Background: Genome-wide associations have been studied for years to infer relationships between biological traits and their underlying genetic causes, known as quantitative traits loci (QTL), in a process known as QTL mapping. Single nucleotide polymorphisms (SNPs), which are commonly used genetic markers, are usually in linkage disequilibrium (LD) with each other within a small genetic region. Both single- and double-marker-based LD mapping methods have been developed by taking advantage of LD structure. The presence of oyster reefs augments the biomass and abundance of many transient fish and crustacean species. Therefore, restoration of oyster reefs has become an increasingly common practice in coastal areas with the goal of enhancing production of transient fish. However, predicting the effect of oyster restoration on transient fish community biomass remains elusive. To address this challenge, I created a trophic bioenergetic model to understand how energy transfers in an oyster reef and assess the effects of various restoration strategies on transient fish species. Storm surge is an abnormal rise or decrease of water generated by a storm, over and above the predicted astronomical tide. It is a rise of coastal shallow water driven by a storm's surface wind and pressure gradient forces. There are at least four processes involved in altering tide levels during storms: the pressure effect, the direct wind effect, the effect of waves, and the rainfall effect. Extra-tropical storms cause an offshore rise of water. Storm surge from extratropical cyclones can lead to significant coastal flooding, particularly along coastlines adjacent to wide and shallow continental shelves. In warming global climate simulations, studies have shown systematic regional changes to cyclones, which generate surges. However, there have been no formal studies that link regional cyclone changes to changes in the occurrence and intensity of surges along the densely populated New York/New Jersey coastline. A multi-linear regression (MLR) approach is developed to predict 3-hourly surge during the cool season months (Oct. 1-March 31) using climate model data. This dissertation studies two problems in smart grid, one of which is real-time power flow analysis. Power flow analysis is used to obtain the steady-state voltage phasors for the power system. The ability to perform power flow analysis quickly is essential for the successful implementation of advanced real-time control of transmission systems. We describe a sensor placement algorithm for conducting real-time parallel transmission network power flow computations. In particular, Phasor Measurement Units (PMUs) can be such sensors. The retention of STEM (science, technology, engineering, and mathematics) majors has become a national concern. “Early warning systems†(EWS) are being developed to identify students who perform poorly early in the semester so that interventions can be implemented. The research reported here utilizes clicker scores and review quiz scores collected in every class session for the longitudinal analysis, as well as pre-course concept inventory scores and self-reported student characteristics. Pre course concept inventory scores were significantly predictive of final course grade. Student demographic characteristics had a smaller fraction of final course grade explained. The Forge River on the south shore of Long Island is contaminated by nitrate. The Forge River leads into Moriches Bay. Nitrate contamination in the river leads to algal blooms, hypoxia of the river and eventually fish kills. The area surrounding the Forge River is largely residential and not sewered with the residents relying on septic systems for sewage disposal. Nitrate from even small septic systems has been found in groundwater as far as 100m down gradient. Other investigators have shown the occurrence of submarine groundwater discharge on Wills Creek, a tributary of the Forge River and my study site. …

Structure And Dynamics Of The Gulf Stream's Interannual Migration East Of Cape Hatteras, Alejandra Sanchez Franks

The Gulf Stream's (GS) main mode of interannual variability, its latitudinal migration, has been shown to be atmospherically forced by the North Atlantic Oscillation (NAO), taking a 2 year lag into account. Observational and model data were used here to examine the structure of the GS's migration and the dynamics linking it to atmospheric forcing. The structure of the GS's interannual variability was investigated from different measures of GS position and transport at 38°N and 27°N (i.e. the Florida Current). Using a zonally averaged index, the local measurements of GS position at 38°N proved good representations of overall meridional shifting …

Atmospheric vertical velocities and advective tendencies are essential as large-scale forcing data to drive single-column models (SCM), cloud-resolving models (CRM) and large-eddy simulations (LES). They cannot be directly measured or easily calculated with great accuracy from field measurements. In the Atmospheric Radiation Measurement (ARM) program, a constrained variational algorithm (1DCVA) has been used to derive large-scale forcing data over a sounding network domain with the aid of flux measurements at the surface and top of the atmosphere (TOA). We look into the ENSO modulation of QBO amplitudes and periods using IGRA data, for the time from the 1950s to the 2010s (the whole period), and the separated time intervals before 1982 and after 1990. For the whole period and the time interval after 1990, the QBO has longer period and larger amplitude during La Niña than during El Niño. However, before 1982 there is no conclusive relationship between the QBO amplitude for the two ENSO phases, although the QBO period is still longer during La Niña. To aid in the prevention of peri-implantitis, a material that harbors less pathogenic red and orange complex microbes would be potentially beneficial when microleakage is occurring. The debate that took place between Herbert Dreyfus and John McDowell a few years back concerning the nonconceptual content of experience was in many ways disappointing. The question addressed in the debate between Dreyfus and McDowell, in its most basic form, is why we should think embodied cognition is a more compelling account of our motor engagement with the world than one that casts it in terms of concepts. Electron-electron interactions must be considered to understand the electronic ground states of many crystalline solids. The work presented here addresses the effects of electronic correlation in several manganese pnictide compounds. These results contribute to our understanding of the conditions under which high temperature superconductivity and spin liquid behavior can occur. First, we find that the intra-atomic Hund’s coupling between electrons is crucial for the stabilization of an insulating ground state in LaMnPO and BaMn$_2$As$_2$, which are isostructural to the parent compounds of the high temperature iron-based superconductors. Second, we find that competing inter-atomic exchange interactions frustrate the long range magnetic …

