Vernal pools are small, ephemeral wetlands that become inundated each spring and provide many ecosystem services to the surrounding upland forests. They also provide critical habitat for amphibians and invertebrates, as their temporary nature keeps them free of fish and reduces predator populations. As part of a mapping project, we collected baseline field data on vernal pool characteristics throughout five Great Lakes National Parks: Pictured Rocks National Lakeshore, Sleeping Bear Dunes National Lakeshore, Apostle Islands National Lakeshore, Isle Royale National Park, and Voyagers National Parks. This dissertation includes five Chapters. A brief description of each chapter is organized as follows.

In Chapter One, we propose a signed bipartite genotype and phenotype network (GPN) by linking phenotypes and genotypes based on the statistical associations. It provides a new insight to investigate the genetic architecture among multiple correlated phenotypes and explore where phenotypes might be related at a higher level of cellular and organismal organization. We show that multiple phenotypes association studies by considering the proposed network are improved by incorporating the genetic information into the phenotype clustering.

The Twin Lakes system, a series of lakes including Lake Gerald and Lake Roland, was historically categorized as oligotrophic but is now mesotrophic having experienced cultural eutrophication. A mass balance phosphorus budget model was constructed for the Twin Lakes system in Houghton, Co. Michigan for the 2022 stratified season. Additional spatial insights were gleaned through a survey of shoreline water quality, which corroborated the model results. The lakes currently experience substantial depletion of hypolimnetic dissolved oxygen during late summer stratification. A budget reveals approximately 22% (6.6 kg) of the current 29.5 kg total phosphorus inputs to Twin Lakes (during the …

Structural perturbations influence many properties of proteins, but sequence variations are frequently observed in nature without perturbing the overall stability, fold, and function. In this thesis work, heme proteins cytochrome c and c2 have been used to provide insight into the relationship between peripheral contacts and its function.

Recent studies with pathogenic cytochrome c mutations G41S and Y48H, and growth-inhibiting mutation K72A, have highlighted the importance of contacts between loops C and D in function of the protein. Temperature is a nearly ubiquitous driver of ecological and evolutionary processes, especially for organisms whose body temperature changes with the environment. The overarching biological importance of environmental temperature and increased availability of temperature datasets have led to its inclusion in spatially continuous models of species’ performance, abundance, and distribution. However, variation in both environmental temperature and animal behavior at finer scales than captured by these models may reduce the accuracy of their scientific conclusions and conservation recommendations. While forgetting is vital to human functioning, delineating between normative and disordered forgetting can become incredibly complex. This thesis characterizes a pathologic form of forgetting in epilepsy, identifies a neural basis, and investigates the potential of stimulation as a therapeutic tool. Chapter 2 presents a behavioral characterization of the time course of Accelerated Long-Term Forgetting (ALF) in people with epilepsy (PWE). This chapter shows evidence of ALF on a shorter time scale than previous studies, with a differential impact on recall and recognition. Significant therapeutic achievements have been made in the past decade towards increasing the pool of correctly folded F508del-CFTR and enhancing its activity at the apical membrane. Despite this success, there are still no FDA-approved therapeutics that directly target the post-endocytic stability of F508del-CFTR. Upon internalization, it is rapidly degraded through binding the CFTR-associated ligand (CAL) PDZ domain (CALP), which triggers its degradation in the lysosome. Our group and others have shown that inhibiting CAL increases the half-life of functional F508del-CFTR at the cell‑membrane and significantly enhances ion transport, suggesting that ‘stabilizer’ compounds, especially in conjunction with current CF therapeutics, would …

