Journey To The Center Of The Protein: Allostery From Multitemperature Multiconformer X-Ray Crystallography, Daniel A. Keedy Jan 2018

Journey To The Center Of The Protein: Allostery From Multitemperature Multiconformer X-Ray Crystallography, Daniel A. Keedy

Advanced Science Research Center

Proteins inherently fluctuate between conformations to perform functions in the cell. For example, they sample product-binding, transition-state-stabilizing and product-release states during catalysis, and they integrate signals from remote regions of the structure for allosteric regulation. However, there is a lack of understanding of how these dynamic processes occur at the basic atomic level. This gap can be at least partially addressed by combining variable-temperature (instead of traditional cryogenic temperature) X-ray crystallography with algorithms for modeling alternative conformations based on electron-density maps, in an approach called multitemperature multiconformer X-ray crystallography (MMX). Here, the use of MMX to reveal alternative conformations at …

Oneself As Another: Hermeneutics And Personality Assessment, Marvin W. Acklin Jan 2018

Oneself As Another: Hermeneutics And Personality Assessment, Marvin W. Acklin

Archives of Assessment Psychology

The scientific and philosophical background of personality assessment is examined, including review of hermeneutic methods in the human sciences. Following a keyword search and psychological test usage survey, it was concluded that the nomothetic scientific orientation predominates in forensic psychology. A topic debated since the middle 19th century, the triumph of the nomothetic has implications for personality assessment models, interpretive methods, and description of human lives. This paper contextualizes personality assessment in 19th and 20th century hermeneutical philosophy, including the status of the nomothetic/idiographic divide. Hermeneutic philosophy--represented in the work of Schleiermacher, Dilthey, Heidegger, Bultmann, Gadamer, and Ricoeur--offers rich and …

Impact Of Temperature Increase On Freshwater Fish Species: Energetics And Muscle Mechanics Of Two Centrarchids, Israt Jahan Jan 2018

Impact Of Temperature Increase On Freshwater Fish Species: Energetics And Muscle Mechanics Of Two Centrarchids, Israt Jahan

Masters Theses

Fishes have evolved physiologically to live within a specific range of environmental variation and existence outside of that range can be stressful or fatal. These ranges can coincide for fishes that evolved in similar habitats. This study investigates physiological processes limiting thermal tolerance, specifically how changes in water temperature affect the swimming energetics and muscle mechanics in largemouth bass (Micropterus salmoides) and bluegill (Lepomis macrochirus). I focused on the impact of temperature change at the muscle level in these two species and the capacity to adapt to rapid changes in the environment. Fish were housed at …

Investigation Of A Putative Membrane-Bound Protein In Arabidopsis Thaliana And Nicotiana Tabacum, Allen Potter Jan 2018

Investigation Of A Putative Membrane-Bound Protein In Arabidopsis Thaliana And Nicotiana Tabacum, Allen Potter

Masters Theses

The NLG (Novel Leaf Gene) is a recently discovered gene from aspen (Populus tremula x alba). Previous research indicates that NLG impacts leaf shape. Our preliminary analyses indicate that NLG may function as a membrane bound protein with possible localization in plasma membrane and/or nucleus. Sequence and phylogenetic analyses in Arabidopsis thaliana and Populus trichocarpa identified four homologous genes in Arabidopsis and five in Populus. Gene expression analysis was done using online tools and indicated that NLG is expressed in multiple tissue types but predominately in stem and flowers. The protein coding region of the NLG orthologs genes from aspen …

The Transcriptional Response Of Trametes Versicolor To Growth On Maple Chips And Miscanthus Straw, Maha Alanazi Jan 2018

The Transcriptional Response Of Trametes Versicolor To Growth On Maple Chips And Miscanthus Straw, Maha Alanazi

Masters Theses

This thesis research explored the transcriptional response of Trametes versicolor, a white-rot fungus, in response to fundamentally different types of lignocellulosic biomass (miscanthus and maple) and rich medium (malt extract agar). After five weeks of growth by the fungus on the biomass, the fungal RNA was extracted from three biological replicates per biomass type and mRNA was sequenced (approximately 30 million reads per sample). The reads were processed using ArrayStar to covert to RPKM and annotated using JGI's T. versicolor GO annotation file along with NCBI's BLAST. Comparisons were made between average gene expression of the fungus grown on …

Meropol, Catherine Lombard-Bohas, James Posey, Sandrine Faivre, Eric Raymond, Juan W. Valle

Department of Medical Oncology Faculty Papers

BACKGROUND: Sunitinib prolongs progression-free survival (PFS) in patients with advanced pancreatic neuroendocrine tumours (pNET). Response Evaluation Criteria in Solid Tumors (RECIST)-defined partial responses (PR; classically defined as ⩾30% size decrease from baseline) are infrequent.

