, file formats, and databases. The resulting reliance on heterogeneous interfaces and manual steps threatens reproducibility. This work develops an ecosystem of computational tools that carry an analysis from raw sequencing reads to mechanistic biological interpretation. First, …

Fundamental Uncertainties Invalidate The Precision Of Obsidian Hydration Dating: A Rapa Nui Case Study, Robert Dinapoli, Carl P. Lipo Jul 2026

Fundamental Uncertainties Invalidate The Precision Of Obsidian Hydration Dating: A Rapa Nui Case Study, Robert Dinapoli, Carl P. Lipo

Anthropology Datasets

Obsidian hydration dating (OHD) measures water absorption into volcanic glass to estimate artifact age. Recent studies using infrared photoacoustic spectroscopy (IR-PAS) claim ±30-year precision, comparable to radiocarbon dating. We tested these claims by applying Bayesian hierarchical models to 242 published IR-PAS measurements from Rapa Nui (Easter Island). Standard OHD practice treats burial temperature and humidity as known constants; we instead modeled them as uncertain variables and propagated that uncertainty through the rate equation. Realistic dating uncertainties are ±300 years, ten times larger than the claimed value. The 95% credible interval for any individual date (~600 years) exceeds Rapa Nui's entire …

Integrating Cover Crops To Enhance Abaca (Musa Textilis Nee) Production In Leyte, East-Central Philippines, Janet Moriles Miller, David Clay, S. A. Clay, D. E. Clay, R. Armecin

Agronomy, Horticulture and Plant Science Faculty Publications

Abaca (Musa textilis Nee) is a fiber crop, closely related to banana (Musa sp.). However, it requires 15–18 months from transplanting to first harvest, leaving the soil between plants vulnerable to erosion or weed infestation. Integrating cover crops into abaca plantations may help mitigate these issues. This study aimed to examine the influence of diverse cover crop species on abaca production during its early and late growth phases. Two experiments were conducted to assess the impacts of cover crops on abaca. First, the impact of forage peanut (Arachis pintoi) and koronivia grass (Brachiaria humidicola) …

Reclaiming The Sacred Science Of Garbha Samskara: The Adi Shaiva Tradition's Vision Of Conscious Conception And Prenatal Care, Rani Muthukrishnan

All Faculty Scholarship (Archived)

This paper examines Garbha Samskara practices described in the Garbha Upanishad within the Adi Shaiva tradition, exploring how ancient prenatal sciences cultivated cognitive development and spiritual consciousness in children. Drawing on original Sanskrit verses, the eNpregnancy program revived by Supreme Pontiff of Hinduism Sri Nithyananda Paramashivam (SPH), Akashic record readings, historical accounts of royal women who raised enlightened children, and testimonies of parents participating in the eNpregnancy program in modern times, the study demonstrates that pre-colonial Indian societies possessed advanced understandings of fetal consciousness and maternal–fetal bonding. It argues that modern Western educational paradigms and the contemporary expectations imposed on …

Using Zebrafish To Investigate The Innate Immune Response To R132h Mutant Glioma, Mikaela L. Fairbanks Jul 2026

Using Zebrafish To Investigate The Innate Immune Response To R132h Mutant Glioma, Mikaela L. Fairbanks

All NMU Master's Theses

Gliomas are the most commonly occurring brain tumor found in adults. The most dominant mutation found in glioma is in the isocitrate dehydrogenase 1 (IDH1) gene. IDH converts isocitrate into α-ketoglutarate (α-KG), but the mutated form of it will take α-KG and further convert it into D-2-hydroxyglutarate (D-2-HG). Mutated IDH1 glioma (mIDH1) produces a higher concentration of D-2-HG than the wild-type IDH1 glioblastoma (wtIDH1). These mIDH1 tumors tend to have a better prognosis, growing slower and having less inflammation than the wtIDH1 counterpart, potentially due to the increased D-2-HG. However, the effects of mIDH1 and D-2-HG on the innate immune …

Laser Interstitial Thermal Therapy Enhances Bidirectional Blood-Brain Barrier Permeability In Glioblastoma, Ryan T Cleary, Yiwei Fu, David Giles, Jinyun Yuan, Diogo P Moniz Garcia, Danny Palmer, Rowland H Han, Timothy Woodiwiss, Alicia B Yang, Dimitrios Mathios, Hong Chen, Albert H Kim

2020-Current year OA Pubs

BACKGROUND: Laser interstitial thermal therapy (LITT) is a minimally invasive treatment for glioblastoma that increases blood-brain barrier (BBB) permeability. However, the mechanisms and spatiotemporal features of this effect remain unclear. It is also unknown whether LITT promotes release of circulating tumor DNA (ctDNA).