Laser cooling refers to the techniques that cool atomic and molecular samples down to near absolute zero through the interaction with laser fields. Atoms absorb a photon and the transferred momentum generates force to lower the atom's velocity. The Doppler shift is associated with the motion of the atom, in which a moving atom always observes a slightly different frequency than the laser at rest. Based on the two-level system theory, this thesis studied the process of multiple sequences of adiabatic rapid passage by simulating the process of the interaction between optical forces and helium atoms. We consider several exactly solvable models of strongly correlated electrons in one dimension, such as the Heisenberg XXX model, the supersymmetric t-J model and the Hubbard model. These models can be solved by using the method of graded algebraic Bethe ansatz. We use it to design graded tensor networks which can be contracted approximately to obtain a Matrix Product State. This overcomes a major shortcoming of current density matrix renormalization group (DMRG) methods which work well on the ground states, but have difficulty working with the excited states of such models. The use of optical forces to precisely control the motion of atoms has played a major role in expanding the field of atomic physics. However, in a majority of experiments, these optical forces are limited in strength by the inherent properties of the chosen atoms, mainly the rates of spontaneous emission, required to return the atoms to their ground state. It has been shown that the process of absorption, followed by stimulated-emission, can be used to provide a more rapid return to the atomic ground state. Explanation of the quantization of the Hall conductance at low temperatures in strong magnetic field is one of the greatest accomplishments of theoretical physics of the end of the 20th century. Since the publication of the Laughlin's charge pumping argument condensed matter theorists have come a long way to topological insulators, classification of noninteracting (and sometimes interacting) topological phases of matter, non-abelian statistics, Majorana zero modes in topological superconductors and topological quantum computation - the framework for ``error-free'' quantum computation. This dissertation focuses on the study of superconformal field theories (SCFTs) through the so-called (super)conformal bootstrap program. The goals of this program are twofold: to chart the space of allowed SCFTs and to solve specific theories. The hope is that symmetries and a few simple physical assumptions, combined with basic consistency requirements (crossing symmetry and unitarity) are powerful enough to completely “solve†these theories. In doing so we never have to provide a Lagrangian description for the theories in question, and thus we can employ the bootstrap in studying SCFTs for which no such description is known. The T2K (Tokai to Kamioka) experiment is a long-baseline neutrino experiment designed to measure numu disappearance and nue appearance from the numu beam. The T2K experimental setup consists of J-PARC (Japan Proton Accelerator Research Complex) accelerator, a near detector (ND280) and a far detector (Super-Kamiokande). With the recent firm establishment of nue appearance by T2K, future precision nue appearance measurements can be used to explore CP-violation in neutrino interactions. To investigate the dynamic evolution of gas across spiral arms, we conducted a detailed study of the gas and star formation along the spiral arms in the Whirlpool Galaxy, M51. This nearby, face-on spiral galaxy provides a unique laboratory to study the relationship between gas dynamics and star formation. The textbook picture of interstellar medium (ISM) evolution is rapidly changing. Molecular gas was once believed to form along spiral arms from the diffuse atomic gas in the inter-arm regions. Denitrifying bioreactors are an approach to remediate groundwater contaminated with nitrate. Their popularity as a remediation system has increased due to their unnecessary maintenance, low cost, and longevity. While field trials on their performance have been conducted, few have been completed in a marine coastal environment. In this study, a denitrification wall was designed to be installed and monitored along the shore of a coastal environment, namely, the Forge River, New York. Prior to the design phase, a groundwater plume of elevated nitrate-nitrite concentrations needed to be identified. The occurrence and spread of hypoxia in coastal waters is known to depend strongly on nutrients, primary production, water column structure, wind and tidal mixing. Accurate prediction of the onset, intensity and areal extent of hypoxia remains a challenge. Previous modeling efforts have needed to ‘tune’ vertical mixing or phytoplankton respiration in order to obtain results that agree with field observations of dissolved oxygen (DO). We use a one-dimensional physical model coupled with a biogeochemical model to establish mechanistic links between factors involved in the evolution of seasonal hypoxia in western Long Island Sound.
