Fibonacci Or Quasi-Symmetric Phyllotaxis. Part I: Why?, Christophe Golé, Jacques Dumais, Stéphane Douady

Mathematics Sciences: Faculty Publications

The study of phyllotaxis has focused on seeking explanations for the occurrence of consecutive Fibonacci numbers in the number of helices paving the stems of plants in the two opposite directions. Using the disk-accretion model, first introduced by Schwendener and justified by modern biological studies, we observe two dis- tinct types of solutions: the classical Fibonacci-like ones, and also more irregular configurations exhibiting nearly equal number of helices in a quasi-square pack- ing, the quasi-symmetric ones, which are a generalization of the whorled patterns. Defining new geometric tools allowing to work with irregular patterns and local transitions, we provide simple …

Global Gene Expression Profiling Of Healthy Human Brain And Its Application In Studying Neurological Disorders, Simarjeet K. Negi Dec 2016

Global Gene Expression Profiling Of Healthy Human Brain And Its Application In Studying Neurological Disorders, Simarjeet K. Negi

Theses & Dissertations

The human brain is the most complex structure known to mankind and one of the greatest challenges in modern biology is to understand how it is built and organized. The power of the brain arises from its variety of cells and structures, and ultimately where and when different genes are switched on and off throughout the brain tissue. In other words, brain function depends on the precise regulation of gene expression in its sub-anatomical structures. But, our understanding of the complexity and dynamics of the transcriptome of the human brain is still incomplete. To fill in the need, we designed …

Discovery And Functional Implication Of Genetic Alterations Associated With Clonal Hematopoietic Expansion, Mingchao Xie Dec 2016

Discovery And Functional Implication Of Genetic Alterations Associated With Clonal Hematopoietic Expansion, Mingchao Xie

Arts & Sciences Graduate Student Theses and Dissertations

Cancers, including hematologic malignancies, arise as a result of the stepwise accumulation of mutations. Some early mutations that potentially initiate clonal expansion might exist in patients many years before they develop obvious disease symptoms. Therefore, identifying and characterizing these early mutations are critical to understanding the genetic basis of tumorigenesis. Here, we analyzed blood-derived DNA sequencing data from 2,728 individuals without apparent hematologic malignancies and identified 77 blood-specific mutations in 31 cancer-associated genes. Importantly, 83% of all mutations occurred in 19 genes that have been previously linked to hematological malignancies, such as DNMT3A, TET2, JAK2, and ASXL1. By investigating these …

Synthetic Ion Channels: A New Class Of Membrane Disruptor And Efflux Pump Inhibitor For The Recovery Of Antibiotic Potency, Mohit Bharatkumar Patel Dec 2016

Synthetic Ion Channels: A New Class Of Membrane Disruptor And Efflux Pump Inhibitor For The Recovery Of Antibiotic Potency, Mohit Bharatkumar Patel

Dissertations

Antibiotic resistance has become a world-wide health care crisis. In 2013 there were 50,000 deaths in U.S. and EU, associated with hospital acquired bacterial infections. This problem is exacerbated by the lack of new antibiotics in development. Here, we report that synthetic amphiphiles represent a new class of adjuvants that rescue antibiotic potency against multidrug resistant bacteria. Hydraphiles are amphiphiles, designed and synthesized in Gokel lab, that show many of the same properties as protein ion channels. Hydraphiles were previously shown to have antimicrobial activity against Escherichia coli, Bacillus subtilis and Saccharomyces cerevisiae. Here, we report that hydraphiles recover the …

Microtubule Actin Cross-Linking Factor 1, A Novel Target In Glioblastoma, Najlaa Afghani, Toral Mehta, Jialiang Wang, Nan Tang, Omar Skalli, Quincy A. Quick

Biology Faculty Research

Genetic heterogeneity is recognized as a major contributing factor of glioblastoma resistance to clinical treatment modalities and consequently low overall survival rates. This genetic diversity results in variations in protein expression, both intratumorally and between individual glioblastoma patients. In this regard, the spectraplakin protein, microtubule actin cross-linking factor 1 (MACF1), was examined in glioblastoma. An expression analysis of MACF1 in various types of brain tumor tissue revealed that MACF1 was predominately present in grade III-IV astroctyomas and grade IV glioblastoma, but not in normal brain tissue, normal human astrocytes and lower grade brain tumors. Subsequent genetic inhibition experiments showed that …

Regional Mapping Of Flow And Wall Characteristics Of Intracranial Aneurysms, Juan R. Cebral, Xinjie Duan, Piyusha S. Gade, Bong Jae Chung, Fernando Mut, Khaled Aziz, Anne M. Robertson Dec 2016

