The ability to map trafficking for thousands of endogenous proteins at once in living cells would reveal biology currently invisible to both microscopy and mass spectrometry. Here, we report TransitID, a method for unbiased mapping of endogenous proteome trafficking with nanometer spatial resolution in living cells. Two proximity labeling (PL) enzymes, TurboID and APEX, are targeted to source and destination compartments, and PL with each enzyme is performed in tandem via sequential addition of their small-molecule substrates. Mass spectrometry identifies the proteins tagged by both enzymes. Using TransitID, we mapped proteome trafficking between cytosol and mitochondria, cytosol and nucleus, and …

The T-cell receptor (TCR) repertoire is highly diverse among the population and plays an essential role in initiating multiple immune processes. TCR sequencing (TCR-seq) has been developed to profile the T cell repertoire. Similar to other high-throughput experiments, contamination can happen during several steps of TCR-seq, including sample collection, preparation and sequencing. Such contamination creates artifacts in the data, leading to inaccurate or even biased results. Most existing methods assume 'clean' TCR-seq data as the starting point with no ability to handle data contamination. Here, we develop a novel statistical model to systematically detect and remove contamination in TCR-seq data. …

At the core of the aluminum (Al) ion battery is the liquid electrolyte, which governs the underlying chemistry. Optimizing the rheological properties of the electrolyte is critical to advance the state of the art. In the present work, the chloroaluminate electrolyte is made by reacting AlCl3 with a recently reported acetamidinium chloride (Acet-Cl) salt in an effort to make a more performant liquid electrolyte. Using AlCl3:Acet-Cl as a model electrolyte, we build on our previous work, which established a new method for extracting the ionic conductivity from fitting voltammetric data, and in this contribution, we validate the method across a …

Kalium channelrhodopsin 1 from Hyphochytrium catenoides (HcKCR1) is a light-gated channel used for optogenetic silencing of mammalian neurons. It selects K+ over Na+ in the absence of the canonical tetrameric K+ selectivity filter found universally in voltage- and ligand-gated channels. The genome of H. catenoides also encodes a highly homologous cation channelrhodopsin (HcCCR), a Na+ channel with >100-fold larger Na+ to K+ permeability ratio. Here, we use cryo-electron microscopy to determine atomic structures of these two channels embedded in peptidiscs to elucidate structural foundations of their dramatically different cation selectivity. Together with structure-guided mutagenesis, we show …

The Effects Of Psychological Distress And Retention Intervals On The Fading Affect Bias And Response Time, Kayla Yvette Mccracken Jul 2023

The Effects Of Psychological Distress And Retention Intervals On The Fading Affect Bias And Response Time, Kayla Yvette Mccracken

Electronic Theses and Dissertations Archive

The Fading Affect Bias (FAB) is a phenomenon in which emotions associated with negative memories generally tend to fade faster over time than those of positive memories. Although researchers have shown that this phenomenon tends to be reversed in individuals who are diagnosed as depressed, less is known about the degree to which varied or general levels of psychological distress impact this phenomenon. Further, less is known about the impact of varied retention intervals not only on the Fading Affect Bias, but also the degree to which the memories are recalled in a similar manner. The aim of this thesis …

Shared Treatment Decision Making On Hyperthyroidism Among Chinese Women Planning For Pregnancy, Feifei Gu Jul 2023

Shared Treatment Decision Making On Hyperthyroidism Among Chinese Women Planning For Pregnancy, Feifei Gu

Electronic Theses and Dissertations Archive

Women of childbearing age are a high-risk group for hyperthyroidism. Although several hyperthyroidism treatment options are available, none are optimal. Women with hyperthyroidism planning to become pregnant may face the challenge of making a “trade-off” treatment decision for a future safe pregnancy. Shared treatment decision making (STDM) is an ideal model for physicians and patients to adopt in reaching an agreement and determining treatment decisions while considering the patient’s preferences, values, treatment costs and side effects. However, limited studies exist on STDM in women with hyperthyroidism before pregnancy. Therefore, this study aims to examine STDM on hyperthyroidism in Chinese women …

