Introduction:

In this study, we introduce the design and implementation of PDBMine, a large-scale, queryable platform for mining sequence-structure statistics from the Protein Data Bank (PDB). PDBMine enables rapid analysis of local conformational trends across proteins by extracting dihedral angles and sequence patterns at scale. In addition to the design and implementation of PDBMine, we also present results validating its ability to return structurally meaningful information.

Methods:

We first assess the accuracy of its dihedral angle distributions by comparing them to established Ramachandran space and verifying expected behaviors of residues such as glycine and proline. We then use PDBMine to …

Effective and safe treatments for neglected tropical diseases caused by parasites, such as Chagas disease and sleeping sickness, remain lacking, posing a significant challenge for researchers worldwide. The rational design of dimeric compounds inspired solely by the pharmacophoric core of benznidazole (2-nitroimidazole) has proven to be a promising strategy for antiparasitic development. Thus, in the present work, it was increased the linker between the active units (2-nitroimidazole) to improve the interaction with TcNTR, facilitating the bioactivation of the longest dimers. Biological assays confirmed this, demonstrating that all compounds were active against replicative intracellular amastigotes of Trypanosoma cruzi (Tulahuen C2C4-LacZ). Notably, …

Densest Subgraph Discovery On The Cpu, Hunter Gerard Gareau Jan 2026

Densest Subgraph Discovery On The Cpu, Hunter Gerard Gareau

Theses and Dissertations

The Densest Subgraph Discovery (DSD) problem is a prevalent problem in the field of graph mining, aiming to find the cohesive subgraph. Given a graph = (,) and an integer ≥ 2, the goal is to find a vertex sub- set ⊆ whose induced subgraph () maximizes the -clique density, defined as the number of -cliques per vertex. Larger val- ues of capture higher-order connectivity patterns beyond edges, enabling the discovery of more cohesive structures. There have been many solutions to this problem. However, one avenue that other graph mining problems have gone down …

Kindergarten Teachers’ Experiences And Training With Critical Reflection To Support Adaptive Teaching, Tessa Cushman Jan 2026

Kindergarten Teachers’ Experiences And Training With Critical Reflection To Support Adaptive Teaching, Tessa Cushman

Walden Dissertations and Doctoral Studies

The problem that was addressed in this study is that kindergarten teachers often lack training in critical reflection as part of their adaptive teaching practice. Despite much research on critical reflection, there was a lack of knowledge regarding training kindergarten teachers receive on critical reflection and how they use it to adapt their teaching. The purpose of this study was to explore the experiences of kindergarten teachers regarding the training they received on critical reflection and the support they felt they needed to implement critical reflection for an adaptive teaching practice. Schön’s reflective practice theory was the conceptual framework for …

The Six-Course Guitar In Spain: Some Considerations Of Repertoire And Musical Practice, Thomas Schmitt Jan 2026

The Six-Course Guitar In Spain: Some Considerations Of Repertoire And Musical Practice, Thomas Schmitt

Soundboard Scholar

The six-course guitar is still a little-known instrument. One need only look at books on the history of music to verify that claim: there is hardly any mention of it, nor are its composers or repertoire often cited. In fact, researchers have given far more attention to other plucked-string instruments than to the six-course guitar—whether for reasons of tradition or ideology—leading to a major gap in the literature. The repertoire of the Spanish Golden Age, to take one example, has been thoroughly explored, in the domains of both vocal and instrumental music (as in the vihuela). Similarly, there is quite …

Investigating Age-Related Decline In Sensorimotor Control Using Robotic Tasks, Laura Alvarez-Hidalgo, Ellie Edlmann, Gunnar Schmidtmann, Ian S. Howard Jan 2026

Investigating Age-Related Decline In Sensorimotor Control Using Robotic Tasks, Laura Alvarez-Hidalgo, Ellie Edlmann, Gunnar Schmidtmann, Ian S. Howard