METHODS: Using our previously developed LITT mouse model, we employed single-cell RNA-sequencing (scRNA-seq) to investigate gene expression changes in endothelial cells following LITT in the naive mouse brain. Brains were also harvested at multiple time points to assess LITT effects on tight junction (TJ) integrity and transcytosis via immunofluorescence and transmission electron microscopy. Human glioblastoma tissues were …

Understanding The Lubrication Mechanisms Of Environmentally Compatible Protic Ionic Liquids, Davis Kipkania Kiboi Jul 2026

Understanding The Lubrication Mechanisms Of Environmentally Compatible Protic Ionic Liquids, Davis Kipkania Kiboi

Theses

The development of environmentally sustainable lubricants is increasingly important as industries seek to reduce friction, wear, energy losses, and environmental impact. Choline amino acid protic ionic liquids (PILs) have emerged as promising candidates due to their bio-based constituents, tunable molecular structures, and favorable lubrication properties. However, the influence of amino acid structure on their lubrication mechanisms and tribological performance remains poorly understood. This dissertation investigates the physicochemical properties, tribological behavior, and tribofilm formation mechanisms of choline amino acid PILs to establish structure–property–performance relationships for sustainable lubricant design. Ten choline amino acid PILs containing glycine, alanine, lysine, leucine, isoleucine, aspartic acid, …

Rooted Worlds, Eli Groborchik Jul 2026

Rooted Worlds, Eli Groborchik

Theses

Plant Awareness Disparity (PAD) describes a widespread cognitive bias where plant life is systematically overlooked in favor of its animal counterparts. This disconnect is acutely visible in natural history museums where plant life is notoriously difficult to display. Rooted Worlds is an interactive, physical-digital installation designed to combat this bias by bridging the emotional and educational gap between audiences and Earth’s diverse ecosystems. Rejecting traditional flat screens and passive dioramas, the exhibit utilizes a fourteen-foot, 270-degree cylindrical projection screen to immerse visitors in six distinct, digitally rendered global biomes, creating a restorative and engaging space that leverages Attention Restoration Theory …

Spikerff: Learning Forward With Layer-Local Plasticity And Semi-Hard Negatives, Karthik Tumkur Kumar Jul 2026

Spikerff: Learning Forward With Layer-Local Plasticity And Semi-Hard Negatives, Karthik Tumkur Kumar

Theses

Effective contrastive learning relies on choosing useful, informative "hard" negative samples. Current hard negative sampling methods designed for traditional artificial neural networks (ANNs) are, in general, computationally costly and are ill-suited to account for the temporal structure relevant to neuromorphic data. To tackle these issues, in this work, we formulate a similarity-guided semi-hard negative sampling strategy for neuromorphic computing based on spiking neural networks (SNNs). We propose SpikeRFF (Spiking Recurrent Forward-Forward), a gradient-free and unsupervised recurrent spiking framework that combines layer-local Forward-Forward learning with semi-hard negative selection and temporally structured negative construction. Positive samples are encouraged to produce high goodness, …

Highly Confident But Slightly Uncertain: A Long Overdue Reinvention Of The School Scientific Method, Teaching - Volume 4, Stephen Demeo

Publications and Research

In Volume 4, the last book of the series, I continue the argument for greater parity between conceptual knowledge—the "what" of science—and methodological knowledge—the "how" of science—but in the context of teacher instruction. To this end, two literature reviews are presented: One on how students build confidence, specifically regarding the reliability or consistency of measurement or results, and the other on scientific uncertainty. Research studies focusing on student misconceptions are summarized and organized from the elementary to the college level. These literature reviews describe invaluable ways for teachers to improve their instruction, while providing examples of experiments that can be …

What’S Kept, Caitlin Smith Jul 2026

What’S Kept, Caitlin Smith

Theses

This thesis examines the collective psychological aftermath of de-industrialization in a rust belt city, processed through perspectives of nostalgia and betrayal. By reframing childhood memories of instability and inherited narratives, a framework is established for investigating the modalities through which love and attachment may obscure entangled harm, and how grief operates across both collective and personal registers. Found objects are situated as sites of projection where memories are abstracted and reconstituted. The processes of decay and weathering serve as analogues for psychological trauma, reframing deterioration as an inevitable and generative condition. Natural elements act as metaphors for neutrality, challenging imposed …

