Optimization Of The Illumina Covidseq™ Protocol For Decentralized, Cost-Effective Genomic Surveillance, Rob E. Carpenter, Vaibhav Tamrakar, Sadia Almas, Aditya Sharma, Chase Rowan, Rahul Sharma

Human Resource Development Faculty Publications and Presentations

A decentralized surveillance system to identify local outbreaks and monitor SARS-CoV-2 Variants of Concern is one of the primary strategies for the pandemic’s containment. Although nextgeneration sequencing (NGS) is a gold standard for genomic surveillance and variant discovery, the technology is still cost-prohibitive for decentralized sequencing, particularly in small independent labs with limited resources. We have optimized the Illumina COVIDSeq™ protocol for the Illumina MiniSeq instrument to reduce cost without compromising accuracy. We slashed the library preparation cost by half by using 50% of recommended reagents at each step and normalizing the libraries before pooling to achieve uniform coverage. Reagent-only …

Lake Salinization Drives Consistent Losses Of Zooplankton Abundance And Diversity Across Coordinated Mesocosm Experiments, Matthew Schuler Feb 2023

Lake Salinization Drives Consistent Losses Of Zooplankton Abundance And Diversity Across Coordinated Mesocosm Experiments, Matthew Schuler

Department of Biology Faculty Scholarship and Creative Works

Human-induced salinization increasingly threatens inland waters; yet we know little about the multifaceted response of lake communities to salt contamination. By conducting a coordinated mesocosm experiment of lake salinization across 16 sites in North America and Europe, we quantified the response of zooplankton abundance and (taxonomic and functional) community structure to a broad gradient of environmentally relevant chloride concentrations, ranging from 4 to ca. 1400 mg Cl− L−1. We found that crustaceans were distinctly more sensitive to elevated chloride than rotifers; yet, rotifers did not show compensatory abundance increases in response to crustacean declines. For crustaceans, our …

Long-Term Exposure To An Invasive Fungal Pathogen Decreases Eptesicus Fuscus Body Mass With Increasing Latitude, Molly C. Simonis, Lynn K. Hartzler, Gregory G. Turner, Michael R. Scafini, Joseph S. Johnson, Megan A. Rúa

Biological Sciences Faculty Publications

Abstract Invasive pathogens threaten wildlife health and biodiversity. Physiological responses of species highly susceptible to pathogen infections following invasion are well described. However, the responses of less susceptible species (relative to highly susceptible species) are not well known. Latitudinal gradients, which can influence body condition via Bergmann's rule and/or reflect the time it takes for an introduced pathogen to spread geographically, add an additional layer for how mammalian species respond to pathogen exposure. Our goal was to understand how hosts less susceptible to pathogen infections respond to long‐term pathogen exposure across a broad latitudinal gradient. We examined changes in body …

Biostimulation Of Petroleum-Contaminated Soil Using Organic And Inorganic Amendments, Ogochukwu A. Udume, Gideon O. Abu, Herbert O. Stanley, Ijeoma F. Vincent-Akpu, Yusuf Momoh, Michael O. Eze

Chemistry Faculty Research & Creative Works

The most common approaches for the in-situ bioremediation of contaminated sites worldwide are bioaugmentation and bio stimulation. Bio stimulation has often proved more effective for chronically contaminated sites. This study examined the effectiveness of optimized water hyacinth compost in comparison with other organic and inorganic amendments for the remediation of crude oil-polluted soils. Water hyacinth was found to be rich in nutrients necessary to stimulate microbial growth and activity. an organic geochemical analysis revealed that all amendments in this study increased total petroleum hydrocarbon (TPH) biodegradation by ≥75% within 56 days, with the greatest biodegradation (93%) occurring in sterilized soil …

Potential Repercussions Of Offshore Wind Energy Development In The Northeast United States For The Atlantic Surfclam Survey And Population Assessment, Sarah Borsetti, Daphne M. Munroe, Andrew M. Scheld, Eric N. Powell, John M. Klinck, Eileen E. Hofmann

Faculty Publications

The Atlantic surfclam Spisula solidissima fishery, which spans the U.S. Northeast continental shelf, is among the most exposed to offshore wind energy development impacts because of the overlap of fishing grounds with wind energy lease areas, the hydraulic dredges used by the fishing vessels, and the location of vessel home ports relative to the fishing grounds. The Atlantic surfclam federal assessment survey is conducted using a commercial fishing vessel in locations that overlap with the offshore wind energy development. Once wind energy turbines, cables, and scour protection are installed, survey operations within wind energy lease areas may be curtailed or …

