A Computational Investigation Of Wood Selection For Acoustic Guitar, Jonah Osterhus May 2024

A Computational Investigation Of Wood Selection For Acoustic Guitar, Jonah Osterhus

Senior Honors Theses

The acoustic guitar is a stringed instrument, often made of wood, that transduces vibrational energy of steel strings into coupled vibrations of the wood and acoustic pressure waves in the air. Variations in wood selection and instrument geometry have been shown to affect the timbre of the acoustic guitar. Computational methods were utilized to investigate the impact of material properties on acoustic performance. Sitka spruce was deemed the most suitable wood for guitar soundboards due to its acoustic characteristics, strength, and uniform aesthetic. Mahogany was deemed to be the best wood for the back and sides of the guitar body …

Unravelling Micro-Mysteries: Separating Microscopic Entities Using Electrokinetic Microsystems, Nuzhet Nihaar Nasir Ahamed May 2024

Unravelling Micro-Mysteries: Separating Microscopic Entities Using Electrokinetic Microsystems, Nuzhet Nihaar Nasir Ahamed

Theses

There is an increasing demand for the development of rapid and reliable methods for microparticle and cell separations in applications that range from clinical analysis to food and environmental safety assessments. Microfluidic systems, being portable and offering a response within minutes, are particularly attractive. Electrokinetic (EK) methods are a growing area in microfluidics, due to their robustness, rapid response time, low cost, and label-free analysis of micron-sized particles, including intact microorganisms. EK methods require the application of an electric stimulation, such as direct-current (DC) or alternating-current (AC) potentials, to induce different EK phenomena, such as electrophoresis, electroosmotic flow and/or dielectrophoresis, …

Michigan Tech Publications

Nonheme Fe(II) and 2-oxoglutarate (2OG)-dependent histone lysine demethylases 2A (KDM2A) catalyze the demethylation of the mono- or dimethylated lysine 36 residue in the histone H3 peptide (H3K36me1/me2), which plays a crucial role in epigenetic regulation and can be involved in many cancers. Although the overall catalytic mechanism of KDMs has been studied, how KDM2 catalysis takes place in contrast to other KDMs remains unknown. Understanding such differences is vital for enzyme redesign and can help in enzyme-selective drug design. Herein, we employed molecular dynamics (MD) and combined quantum mechanics/molecular mechanics (QM/MM) to explore the complete catalytic mechanism of KDM2A, including …

Mathematical Modeling And Simulation Of The Photopolymerization Process In Different Industrial Applications, Maged Shaban May 2024

Mathematical Modeling And Simulation Of The Photopolymerization Process In Different Industrial Applications, Maged Shaban

Doctoral

Photopolymerization is a complex physicochemical process that uses a specific wavelength of light to convert a liquid monomer resin to a solid polymer. This study investigates the evolution of photopolymerization kinetics through mathematical modeling and simulation in different industrial applications, such as stereolithography, ceramics additive manufacturing, and photonic crystal fabrication. In stereolithography, existing photopolymerization models do not fully capture the complexity of the curing process. Therefore, we develop a novel model for photopolymerization kinetics in a realistic stereolithography setting, which attempts to advance the understanding of the impact of several material properties and parameters on this process. This model significantly …

Spatiotemporal Alignment Of Event Stream With Images And Active Illumination, Abhijan Wasti May 2024

Spatiotemporal Alignment Of Event Stream With Images And Active Illumination, Abhijan Wasti

Theses

Unlike conventional frame-based cameras that form images by sampling all pixels within the duration of the global/rolling shutter, a pixel in an event camera can be triggered independently when the log intensity change in scene luminance at the pixel exceeds a threshold. This unique feature provides several advantages over conventional sensors, including high dynamic range (HDR) (≈120dB), high temporal rate (≈10,000Hz), low latency (< 1ms), and low power requirements (≈10mW). These properties make them excellent candidates for applications such as high-speed photography, HDR image reconstruction, object tracking, depth estimation, simultaneous localization and mapping, and surveillance and monitoring. Despite their potential, the asynchronous and spatially sparse nature of events poses challenges to event processing and interpretation. This is because most advanced image processing and computer vision algorithms are designed to work with conventional image formats, and not with temporally dense streams of asynchronous pixel events (i.e., the event stream). Although emerging techniques in supervised machine learning demonstrate promise, continued and rapid progress relies on the availability of labeled event datasets, which are scarce, and difficult to produce. Moreover, generating reliable events for training models is challenging due to the scene-dependent nature of event generation, which is further complicated by varying illumination and relative motion. In this thesis, we attempt to address these limitations with a novel imaging paradigm involving the capture of frames from a conventional frame-based camera that has been spa tially aligned and temporally synchronized with an event sensor. Our active illumination source allows us to generate events more consistently even under challenging illumination and motion in the scene. We demonstrate the feasibility of such a setup for a mobile eye tracking system and acquire subpixel and microsecond accurate spatiotemporal alignment. Our method facilitates the use of pre-trained models that operate on conventional images to detect features that can then be used to train models that can be applied directly to the event stream. This serves as the next step in event-based imaging and unlocks new possibilities in computer vision and imaging technology.

