Determining the prognostic association of different immune cell types in the tumor microenvironment is critical for understanding cancer biology and developing new therapeutic strategies. However, this is challenging in certain cancer types, where the abundance of different immune subsets is highly correlated. In this study, we develop a computational method named TimiGP to overcome this challenge. Based on bulk gene expression and survival data, TimiGP infers cell-cell interactions that reveal the association between immune cell relative abundance and prognosis. As demonstrated in metastatic melanoma, TimiGP prioritizes immune cells critical in prognosis based on the identified cell-cell interactions. Highly consistent results …
Indebted: The Compounding Politics Of Black And Trans Argumentation In Intercollegiate Policy Debate, Beau Larsen
Indebted: The Compounding Politics Of Black And Trans Argumentation In Intercollegiate Policy Debate, Beau Larsen
Contemporary Argumentation and Debate
This essay studies the emergence and rise of transgender argumentation in intercollegiate policy debate by marking its indebted relation to Black radicalism in the activity. Instead of situating trans argumentation merely as a discordant offshoot of (primarily white and non-Black) feminist and queer arguments, the author argues that trans argumentation is made possible by Black debaters, coaches and judges who innovated (and continue to innovate) techniques and methodologies to theorize and counter anti-Black exclusion. Attending to the intricacies of Black study is critical to reckoning with the disagreements Black studies pursues with white and non-Black trans theory, practice and politics. …

Alzheimer’s disease (AD) is characterized by progressive cognitive decline and is a leading cause of death in the United States. Neuroinflammation has been implicated in the progression of AD, and several recent studies suggest that peripheral immune dysfunction may influence the disease. Continuing evidence indicates that intestinal dysbiosis is an attribute of AD, and inflammatory bowel disease (IBD) has been shown to aggravate cognitive impairment. Previously, we separately demonstrated that an IBD-like condition exacerbates AD-related changes in the brains of the AppNL-G-F mouse model of AD, while probiotic intervention has an attenuating effect. In this study, we investigated the combination …

Chloroquine And Cytosolic Galectins Affect Endosomal Escape Of Antisense Oligonucleotides After Stabilin-Mediated Endocytosis, Ekta Pandey, Ed Harris
Department of Biochemistry: Faculty Publications
Non-DNA-binding Stabilin-2/HARE receptors expressed on liver sinusoidal endothelial cells specifically bind to and internalize several classes of phosphorothioate antisense oligonucleotides (PS-ASOs). After Stabilin-mediated uptake, PS-ASOs are trafficked within endosomes (>97%–99%), ultimately resulting in destruction in the lysosome. The ASO entrapment in endosomes lowers therapeutic efficacy, thereby increasing the overall dose for patients. Here, we use confocal microscopy to characterize the intracellular route transverse by PS-ASOs after Stabilin receptor-mediated uptake in stable recombinant Stabilin-1 and -2 cell lines. We found that PS-ASOs as well as the Stabilin-2 receptor transverse the classic path: clathrincoated vesicle-early endosome-late endosome-lysosome. Chloroquine exposure facilitated endosomal …
The Relationship Between Water Temperature And Proximity To Surface Urban Heat Islands Within The Lower Chesapeake Bay Watershed For The Summer Of 2019, Sarah Kerner
Departmental Honors & Graduate Capstone Projects
Surface urban heat islands (SUHIs) are land surfaces with high concentrations of impervious surfaces like roofs, roads, sidewalks and other infrastructures that trap, absorb, and re-emit heat throughout the day/night and typically present higher temperatures than their surrounding rural areas. In this study, I evaluate how presence of and distance to SUHIs are associated with water temperature in the lower Chesapeake Bay watershed for the summer of 2019. When heavy precipitation events occur, flooding creates stormwater runoff, which is exposed to the hotter temperatures in urban areas. This introduces thermal pollution to nearby rivers and streams disrupting aquatic ecosystems. The …

Glucose is the basic fuel essential for maintenance of viability and functionality of all cells. However, some neurons —namely, glucose-inhibited (GI) neurons — paradoxically increase their firing activity in low-glucose conditions and decrease that activity in high-glucose conditions. The ionic mechanisms mediating electric responses of GI neurons to glucose fluctuations remain unclear. Here, we showed that currents mediated by the anoctamin 4 (Ano4) channel are only detected in GI neurons in the ventromedial hypothalamic nucleus (VMH) and are functionally required for their activation in response to low glucose. Genetic disruption of the Ano4 gene in VMH neurons reduced blood glucose …

Liberal Principles, Realist Actions: U.S. Foreign Assistance In The War In Ukraine, Hiu Sasongkojati, Nur Iman Subono
Journal of Strategic and Global Studies
The 2022 Russian invasion of Ukraine has led to a concerted international effort, with the United States at the forefront, to provide assistance in the form of weaponry and logistical support to the embattled country. While no soldiers are deployed to the front line in an official capacity, the U.S. has provided aid through many security assistance programs dating back to 2014 without becoming an active participant in the conflict, drawing parallels between Ukrainian defense and American national interests in the process. There is a realist element to this approach by maximizing U.S. interests against Russia with minimal costs, but …

