Open Source Solutions In Experimental Design: An Introduction To The Symposium, Richelle L. Tanner, Kirt L. Onthank
Biology, Chemistry, and Environmental Sciences Faculty Articles and Research
The Open Science movement has increased dramatically in popularity with deserved calls to action around transparency, access to resources, and inclusion in our field. However, its practical applications within experimental design have been slow to uptake, with researchers unsure where to even start with the dizzying array of open source hardware and software solutions available. The perceived time investment and unknown cost, especially in implementing open source hardware, has stagnated the implementation of inexpensive experimental solutions, but we sought to increase awareness to lower the barrier to participation in this space. While there are countless technical and financial advantages to …

Behavioral Responses Of A Parasitoid Fly To Rapidly Evolving Host Signals, E. Dale Broder, James H. Gallagher, Aaron W. Wikle, Cameron P. Venable, David M. Zonana, Spencer J. Ingley, Tanner C. Smith, Robin M. Tinghitella
Biological Sciences: Faculty Scholarship
Animals eavesdrop on signals and cues generated by prey, predators, hosts, parasites, competing species, and conspecifics, and the conspicuousness of sexual signals makes them particularly susceptible. Yet, when sexual signals evolve, most attention is paid to impacts on intended receivers (potential mates) rather than fitness consequences for eavesdroppers. Using the rapidly evolving interaction between the Pacific field cricket, Teleogryllus oceanicus, and the parasitoid fly, Ormia ochracea, we asked how parasitoids initially respond to novel changes in host signals. We recently discovered a novel sexual signal, purring song, in Hawaiian populations of T. oceanicus that appears to have evolved because it …

Primary cancer survivors have a higher risk of developing second primary thyroid cancer (SPTC). Patients with SPTC who survived primary malignancies, diagnosed from 1975 to 2016, were identified from the Surveillance, Epidemiology, and End Results (SEER) database (SEER 18 Registry). A total of 33,551 cancer cases were enrolled in the final analysis. Individuals with a primary malignancy were at a significant 90% increased risk of developing SPTC (SIR = 1.90, 95%CI = 1.86–1.93, p < 0.05) compared to the general population. More than half (54.7%) of SPTC diagnoses were made in the first three years after primary cancer diagnosis, and the most aggressive presentations of SPTC occurred within the first year following malignancy. A latency trend analysis identified persistent high risk for development of SPTC after diagnosis of lymphoma, leukemia, soft tissue tumors, kidney, breast, and uterine cancer; elevated 10-year risk for most cancers such as salivary gland, melanoma, stomach, lung, colon, ovarian, pancreas, prostate, and bladder; and high 5-year risk after cancers such as larynx, oral, orbit, bone, small intestine, and liver. Our latency period model identifying risk according to each type of primary cancer may aid clinicians in identifying at-risk patients to be screened for thyroid cancer and guide them in developing a surveillance plan according to the latency period attributed to a patient’s primary cancer.

Arctic Navigation And Climate Change: Projections From Science For The Law Of The Sea, Charles H. Norchi, Amanda H. Lynch
International Law Studies
The most variable climate conditions on the planet are observable in the Arctic. These conditions affect all forms of life, including the human interactions and social processes that generate law. Among the critical activities affected by climate is navigation, which is subject to national regulations, general maritime laws, and the international law of the sea. As a result of anthropogenic climate change, Arctic climate variability is already moving the system into states that humans in the Industrial Era have not experienced. Most critically, while the end point of unfettered climate change as manifest in the Arctic – an ice-free ocean …

There is substantial interest in mining neoantigens for cancer applications. Non-canonical proteins resulting from frameshift mutations have been identified as neoantigens in cancer. We investigated the landscape of non-canonical proteins in non-small cell lung cancer (NSCLC) and their induced immune response in the form of autoantibodies. A database of cryptoproteins was computationally constructed and comprised all alternate open reading frames (altORFs) and ORFs identified in pseudogenes, noncoding RNAs, and untranslated regions of mRNAs that did not align with known canonical proteins. Proteomic profiles of seventeen lung adenocarcinoma (LUAD) cell lines were searched to evaluate the occurrence of cryptoproteins. To assess …

The Impacts Of Egg Chamber Depth And Clutch Size On Hatching And Emergence Success For Loggerhead Sea Turtles (Caretta Caretta) On South Florida Beaches, Curtis J. Slagle
All HCAS Student Capstones, Theses, and Dissertations
All seven extant species of sea turtle are either threatened or endangered due to a multitude of anthropogenic and environmental factors. There has been strong emphasis on reversing this trend through various conservation efforts at multiple life stages, yet, if hatchlings never develop within the nest or are unable to escape the egg chamber, then these efforts are futile. Understanding how they develop, the factors impacting this development and their ability to emerge from the egg chamber are essential for sea turtle conservation. Important factors that may impact hatching success (HS) and emergence success (ES) are egg chamber depth (ECD) …