Regional Mapping Of Flow And Wall Characteristics Of Intracranial Aneurysms, Juan R. Cebral, Xinjie Duan, Piyusha S. Gade, Bong Jae Chung, Fernando Mut, Khaled Aziz, Anne M. Robertson

Department of Applied Mathematics and Statistics Faculty Scholarship and Creative Works

The evolution of intracranial aneurysms (IAs) is thought to be driven by progressive wall degradation in response to abnormal hemodynamics. Previous studies focused on the relationship between global hemodynamics and wall properties. However, hemodynamics, wall structure and mechanical properties of cerebral aneurysms can be non-uniform across the aneurysm wall. Therefore, the aim of this work is to introduce a methodology for mapping local hemodynamics to local wall structure in resected aneurysm specimens. This methodology combines image-based computational fluid dynamics, tissue resection, micro-CT imaging of resected specimens mounted on 3D-printed aneurysm models, alignment to 3D vascular models, multi-photon microscopy of the …

Structure-Function Analysis Of The Dopamine Transporter In The Presence Of Synthetic Cathinones And Amphetamines, Shari Melissa Radford Dec 2016

Structure-Function Analysis Of The Dopamine Transporter In The Presence Of Synthetic Cathinones And Amphetamines, Shari Melissa Radford

Open Access Theses

The dopamine transporter (DAT) is a monoamine transporter that regulates dopamine (DA) neurotransmission by clearing DA from the synapse. DAT is acted on by a number of psychostimulant drugs, which block reuptake and potentiate DA signaling. Several inhibitors of DAT, both amphetamines and cathinones, also cause reversal of transport. Previous research has shown the importance of a conserved salt bridge in another monoamine transporter, the serotonin transporter, in amphetamine-induced efflux. In our studies here, we engineered a mutant Drosophila melanogaster DAT (dDAT D475N) designed to interrupt this salt bridge and examine the effects on amphetamine- and cathinone-induced efflux in vitro. …

A New System For Human Microrna Functional Evaluation And Network, Jiachun Han Dec 2016

A New System For Human Microrna Functional Evaluation And Network, Jiachun Han

School of Computing: Dissertations, Theses, and Student Research

MicroRNAs are functionally important endogenous non-coding RNAs that silence host genes in animal and plant via destabilizing the mRNAs or preventing the translation. Given the far-reaching implication of microRNA regulation in human health, novel bioinformatics tools are desired to facilitate the mechanistic understanding of microRNA mediated gene regulation, their roles in biological processes, and the functional relevance among microRNAs. However, most state-of-the-art computational methods still focus on the functional study of microRNA targets and there is no e ective strategy to infer the functional similarity among microRNAs. In this study, we developed a new method to quantitatively measure the functional …

Using Software Testing Techniques To Infer Biological Models, Mikaela Cashman Dec 2016

Using Software Testing Techniques To Infer Biological Models, Mikaela Cashman

School of Computing: Dissertations, Theses, and Student Research

Years of research in software testing has given us novel ways to reason about and test the behavior of complex software systems that contain hundreds of thousands of lines of code. Many of these techniques have been inspired by nature such as genetic algorithms, swarm intelligence, and ant colony optimization. However, they use a unidirectional analogy – taking from nature without giving back.

In this thesis we invert this view and ask if we can utilize techniques from testing and modeling of highly-configurable software systems to aid in the emerging field of systems biology which aims to model and predict …

Studies Of Cell Motility And Differentiation In Complex 3d In Vitro Microenvironment, Jing Wang Dec 2016

Studies Of Cell Motility And Differentiation In Complex 3d In Vitro Microenvironment, Jing Wang

Dissertations - ALL

Cell behaviors, such as motility and differentiation, which are highly regulated by the complex 3D in vivo microenvironment, have been extensively studied in the past decades to better understand the mechanisms of development, disease, and healing. Due to the highly complex nature of the in vivo environment and limited resources and access to study cell behaviors in vivo, great efforts have been made to develop in vitro systems to mimic the in vivo microenvironment for a better understanding of cell-microenvironment interactions. However, most of the commonly used in vitro systems are static, which cannot mimic the dynamics of the microenvironment …

"Our Door Is Always Open": Aligning Literacy Learningpractices In Writing Programs And Residential Learningcommunities, Julia Voss Dec 2016

"Our Door Is Always Open": Aligning Literacy Learningpractices In Writing Programs And Residential Learningcommunities, Julia Voss

English

Writing studies has considered college students' literacy development as a chronological progression and as influenced by their off-campus connections to various cultural and professional communities. This project considers students' literacy development across disciplines and university activity systems in which they're simultaneously involved to look at the (missed) opportunities for fostering transfer across writing courses and residential learning communities as parallel—but rarely coordinated—high-impact practices. Rather than calling for the development of additional programs, I argue for building/strengthening connections between these existing programs by highlighting shared learning outcomes focused on literacy skills development and learning how to learn.

