Conservation Of Cis-Regulatory Codes Over Half A Billion Years Of Evolution, Yohey Ogawa, Yu Liu, Connie A Myers, Ala Morshedian, Gordon L Fain, Alapakkam P Sampath, Joseph C Corbo

2020-Current year OA Pubs

Identifying homologous cell types across species is essential for understanding cell type evolution. The retina is ideal for comparative analysis because its six major cell classes have persisted since the origin of vertebrates more than half a billion years ago. Here, we show that the retina's conserved cellular architecture is mirrored by deep conservation of the cis-regulatory codes that govern gene expression. Through single-cell chromatin accessibility analysis of lamprey, fish, bird, and mammalian retinas, we demonstrate cross-species conservation of cis-regulatory codes in all retinal cell classes despite extensive turnover of cis-regulatory regions. Conservation manifests as clustering of high-affinity transcription factor …

Dem Simulations For Tractive Performance Of Rigid Wheel In Granular Media, Aidan Noah Dickerson Dec 2025

Dem Simulations For Tractive Performance Of Rigid Wheel In Granular Media, Aidan Noah Dickerson

Theses and Dissertations

Accurately predicting vehicle mobility in granular media is essential for evaluating off-road mobility in agriculture, defense, and planetary exploration. Traditional empirical models often fail in capturing complex micromechanics of soil deformation, especially under dynamic conditions such as high slips and maneuvering. This study demonstrates the value of the discrete element method (DEM) in modeling wheel-soil interactions with higher fidelity. Using Altair EDEM and pre-calibrated GEMM materials, simulations were conducted for a range of forward (-5.9% to 54.8%) and side slip angles (3°, 6°, 12°) in dry sand. DEM enabled detailed analysis of sinkage, traction forces, and lateral loads, revealing trends …

Toward Approachable Reinforcement Learning: Using Dataflow Application And Large Language Models For Human-Understandable Policies, Joel Thomas Huber Dec 2025

Toward Approachable Reinforcement Learning: Using Dataflow Application And Large Language Models For Human-Understandable Policies, Joel Thomas Huber

Theses and Dissertations

Optimal decision-making under uncertainty is a challenge in everything from board games to business scenario planning. With visual programming systems, end-users can utilize reinforcement learning (RL) agents to identify an optimal policy in their own stochastic environments. However, while the RL agent can demonstrate that an optimal policy exists, RL polices tend to be opaque and difficult to interpret. This thesis investigates how Large Reasoning Models (LRMs) can generate human-understandable rules from RL policies. I compare multiple approaches and models, varying the format of the RL policy provided to the LRM as well as the prompting strategy. My results show …

Toward A Unified Network Flow Framework: From Conservation Principles To Fluid Dynamics Models, Zonghan Zhang Dec 2025

Toward A Unified Network Flow Framework: From Conservation Principles To Fluid Dynamics Models, Zonghan Zhang

Theses and Dissertations

Network flows govern a wide range of critical systems, from tangible infrastructures like transportation and power grids to replicable processes such as information spread and epidemics. While tangible flows obey conservation laws and physical constraints, replicable flows, like rumors or viruses, can grow, decay, or vanish unpredictably. Despite their increasing interaction in real-world settings, these flow types are typically modeled in isolation, using disconnected mathematical frameworks. This dissertation presents a unified modeling approach that bridges the gap between conserved and replicable flows by embedding principles from fluid dynamics into graph-based propagation models. I introduce physically informed extensions to classical models, …
