Universal Dna Methylation Age Across Mammalian Tissues, A. T. Lu, Jessica Lynn Petersen, Steve Horvath, Et Al.
Department of Animal Science: Faculty Publications
Aging, often considered a result of random cellular damage, can be accurately estimated using DNA methylation profiles, the foundation of pan-tissue epigenetic clocks. Here, we demonstrate the development of universal pan-mammalian clocks, using 11,754 methylation arrays from our Mammalian Methylation Consortium, which encompass 59 tissue types across 185 mammalian species. These predictive models estimate mammalian tissue age with high accuracy (r > 0.96). Age deviations correlate with human mortality risk, mouse somatotropic axis mutations and caloric restriction. We identified specific cytosines with methylation levels that change with age across numerous species. These sites, highly enriched in polycomb repressive complex 2-binding locations, …

A skin wound or perforation triggers a series of homeostatic reactions to safeguard internal organs from invasion by pathogens or other substances that could damage body tissues. An injury may occasionally heal quickly, leading to the closure of the skin's structure. Healing from chronic wounds takes a long time. Although many treatment options are available to manage wound healing, an unmet therapy need remains because of the complexity of the processes and the other factors involved. It is crucial to conduct consistent research on novel therapeutic approaches to find an effective healing agent. Therefore, this work aims to cover various …

The Effects Of Anti-Pd-L1 Monoclonal Antibody On The Expression Of Angiogenesis And Invasion-Related Genes, Cansu Babahan, Samira Abdi Abgarmi, Fatma Gi̇zem Sonugür, Müge Öçal Demi̇rtaş, Hakan Akbulut
Turkish Journal of Biology
Background/aim: The role of PD-L1 in regulating the immunosuppressive tumor microenvironment via its binding on PD-1 receptors is extensively studied. The PD-1/PD-L1 axis is a significant way of cancer immune escape, and PD-L1 expression on tumor cells is suggested as a predictive marker for anti-PD-1/PD-L1 monoclonal antibodies (MoAbs). However, the tumor-intrinsic role of PDL1 is not known well. Therefore, we aimed to investigate the effects of anti-PD-L1 antibodies on the expression of angiogenesis and metastasis-related genes in tumor cells. Materials and methods: The experiments were done with prostate cancer and melanoma cells with low PD-L1 expression (<5%) and prostate and breast cancer cells with high PD-L1 expression (>50%). The gene …5%)>

The intercropping system in oil palm plantations is an effort to optimize land, especially at the immature stages (IS), which have a large open space between the trees, so it can be used for cultivating annual crops such as maize. Oil palm trees are generally planted on marginal lands, such as Inceptisol, which generally lacks in phosphor (P). These problems can be reduced by applying arbuscular mycorrhizal fungi (AMF) to elevate P. This experiment was to determine the dosage and effectiveness of AMF that can improve the growth and yield of maize intercropped with a 4-year-old oil palm. The experiment …

It is necessary to redevelop cacao (Theobroma cacao L.) commodity due to the decrease of cacao planting areas in Indonesia since the last decade. One of the ways is by providing a growing medium to produce cacao seedlings with good quality, such as by adding ameliorant i.e., oil palm empty fruit bunch (OPEFB) biochar to marginal soil of Ultisols. This research aimed to study and obtain the best OPEFB biochar dose to improve the chemical properties of Ultisols and the growth of cacao seedlings. This research was conducted in the Experimental Field of the 3rd Campus Andalas University from August …
Ecofeminism Reimagined: Discourse & Embodiment In Young Adult Literature, Laurel Krapivkin
Ecofeminism Reimagined: Discourse & Embodiment In Young Adult Literature, Laurel Krapivkin
Theses and Dissertations
In this project, I will begin to develop a reimagined ecofeminist lens that is informed by a careful attention to the relationship between discourse and embodiment. The field of children’s literature would benefit from additional guidance on how to think complexly about ecofeminist tenants in young adult literature. While the novels I’ve chosen to analyze in this project certainly contain ecofeminist themes such as care, reciprocity, discussion of embodiment, depictions of nature and the relationships between humans and the environment, this project’s scope is not to create a definition for what constitutes an ecofeminist young adult text. Rather, I intend …

The extravillous trophoblast cell lineage is a key feature of placentation and successful pregnancy. Knowledge of transcriptional regulation driving extravillous trophoblast cell development is limited. Here, we map the transcriptome and epigenome landscape as well as chromatin interactions of human trophoblast stem cells and their transition into extravillous trophoblast cells. We show that integrating chromatin accessibility, long-range chromatin interactions, transcriptomic, and transcription factor binding motif enrichment enables identification of transcription factors and regulatory mechanisms critical for extravillous trophoblast cell development. We elucidate functional roles for TFAP2C, SNAI1, and EPAS1 in the regulation of extravillous trophoblast cell development. EPAS1 is identified …

