Collective Hydrodynamics Of Robotic Fish, Rohit S. Pandhare
Collective Hydrodynamics Of Robotic Fish, Rohit S. Pandhare
Dissertations, Master's Theses and Master's Reports
Many animals in nature travel in groups either for protection, survival, or endurance. Among these, fish do so under the burden of hydrodynamic loads, which incites questions as to the significance of the multi-body fluid-mediated interactions that facilitate collective swimming. We study such interactions in the idealized setting of a rotational array of robotic fish whose tails undergo a prescribed flapping motion, but whose swimming speed is determined as a natural result of the hydrodynamic effects. Specifically, we examine how the measured collective speed of the swimmers varies with the imposed frequency and amplitude of their tail flapping, and with …

Avian Haemosporidian Blood Parasite Diversity, Prevalence, And Distribution In Michigan’S Western Upper Peninsula, Maria M. Ferrer
Avian Haemosporidian Blood Parasite Diversity, Prevalence, And Distribution In Michigan’S Western Upper Peninsula, Maria M. Ferrer
Dissertations, Master's Theses and Master's Reports
Avian haemosporidian parasites, known as avian malaria (phylum Apicomplexa) can diminish an individual bird’s fitness by causing parasitemia, anemia, and reduced survival. Climate change is predicted to increase the spread of malarial parasites into more northerly latitudes where little is known about community compositions of these parasites. I assessed the prevalence and diversity of haemosporidian parasites in the first-ever community-level sampling of malaria in songbirds across the western Upper Peninsula of Michigan. In total, 179 blood samples were collected from birds representing 17 species, at five locations in the Upper Peninsula, including a mature forest, an early successional forest, and …

Multilevel Computational Investigation Into The Dynamics And Reaction Mechanisms Of Non-Heme Iron And 2-Oxoglutarate Dependent Enzymes, Shobhit Sanjeev Chaturvedi
Dissertations, Master's Theses and Master's Reports
Computational chemistry methods have been extensively applied to investigate biological systems. This dissertation utilizes a multilevel computational approach to explore the dynamics and reaction mechanisms of two groups of enzymes belonging to non-heme Fe(II) and 2-oxoglutarate (2OG) dependent superfamily – histone lysine demethylases from class 7 and ethylene forming enzyme (EFE). Chapter 2 uncovers the role of conformational dynamics in the substrate selectivity of histone lysine demethylases 7A and 7B. The molecular dynamics (MD) simulations of the two enzymes revealed the importance of linker flexibility and dynamics in relative orientations of the reader (PHD) and the catalytic (JmjC) domains. Chapter …
Isolation And Chromatographic Separation Of Cytotoxic Plant Compounds, Michael C. Hromada
Isolation And Chromatographic Separation Of Cytotoxic Plant Compounds, Michael C. Hromada
Dissertations, Master's Theses and Master's Reports
Plants produce diverse bioactive compounds that are used in the treatment of diseases such as cancer, microbial infection, and cardiovascular diseases. Our lab has discovered a potential anticancer compound named Hemolysin X (HelyX) in the storage and germination tissues of a plant species. Investigation of this compound relies on aqueous extraction which limits the isolation of other potentially important hydrophobic compounds. To overcome this limitation and to determine if HelyX is distributed in other tissues of the plant (such as flower), organic extracts of flower tissue were examined by analytical thin layer chromatography (TLC), preparative TLC, and silica gel column …

