Background: Currently, the gold standard intervention for substantially large bone wounds is autologous bone grafting. While effective, this therapy is complicated by creation of an invasive second surgical site and limited material available for harvest. INFUSE® Bone Graft (rhBMP-2 delivered via an absorbable collagen sponge or ACS) has been widely used as a graft substitute, resulting in robust bone formation, but at the cost of increased inflammation and often poor healing outcomes. Matching people to their preferences is an algorithmic topic with real world applications. One such application is the kidney exchange. The best "cure" for patients whose kidneys are failing is to replace it with a healthy one. Unfortunately, biological factors (e.g., blood type) constrain the number of possible replacements. Kidney exchanges seek to alleviate some of this pressure by allowing donors to give their kidney to a patient besides the one they most care about and in turn the donor for that patient gives her kidney to the patient that this first donor most cares about. Ground-level and overhead images provide complementary viewpoints of the world. This thesis proposes methods which leverage dense overhead imagery, in addition to sparsely distributed ground-level imagery, to advance traditional computer vision problems, such as ground-level image localization and fine-grained urban mapping. Our work focuses on three primary research areas: learning a joint feature representation between ground-level and overhead imagery to enable direct comparison for the task of image geolocalization, incorporating unlabeled overhead images by inferring labels from nearby ground-level images to improve image-driven mapping, and fusing ground-level imagery with overhead imagery to enhance understanding. As a consequence, fast and accurate computational methods are needed for analyzing the large data in different applications. The research presented in this dissertation focuses on three areas: RNA-seq read mapping, large-scale data query, and metagenomics sequence classification.

Systems that process big data (e.g., high-traffic networks and large-scale storage) prefer data structures and algorithms with small memory and fast processing speed. Efficient and fast algorithms play an essential role in system design, despite the improvement of hardware. This dissertation is organized around a novel algorithm called Othello Hashing. Othello Hashing supports ultra-fast and memory-efficient key-value lookup, and it fits the requirements of the core algorithms of many large-scale systems and big data applications. With exponential growth on a daily basis, there is potentially valuable information hidden in complex electronic medical records (EMR) systems. In this thesis, several efficient data mining algorithms were explored to discover hidden knowledge in insurance claims data. The first aim was to cluster three levels of information overload(IO) groups among chronic rheumatic disease (CRD) patient groups based on their clinical events extracted from insurance claims data. Coding Electronic Medical Records (EMRs) with diagnosis and procedure codes is an essential task for billing, secondary data analyses, and monitoring health trends. Both speed and accuracy of coding are critical. While coding errors could lead to more patient-side financial burden and misinterpretation of a patient’s well-being, timely coding is also needed to avoid backlogs and additional costs for the healthcare facility. The anisotropic nanostructures of noble metals are of great interest for plasmonic applications due to the possibility of tuning the localized surface plasmon resonance (LSPR) across the UV-VIS-NIR without sacrificing the linewidth as well as to achieve larger local field enhancement. Here, we report a simple and promising fabrication method of anisotropic gold nanostructures film using polystyrene-b-2vinylpyridine (PS-b-P2VP) block copolymers (BCP) as a template. An air measurement campaign was carried out at a green-waste composting site in the South of Ireland during Spring 2016. The aim was to quantify and identify the levels of Primary Biological Aerosol Particles (PBAP) that were present using the traditional off-line, impaction/optical microscopy method alongside an on-line, spectroscopic approach termed WIBS (Wideband Integrated Bioaerosol Sensor), which can provide number concentrations, sizes and “shapes” of airborne PBAP in real-time by use of Light Induced Fluorescence (LIF). Health inequalities take many forms related to race, gender, socioeconomic status, ethnic, language and many other axes throughout communities around the world. Type two diabetes, high blood pressure, and high cholesterol are examples of conditions (among many others) that disproportionately affect Latino@s in the U.S.. The research of this dissertation is based on fieldwork conducted throughout several predominantly Latin@ neighborhoods in Chicago, IL. This dissertation examines how Latin@s in Chicago navigate health and well-being, and how they engage in agentive strategies in the face of chronic disease. Marriage equality has come to America. Throughout 2014, several federal appellate courts and numerous district court judges across the United States invalidated state constitutional or statutory proscriptions on same-sex marriage. Therefore, it was not surprising that Eastern District of Virginia Judge Arenda Wright Allen held that Virginia’s bans were unconstitutional in February. The United States Court of Appeals for the Fourth Circuit affirmed her opinion that July. North Carolina, South Carolina, and West Virginia District Judges rejected these jurisdictions’ prohibitions during autumn, and the Supreme Court approved marriage equality the next year. This study was designed to survey participants of ServiceNet’s Transitional Age Youth (TAY) program to solicit feedback regarding program effectiveness in meeting their needs. Surveys were designed with ServiceNet staff to solicit participant perspectives on the importance of program goals, and satisfaction with program services in meeting those goals. Surveys included quantitative and qualitative questions, and were distributed to all active TAY program participants. Respondents placed the greatest emphasis on TAY program goals regarding living independently and housing. Subjects were somewhat less satisfied with program services geared towards employment services. Overall, subjects were very positive about TAY staff, particularly regarding …

This explorative/descriptive study investigates veterans’ stories of substance use/misuse, recovery, and moral injury. 12 male veterans participated in semi-structured interviews and answered questions about how their motivations for substance use/misuse and recovery changed prior to, during, and after their military service. Participants were also asked if they experienced moral injury while in the military, and if this precipitated or motivated substance use/misuse. The purpose of this study was to determine how the military impacts a veteran’s substance use/misuse and recovery. This paper is part of a symposium on Berel Lang’s 2016 book Genocide: The Act as Idea (University of Pennsylvania Press). While agreeing with much of Lang’s important argument about the moral significance of criminalizing genocide as a crime against groups, I raise several objections and questions. Lang ties the crime of genocide to group rights, specifically the right of groups to exist in the future; I argue that the concept of group rights obscures rather than clarifies the crime of genocide. Few studies have described chromosomal dynamics in bacterial cells with more than two complete chromosome copies or described changes with respect to development in polyploid cells. We examined the arrangement of chromosomal loci in the very large, highly polyploid, uncultivated intestinal symbiont Epulopiscium sp. type B using fluorescent in situ hybridization. We found that in new offspring, chromosome replication origins (oriCs) are arranged in a three-dimensional array throughout the cytoplasm. A remarkable new species of Poecilocloeus (Orthoptera: Acrididae: Proctolabinae) found damaging coffee plantations in the Western Andes of Colombia is described and named P. coffeaphilus n. sp. This new species is part of a distinct and colorful group of Proctolabinae grasshoppers, with most species found at low altitudes in the rainforest of the Amazon basin. In contrast, the new species is found at elevations of 1600 to 1800 m in the canopy of dense cloud forests, in the southwestern part of the department of Antioquia (Western Cordillera, Colombian Andes).