Helpful Or Harmful? The Effect Of Heritage Language Use On Perceived Maternal Closeness In United States Immigrant Families, Catalina Valdez
Theses and Dissertations
Language use patterns and parent-child relationship quality in immigrant families are both subject to change over time, and past research on the impact of immigrant children's heritage language use on various measures of well-being yields mixed results. Extending scholarship on heritage language use and immigrant family dynamics, I examine the association between different language patterns in U.S. immigrant families and mother's reports of parent-child closeness. I analyze data from 1,142 mothers when their children are in kindergarten, third grade, and fifth grade using the Early Childhood Longitudinal Study "“ Kindergarten Cohort of 2010-2011. I find little variation in perceived maternal …

Deregulated protein kinases are crucial in promoting cancer cell proliferation and driving malignant cell signaling. Although these kinases are essential targets for cancer therapy due to their involvement in cell development and proliferation, only a small part of the human kinome has been targeted by drugs. A comprehensive scoring system is needed to evaluate and prioritize clinically relevant kinases. We recently developed CancerOmicsNet, an artificial intelligence model employing graph-based algorithms to predict the cancer cell response to treatment with kinase inhibitors. The performance of this approach has been evaluated in large-scale benchmarking calculations, followed by the experimental validation of selected …

Advancing Beyond The Hippocampus To Preserve Cognition For Patients With Brain Metastases: Dosimetric Results From A Phase 2 Trial Of Memory-Avoidance Whole Brain Radiation Therapy, Rupesh Kotecha
All Publications
Purpose: Recent advances to preserve neurocognitive function in patients treated for brain metastases include stereotactic radiosurgery, hippocampal avoidance whole brain radiation therapy (WBRT), and memantine administration. The hippocampus, corpus callosum, fornix, and amygdala are key neurocognitive substructures with a low propensity for brain metastases. Herein, we report our preliminary experience using a "memory-avoidance" WBRT (MA-WBRT) approach that spares these substructures for patients with >15 brain metastases.
Methods and materials: Ten consecutive patients treated with MA-WBRT on a phase 2 clinical trial were reviewed. In each patient, the hippocampi, amygdalae, corpus callosum, and fornix were contoured. Patients were not eligible for …

Multifocal and multicentric glioblastoma (GBM) or collectively, m-GBM, is an imaging diagnosis present in up to 34% of patients with GBM. Compared to unifocal disease, patients with m-GBM have worse outcomes owing to the enhanced aggressive nature of the disease and its resistance to currently available treatments. To improve the understanding of its complex behavior, many associations have been established between the radiologic findings of m-GBM and its gross histology, genetic composition, and patterns of spread. Additionally, the holistic knowledge of the exact mechanisms of m-GBM genesis and progression is crucial for identifying potential targets permitting enhanced diagnosis and treatment. …
Desperate Larva Or Death Before Dishonor: Can Old Coral Larvae Replenish Degraded Reefs?, Nepsis García Lara
Desperate Larva Or Death Before Dishonor: Can Old Coral Larvae Replenish Degraded Reefs?, Nepsis García Lara
All HCAS Student Capstones, Theses, and Dissertations
The recovery of coral populations depends largely on larval recruitment. Coral larvae settle in response to environmental cues that indicate habitat quality. Newly competent larvae typically avoid settling on substrates with high macroalgal cover and sedimentation, and thus might never recruit to degraded reefs, hindering their recovery. What is unknown is if settlement preferences change as larvae age. In the absence of suitable settlement cues, lecithotrophic larvae delay settlement and might do this until either dying (Death Before Dishonor Hypothesis) or becoming less discriminatory and settling regardless of their specific habitat requirements (Desperate Larva Hypothesis). To test these hypotheses in …

Strategies For The Genomic Analysis Of Admixed Populations, Taotao Tan, Elizabeth G Atkinson
Faculty, Staff and Students Publications
Admixed populations constitute a large portion of global human genetic diversity, yet they are often left out of genomics analyses. This exclusion is problematic, as it leads to disparities in the understanding of the genetic structure and history of diverse cohorts and the performance of genomic medicine across populations. Admixed populations have particular statistical challenges, as they inherit genomic segments from multiple source populations-the primary reason they have historically been excluded from genetic studies. In recent years, however, an increasing number of statistical methods and software tools have been developed to account for and leverage admixture in the context of …

The development of oocytes occurs over a broad time frame, starting at the earliest stages of embryogenesis and continuing into adulthood. Conditional knockout technologies such as the Cre/loxP recombination system are useful for analyzing oocyte development at specific stages, but not every time frame has appropriate Cre drivers, for instance, during oocyte meiotic initiation through early prophase I in the embryo. Here, we generated a novel knockin mouse line that produces a bicistronic transcript from the endogenous Stra8 locus that includes a "self-cleaving" 2A peptide upstream of cre. This allows for high efficiency cleavage and production of both proteins individually …