Mitochondria are the energy factories of the cell. The dynamic nature of cells demands routine changes in mitochondrial morphology by fusion and division. The dynamin GTPase Drp1 is a central mitochondrial division protein, driving constriction of the outer mitochondrial membrane via oligomerization. At least four regulatory factors control Drp1 activity on the outer mitochondrial membrane (OMM): 1) receptor proteins (Mff, MiD49, MiD51, and Fis1); 2) actin filaments; 3) the mitochondrial phospholipid cardiolipin (CL); and 4) Drp1 post-translational modifications, of which two phosphorylation sites (S579 and S600) are the most well studied. DNA polymerase alpha is likely to be involved in cell growth as it is the enzyme that starts DNA replication. Control of this enzyme might lead to decreased cell growth in cancer or increased cell growth in damaged spinal cord tissue. We chose the thermophilic fungus Thermomyces lanuginosus for the study of the enzyme due to the ability to compare the enzyme’s activity during fungal growth at different temperatures. DNA testing has become a vital tool for studying microbes in their natural environments, but there is a lack of standardization in the protocols for extracting environmental DNA. Cave systems provide a special and unique area to research how life thrives in extreme environments. Many parts of caves receive no sunlight and very little nutrients yet harbor microbial communities. In an attempt to extract a green dye from newsprint advertisements, it was serendipitously discovered that a purple substance can be extracted from newsprint paper using methanol or acetic acid.1 Further investigations involving blank newsprint paper showed that the purple substance was a part of the paper itself rather than a component of the ink in the advertisements. Soxhlet extraction was used on the blank newspaper print to obtain the compound. Phycobiliproteins (PBPs) extracted from Porphyridium purpureum (P.p) have bioactive properties and are widely used as ingredients in nutraceutical and food applications. This study investigated the use of two cold plasma systems, namely cold plasma discharge system (CPDS) and cold plasma jet system (CPJS), for the aqueous extraction of PBPs from P. p. Three types of PBPs, namely phycoerythrin (PE), phycocyanin (PC) and allophycocyanin (APC) were identified in the crude extracts obtained. The highest PBPs extraction yield (11.31 ± 1.02 mg/g DW P. p) was obtained from CPDS treated samples at 25 kV using N2 for 9 min. CPDS treatments were …

This paper investigates a novel biorefinery process designed for the extraction of valuable compounds from brown seaweed Alaria esculenta using hydrodynamic cavitation (HDC). A two-stage process was developed to maximize the value of seaweed biomass by control of the processing time, solvent selection and HDC conditions to extract laminarin, alginate, mannitol and protein in a cascading manner, maximizing the value of seaweed biomass. After the first extraction stage using 0.1 M HCl, membrane ultrafiltration was employed to separate laminarin and mannitol. Water samples were collected in May 2022 from WTH lake and silent lake located in Wind Cave National Park, South Dakota. From the water samples collected, 8 pure fungal colonies were isolated. All samples underwent chemical extraction, growth inhibition testing, proton-nuclear magnetic resonance spectroscopy ( 1H NMR), and high-pressure liquid chromatography (HPLC). Three pure colonies also underwent DNA extraction, and sequencing of the ITS region for genus level identification. These samples were able to be identified to the genus level, and for these three samples were: Talaromyces, sp., Linnemannia, sp., and Gliomatsix, sp. Bacterial motility plays a key role in important cell processes such as chemotaxis and biofilm formation, but is challenging to quantify due to the small size of the individual microorganisms and the complex interplay of biological and physical factors that influence motility phenotypes. Swimming, the first type of motility described in bacteria, still remains largely unquantified. Light microscopy has enabled qualitative characterization of swimming patterns seen in different strains, such as run and tumble, run-reverse-flick, run and slow, stop and coil, and push and pull, which has allowed for elucidation of the underlying physics. Perfluoroalkyl carboxylic acids (PFCAs) are widely used synthetic chemicals that are known for their exceptional stability and interfacial activity. Despite their industrial and environmental significance, discrepancies exist in the reported pKa values for PFCAs, often spanning three to four units. These disparities stem from an incomplete understanding of how pH influences the ionized state of PFCA molecules in the bulk solution and at the air-water interface. Using pH titration and surface tension measurements, we show that the pKa values of the PFCAs adsorbed at the air-water interface differ from the bulk. There is an urgent and growing need for novel antibiotics with the growing prevalence of antibiotic-resistant pathogens. Ecologically-guided discovery is a strategy that focuses on how and where specially evolved metabolites such as antibiotics are used in nature. This strategy reveals unique active molecules with potential for human use. An unexplored niche with great potential for antibiotic discovery exists with Southwestern fungus-farming Trachymyrmex ants and their Actinobacteria symbionts. Boat-tailed grackles (Quiscalus major) typically lay clutches of three eggs and begin incubation before the clutch is complete, resulting in hatching asynchrony. To study the developmental consequences of hatching asynchrony on boat-tailed grackles, data loggers measured nest temperatures and were compared to ambient temperatures to see when incubation began, and it appeared to begin after the second egg is laid.
