The Impact Of Base Stacking On The Conformations And Electrostatics Of Single-Stranded Dna, Alex Plumridge, Steve P. Meisburger, Kurt Andresen, Lois Pollack

Physics and Astronomy Faculty Publications

Single-stranded DNA (ssDNA) is notable for its interactions with ssDNA binding proteins (SSBs) during fundamentally important biological processes including DNA repair and replication. Previous work has begun to characterize the conformational and electrostatic properties of ssDNA in association with SSBs. However, the conformational distributions of free ssDNA have been difficult to determine. To capture the vast array of ssDNA conformations in solution, we pair small angle X-ray scattering with novel ensemble fitting methods, obtaining key parameters such as the size, shape and stacking character of strands with different sequences. Complementary ion counting measurements using inductively coupled plasma atomic emission spectroscopy …

The Significant Surface-Water Connectivity Of “Geographically Isolated Wetlands", Aram J.K. Calhoun, David M. Mushet, Laurie C. Alexander, Edward S. Dekeyser, Laurie Fowler, Megan W. Lang, Mark C. Rains, Stephen C. Richter, Susan C. Walls

EKU Faculty and Staff Scholarship

We evaluated the current literature, coupled with our collective research expertise, on surface-water connectivity of wetlands considered to be “geographically isolated” (sensu Tiner Wetlands 23:494–516, 2003a) to critically assess the scientific foundation of grouping wetlands based on the singular condition of being surrounded by uplands. The most recent research on wetlands considered to be “geographically isolated” shows the difficulties in grouping an ecological resource that does not reliably indicate lack of surface water connectivity in order to meet legal, regulatory, or scientific needs. Additionally, the practice of identifying “geographically isolated wetlands” based on distance from a stream can …

Hadoop-Based Replica Exchange Over Heterogeneous Distributed Cyberinfrastructures, Richard Platania, Shayan Shams, Chui Hui Chiu, Nayong Kim, Joohyun Kim, Seung Jong Park

Computer Science Faculty Research & Creative Works

We present Hadoop-based replica exchange (HaRE), a Hadoop-based implementation of the replica exchange scheme developed primarily for replica exchange statistical temperature molecular dynamics, an example of a large-scale, advanced sampling molecular dynamics simulation. By using Hadoop as a framework and the MapReduce model for driving replica exchange, an efficient task-level parallelism is introduced to replica exchange statistical temperature molecular dynamics simulations. In order to demonstrate this, we investigate the performance of our application over various distributed cyberinfrastructures (DCI), including several high-performance computing systems, our cyberinfrastructure for reconfigurable optical networks testbed, the global environment for network innovations testbed, and the CloudLab …

Life Sciences Faculty Research

Deciphering invasion routes from molecular data is crucial to understanding biological invasions, including identifying bottlenecks in population size and admixture among distinct populations. Here, we unravel the invasion routes of the invasive pest Drosophila suzukii using a multi-locus microsatellite dataset (25 loci on 23 worldwide sampling locations). To do this, we use approximate Bayesian computation (ABC), which has improved the reconstruction of invasion routes, but can be computationally expensive. We use our study to illustrate the use of a new, more efficient, ABC method, ABC random forest (ABC-RF) and compare it to a standard ABC method (ABC-LDA). We find that …

What Makes Water Policy Sustainable? An Analysis Of Water Policy In Us Cities, Rebecca Brady David Feb 2017

What Makes Water Policy Sustainable? An Analysis Of Water Policy In Us Cities, Rebecca Brady David

USF Tampa Graduate Theses and Dissertations

This dissertation works to create a clearer understanding of sustainability in water policy. Current water policy in four US cities was compared to a matrix of recommended sustainability themes that have been presented in the literature to determine the extent of which these themes have been implemented into water policy. To best analyze policy for sustainability it is necessary to look at the policy of cities that are considered sustainable. This was determined by a city’s inclusion in “Most Sustainable US Cities” lists. The two cities that best represented sustainability were Austin, TX and San Francisco, CA. The research also …

