Genome sequencing technology has witnessed tremendous progress in terms of throughput as well as cost per base pair, resulting in an explosion in the size of data. Consequently, typical sequence assembly tools demand a lot of processing power and memory and are unable to assemble big datasets unless run on hundreds of nodes. In this paper, we present a distributed assembler that achieves both scalability and memory efficiency by using partitioned de Bruijn graphs. By enhancing the memory-to-disk swapping and reducing the network communication in the cluster, we can assemble large sequences such as human genomes (452 GB) on just …

The 7SK small nuclear ribonucleoprotein (snRNP) sequesters and inactivates the positive transcription elongation factor b (P-TEFb), an essential eukaryotic mRNA transcription factor. The human La-related protein group 7 (hLARP7) is a constitutive component of the 7SK snRNP and localizes to the 3' terminus of the 7SK long noncoding RNA. hLARP7, and in particular its C-terminal domain (CTD), is essential for 7SK RNA stability and assembly with P-TEFb. The hLARP7 N-terminal Lamodule binds and protects the 3' end from degradation, but the structural and functional role of its CTD is unclear.We report the solution NMR structure of the hLARP7 CTD and …

Radical halogen oxide species play important roles within atmospheric processes, specifically those responsible for the removal of O3. To facilitate future investigations on this family of compounds, RCCSD(T)/aug-cc-pVQZ-level electronic structure calculations were employed to generate individual-molecule optimized geometries, as well as to determine the global minimum energy structure for the BrO·H2O complex. This information facilitated the generation of several one-dimensional potential energy surface (PES) scans for the BrO·H2O complex. Scans were performed for both the ground state and the first excited state; this inclusion is due to a low-lying first electronic excited-state energy. These rigid-geometry PES …

This work reports an investigation of ring closure processes in relation to the Hammond postulate. Calculations favor the importance of thermodynamics, not kinetics, as the basis for the Hammond postulate. A kinetically rapid, but thermodynamically unfavorable reaction is shown to resemble product. The ease of ring closure to three-membered rings, compared to four-membered rings, is thought to be associated with conformational mobility and perhaps vibrations coupled to the reaction coordinate motion in the case of four-membered rings.

Before a GaAs photocathode can be activated to achieve a negative electron affinity condition, the GaAs crystal must be cleaned. This is most commonly done by ohmic, radiative, or electron bombardment heating. We report a new technique to monitor the temperature of heated GaAs photocathodes by observation with a camera. The method is robust and yields the same temperatures for different GaAs samples heated using different methods in different mounting configurations.

Emissions from 15 agricultural fires in the southeastern U.S. were measured from the NASA DC-8 research aircraft during the summer 2013 Studies of Emissions and Atmospheric Composition, Clouds and Climate Coupling by Regional Surveys (SEAC4RS) campaign. This study reports a detailed set of emission factors (EFs) for 25 trace gases and 6 fine particle species. The chemical evolution of the primary emissions in seven plumes was examined in detail for ~1.2 h. A Lagrangian plume cross-section model was used to simulate the evolution of ozone (O3), reactive nitrogen species, and organic aerosol (OA). Observed EFs are generally consistent with previous …

The Studies of Emissions and Atmospheric Composition, Clouds and Climate Coupling by Regional Surveys (SEAC4RS) fieldmission based at Ellington Field, Texas, during August and September 2013 employed the most comprehensive airborne payload to date to investigate atmospheric composition over North America. The NASA ER-2, DC-8, and SPEC Inc. Learjet flew 57 science flights fromthe surface to 20 km. The ER-2 employed seven remote sensing instruments as a satellite surrogate and eight in situ instruments. The DC-8 employed 23 in situ and five remote sensing instruments for radiation, chemistry, and microphysics. The Learjet used 11 instruments to explore cloud microphysics. SEAC4RS …