METHODS: Individual data of pNET patients from the phase II [NCT00056693] and pivotal phase III [NCT00428597] trials of sunitinib were analysed in this investigator-initiated, post hoc study. The primary objective was to determine the optimal RECIST (v.1.0) response cut-off value to identify patients who were progression-free at 11 months (median PFS in phase III trial); and the most informative time-point (highest area under the curve (AUC) …

Potential For Climate Induced Methane Hydrate Dissociation, Graham Macwilliams Jan 2018

Potential For Climate Induced Methane Hydrate Dissociation, Graham Macwilliams

Pomona Senior Theses

Methane hydrates are frozen deposits of methane and water found in high pressure or low temperature sediments. When these deposits destabilize, large quantities of methane can be emitted into the atmosphere. This is significant to climate change because methane has 25 times more greenhouse gas potential than Carbon Dioxide. Worldwide, it is estimated there are between 2500 and 10000 gigatons of methane stored in hydrate deposits. This represents more carbon than all fossil fuels on Earth. It is estimated that between 200 and 2000 gigatons of methane are stored in hydrates in Arctic waters acutely vulnerable to greenhouse warming. Over …

Water Quality Trends Following Anomalous Phosphorus Inputs To Grand Bay, Mississippi, Usa, Marcus W. Beck, Kimberly Cressman, Cher Griffin, Jane Caffrey

Gulf and Caribbean Research

Grand Bay National Estuarine Research Reserve (GBNERR) is a 7500 ha protected area in Jackson County, MS. In 2005, a levee breach at a fertilizer manufacturing facility released highly acidic and phosphate—rich wastewater into the reserve. A second spill occurred in September 2012 following Hurricane Isaac. We used orthophosphate (PO43-) concentrations to categorize the 2 events, post— events, and non—impact periods between the 2 spills. We examined spatial and temporal patterns in nutrients, chlorophyll, pH, and other parameters within and between monitoring stations. After the first event, pH at the Bangs Lake water quality station decreased to …

Reducing Elasmobranch Bycatch In The Atlantic Seabob (Xiphopenaeus Kroyeri) Trawl Fishery Of Guyana, Aaron Garstin, Hazel A. Oxenford Jan 2018

Reducing Elasmobranch Bycatch In The Atlantic Seabob (Xiphopenaeus Kroyeri) Trawl Fishery Of Guyana, Aaron Garstin, Hazel A. Oxenford

Gulf and Caribbean Research

The Atlantic seabob (Xiphopenaeus kroyeri) trawl fishery is very important to Guyana, with 88 licensed industrial vessels harvesting about 15,000 mt annually, representing Guyana’s most valuable seafood export. All vessels are already using both teleost by—catch reduction devices (BRDs) and turtle excluder devices (TEDs) to satisfy international market standards. However, the key stakeholder, the Guyana Association of Private Trawler Owners and Seafood Processors, is now seeking to access sustainable seafood markets through pursuing Marine Stewardship Council (MSC) certification. To this end, this study documents elasmobranch by—catch in the current fishery and examines the effectiveness of a modified TED …

In this note, we investigate the existence of periodic and asymptotically periodic solutions of a system of coupled nonlinear Volterra integro-differential equations with infinite delay. We will make use of Schauder fixed point theorem to prove our maps have fixed points.

Construction Of Some New Families Of Apostol-Type Numbers And Polynomials Via Dirichlet Character And $P$-Adic $Q$-Integrals, Yilmaz Şi̇mşek Jan 2018

Construction Of Some New Families Of Apostol-Type Numbers And Polynomials Via Dirichlet Character And $P$-Adic $Q$-Integrals, Yilmaz Şi̇mşek

Turkish Journal of Mathematics

In this paper, by applying the $p$-adic $q$-integrals to a family of continuous differentiable functions on the ring of $p$-adic integers, we construct new generating functions for generalized Apostol-type numbers and polynomials attached to the Dirichlet character of a finite abelian group. By using these generating functions with their functional equations, we derive various new identities and relations for these numbers and polynomials. These results are generalizations of known identities and relations including some well-known families of special numbers and polynomials such as the generalized Apostol-type Bernoulli, the Apostol-type Euler, the Frobenius-Euler numbers and polynomials, the Stirling numbers, and other …

An Efficient Technique To Solve Nonlinear Equations Usingmultiplicative Calculus, Muhammad Waseem, Muhammad Aslam Noor, Farooq Ahmed Shah, Khalida Inayat Noor Jan 2018

An Efficient Technique To Solve Nonlinear Equations Usingmultiplicative Calculus, Muhammad Waseem, Muhammad Aslam Noor, Farooq Ahmed Shah, Khalida Inayat Noor

Turkish Journal of Mathematics

In this paper, we develop an efficient technique in the framework of multiplicative calculus and suggest a new class of numerical methods for solving multiplicative nonlinear equations \textit{g}(\textit{x}% ) = 1. We also develop the convergence criteria of the proposed methods. We solve the population growth model and minimization problem, which demonstrate the implementation and efficiency of the new techniques. We also show that these techniques perform much better as compared to the similar ordinary methods for solving ordinary nonlinear equations \textit{f}(\textit{x}) = 0.