Faculty, Staff and Student Publications

In precision medicine, both predicting the disease susceptibility of an individual and forecasting its disease-free survival are areas of key research. Besides the classical epidemiological predictor variables, data from multiple (omic) platforms are increasingly available. To integrate this wealth of information, we propose new methodology to combine both cooperative learning, a recent approach to leverage the predictive power of several datasets, and polygenic hazard score models. Polygenic hazard score models provide a practitioner with a more differentiated view of the predicted disease-free survival than the one given by merely a point estimate, for instance computed with a polygenic risk score. …

Dynamic Cbct Imaging Using Prior Model-Free Spatiotemporal Implicit Neural Representation (Pmf-Stinr), Hua-Chieh Shao, Tielige Mengke, Tinsu Pan, You Zhang May 2024

Dynamic Cbct Imaging Using Prior Model-Free Spatiotemporal Implicit Neural Representation (Pmf-Stinr), Hua-Chieh Shao, Tielige Mengke, Tinsu Pan, You Zhang

Faculty, Staff and Student Publications

Objective. Dynamic cone-beam computed tomography (CBCT) can capture high-spatial-resolution, time-varying images for motion monitoring, patient setup, and adaptive planning of radiotherapy. However, dynamic CBCT reconstruction is an extremely ill-posed spatiotemporal inverse problem, as each CBCT volume in the dynamic sequence is only captured by one or a few x-ray projections, due to the slow gantry rotation speed and the fast anatomical motion (e.g. breathing).Approach. We developed a machine learning-based technique, prior-model-free spatiotemporal implicit neural representation (PMF-STINR), to reconstruct dynamic CBCTs from sequentially acquired x-ray projections. PMF-STINR employs a joint image reconstruction and registration approach to address the …

Gte: A Graph Learning Framework For Prediction Of T-Cell Receptors And Epitopes Binding Specificity, Feng Jiang, Yuzhi Guo, Hehuan Ma, Saiyang Na, Wenliang Zhong, Yi Han, Tao Wang, Junzhou Huang

Faculty, Staff and Student Publications

The interaction between T-cell receptors (TCRs) and peptides (epitopes) presented by major histocompatibility complex molecules (MHC) is fundamental to the immune response. Accurate prediction of TCR–epitope interactions is crucial for advancing the understanding of various diseases and their prevention and treatment. Existing methods primarily rely on sequence-based approaches, overlooking the inherent topology structure of TCR–epitope interaction networks. In this study, we present , a novel heterogeneous Graph neural network model based on inductive learning to capture the topological structure between TCRs and Epitopes. Furthermore, we address the challenge of constructing negative samples within the graph by proposing a dynamic edge …

Engaging Students In Partial Differential Equations Through Modeling Fourier's Law Of Conduction, Justin G. Trulen, Kayla Keller, John Sinclair, Lauren Meagher

CODEE Journal

In an effort to make active learning exercises in a partial differential equations course, we present a student activity modeling Fourier's law of conduction under the framework of the heat equation. An overview of the heat equation, including several avenues of study, is provided. Then we give an intuitive way of constructing the heat equation from a couple of fundamental properties of physics including Fourier's law of conduction. We outline an experiment that can be run to collect their own data to model Fourier's law of conduction as well as provide data we collected. We conclude with a student activity …

Neighboring-Aware Hierarchical Clustering, Ali A. Amer, Muna Al-Razgan, Hassan I. Abdalla, Mahfoudh Al-Asaly, Taha Alfakih, Muneer Al-Hammadi May 2024