Influence Of Soldiers On Exploratory Foraging Behavior In The Formosan Subterranean Termite, Coptotermes Formosanus (Blattodea: Rhinotermitidae), Joseph Mccarthy, Arjun Khadka, Hasim Hakanoglu, Qian Sun

Faculty Publications

Termites are eusocial insects that live in organized colonies consisting of reproductives, workers, and soldiers. Soldiers are specialized for defense but are expensive to maintain, as they are incapable of husbandry and must be fed and groomed by workers. The soldiers of several species influence foraging behavior by acting as scouts that initiate foraging or by mediating worker behavioral plasticity during food exploration. These behaviors imply that soldiers may play a keystone role in termite colony function, apart from defense. Subterranean termite workers tunnel through soil in search of food while accompanied by varying proportions of soldiers, depending on the …

Long noncoding RNAs (lncRNAs) are a diverse class of noncoding RNAs that are typically longer than 200 nucleotides but lack coding potentials. Advances in deep sequencing technologies enabled a better exploration of this type of noncoding transcripts. The poor sequence conservation, however, complicates the identification and annotation of lncRNAs at a large scale. Wheat is among the leading food staples worldwide whose production is threatened by both biotic and abiotic stressors. Here, we identified putative lncRNAs from durum wheat varieties that differ in stem solidness, a major source of defense against wheat stem sawfly, a devastating insect pest. We also …

Temporal Features Of Concepts Are Grounded In Time Perception Neural Networks: An Eeg Study, Karim Johari, Vicky T. Lai, Nicholas Riccardi, Rutvik H. Desai

Faculty Publications

Experimental evidence suggests that modality-specific concept features such as action, motion, and sound partially rely on corresponding action/perception neural networks in the human brain. Little is known, however, about time-related features of concepts. We examined whether temporal features of concepts recruit networks that subserve time perception in the brain in an EEG study using event and object nouns. Results showed significantly larger ERPs for event duration vs object size judgments over right parietal electrodes, a region associated with temporal processing. Additionally, alpha/beta (10–15 Hz) neural oscillation showed a stronger desynchronization for event duration compared to object size in the right …

Division of Basic Science Faculty Publications

The expansive and rapid spread of the SARS-CoV-2 virus has resulted in a global pandemic of COVID-19 infection and disease. Though initially perceived to be acute in nature, many patients report persistent and recurrent symptoms beyond the infectious period. Emerging as a new epidemic, “long-COVID”, or post-acute sequelae of coronavirus disease (PASC), has substantially altered the lives of millions of people globally. Symptoms of both COVID-19 and PASC are individual, but share commonality to established respiratory viruses, which include but are not limited to chest pain, shortness of breath, fatigue, along with adverse metabolic and pulmonary health effects. Nutrition plays …

The use of environmental-friendly agricultural inputs to increase yield in crops could reduce environmental contamination and alleviate (a)biotic stress. In this study, we applied a foliar liquid biostimulant to banana plants, which was developed from the anaerobic fermentation of microorganisms with organic remains (manure and plant waste) and minerals to use as environmental-friendly product. To determine the effect of this biostimulant in the plants, a Suppression Subtractive Hybridization (SSH) library was developed from banana leaves in greenhouse conditions. Furthermore, salicylic and jasmonic pathways activation was evaluated by gene expression analysis. First, the application of the biostimulant to banana leaves increased …

The three-dimensional (3D) physical aspects of ecosystems are intrinsically linked to ecological processes. Here, we describe structural diversity as the volumetric capacity, physical arrangement, and identity/traits of biotic components in an ecosystem. Despite being recognized in earlier ecological studies, structural diversity has been largely overlooked due to an absence of not only a theoretical foundation but also effective measurement tools. We present a framework for conceptualizing structural diversity and suggest how to facilitate its broader incorporation into ecological theory and practice. We also discuss how the interplay of genetic and environmental factors underpin structural diversity, allowing for a potentially unique …

Strengths-Based African Leadership Training: A Comprehensive Guide For Empowering Grassroots Communities, Henry Gwani