School of Health Professions

Aging is associated with changes in sensorimotor control that contribute to functional decline, mobility limitations, and increased fall risk. Traditional motor assessments often rely on subjective measures, highlighting the need for objective, quantitative tools. We developed three robot-based tasks using the vBOT planar manipulandum to evaluate sensorimotor performance in healthy young (<35 years) and older (>60 years) adults. These tasks uniquely combined bimanual control and altered dynamic conditions to assess age-related differences. The first task required bimanual coordination to control a virtual 2D arm over 400 center-out and return trials, targeting de novo motor learning. The second task involved unimanual reaching with the …

While the F region is the primary focus of many ionospheric models because it contains the peak electron density, the E region is an important region for ionospheric conductivities and high-frequency radio propagation. This study analyzes modeled E regions from the newly developed PyIRI and E-PROBED models. A long-term comparison of E region predictions from E-PROBED and PyIRI with ionosonde observations is performed for three sites spanning low- (Fortaleza, Brazil), mid- (El Arenosillo, Spain), and high-latitudes (Gakona, Alaska). Modeled foE and hmE trends are compared against a combination of manually-scaled and automatically-scaled ionograms using ARTIST-5 for the period 2009–2024 for …

Optimal Quantization Of Finite Uniform Data On The Sphere, Mrinal Kanti Roychowdhury Jan 2026

Optimal Quantization Of Finite Uniform Data On The Sphere, Mrinal Kanti Roychowdhury

School of Mathematical & Statistical Sciences Faculty Publications

This paper develops a systematic and geometric theory of optimal quantization on the unit sphere 𝕊2, focusing on finite uniform probability distributions supported on the spherical surface—rather than on lower-dimensional geodesic subsets such as circles or arcs. We first establish the existence of optimal sets of n-means and characterize them through centroidal spherical Voronoi tessellations. Three fundamental structural results are obtained. First, a cluster-purity theorem shows that when the support consists of well-separated components, each optimal Voronoi region remains confined to a single component. Second, a ring allocation (discrete water-filling) theorem provides an explicit rule describing how optimal representatives are …

This monograph establishes 264 prior art claims for a decentralized, connectionless timing and positioning architecture comprising the UTLP, RFIP, and SMSP protocol triad. It formalizes the PHYRFLY nomenclature to distinguish low-level, hardware-scheduled Physical-Layer synchronization primitives from higher-level application orchestration. The core novelty centers on a Vector Time Representation, encoding temporal state as 8 phase values (ticks modulo coprime integers 211–251) transmitted in 8 bytes, then expanded locally into ~10,000-dimensional hyperdimensional chord vectors for similarity computation and drift estimation. This cyclic encoding enables automatic phase-lock convergence within 5–10 beacon exchanges regardless of initial offset, with the Chinese Remainder Theorem guaranteeing unique …

Existence Of Traveling Waves Of Lotka Volterra Type Models With Delayed Diffusion Term And Partial Quasimonotonicity, William Barker Jan 2026

Existence Of Traveling Waves Of Lotka Volterra Type Models With Delayed Diffusion Term And Partial Quasimonotonicity, William Barker

Faculty Scholarship

This paper investigates the existence of traveling wave solutions for diffusive two-species Lotka–Volterra systems with delays in both the reaction and diffusion terms under partial monotonicity assumptions. The model incorporates small-memory effects in the homo- geneous diffusion term, representing a modification of the random-walk interpretation underlying Fick’s law. We extend the partial (cross) monotone iteration method to systems satisfying a partial quasi-monotone condition through the construction of appropriate upper and lower solutions. Convergence of the iteration is established using Schauder’s fixed point theorem.

General And Special Relativity May Explain The Hubble Tension And Galactic Rotation, Charles F. Babbs

Weldon School of Biomedical Engineering Faculty Working Papers

Using two equations from general and special relativity, one can explore the hypothesis that gravitational time dilation and the relativistic Doppler effect cause the Hubble tension. Predicted results show good agreement between theory and observation, as long as mass is restricted to ordinary baryonic matter. This unexpected finding suggested a surprising continuation, namely that observed galactic rotation also be explained by special relativity. This idea survived initial tests using both Vera Rubin’s original data and more recent observations.