Do Individuals With Benign Vocal Fold Lesions Have Increased Vocal Load Due To Nuanced Differences In Language Use?, Samantha Powell

Electronic Theses and Dissertations Archive

Individuals who engage in larger amounts of voice use have greater vocal loads, which may contribute to the development of benign vocal fold lesions (BVFL). The Personality traits of extroversion and talkativeness has been a predominant theory about increased vocal load in those with BVFL. Ambulatory monitoring has verified increased vocal use in those with BVFL, adding intensity and fundamental frequency to describe vocal load. Three vocally healthy women and three women with BVFL provided conversation and narrative language samples that underwent language analysis. Descriptive analyses of language samples revealed those with BVFL used up to twice as many words …

Protections For All? Attitudes Toward Civil Rights Protections For Trans And Gender Non-Binary Individuals, Morgan Bailey Bullard

Electronic Theses and Dissertations Archive

Despite the increase in visibility and recognition, the rights of LGBTQ+ people continue to be debated and politically challenged. Transgender and gender non-binary people specifically face barriers to healthcare, government documents, and public accommodations. Due to the lack of literature connecting attitudes and expansive systemic protections for this population, this study aims to examine the impact of several constructs and identify what may be critical to explore in future research as components of attitudinal change. Empathy, contact, salience of religious identity, gender role belief, political affiliation, and gender were all identified in previous literature as having a relationship with attitudes …

Current Developmental Challenges In Nepal: How Can The Diaspora Help?, Ambika P. Adhikari

Himalayan Research Papers Archive

Nepal now enjoys a unique opportunity to positively transform the country’s economy and society. The economic activities fueled by remittance, supported by foreign aid, and aided by domestic economic activities such as tourism, trade, and services, including start-ups, are helping increase individual incomes. However, the earnings from remittances, which measure to about 25% of Nepal’s GDP, are spent on consumer goods and not on investments that can generate employment and raise the standards of living. The foreign aid is often donor driven and also not always well managed and wisely spent on national priorities. Further, it is frequently marred by …

Mechanisms Of Fibrillar Aggregation Of The Lens Small Heat Shock Proteins, Αa- And Αb-Crystallin, Russell James Mcfarland Jul 2023

Mechanisms Of Fibrillar Aggregation Of The Lens Small Heat Shock Proteins, Αa- And Αb-Crystallin, Russell James Mcfarland

Dissertations and Theses

The protein αB-crystallin represents the archetypical small heat-shock protein (sHSP), and together with αA-crystallin makes up the primary chaperone system in the eye lens, where they play a critical role in maintaining proteostasis. To achieve transparency, the lens undergoes a loss of organelles and both protein turnover halts, requiring that proteins remain functional for long periods of time as they accumulate chemical damage. The α-crystallins are highly abundant in the lens to stabilize proteostasis for multiple decades. Over time though, the small heat-shock proteins become overwhelmed by a high burden of destabilized clients and their own accumulated chemical damage. Mechanistic …

Ontological Constructivism In Higher Education: To Have, To Know, To Be, Richard Dubé Jul 2023

Ontological Constructivism In Higher Education: To Have, To Know, To Be, Richard Dubé

Turning Toward Being: The Journal of Ontological Inquiry in Education

The first objective of this article is to acknowledge the significant contribution of constructivism in its ability to critically challenge what realism often takes for granted as certain or as the truth. The second is to explore how it could go much further, beyond thinking and into being. Having concerned itself mostly with epistemology and the transformation of our ways of thinking, constructivism has come to neglect ontology and the possible transformation of our ways of being. Such an ontological turn is considered important for the reform of higher education.