Doctor of Leadership

This project portfolio addresses the following need, problem or opportunity (NPO): Hopelessness within African low-income communities highlights the need for equipping local agents with a Christian gospel that integrates discipleship with leadership development, vocational training, mental health and asset-based community development if we wish to see Shalom. Several insights emerged from this research. First, to foster holistic transformation within low-income communities, it is imperative for discipleship to include basic mental health and practical interventions such as vocational training. Second, each community, regardless of how impoverished, is blessed with assets (skills, experiences and relationships), that need to be leveraged for the …

Technological advances in migratory tracking tools have revealed a remarkable diversity in migratory patterns. One such pattern is leapfrog migration, where individuals that breed further north migrate to locations further south. Here, we analyzed migration patterns in the Painted Bunting (Passerina ciris) using a genetic‐based approach. We started by mapping patterns of genetic variation across geographic space (called a genoscape) using 386 individuals from 25 populations across the breeding range. We then genotyped an additional 230 samples from 31 migration stopover locations and 178 samples from 16 wintering locations to map patterns of migratory connectivity. Our analyses of …

The development of an ideal vascular prosthesis represents an important challenge in terms of the treatment of cardiovascular diseases with respect to which new materials are being considered that have produced promising results following testing in animal models. This study focuses on nanofibrous polycaprolactone-based grafts assessed by means of histological techniques 10 days and 6 months following suturing as a replacement for the rat aorta. A novel stereological approach for the assessment of cellular distribution within the graft thickness was developed. The cellularization of the thickness of the graft was found to be homogeneous after 10 days and to have …

Salty: A Diffractive Inquiry Of Visceral Knowing And Embodied Aesthetics, Mei Ling Chua Feb 2023

Salty: A Diffractive Inquiry Of Visceral Knowing And Embodied Aesthetics, Mei Ling Chua

Dissertations, Theses, and Capstone Projects

This dissertation takes a diffractive, onto-epistemological approach to everyday practices with salt in order to articulate an expanded understanding of meaning making and knowledge production. This research reckons with and challenges dominant modes of knowing that engage a Cartesian perspective to situate knowing as the exclusive domain of the mind in both form and topic of inquiry. This research acts simultaneously as both a direct practice of and metacognition about knowledge production by examining 1. the embodied (including sensory and emotional aspects) and 2. the relational (including interpersonal and socio-cultural) dimensions of experience as visceral knowing. This articulation of …

The Devil Is In The Details: Witchcraft Materiality And Systems Of Belief In Early Modern France, Ryan Evelyn Feb 2023

The Devil Is In The Details: Witchcraft Materiality And Systems Of Belief In Early Modern France, Ryan Evelyn

Dissertations, Theses, and Capstone Projects

My approach to the early modern French witch figure, as defined by their materiality, considers the representation of things, objects, and substances in texts. It was inspired by the surge in material culture studies, whose genesis in the 1980s and 1990s spurred theoretical approaches to (re)considering human interactions with objects, the way in which materials can be manipulated to serve various ends, and which objects were deemed culturally significant. I employ this approach to a (re)assessment of the witch figure as illustrated in demonologies, medical texts, and imaginative literature as early as the 14th century spanning into the early …

Dendritic Spine Density And Morphology In The Dorsolateral Striatum Following A High Fat Diet, Tikva Nabatian

Dissertations, Theses, and Capstone Projects

Obesity rates have been dramatically rising in recent years and in 2017-2018 more than 42% of adults in the United States were obese. Obesity is associated with numerous health problems, including cardiovascular disease, stroke, insulin resistance, and type II diabetes. The prevalence of highly palatable and calorically dense foods high in fats and sugars is a significant factor in the increase in obesity rates. Many suggest that palatable food affects the brain in ways similar to drugs of abuse, reinforcing the consumption of highly palatable foods in the same way drugs reinforce drug use. While numerous weight loss programs and …

A Sentiment Analysis Of "Filipinx" On Twitter Using A Multinomial Naïve Bayes Classification Model, Clarisse Taboy

Dissertations, Theses, and Capstone Projects

On social media, the use of “Filipinx” as a gender neutral, inclusive term for “Filipino” tends to generate high user engagement, at times without regard for the original context in which the word appears. This project applies computational methods to collect a large dataset in English/Filipino from Twitter containing “Filipinx”, and to train a Naïve Bayes model to classify tweets into three sentiments: positive, neutral, and negative. My methodology takes inspiration from that of four related studies that similarly conducted sentiment analysis on English/Filipino tweets involving various topics, and whose resulting accuracy scores were compared side-by-side. Conducting sentiment analysis on …