Ice-nucleating particles (INPs) are required for initial ice crystal formation in clouds at temperatures warmer than about -36°C and thus play a crucial role in cloud and precipitation formation. Biomass burning has been found to be a source of INPs in previous studies and is also a major contributor to atmospheric black carbon (BC) concentrations. This study focuses on isolating the BC contribution to the INP population associated with biomass combustion. Combining field and laboratory results, we present biomass smoke physical properties. We report sub-0.56 µm diameter (Dp) particle sizing (fast mobility particle sizer, FMPS) plus light absorption and scattering at 870nm (photoacoustic extinctiometer). For Dp<200 >nm, the FMPS characterized sizing within ±20% compared to standards. As compared to the traditional scanning mobility particle sizer, the FMPS responded most accurately to single-mode polydispersions with mean Dp<200 >nm, which characterized the smoke sampled here. Many studies to date have examined cognitive factors that drive individual differences in reading comprehension. However, these studies often focused on typical readers, and it is not clear whether their findings apply similarly to readers performing in the extreme ends of the distribution, i.e., poor and good readers. In this dissertation, we used quantile regression on a sample of 834 children (age 8-18) to advance our understanding of the relative importance of different component processes of comprehension not just for the typical but also for poor and skilled readers. Due to the unique spatial and temporal characteristics of ecological phenomena, the extent and grain size of spatial data sets essentially filter the observations. This thesis examines the impacts of temporal and spatial resolution on the modeling of terrestrial stable carbon isotopic landscapes (isoscapes). I model the distribution of leaf stable carbon isotope composition (delta13C) for the continent of North America at multiple temporal and spatial resolutions. Power system management in response to extreme events is one the most important operational aspects of power systems. In this thesis, a novel Event-driven Security Constrained Unit Commitment (E-SCUC) model and a statistical method, based on regression and data mining to estimate the system components outages, are proposed. The proposed models help consider the simultaneous outage of several system components represented by an N-1-m reliability criterion and accordingly determine the proper system response. In addition, an optimal microgrid placement model with the objective of minimizing the cost of unserved energy to enhance power system resilience is proposed.

The number of international students pursuing degrees at U.S. institutions at the undergraduate level surpassed those at the graduate level for the first time in 2013. Additionally, the majority of international students coming to the U.S. are from China. This phenomenological study used a conceptual framework of Schlossberg's Transition Model (1995) and the Culturally Engaging Campus Environments Model (Museus, 2014) to analyze the experiences of Chinese undergraduate students in their first year of college in the United States. This study presents comparisons of subset selection criteria used to help determine the "best" regression model in multiple linear regression. No such criteria can replace a researcher's knowledge of theory to help choose useful models, but such criteria may help in exploratory research. Relationships among variables can be more complicated than expected and may require adjustment to theory based on empirical models. Knowing how well each subset selection method performs can be useful in such cases. The African Clawed Toad, Xenopus laevis, is an aquatic species commonly found throughout Sub-Saharan Africa. Adults use vision to sense movements and lateral line to sense vibrations in the water. Here, we analyze the effectiveness of the toads' vision and lateral line systems individually and in combination. This study will help us understand how Xenopus utilizes sensory information to capture prey. We tested which sensory system elicits greater responses, how stimulus angle and distance affect the probability of a response, and if the toads respond equally to visual and lateral line stimuli. Introduction Injurious falls have risen significantly in the past decade, raising concerns about the efficacy of fall prevention programs. The purpose of this study was to analyze the correlation between perceived and observed balance measures used in a falls prevention program. Methods Subjects (S) were 70 (F), 59 (F), and 73(M). They were taught the Rate of Perceived Stability (RPS), a perceived measure of balance intensity and completed the Berg Balance Test (Berg), Timed up and Go (TUG), and Activities Specific Balance Confidence Scale (ABC). To accurately represent cumulous clouds in climate and weather models, it is important to understand how large clouds, in certain cloud fields, are. These fields can be described by a cloud size distribution (CSD), the number of clouds of a certain defined size. This study utilized data from a Large Eddy Simulation (LES), a high resolution numerical model describing the atmosphere, to explore what defines the cloud size distribution. Gallic acid (GA), a polyphenol, is widely found in numerous fruits and vegetables, particularly in hickory nuts. In the present study, we found that gallic acid, a natural phenolic compound isolated from fruits and vegetables, had a more potent growth inhibitory effect on two ovarian cancer cell lines, OVCAR-3 and A2780/CP70, than the effect on a normal ovarian cell line, IOSE-364. These results demonstrated that GA selectively inhibits the growth of cancer cells. Gene expression was examined by ELISA and western blot analysis, and gene pathways were examined by luciferase assay. It was found that GA inhibited VEGF secretion and …

Modern antitrust law pursues a seemingly unitary goal: competition. In fact, competition-whether defined as a process or as a set of outcomes associated with competitive markets-is multifaceted. What are offered in antitrust cases as procompetitive and anticompetitive effects are typically qualitatively different, and trading them off is as much an exercise in judgment as mathematics. But despite the inevitability of value judgments in antitrust cases, courts have perpetuated a commensurability myth, claiming to evaluate "net" competitive effect as if the pros and cons of a restraint of trade are in the same unit of measure.