Modified Objective Function Approach For Multitime Variational Problems, Anurag Jayswal, Tadeusz Antczak, Shalini Jha Jan 2018

Modified Objective Function Approach For Multitime Variational Problems, Anurag Jayswal, Tadeusz Antczak, Shalini Jha

Turkish Journal of Mathematics

The present paper is devoted to studying the modified objective function approach used for solving the considered multitime variational problem. In this method, a new multitime variational problem is constructed by modifying the objective function in the original considered multitime variational problem. Further, the equivalence between an optimal solution to the original multitime variational problem and its associated modified problem is established under both hypotheses of invexity and generalized invexity defined for a multitime functional. Thereafter, using the modified objective function method, we derive the saddle-point results for the considered multitime variational problem. Moreover, we provide some examples to illustrate …

Bound States And Spectral Singularities Of An Impulsive Schrödinger Equation, Emel Yildirim Jan 2018

Bound States And Spectral Singularities Of An Impulsive Schrödinger Equation, Emel Yildirim

Turkish Journal of Mathematics

In this paper, we study the analytical properties of the Jost function of an impulsive Schrödinger equation. We also investigate the bound states and spectral singularities of this equation. We present some conditions on the potential function that guarantee that the impulsive Schrödinger equation has a finite number of bound states and spectral singularities with finite multiplicities.

Bounded Solutions And Asymptotic Stability Of Nonlinear Second-Order Neutral Difference Equations With Quasi-Differences, Magdalena Nockowska Rosiak Jan 2018

Bounded Solutions And Asymptotic Stability Of Nonlinear Second-Order Neutral Difference Equations With Quasi-Differences, Magdalena Nockowska Rosiak

Turkish Journal of Mathematics

This work is devoted to the study of the nonlinear second-order neutral difference equations with quasi-differences of the form $$ \Delta \left( r_{n} \Delta \left( x_{n}+q_{n}x_{n-\tau}\right)\right)= a_{n}f(x_{n-\sigma})+b_n $$ with respect to $(q_n)$. For $q_n\to1$, $q_n\in(0,1)$ the standard fixed point approach is insufficient to get the existence of the bounded solution, so we combine this method with an approximation technique to achieve our goal. Moreover, for $p\ge 1$ and $\sup q_n

On The Affine-Periodic Solutions Of Discrete Dynamical Systems, Hali̇s Can Koyuncuoğlu, Murat Adivar Jan 2018

On The Affine-Periodic Solutions Of Discrete Dynamical Systems, Hali̇s Can Koyuncuoğlu, Murat Adivar

Turkish Journal of Mathematics

Affine periodicity is a generalization of the notion of conventional periodicity and it is a symmetry property for classes of functions. This study is concerned with the existence of $(Q,T)$-affine periodic solutions of discrete dynamical systems. Sufficient conditions for the main results are proposed due to discrete exponential dichotomy and fixed point theory. Obtained results are also implemented for some economical and biological models. In particular cases, our results cover some existing results in the literature for periodic, antiperiodic, or quasiperiodic solutions of difference equations.

LncRNAs appear to play a considerable role in tumourigenesis through regulating key processes in cancer cells such as proliferative signalling, replicative immortality, invasion and metastasis, evasion of growth suppressors, induction of angiogenesis and resistance to apoptosis. LncRNAs have been reported to play a role in prostate cancer, particularly in regulating the androgen receptor signalling pathway. In this review article, we summarise the role of 34 lncRNAs in prostate cancer with a particular focus on their role in the androgen receptor signalling pathway and the epithelial to mesenchymal transition pathway.

Religious Identity Formation: Constraints Imposed On Religious Institutions And Implications For The Meaning Of Religious Affiliation, Marc Von Der Ruhr, Paul Ngo, Joseph P. Daniels Jan 2018

Religious Identity Formation: Constraints Imposed On Religious Institutions And Implications For The Meaning Of Religious Affiliation, Marc Von Der Ruhr, Paul Ngo, Joseph P. Daniels

Economics Faculty Research and Publications

Religiosity in the United States remains a strong social force. The United States persistently demonstrates higher religious participation than Europe. Some recent trends documented by the Pew Research Center in its 2008 and 2015 publications on the U.S. religious landscape, however, cite evidence that different religious groups are experiencing very different trends in participation. These trends show a recent and significant decline among many moderate Protestant denominations but a modest increase in participation at fundamentalist churches. The Pew Research Center similarly documents significant inconsistencies between what a religious hierarchy teaches versus what individuals personally choose to believe. For example, and …

Teachers’ Perceptions Of The Use Of Graphic Novels To Teach Reluctant Readers, Bret Ginsberg Jan 2018

Teachers’ Perceptions Of The Use Of Graphic Novels To Teach Reluctant Readers, Bret Ginsberg

Theses and Dissertations

The purpose of this qualitative study was to explore the perceptions of teachers in a suburban private school in Florida serving prekindergarten through Grade 8 regarding the use of graphic novels to increase student motivation to read. The problem was teachers were concerned with students’ inability to complete the required novels, demonstrate comprehension of deep meaning from the text, read silently, and read outside of school. Teachers raised serious concerns about the reading achievement of middle school students. Teachers also noted a frequent mismatch between the preference of the middle school reader and the instructional opportunities provided. The study was …