Bronx Jewish History Project
Robert Chavez, born 1945, lived on Undercliff Avenue in the Bronx after his family settled there from Eastern Europe. His maternal grandparents immigrated from Russia, where his grandmother was adopted into the Tsar’s court. They bought a farm in Rockland County, where Chavez’s uncle was hidden for fear of getting drafted into WWII. His father, a traveling salesman, came from Brooklyn and joined the close knit family. Chavez remembers his building being a filled with first and second generation Jewish families, and became friendly with Puerto Rican peers in school. Being a middle child, he remembers playing with his brother …

Alzheimer's disease (AD) is the most common cause of dementia. The APOE-ε4 allele of the apolipoprotein E (APOE) gene is the strongest genetic risk factor for late-onset AD. The APOE genotype modulates the effect of sleep disruption on AD risk, suggesting a possible link between apoE and sleep in AD pathogenesis, which is relatively unexplored. We hypothesized that apoE modifies Aβ deposition and Aβ plaque-associated tau seeding and spreading in the form of neuritic plaque-tau (NP-tau) pathology in response to chronic sleep deprivation (SD) in an apoE isoform-dependent fashion. To test this hypothesis, we used APPPS1 mice expressing human APOE-ε3 …

Proteomic Approaches To Identify Unique And Shared Substrates Among Kinase Family Members, Charles Lincoln Howarth
Proteomic Approaches To Identify Unique And Shared Substrates Among Kinase Family Members, Charles Lincoln Howarth
Dartmouth College Ph.D Dissertations
Protein phosphorylation is a reversible post-translational modification that is a critical component of almost all signaling pathways. Kinases regulate substrate proteins through phosphorylation, and nearly all proteins are phosphorylated to some extent. Crucially, breakdown in phosphorylation signaling is an underlying factor in many diseases, including cancer. Understanding how phosphorylation signaling mediates cellular pathways is crucial for understanding cell biology and human disease.
Targeted protein degradation (TPD) is a strategy to rapidly deplete a protein of interest (POI) and is applicable to any gene that is amenable to CRISPR-Cas9 editing. One TPD approach is the auxin-inducible degron (AID) system, which relies …
Did Covid Change Everything Or Nothing At All? Canadian Family Life During The Covid-19 Pandemic, Carlee Guenther Dynes
Did Covid Change Everything Or Nothing At All? Canadian Family Life During The Covid-19 Pandemic, Carlee Guenther Dynes
Theses and Dissertations
In March of 2020, Canada, along with the rest of the world, declared the COVID-19 pandemic a national emergency and responded with society-wide lockdowns, granting exceptions only for essential workers. Canadians across all demographic categories were significantly impacted, and many parents of children under 18 faced the difficult task of caring for their children while simultaneously meeting their work obligations. Using novel in-depth interview data from 30 Canadian parents (in 15 couples) collected between April 2022 and May 2023, I explore three main changes to family life resulting from the COVID-19 pandemic: expanded family-friendly work practices, increased time with nuclear …

The mitochondrial permeability transition (mPT) describes a Ca2+-dependent and cyclophilin D (CypD)-facilitated increase of inner mitochondrial membrane permeability that allows diffusion of molecules up to 1.5 kDa in size. It is mediated by a non-selective channel, the mitochondrial permeability transition pore (mPTP). Sustained mPTP opening causes mitochondrial swelling, which ruptures the outer mitochondrial membrane leading to subsequent apoptotic and necrotic cell death, and is implicated in a range of pathologies. However, transient mPTP opening at various sub-conductance states may contribute several physiological roles such as alterations in mitochondrial bioenergetics and rapid Ca2+ efflux. Since its discovery decades ago, intensive efforts …

Using Multiobjective Optimization To Solve Multimodal Optimization And Constrained Optimization Problems, Jingyu Ji
Lingnan Theses (MPhil & PhD)
Evolutionary computation is interdisciplinary research which has been widely incorporated in various disciplines from different research fields. As a result, it leads to somewhat different research focuses like multimodal optimization, constrained optimization, and expensive optimization. In this dissertation, we focus on multiobjective-based differential evolution in computer science which refers to computational intelligence and artificial intelligence.
Many NP-hard optimization problems are highly constrained and multimodal. The optimizer needs to handle constraints, minimize the objective function, and locate multiple global or local optimal solutions. Meanwhile, this kind of optimization problems is difficult to have a mathematically deterministic formulation, and in some cases, …