Comparative Transcriptomic Analysis Of Cancer Testis Genes In Ovarian Cancer, Zayne Knuth
Dissertations, Master's Theses and Master's Reports
Cancer testis genes are common targets for the development of immunotherapy for cancer treatment. Ovarian cancer is one of the leading causes of death in women cancer patients. Cancer testis genes play a role in tumorigenesis, but it is not clear how these genes are activated. This study utilized differential expression analysis between The Cancer Genome Atlas (TCGA) ovarian cancer data, Genotype-Tissue Expression (GTEx) non-cancerous ovary and testis data, and cell line data to identify a list of cancer testis genes that have a novel expression profile. To identify ovarian cancer testis genes, we obtained normal ovary tissue data and …
An Analysis Of Compressive Convolutional Autoencoders For Image Archiving In Medical Informatics, Charles Warren
An Analysis Of Compressive Convolutional Autoencoders For Image Archiving In Medical Informatics, Charles Warren
Dissertations, Master's Theses and Master's Reports
Within a given enterprise network, an array of data types needs to be communicated. These network transmissions consist of images, videos, text, and binaries that have unique requirements of bandwidth and computational overhead to transmit. With respect to medical informatics, these include a multitude of varying subjects, standards, and modalities which are communicated to and from imaging equipment, clinicians, and medical archives. To reduce the required bandwidth to transmit, or provide adequate storage capacity for archival purposes, the data may be compressed in such a way that reduces the size of the image when it is transferred or stored. The …
Spatial Heterogeneity Of Nitrogen Cycling Within And Across Freshwater Ecosystems, Erin K. Eberhard
Spatial Heterogeneity Of Nitrogen Cycling Within And Across Freshwater Ecosystems, Erin K. Eberhard
Dissertations, Master's Theses and Master's Reports
Dinitrogen (N2) fixation and denitrification are two nitrogen (N) cycling processes that despite differences in environmental requirements and constraints, co-occur in aquatic ecosystems. The overall goal of this dissertation was to evaluate how spatial heterogeneity of environmental variables 1) drive hot spots of N2 fixation, denitrification rates and gene abundances in streams, 2) facilitate co-occurrence of these processes across wetland – stream – lake interfaces, and 3) affect differences in microbial community composition in streams across U.S. ecoregions. We found hot spots of both processes within 7 stream reaches in Michigan and Idaho, but rates of N …
Evolutionary Conservation Of The Dream Subcomplex Muvb, Spencer Snider
Evolutionary Conservation Of The Dream Subcomplex Muvb, Spencer Snider
Dissertations, Master's Theses and Master's Reports
As the publications of annotated genomes from species representing most domains of life continue to grow exponentially, we are gaining more insight into how proteins, cellular pathways, and protein complexes evolved. We are interested in understanding how each protein in the 8-subunit transcriptional repressor complex called DREAM interacts with each other. DREAM is comprised of 3 main components: an E2F-DP transcription factor heterodimer, a pocket protein, and the highly conserved 5-subunit subcomplex called MuvB. We hypothesize that the mechanism of DREAM’s formation on chromatin dictates how DREAM functions to turn off target gene expression. Unfortunately, many interaction surfaces remain unknown, …

Dissertations, Master's Theses and Master's Reports
The Ruffed Grouse (Bonasa umbellus) is widely known for its characteristic territorial drumming display. In this study, I used ruffed grouse drumming survey data from Minnesota and Michigan, in a series of mixed logistic models, to identify drivers of drumming log selection by reproductive male ruffed grouse. I collected drumming stage data utilizing a paired-random sampling structure. I used information theoretic model selection to examine three sets of a priori mixed logistic models: one for the entirety of my Minnesota dataset, one consisting of stages identified in aspen stands in Minnesota, and one for my Michigan dataset. In …
An Antimicrobial Polydopamine Surface Coating To Reduce Biofouling On Telemetry Tags Used In Marine Conservation Practices, Ariana Smies
An Antimicrobial Polydopamine Surface Coating To Reduce Biofouling On Telemetry Tags Used In Marine Conservation Practices, Ariana Smies
Dissertations, Master's Theses and Master's Reports
Satellite telemetry tags are used to track the migration patterns of large cetaceans. These tags penetrate the dermis and remain embedded in the underlying blubber tissue. As the dermis of cetaceans is host to a diverse microbiome, and it is impossible to clean the skin before implanting the devices, the potential for infection is increased when the tags penetrate through the skin. H2O2 is a potential antimicrobial agent that, in addition to showing broad-spectrum efficacy against gram-negative and gram-positive bacteria, can promote wound healing outcomes by promoting proliferative factors and peptides that protect against oxidative stress. However, …

More than 55,000 people world-wide die from Cardiovascular Disease (CVD) each day. Calcification of the abdominal aorta is an established marker of asymptomatic CVD. It can be observed on scans taken for vertebral fracture assessment from Dual Energy X-ray Absorptiometry machines. Assessment of Abdominal Aortic Calcification (AAC) and timely intervention may help to reinforce public health messages around CVD risk factors and improve disease management, reducing the global health burden related to CVDs. Our research addresses this problem by proposing a novel and reliable framework for automated “fine-grained” assessment of AAC. Inspired by the vision-to-language models, our method performs sequential …

Associations Of The Lipidome With Ageing, Cognitive Decline And Exercise Behaviours, Maria Kadyrov, Luke Whiley, Belinda Brown, Kirk I. Erickson, Elaine Holmes
Research outputs 2022 to 2026
One of the most recognisable features of ageing is a decline in brain health and cognitive dysfunction, which is associated with perturbations to regular lipid homeostasis. Although ageing is the largest risk factor for several neurodegenerative diseases such as dementia, a loss in cognitive function is commonly observed in adults over the age of 65. Despite the prevalence of normal age-related cognitive decline, there is a lack of effective methods to improve the health of the ageing brain. In light of this, exercise has shown promise for positively influencing neurocognitive health and associated lipid profiles. This review summarises age-related changes …