Fibronectin: How Its Aberrant Expression In Tumors May Improve Therapeutic Targeting, Jennifer Peyling Wang, Abigail Hielscher

PCOM Scholarly Works

Fibronectin is a matrix glycoprotein which has not only been found to be over-expressed in several cancers, but has been shown to participate in several steps of tumorigenesis. The purpose of this review is to illustrate how aberrant fibronectin expression influences tumor growth, invasion, metastasis and therapy resistance. In particular, this review will focus on the interactions between cell receptor ligands and fibronectin and how this interaction influences downstream signaling events that aid tumor progression. This review will further discuss the possible implications of therapeutic drugs directed against fibronectin and/or cellular interactions with fibronectin and will additionally discuss novel approaches …

Antiviral defenses are inappropriately activated in systemic lupus erythematosus (SLE) and association between SLE and the antiviral helicase gene, IFIH1, is well established. We sought to extend the previously reported association of pathogenic soluble mediators and autoantibodies with mouse Mda5 to its human ortholog, IFIH1. To better understand the role this gene plays in human lupus, we assessed association of IFIH1 variants with soluble mediators and autoantibodies in 357 European-American SLE patients, first-degree relatives, and unrelated, unaffected healthy controls. Association between each of 135 genotyped SNPs in IFIH1 and four lupus-associated plasma mediators, IL-6, TNF-α, IFN-β, and IP-10, …

© 2017 by The American Society for Biochemistry and Molecular Biology, Inc. Iron-sulfur proteins are among the primary targets of nitric oxide in cells. Previous studies have shown that iron-sulfur clusters hosted by cysteine residues in proteins are readily disrupted by nitric oxide forming a protein-bound dinitrosyl iron complex, thiolate-bridged di-iron tetranitrosyl complex, or octanitrosyl cluster. Here we report that human mitochondrial protein Miner2 [2Fe-2S] clusters can bind nitric oxide without disruption of the clusters. Miner2 is a member of a new CDGSH ironsulfur protein family that also includes two mitochondrial proteins: the type II diabetes-related mitoNEET and the Wolfram …

Evaluation Of [14c] And [13c]Sucrose As Blood-Brain Barrier Permeability Markers, Mohammad K. Miah, Ekram A. Chowdhury, Ulrich Bickel, Reza Mehvar

Pharmacy Faculty Articles and Research

Non-specific quantitation of [14C]sucrose in blood and brain has been routinely used as a quantitative measure of the in vivo blood-brain barrier (BBB) integrity. However, the reported apparent brain uptake clearance (Kin) of the marker varies widely (∼100 fold). We investigated the accuracy of the use of the marker in comparison with a stable isotope of sucrose ([13C]sucrose) measured by a specific LC-MS/MS method. Rats received single doses of each marker, and the Kin values were determined. Surprisingly, the Kin value of [13C]sucrose was 6-7 fold lower than that …

C-reactive protein (CRP) is present at sites of inflammation including amyloid plaques, atherosclerotic lesions, and arthritic joints. CRP, in its native pentameric structural conformation, binds to cells and molecules that have exposed phosphocholine (PCh) groups. CRP, in its non-native pentameric structural conformation, binds to a variety of deposited, denatured, and aggregated proteins, in addition to binding to PCh-containing substances. In this study, we investigated the effects of H2O2, a prototypical reactive oxygen species that is also present at sites of inflammation, on the ligand recognition function of CRP. Controlled H2O2 treatment of native CRP did not monomerize CRP and did …

Cowpea (Vigna unguiculata L. Walp.) is a legume crop that is resilient to hot and drought‐prone climates, and a primary source of protein in sub‐Saharan Africa and other parts of the developing world. However, genome resources for cowpea have lagged behind most other major crops. Here we describe foundational genome resources and their application to the analysis of germplasm currently in use in West African breeding programs. Resources developed from the African cultivar IT97K‐499‐35 include a whole‐genome shotgun (WGS) assembly, a bacterial artificial chromosome (BAC) physical map, and assembled sequences from 4355 BACs. These resources and WGS sequences of …