BACKGROUND: Metabolic pathways are related to physiological functions and disease states and are influenced by genetic variation and environmental factors. Hispanics/Latino individuals have ancestry-derived genomic regions (local ancestry) from their recent admixture that have been less characterized for associations with metabolite abundance and disease risk.
METHODS: We performed admixture mapping of 640 circulating metabolites in 3887 Hispanic/Latino individuals from the Hispanic Community Health Study/Study of Latinos (HCHS/SOL). Metabolites were quantified in fasting serum through non-targeted mass spectrometry (MS) analysis using ultra-performance liquid chromatography-MS/MS. Replication was performed in 1856 nonoverlapping HCHS/SOL participants with metabolomic data.
RESULTS: By leveraging local ancestry, this …

Genetic Dissection Of Alkalinity Tolerance In Rice (Oryza Sativa L.), Lovepreet Singh
LSU Doctoral Dissertations
Alkaline stress is a major threat to rice production globally. The resources for genetic improvement of alkalinity tolerance in rice are limited. We performed genome-wide association study (GWAS) and QTL mapping integrated with whole genome sequencing and expression analysis to identify and confirm QTLs and candidate genes. We developed a near-isogenic line (NIL) population to fine map the two important QTLs. In GWAS experiment, we genotyped and phenotyped a panel of indica and japonica genotypes for alkalinity tolerance and identified genomic regions and candidate genes conferring alkalinity tolerance. Principal component analysis revealed that alkalinity tolerance score, shoot dry weight, and …

Multiple myeloma bone disease is characterized by the development of osteolytic bone lesions. Recent work identified matrix metalloproteinase 13 as a myeloma-derived fusogen that induces osteoclast activation independent of its proteolytic activity. We now identify programmed death-1 homolog, PD-1H, as the bona fide MMP-13 receptor on osteoclasts. Silencing PD-1H or using Pd-1h-/- bone marrow cells abrogates the MMP-13-enhanced osteoclast fusion and bone-resorptive activity. Further, PD-1H interacts with the actin cytoskeleton and plays a necessary role in supporting c-Src activation and sealing zone formation. The critical role of PD-1H in myeloma lytic bone lesions was confirmed using a Pd-1h-/- myeloma bone …

Sepsis remains a leading cause of death for humans and currently has no pathogenesis-specific therapy. Hampered progress is partly due to a lack of insight into deep mechanistic processes. In the past decade, deciphering the functions of small noncoding miRNAs in sepsis pathogenesis became a dynamic research topic. To screen for new miRNA targets for sepsis therapeutics, we used samples for miRNA array analysis of PBMCs from patients with sepsis and control individuals, blood samples from 2 cohorts of patients with sepsis, and multiple animal models: mouse cecum ligation puncture-induced (CLP-induced) sepsis, mouse viral miRNA challenge, and baboon Gram+ and …

This article advances scholarship on the relationship between sexuality, religion, and the law within the United States by analyzing case summaries and court opinions of the federal appellate cases decided between 1990 and 2020 that involve a religion-based claim being used to advance or defend gay and lesbian rights. Contrary to dominant public narratives that position religion uniformly in opposition to progressive sexual values, these cases show how Americans’ religious beliefs and practices include diverse sexual identities. We find that the courts’ reactions to such cases, however, illustrate the tension within legal discourse and hesitancy for the courts to equate …

A low-cost, accurate, and highly selective method was used for the assessment of the human chorionic gonadotropin β-hCG in the serum of breast and prostate cancer patients. This method is based on enhancing the intensity of luminescence displayed by the optical sensor N/S-doped carbon dots (CQDs) upon adding different concentrations of β-hCG. The luminescent optical sensor was synthesized and characterized through absorption and emission and is tailored to present blue luminescence at λem = 345 nm and λex = 288 nm at pH 7.8 in DMSO. The enhancement of the luminescence intensity of the N/S-doped CQDs, especially, the characteristic band …

Modern medicine’s ability to treat a wide array of diseases is due mainly to the development of small-molecule drug discovery. Thousands of years of traditional medicines have been dwarfed in less than a hundred years. In addition, drug discovery has becoming a more consistent process with the introduction of the clinical trials process as well.Plasmodium is a genus of tropical parasites that have the potential to wreak havoc on billions of people globally. Current methods of drug discovery aimed at defeating these parasites require expensive assays that use radioactive material. By using an alkyne-labeled agent instead of a tritium-labeled agent, …

Background: Lung volume reduction (LVR) and lung transplantation (LTx) have been used in different populations of chronic obstructive pulmonary disease (COPD) patients. To date, comparative study of LVR and LTx has not been performed. We sought to address this gap by pooling the existing evidence in the literature.
Methods: An electronic search was performed to identify all prospective studies on LVR and LTx published since 2000. Baseline characteristics, perioperative variables, and clinical outcomes were extracted and pooled for meta-analysis.
Results: The analysis included 65 prospective studies comprising 3,671 patients [LTx: 15 studies (n=1,445), LVR: 50 studies (n=2,226)]. Mean age was …