Exploring Primary Care Providers’ Compassionate Care And Their Evidence-Based Practice With Death, Grief, And Loss: Patient Experience And Perspective, Kathryn Krzykala

Dissertations

Research on primary care providers’ (PCPs) education regarding Death, Grief, and Loss (DGL) remains limited. Specifically, data is lacking regarding patients' perceptions and opinions on what they need and expect from their PCPs regarding grief and loss. This exploratory mixed-method study comprised 146 participants who had experienced death and non-death loss. It examined participants' perceptions of 1) PCP compassion, 2) PCP utilization of evidence-based grief and loss practices, 3) their own level of comfort discussing DGL with their PCPs during medical visits, and 4) their personal grief and loss experiences. The findings revealed that PCPs' grief-informed evidence-based treatment, as reflected …

The Mental Health Of Athletes: Channeling Frustration, Aggression, Internal/External Behaviors In The Real World To Improve Performance, Jabari Johnson

Dissertations

This qualitative study examined how college athletes, 18 years and older, experience and interpret internalizing behaviors and externalizing behaviors within contact and non-contact sports, and how those experiences are shaped by gender, racial/ethnic background, and socioeconomic status. The study addressed a gap in the literature by centering athletes’ own perspectives on how emotions, coping, identity, and performance intersect within collegiate sport contexts. A purposive sample of 12 athletes completed a demographic questionnaire and participated in semi-structured interviews conducted in person between December 2025 and February 2026. Interview transcripts were deidentified and analyzed using reflexive thematic analysis following Braun and Clarke’s …

Physical Drivers Of Pismo Clam (Tivela Stultorum) Populations At The Northern Range Edge In Monterey Bay, California, Olivia M. Beaudoin Jul 2026

Physical Drivers Of Pismo Clam (Tivela Stultorum) Populations At The Northern Range Edge In Monterey Bay, California, Olivia M. Beaudoin

Capstone Projects and Master's Theses

Environmental factors and physiological tolerances shape species abundance and distribution across their geographic ranges. Species inhabiting coastal systems are subject to a range of conditions driven by both geology and oceanography. For example, infaunal organisms are influenced by sediment characteristics and beach morphology, nearshore wave dynamics, and sea surface temperature (SST). An infaunal resident of the sandy beach intertidal, the Pismo clam (Tivela stultorum), was once a valuable commercial resource along the California coast, ranging from Santa Cruz County, CA to Magdalena Bay, BCS, Mexico. Pismo clams experienced considerable population declines due to overexploitation in the early 20th century. Populations …

Resilience In Restoration: Investigating The Thermal Tolerance Of Galapagos Corals During El Niño, Ava Besecker Jul 2026

Resilience In Restoration: Investigating The Thermal Tolerance Of Galapagos Corals During El Niño, Ava Besecker

Capstone Projects and Master's Theses

Rising sea surface temperatures have driven widespread coral bleaching and mortality, yet some corals persist through repeated marine heatwaves. In the Eastern Tropical Pacific (ETP), extreme conditions provide a natural laboratory for studying resilience, and some corals have persisted even after declines due to repeat El Niño-driven mortality events. This study investigates drivers of coral resilience by fate-tracking three dominant genera in the ETP at a restoration site on Isabela Island, Galapagos during a natural warming event. I evaluated how algal symbiont community composition, genetic lineage, temperature, and site-specific environmental conditions interacted to shape coral growth, bleaching, and survival before, …

Evaluating Variety- And Market-Class-Specific Effects Of Dietary Pulses On Human Health, Jiayu Tang Jul 2026

Evaluating Variety- And Market-Class-Specific Effects Of Dietary Pulses On Human Health, Jiayu Tang

Department of Food Science and Technology: Dissertations, Theses, and Student Research

While pulses are globally recognized for their high levels of dietary fibers, protein, and polyphenols, research often focuses on characterizing the physiological effects of a single variety. This approach overlooks the substantial genetic and compositional diversity that exists across pulse varieties and individual market classes, which can differ extensively in nutrient content and structure. These compositional differences have the potential to produce distinct physiological and microbial responses in humans, yet variety- and market-class-specific effects remain poorly characterized.

This thesis uses two complementary research methodologies to investigate the health-relevant effects of different pulse varieties and market classes, providing foundational knowledge to …