Research outputs 2022 to 2026
Prescribed fire is a widespread management practice in fire-prone ecosystems that can have significant effects on fauna. To inform the development of appropriate prescribed burning regimes, we explored bird responses to time since fire in threatened Banksia woodlands in south-western Australia. We used area searches to estimate bird densities on 20 plots ranging from 1 to 26 years post fire. Fire had no significant effect on the overall bird community or any foraging guilds and there was no clear post-fire succession. Of the 26 frequently occurring species analysed, only two showed responses to fire, with yellow-rumped thornbills more abundant in …

Prescribing Unproven Cancer Drugs: Physician Perspectives On Expanded Access And Right To Try, Haley Manley, Bryan A Sisk, Zubin Master, Christopher Thomas Scott
2020-Current year OA Pubs
BACKGROUND: For gravely ill patients who have no treatment options and who are ineligible for clinical trials, the US Food and Drug Administration (FDA) established the Expanded Access Program (EAP). Motivated by efforts to weaken FDA regulation and sold as providing greater access to experimental drugs, the federal Right to Try Act (RTT) was passed in 2017. It reduces FDA oversight by not requiring physicians to report safety data and foregoes approval of protocols by local institutional review boards.
METHODS: This study explored the views of 17 neuro-oncologists from 15 different academic medical centers with varying experience with EAP and …

Coronavirus disease-2019 (Covid-19) disrupted the in-person teaching format of anatomy. To study changes in gross anatomy education that occurred during August-December, 2020 compared to before the pandemic, an online survey was distributed to anatomy educators. The 191 responses received were analyzed in total and by academic program, geographic region, and institution type. Cadaver use decreased overall (before: 74.1 ± 34.1%, during: 50.3 ± 43.0%, P < 0.0001), as well as across allopathic and osteopathic medicine, therapy, undergraduate, and veterinary programs (P < 0.05), but remained unchanged for other programs (P > 0.05). Cadaver use decreased internationally and in the US (P < 0.0001), at public and private (P < 0.0001) institutions, and among allopathic medical programs in Northeastern, Central, and Southern (P < 0.05), but not Western, US geographical regions. Laboratories during Covid-19 were delivered through synchronous (59%), asynchronous (4%), or mixed (37%) formats (P < 0.0001) and utilized digital resources (47%), dissection (32%), and/or prosection (21%) (P < 0.0001). The practical laboratory examination persisted during Covid-19 (P = 0.419); however, the setting and materials shifted to computer-based (P < 0.0001) and image-based (P < 0.0001), respectively. In-person lecture decreased during Covid-19 (before: 88%, during: 24%, P = 0.003). When anatomy digital resources were categorized, dissection media, interactive software, and open-access content increased (P ≤ 0.008), with specific increases in BlueLink, Acland's Videos, and Complete Anatomy (P < 0.05). This study provided evidence of how gross anatomy educators continued to adapt their courses past the early stages of the pandemic.
Beyond Homogenous Decision-Making Models: Role Of Brain Areas Interaction And Heterogeneity, Mohsen Rakhshan
Beyond Homogenous Decision-Making Models: Role Of Brain Areas Interaction And Heterogeneity, Mohsen Rakhshan
Dartmouth College Ph.D Dissertations
Most existing mechanistic models of decision making consider microcircuits within a homogenous brain area and fail to consider the distributed nature of this cognitive process. More specifically, these models do not take into account: a) how different types of information might influence choice in different stages of the process; and b) how interactions and the heterogeneity between circuits across different brain areas might be essential for the process. In this dissertation, I present a combination of experimental and modeling approaches to study distributed nature of the decision-making by examining both the distributed processing of information as well as the interaction …
The Design Of Cmos Front-End Amplifiers For Electrical Impedance Applications, Yueh-Ching Teng
The Design Of Cmos Front-End Amplifiers For Electrical Impedance Applications, Yueh-Ching Teng
Dartmouth College Ph.D Dissertations
Electrical Impedance Tomography (EIT) is a medical imaging methodology that does not need any kind of ionizing radiation. It is significantly cheaper and smaller than Computerized Tomography (CT) or Magnetic Resonance Imaging (MRI). These advantages make EIT particularly suitable for emerging applications like the continuous medical imaging and telemonitoring of organ function. Current bench-top EIT systems are bulky and require shielded cables to interface with measurement electrodes. The cable introduces parasitic capacitances which shunt the desired signals and degrade the accuracy of the measurements. A EIT system based on application-specific integrated circuits (ASICs) can reduce the parasitic and stray capacitance …