Biological Sciences Faculty Research

Plants harbor homologues of various animal genes involved in phosphorus metabolism, telomere biology and other cellular processes. Compared to experiments with many other multicellular organisms, research in the model plant Arabidopsis thaliana takes advantage of short generation time and an ever increasing arsenal of genetic and transgenic tools, including large collections of T-DNA knockout and activation lines. The availability of thousands of publicly available transgenic Arabidopsis lines provides a unique opportunity to address a number of important biological questions. However, identification of individual T-DNA mutant plants from a pool of seeds provided by a biological stock distribution center remains a …

How To Assess Your Cure: A Practical Guide For Instructors Of Course-Based Undergraduate Research Experiences, Erin Shortlidge, Sara Brownell

Biology Faculty Publications and Presentations

Integrating research experiences into undergraduate life sciences curricula in the form of course-based undergraduate research experiences (CUREs) can meet national calls for education reform by giving students the chance to “do science.” In this article, we provide a step-by-step practical guide to help instructors assess their CUREs using best practices in assessment. We recommend that instructors first identify their anticipated CURE learning outcomes, then work to identify an assessment instrument that aligns to those learning outcomes and critically evaluate the results from their course assessment. To aid instructors in becoming aware of what instruments have been developed, we have also …

Developing The Three Dimensional Tumor Model For Melanoma Drug Screening, Guochang Ye Dec 2016

Developing The Three Dimensional Tumor Model For Melanoma Drug Screening, Guochang Ye

Theses and Dissertations

Two-dimensional (2D) Tissue Culture Treated Plastic (TCTP) is widely used for cancer drug screening and has dominated the field for a long time. Compared with traditional two dimensional cell culture, a three dimensional tumor model may able to provide more reliable experimental results related to drug screening and discovery. With the development of nanoparticle chemotherapies, there is a need for ways to better investigate and characterize the effect of the 3D tumor environment. Cerium oxide nanoparticles, Nanoceria, is one of the potential solutions being explored for treating melanoma in the future in combination with conventional chemotherapies. This is attributed to …

Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)

As(III) compounds have high affinity for thiol groups and this affinity has been used in the prior development of FlAsH and related tags for cysteine peptides. We aimed to develop a series of arsenic-based receptors designed to bind to different arrangements of cysteines within native alpha-helical protein structures. Computer modeling was used to define the proper arrangement of arsenic functionality for binding to each targeted sequence. The computer program HostDesigner was then used to discover scaffold structures on which to display the arsenic functionality at the proper distance and relative orientation to bind the targeted sequence. Designed structures were then …

The Complex Evolutionary History Of Aminoacyl-Trna Synthetases, Anargyros Chaliotis, Panayotis Vlastaridis, Dimitris Mossialos, Michael Ibba, Hubert D. Becker, Constantinos Stathopoulos, Grigorios D. Amoutzias

Biology, Chemistry, and Environmental Sciences Faculty Articles and Research

Aminoacyl-tRNA synthetases (AARSs) are a superfamily of enzymes responsible for the faithful translation of the genetic code and have lately become a prominent target for synthetic biologists. Our large-scale analysis of >2500 prokaryotic genomes reveals the complex evolutionary history of these enzymes and their paralogs, in which horizontal gene transfer played an important role. These results show that a widespread belief in the evolutionary stability of this superfamily is misconceived. Although AlaRS, GlyRS, LeuRS, IleRS, ValRS are the most stable members of the family, GluRS, LysRS and CysRS often have paralogs, whereas AsnRS, GlnRS, PylRS and SepRS are often absent …

Manuscripts, Articles, Book Chapters and Other Papers

Purpose Suboptimal outcomes for children with acute myeloid leukemia (AML) necessitate maximally intensive therapy. Consequently, serious adverse events, such as prolonged periods of profound myelosuppression, contribute to AML treatment-related mortality. Telomeres, the repetitive DNA-protein structures at chromosome ends, influence cellular replicative capacity in that critically short telomeres can induce cell senescence or apoptosis. Our objective was to evaluate the impact of telomere length on duration of post-therapy neutropenia in a pediatric AML cohort. Patients and Methods Patients were diagnosed with de novo AML, enrolled in Children's Oncology Group study AAML0531, and included those with (n = 53) and without (n …

Indonesian Journal of International Law

One of the most alarming impacts of development experienced by Third world economies in the contemporary era of globalization is the fast depletion of agricultural land. This is especially so in countries in the Third world where the rapidly increasing population and unplanned growth of economies have decreased the size of croplands to highly threatened levels. There has also been a significant shift in the meaning of land in several of these locations to being an object that can be sold and bought like any other commodity. Looking at it from a wider perspective one can vividly see that all …