Neighboring-Aware Hierarchical Clustering, Ali A. Amer, Muna Al-Razgan, Hassan I. Abdalla, Mahfoudh Al-Asaly, Taha Alfakih, Muneer Al-Hammadi

All Works

In this work, a simple yet robust neighboring-aware hierarchical-based clustering approach (NHC) is developed. NHC employs its dynamic technique to take into account the surroundings of each point when clustering, making it extremely competitive. NHC offers a straightforward design and reliable clustering. It comprises two key techniques, namely, neighboring- aware and filtering and merging. While the proposed neighboring-aware technique helps find the most coherent clusters, filtering and merging help reach the desired number of clusters during the clustering process. The NHC's performance, which includes all evaluation metrics and run time, has been thoroughly tested against nine clustering rivals using four …

Carrier Mobility In Methylammonium Lead Iodide Perovskite Solar Cells: Mobility Versus Composition In Spin Coated And Vapor Deposited Samples, Max A. Zinman, James Heyman May 2024

Carrier Mobility In Methylammonium Lead Iodide Perovskite Solar Cells: Mobility Versus Composition In Spin Coated And Vapor Deposited Samples, Max A. Zinman, James Heyman

Macalester Journal of Physics and Astronomy

We performed research on a set methylammonium lead iodide (MaPI) perovskite solar cell samples, including samples produced both by vapor deposition and spin coating. We used time resolved THz spectroscopy to measure carrier mobility in the samples and excitation of vibrational modes in the THz and IR spectra to gauge relative sample compositions (ratio of PbI to Ma). Plotting carrier mobilities against composition ratios, we found a peaked distribution of carrier mobilities suggesting an ideal ratio of lead iodide to methylammonium to maximize mobility. We also observed that the spin coated samples had considerably less variance in their composition ratios …

Effects Of Post-Deposition Annealing On Room Temperature Deposited Zinc Oxide, Ishan Rayen

Macalester Journal of Physics and Astronomy

This study focuses on thin film deposition of ZnO onto a glass slide using magnetron sputtering. The focus of the study is to understand the effects of post-deposition annealing temperatures. The goal is to optimize crystal quality, conductivity, and transparency. The results attempt to answer the effects of room temperature deposition and changes in film properties once annealed. Annealing temperatures ranged from 100°C to 400°C with an annealing time of 30 minutes. This found an ideal temperature of 250°C for post-deposition annealing, resulting in approximately 3.86 times more conductivity with little to no decrease in transparency. However crystal quality did …

Probing Charge Recombination In Organic Solar Cells, Ally C. Hurd, Awwad Alotaibi, Acacia Patterson, Obaid Alqahtani, James Doyle, Brian Akira Collins

Macalester Journal of Physics and Astronomy

Printable and flexible organic solar panels are promising sources of inexpensive, large-scale renewable energy, where panels can be manufactured by printing from polymer inks. There are some limitations to these types of solar cells, however. First, toxic halogenated solvents have historically been necessary to dissolve polymers to make the ink. In addition, organic solar cells typically have high rates of recombination, which limits their efficiency. Here, we use a transient photovoltage (TPV) technique to measure charge lifetimes in cells made from two different organic solvents. The first solvent is toxic, halogenated dichlorobenzene (DCB) which is typically used to make organic …

Investigation Of Tantalum Sodium Lead Borate Glass Using Laser Ionization Time Of Flight Mass Spectrometry (Litof-Ms), Siri Erickson-Green

Macalester Journal of Physics and Astronomy

Laser ionization time of flight mass spectrometry (LITOF-MS) is a spectrometry method which can measure, with exceptional accuracy, the composition of ions within a glass system. Additionally, unlike other spectroscopy and spectrometry methods, this technique allows insight into the abundance of each kind of ion within a given glass system. This specific project tackled the topic of tantalum-doped sodium and lead borate glasses, as sodium and lead borate glasses doped with a transition metal is a topic which has not been thoroughly explored. Our group synthesized such a glass and was able to use LITOF-MS to gain insights into how …

Strain Methods For Changing Local Electric Field Gradient In Bafe2as2, Caleb Williams May 2024

Strain Methods For Changing Local Electric Field Gradient In Bafe2as2, Caleb Williams