Dartmouth College Ph.D Dissertations
Cancer is a cluster of diseases, and 1.8 million Americans are newly diagnosed each year. Treatment issues such as drug instability, the occurrence of severe side effects, as well as resistance make the need for solutions to improve conventional methods, like chemotherapy, apparent. Nano-sized drug-delivery platforms, particles loaded with therapeutic molecules that escape the immune system clearance and accumulate at the tumor site, were proposed as one of these solutions. Despite the expansion of the field, several aspects still need to be addressed: inconsistent delivery of the drugs, inability of measuring the effective dose being delivered to the tumor, lack …
In Situ Vaccination Using Plant Viral Particles As A Novel Approach For Cancer Immunotherapy, Chenkai Mao
In Situ Vaccination Using Plant Viral Particles As A Novel Approach For Cancer Immunotherapy, Chenkai Mao
Dartmouth College Ph.D Dissertations
Non-infectious to mammals, genetically, and physically stable plant virus-based nanoparticles have been increasingly studied as a novel platform for cancer vaccine and adjuvants due to their immunogenic properties. Our prior work showed that, empty cowpea mosaic virus (eCPMV), a plant virus-like particle (VLP) that is composed of a separated capsid, is an excellent in situ vaccine (ISV) for cancer immunotherapy; however, little is known about the mechanisms linked to their activities regarding recognition and antigen presentation.
In the present studies, we report cowpea mosaic virus (CPMV) and RNA-lacking CPMV (empty, eCPMV) are both toll like receptor (TLR) agonists for TLRs …
The Three-Way Interplay Among Early Life Exposures, The Gut Microbiome, And Outcomes In Infancy, Yuka Moroishi
The Three-Way Interplay Among Early Life Exposures, The Gut Microbiome, And Outcomes In Infancy, Yuka Moroishi
Dartmouth College Ph.D Dissertations
The bidirectional relationship between the gut microbiome and immune system plays an important role in host immune status: the immune system provides the gut microbiome the optimal environment to thrive in, and the gut microbiome helps regulate the immune system. This relationship is especially important in infants, whose immune system is still premature and rely on innate immunity.
We investigated the three-way interplay among early-life exposures, the developing gut microbiome, and outcomes in infancy from the general population in New Hampshire, US. We used prospective cohort data from the New Hampshire Birth Cohort study to 1) determine whether timing of …
Links Between Electrophilic Stress And Antifungal Resistance In Pathogenic Candida Species, Amy R. Biermann
Links Between Electrophilic Stress And Antifungal Resistance In Pathogenic Candida Species, Amy R. Biermann
Dartmouth College Ph.D Dissertations
Collectively, Candida species are the most prevalent cause of both superficial and invasive fungal infections worldwide. Invasive Candida infections have a high mortality rate and predominantly affect individuals with underlying diseases, such as diabetes, HIV, or cancer. Unfortunately, many invasive Candida infections are recalcitrant to antifungal treatment, while intrinsically multidrug-resistant pathogens, like Candida auris, are increasing in prevalence. Although the canonical mechanisms of antifungal resistance in Candida species are well established, i.e., overexpression of efflux pumps and overexpression of or mutations in genes encoding drug targets, factors affecting the natural evolution and regulation of resistance mechanisms remain poorly understood. …
Advancing Combined Radiological And Optical Scanning For Breast-Conserving Surgery Margin Guidance, Samuel Stewart Streeter
Advancing Combined Radiological And Optical Scanning For Breast-Conserving Surgery Margin Guidance, Samuel Stewart Streeter
Dartmouth College Ph.D Dissertations
Breast cancer is one of the most common types of cancer worldwide, and standard-of-care for early-stage disease typically involves a lumpectomy or breast-conserving surgery (BCS). BCS involves the local resection of cancerous tissue, while sparring as much healthy tissue as possible. State-of-the-art methods for intraoperatively evaluating BCS margins are limited. Approximately 20% of BCS cases result in a tissue resection with cancer at or near the resection surface (i.e., a positive margin). A two-fold increase in ipsilateral breast cancer recurrence is associated with the presence of one or more positive margins. Consequently, positive margins often necessitate costly re-excision procedures to …