Genome-wide association studies (GWAS) have made impactful discoveries for complex diseases, often by amassing very large sample sizes. Yet, GWAS of many diseases remain underpowered, especially for non-European ancestries. One cost-effective approach to increase sample size is to combine existing cohorts, which may have limited sample size or be case-only, with public controls, but this approach is limited by the need for a large overlap in variants across genotyping arrays and the scarcity of non-European controls. We developed and validated a protocol, Genotyping Array-WGS Merge (GAWMerge), for combining genotypes from arrays and whole-genome sequencing, ensuring complete variant overlap, and allowing …

Relationships Between Mercury And Trophic Level In Nine Coastal Pelagic Fishes Off Southeastern Florida, Emily Akins
All HCAS Student Capstones, Theses, and Dissertations
State and federal agencies have issued consumption advisories for various fish species for many years, including in Florida. Upper-level predatory fish, such as tunas and mackerels, are especially popular with anglers but are susceptible to high levels of mercury through bioaccumulation and biomagnification. This study used two data sets over two time periods, 2010-2012 and 2020-2021, to compare mercury and trophic level relationships in nine coastal pelagic fishes is Southeastern Florida. As these species are popular in recreational fisheries, charter and tournament catches formed the base of the samples that were analyzed for total mercury along with carbon and nitrogen …

Improved forest management may offer climate mitigation needed to hold warming to below 2°C. However, uncertainties persist about the effects of harvesting intensity on forest carbon sequestration, especially when considering interactions with regional climate and climate change. Here, we investigated the combined effects of harvesting intensity, climatic aridity, and climate change on carbon stocks in Douglas-fir [Pseudotsuga menziesii Mirb. (Franco)] stands. We used the Carbon Budget Model of the Canadian Forest Sector to simulate the harvest and regrowth of seven Douglas-fir stand types covering a 900 km-long climate gradient across British Columbia, Canada. In particular, we simulated stand growth under …

Enhancing The Cognition And Efficacy Of Machine Learning Through Similarity, Vishnu Pendyala, Rakesh Amireddy
Faculty Research, Scholarly, and Creative Activity
Similarity is a key element of machine learning and can make human learning much more effective as well. One of the goals of this paper is to expound on this aspect. We identify real-world concepts similar to hard-to-understand theories to enhance the learning experience and comprehension of a machine learning student. The second goal is to enhance the work in the current literature that uses similarity for transcoding. We uniquely try transcoding from Python to R and vice versa, something that was not attempted before, by identifying similarities in a latent embedding space. We list several real-world analogies to show …

Bioinformatics Analyses Of New Genes Of Focus In The Research Of Autism With Dogs, Rats, And A Variety Of Other Model Organisms, Aaron Pennington
Theses
Autism is a mental disorder in which multiple genes are involved in the development of its various symptoms. However, as a result of the challenges inherent to identifying the responsible genes, many studies are ongoing and inconclusive. 1 To date, studies have shown that two genes, BAG3 and PALLD, were upregulated in autistic individuals. 2–6 BAG3 encodes BAG cochaperone 3 32; while PALLD encodes Palladin, Cytoskeletal Associated Protein 33. This project analyzed the similarities and differences between the human BAG3 and PALLD genes and those in various model organisms. While it is likely that epigenetic modifications affect the expression and …

Improving Our Understanding Of Driving Changes In Preclinical And Early Symptomatic Alzheimer's Disease: The Role Of Naturalistic Driving Studies, Catherine M Roe
2020-Current year OA Pubs
Research on how preclinical and early symptomatic Alzheimer's disease (AD) impacts driving behavior is in its infancy, with several important research areas yet to be explored. This paper identifies research gaps and suggests priorities for driving studies over the next few years among those at the earliest stages of AD. These priorities include how individual differences in demographic and biomarker measures of AD pathology, as well as differences in the in-vehicle and external driving environment, affect driving behavior. Understanding these differences is important to developing future interventions to increase driving safety among those at the earliest stages of AD.

Tilapia culture is an important source of income and nutrition to many rural families. Since 2000, the production of tilapia increased and reached domestic and global markets. Major farmed species is Nile tilapia (Oreochromis niloticus), in earthen ponds and cage cultures. Intensification contributed to global tilapia disease outbreaks, with bacterial infections causing mortalities and morbidities, threatening sustainable production. At tilapia farms, high nutrient concentrations, water temperature and fish densities enhance bacterial growth including virulent bacterial clones and potential zoonotic bacteria. Global warming favours this. This review respectively provides a comprehensive overview of the most common and emerging bacterial …

Environmental enrichment provides mental stimulation and minimizes abnormal behaviors in captive animals. In captive chimpanzees, individual animals may vary in the ways in which they benefit from enrichment or use enrichment devices, so investigating nuances in enrichment use may improve the welfare of captive chimpanzees. In the current study, three ethograms measuring distinct features of enrichment use (i.e., enrichment object, manipulation behavior, and social context) were evaluated by coding videos of captive chimpanzees (Pan troglodytes) at Chimpanzee Sanctuary Northwest in Cle Elum, WA. A total of 732 min and 58 s of video footage was coded from a larger video …