Macalester Journal of Physics and Astronomy

In this study, we introduce a novel approach aimed at advancing the investigation of local nematicity in BaFe2As2 via dynamically pulsed strain fields. Our research is motivated by the pursuit of a more sensitive alternative to existing static strain methods. Employing nuclear magnetic resonance techniques, we measure the nuclear quadrupolar energy splittings, utilizing them as a sensitive indicator of the electric field gradient (EFG) that couples strongly to the orbital occupations of the 75As p-orbitals. In the new method, we discern an EFG response through changes in the phase acquired by the nuclear magnetization while time-evolving in the strain field, …

Linking The Population Of Binary Black Holes With The Stochastic Gravitational-Wave Background, Olivia X. Laske May 2024

Linking The Population Of Binary Black Holes With The Stochastic Gravitational-Wave Background, Olivia X. Laske

Macalester Journal of Physics and Astronomy

The astrophysical stochastic gravitational-wave background (SGWB) is the product of overlapping waveforms that create a single unresolvable background. While current LIGO sensitivity is insufficient to uncover the SGWB, future space-based detectors and Third Generation (3G) experiments are expected to probe deep enough for detection. Predictions of the SGWB can constrain future searches as well as provide insight into star formation, merger history, and mass distribution. Here, three primary methods are used to calculate a theoretical SGWB. The first method integrates over a precomputed mass distribution probability grid, while the second and third employ Monte Carlo integration with simulated data. After …

Simulation Of Polymerization On Surfaces: Implications For Abiogenesis, Sylvia Greene May 2024

Simulation Of Polymerization On Surfaces: Implications For Abiogenesis, Sylvia Greene

Macalester Journal of Physics and Astronomy

How did life arise from the prebiotic conditions of the early earth? This problem has vexed scientists for decades with no consensus on its solution. Significant spontaneous formation of biopolymers such as proteins and nucleic acids in the aqueous phase appears to be improbable due to thermodynamic constraints. It has been proposed that mineral surfaces could have served as a catalyst for the initial formation of biopolymers. However, the feasibility of this mechanism has not been thoroughly studied. In this study, a particle simulation of polypeptide formation on surfaces is developed to assess the feasibility of this mechanism. Elementary processes …

The Hodgkin-Huxley Model For Neuron Action Potentials: A Computational Study, Uditi Chandrashekhar May 2024

The Hodgkin-Huxley Model For Neuron Action Potentials: A Computational Study, Uditi Chandrashekhar

Macalester Journal of Physics and Astronomy

Neurons are the fundamental units of the nervous system that receive stimuli as signals and pass on this information to other cells in different parts of the body. An action potential refers to the transmission of the electrical nerve impulse along the neuron. In their seminal work published in 1952, Alan L. Hodgkin and Andrew Huxley proposed a mathematical model of neuronal membrane action potentials based on a series of experiments they conducted using the giant squid neuron. This thesis is a study of the nature of the action potential used to transfer signals along the neuron based on the …

Variability Of High-Degree Modes Over Multiple Solar Cycles Using Local Helioseismic Data From Gong, Nicholas Cebula, Sushanta Tripathy, Kiran Jain, John M. Cannon

Macalester Journal of Physics and Astronomy

In this investigation we use the local helioseismic technique of ring diagrams to study the power, energy, and damping rates of high degree solar acoustic modes. Our data covers the period from the maximum phase of solar cycle 23 to the ascending phase of cycle 25. The goal is to examine the variations in the mode parameters with solar activity as well as the differences between different cycles. For this, we use different proxies of solar activity. We use 10.7 cm radio flux measurements and a measure of magnetic flux known as magnetic activity index from magnetograms.

Ammonia Emission In The Milky Way Galactic Bar Dust Lanes, Charles G. Burton May 2024

Ammonia Emission In The Milky Way Galactic Bar Dust Lanes, Charles G. Burton

Macalester Journal of Physics and Astronomy

The Central Molecular Zone (CMZ) of the Milky Way is a region of molecular gas within the inner few hundred parsecs of the Galaxy. This inner region of the Milky Way is hotter and more turbulent when compared with the disk of the Milky Way. Gas is thought to be funneled into the CMZ through dense gaseous dust lanes that are associated with the Galactic Bar. I studied two regions of one of these dust lanes using the NH3 inversion transitions of (J,K) = (1,1), (2,2), (3,3), and (4,4). Data has been obtained from the Green Bank Telescope targeting these …
