The aim of the study was to optimize preprocessing of sparse infrared spectral data. The sparse data were obtained by reducing broadband Fourier transform infrared attenuated total re-flectance spectra of bovine and human cartilage, as well as of simulated spectral data, comprising several thousand spectral variables into datasets comprising only seven spectral variables. Different preprocessing approaches were compared, including simple baseline correction and normalization procedures, and model-based preprocessing, such as multiplicative signal correction (MSC). The optimal preprocessing was selected based on the quality of classification models established by partial least squares discriminant analysis for discriminating healthy and damaged cartilage samples. …

The potential of Raman microspectroscopy of exfoliated cells has been demonstrated for oral cancer diagnosis. In this study, brush biopsies were collected from the buccal mucosa/tongue of healthy donors (n = 31) and from oral mucosal dysplastic lesions (n = 31 patients). Raman spectra were acquired and subjected to partial least squares-discriminant analysis (PLS-DA). The patient samples could be differentiated from healthy donor samples with 96% sensitivity and 95% specificity. Furthermore, PLS-DA models were developed based on cytopathological and histopathological assessment. Low and high grade dysplasia could be discriminated with 64% sensitivity and 65% specificity based on cytopathological assessment, while …

The Fine Spectral Tuning Of Plasmon Mode And Quantum Emitter Coupling And Itscomparison With The Dark-Hot Resonances, Hira Asif, Rasi̇m Volga Ovali, Ramazan Şahi̇n
Turkish Journal of Physics
Localization of incident fields into very small volumes (hot-spots) allows strong light-matter interactions at the hot spots. This makes path interference effects, Fano resonances, visible. Fano resonances can appear due to the coupling of a bright plasmon (i) to a longer lifetime dark plasmon mode or (ii) to a quantum object (QO) of a much longer lifetime. The second phenomenon provides a very important utility: the voltage tunability of the linear/nonlinear response. The level-spacing of the QO, such as defect-centers and quantum dots, are voltage-tunable which can make a sharp Fano resonance appear and disappear. Here, we compare the two …
Extinction And Growth On An Inhomogeneous Seascape, Tung Tran, Mehran Kardar
Extinction And Growth On An Inhomogeneous Seascape, Tung Tran, Mehran Kardar
Turkish Journal of Physics
The effects of noise and nonuniformity on dynamics of populations are relevant and timely subjects of investigation. One form of variation is the time dependence of the reproduction rate (fitness), referred to as ?seascape? noise; another is time-independent intrinsic dependencies of fitness on location (in the parlance of statistical physics, corresponding to annealed and quenched disorder, respectively). The former was studied recently and demonstrated to lead to novel universality classes for extinction and growth. To reduce the gap between this theoretical model and reality, we develop a new formalism for seascape noise where growth and migration parameters are inhomogeneous. In …
Critical Dynamics In Biological Boolean Networks Follows From Symmetric Response To Input Genes, Hamza Çoban, Alkan Kabakçioğlu
Critical Dynamics In Biological Boolean Networks Follows From Symmetric Response To Input Genes, Hamza Çoban, Alkan Kabakçioğlu
Turkish Journal of Physics
A recent observation on an extensive collection of biological gene regulatory networks suggests that the regulatory dynamics is tuned to remain close to the order-chaos boundary in the Lyapunov sense [1]. We here investigate, from a mathematical perspective, the structural/functional constraints which give rise to such accumulation around criticality in these systems. While the role of canalizing functions in this respect is well established, we find that critical sensitivity to small input variations also follows from an over-abundance of symmetrical inputs, i.e. regulatory genes invoking identical or complementary responses on their common target. A random network ensemble constructed to have …

Irradiation of the tumour site during treatment for cancer with external-beam ionising radiation results in a complex and dynamic series of effects in both the tumour itself and the normal tissue which surrounds it. The development of a spectral model of the effect of each exposure and interaction mode between these tissues would enable label free assessment of the effect of radiotherapeutic treatment in practice. In this study Fourier transform Infrared microspectroscopic imaging was employed to analyse an in-vitro model of radiotherapeutic treatment for prostate cancer, in which a normal cell line (PNT1A) was exposed to low-dose X-ray radiation from …

Biomolecular corona is spontaneously formed on the surface of nanoparticles (NPs) when they are in contact with biological fluids. It plays an important role in the colloidal stability of NPs, which is of importance for most of their medical applications and toxicity assessment. While typical studies use either blood plasma or serum from a pooled biobank, it is unclear whether differences in the media, such as cholesterol level or protein concentration, might affect the NP colloidal stability and corona composition. In this study, the silica corona was prepared at particularly low plasma concentrations (3%, v/v–1.98 mg/mL) to identify the critical …

Preclassification of raw infrared spectra has often been neglected in scientific literature. Separating spectra of low spectral quality, due to low signal-to-noise ratio, presence of artifacts, and low analyte presence, is crucial for accurate model development. Furthermore, it is very important for sparse data, where it becomes challenging to visually inspect spectra of different natures. Hence, a preclassification approach to separate infrared spectra for sparse data is needed. In this study, we propose a preclassification approach based on Multiplicative Signal Correction (MSC). The MSC approach was applied on human and the bovine knee cartilage broadband Fourier Transform Infrared (FTIR) spectra …