The Heart Of The Matter: Icwa And The Future Of Native American Child Welfare, Amelia Tidwell Jul 2023

The Heart Of The Matter: Icwa And The Future Of Native American Child Welfare, Amelia Tidwell

Journal of the National Association of Administrative Law Judiciary

The United States has a long and tragic history of removing Native American children from their homes and culture at shocking rates. Congress passed the Indian Child Welfare Act (ICWA) in 1978 in response to that crisis and many states have bolstered the Act with state legislation and tribal-state agreements, but racial disparities are still present in the child welfare system today. Some states with low Native American populations joined non-Native American prospective adoptive parents in a constitutional challenge of ICWA, and hundreds of supporters (tribes, organizations, and states) poured out support for the Act. The Supreme Court heard the …

The Immigration Court System: Unconstitutionality At The Hands Of The Executive To Push Nativism, Chloe Wigul Jul 2023

The Immigration Court System: Unconstitutionality At The Hands Of The Executive To Push Nativism, Chloe Wigul

Journal of the National Association of Administrative Law Judiciary

The United States’ immigration court system is located within the U.S. Department of Justice’s Executive Office for Immigration Review and operated under the power of the attorney general. Consequently, the attorney general can review and overrule decisions made by the Board of Immigration Appeals, the immigration appellate body. If the attorney general uses this authority, his decision cannot be reconsidered, and his opinion becomes precedent. Immigration courts are unique in that no other court system is located within or controlled by the executive branch. Focusing on key historical eras, this Comment compares the development of immigration law and policy with …

Osteopathic Medicine, Jerry M. Wallace School of

Degenerative diseases of the outer retina, including age-related macular degeneration (AMD), are characterized by atrophy of photoreceptors and retinal pigment epithelium (RPE). In these blinding diseases, macrophages are known to accumulate ectopically at sites of atrophy, but their ontogeny and functional specialization within this atrophic niche remain poorly understood, especially in the human context. Here, we uncovered a transcriptionally unique profile of microglia, marked by galectin-3 upregulation, at atrophic sites in mouse models of retinal degeneration and in human AMD. Using disease models, we found that conditional deletion of galectin-3 in microglia led to defects in phagocytosis and consequent augmented …

Persistent organic pollutants (POPs) are synthetic compounds that were intentionally produced in large quantities and have been distributed in the global environment, originating a threat due to their persistence, bioaccumulative potential, and toxicity. POPs reach the Antarctic continent through long-range atmospheric transport (LRAT). In these areas, low temperatures play a significant role in the environmental fate of POPs, retaining them for a long time due to cold trapping by diffusion and wet deposition, acting as a net sink for many POPs. However, in the current context of climate change, the remobilization of POPs that were trapped in water, ice, and …

Crop-Livestock Diversification And Efficiency In Agriculture, Jay Parsons, Maroua Afi Jul 2023

Crop-Livestock Diversification And Efficiency In Agriculture, Jay Parsons, Maroua Afi

Cornhusker Economics

Diversification is a familiar strategy for managing risk in agriculture. It can take several forms including growing more than one crop or operating a farm with both crop and livestock enterprises. As with other strategies for managing risk, diversification comes with a unique set of costs. Managing a farm with multiple enterprises creates additional overhead as well as additional demands on management, labor, land, capital, and other resources. Diversification adds complexity to an operation and too much complexity can lead to inefficiencies.

Field Evidence Of Caddisfly Larvae (Trichoptera: Limnephilidae, Leptoceridae) Using Alien Crassula Helmsii (Kirk) Cockayne Fragments (Saxifragales: Crassulaceae) In Case Construction, Samuel J.L. Tasker, David T. Bilton Jul 2023

Field Evidence Of Caddisfly Larvae (Trichoptera: Limnephilidae, Leptoceridae) Using Alien Crassula Helmsii (Kirk) Cockayne Fragments (Saxifragales: Crassulaceae) In Case Construction, Samuel J.L. Tasker, David T. Bilton

School of Biological and Marine Sciences

We present the first field observations of caddisfly (Trichoptera) larvae using an invasive alien aquatic plant, Crassula helmsii (Kirk) Cockayne, in case construction. In samples from invaded ponds across the UK and Belgium, we have recorded the presence of C. helmsii fragments in cases from Limnephilus lunatus Curtis, Citation1834, Limnephilus marmoratus Curtis, Citation1834, Limnephilus flavicornis (Fabricius, Citation1787) (Limnephilidae), Triaenodes bicolor (Curtis, Citation1834), and Oecetis furva (Rambur, Citation1842) (Leptoceridae). Fragmentation of C. helmsii in case creation and augmentation may produce vegetative propagules, thus facilitating further dispersal of this invasive macrophyte.