Background: Collation of aphasia research data across settings, countries and study designs using big data principles will support analyses across different language modalities, levels of impairment, and therapy interventions in this heterogeneous population. Big data approaches in aphasia research may support vital analyses, which are unachievable within individual trial datasets. However, we lack insight into the requirements for a systematically created database, the feasibility and challenges and potential utility of the type of data collated. Aim: To report the development, preparation and establishment of an internationally agreed aphasia after stroke research database of individual participant data (IPD) to facilitate planned …

Research outputs 2014 to 2021
Parallel evolution of similar morphologies in closely related lineages provides insight into the repeatability and predictability of evolution. In the genus Antirrhinum (snapdragons), as in other plants, a suite of morphological characters are associated with adaptation to alpine environments.
We tested for parallel trait evolution in Antirrhinum by investigating phylogenetic relationships using restriction-site associated DNA (RAD) sequencing. We then associated phenotypic information to our phylogeny to reconstruct the patterns of morphological evolution and related this to evidence for hybridisation between emergent lineages.
Phylogenetic analyses showed that the alpine character syndrome is present in multiple groups, suggesting that Antirrhinum has repeatedly …

Background: We require high-quality information on the current burden, the types of therapy and resources available, methods of delivery, care pathways and long-term outcomes for people with aphasia. Aim: To document and inform international delivery of post-stroke aphasia treatment, to optimise recovery and reintegration of people with aphasia. Methods & Procedures: Multi-centre, prospective, non-randomised, open study, employing blinded outcome assessment, where appropriate, including people with post-stroke aphasia, able to attend for 30 minutes during the initial language assessment, at first contact with a speech and language therapist for assessment of aphasia at participating sites. There is no study-mandated intervention. Assessments …

Myokine Expression And Tumor-Suppressive Effect Of Serum Following 12 Weeks Of Exercise In Prostate Cancer Patients On Adt, Jin-Soo Kim, Rebekah Louise Wilson, Dennis Taaffe, Daniel A. Galvao, Elin S. Gray, Robert Newton
Research outputs 2014 to 2021
Purpose:
Although several mechanisms have been proposed for the tumor-suppressive effect of exercise, little attention has been given to myokines, even though skeletal muscle is heavily recruited during exercise resulting in myokine surges. We measured resting serum myokine levels before and after an exercise-based intervention and the effect of this serum on prostate cancer cell growth.
Methods:
Ten prostate cancer patients undertaking androgen deprivation therapy (age, 73.3 ± 5.6 yr) undertook a 12-wk exercise-based intervention including supervised resistance training, self-directed aerobic exercise, and protein supplementation. Body composition was assessed by dual-energy x-ray absorptiometry and muscle strength by the one-repetition maximum …

Amyloid-beta deposition is one of the hallmark pathologies in both sporadic Alzheimer's disease and autosomal-dominant Alzheimer's disease, the latter of which is caused by mutations in genes involved in amyloid-beta processing. Despite amyloid-beta deposition being a centrepiece to both sporadic Alzheimer's disease and autosomal-dominant Alzheimer's disease, some differences between these Alzheimer's disease subtypes have been observed with respect to the spatial pattern of amyloid-beta. Previous work has shown that the spatial pattern of amyloid-beta in individuals spanning the sporadic Alzheimer's disease spectrum can be reproduced with high accuracy using an epidemic spreading model which simulates the diffusion of amyloid-beta across …

Research outputs 2014 to 2021
Bacteria display dynamic abundance fluctuations over time in marine environments, where they play key biogeochemical roles. Here, we characterized the seasonal dynamics of marine bacteria in a coastal oligotrophic time series station, tested how similar the temporal niche of closely related taxa is, and what are the environmental parameters modulating their seasonal abundance patterns. We further explored how conserved the niche is at higher taxonomic levels. The community presented recurrent patterns of seasonality for 297 out of 6825 amplicon sequence variants (ASVs), which constituted almost half of the total relative abundance (47%). For certain genera, niche similarity decreased as nucleotide …

Voicing Derbarl Yerrigan As A Feminist Anti-Colonial Methodology, Vanessa Wintoneak, Mindy Blaise
Research outputs 2014 to 2021
The paper voices Derbarl Yerrigan, a significant river in Western Australia, through three imperfect, non-innocent, and necessary river-child stories. These stories highlight the emergence of a feminist anti-colonial methodology that is attentive to settler response-abilities to Derbarl Yerrigan through situated, relational, active, and generative research methods. Voicing Derbarl Yerrigan influences the methodological practices used as part of an ongoing river-child walking inquiry that is concerned with generating climate change pedagogies in response to the global climate crises and calls for new ways of thinking and producing knowledge. In particular, the authors found that voicing as a methodology includes listening and …

Turkish Journal of Chemistry
In this study, cotton spunlace nonwoven fabrics with four different basis weights were coated with graphene oxide (GO) by conventional dip coating method which is one of the most simple and effortless process in textile industry. The graphene oxide coated cotton nonwoven fabrics were immersed in an aqueous sodium dithionite solution in order to obtain reduced graphene oxide (RGO) coated cotton spunlace nonwoven fabrics. The obtained nonwoven fabrics became electrically conductive with very low surface electrical resistivity of 5.98 × 102 W/sq for the 70 g/m2 basis weight nonwoven fabric. The color measurements and reflectance spectrophotometry were performed in order …
