Genome-Wide Identification And Analysis Of Growth Regulating Factor Genes In Brachypodium Distachyon: In Silico Approaches, Ertuğrul Fi̇li̇z, İbrahi̇m Koç, Hüseyi̇n Tombuloğlu

Turkish Journal of Biology

Growth-regulating factor (GRF) genes may play important roles for regulating growth and development in different plant tissues and organs. Here we report the first genome-wide analysis of the GRF gene family in Brachypodium. We performed in silico comparative analysis of GRF genes, including their structure, duplication in the genome, conserved motifs, and phylogenetic relationship. At the end of the study, 10 BdGRF genes were identified. The highest number of GRF genes was identified on chromosome 1 with 5 members, whereas the least number of genes (only 1 member) was found on chromosomes 2, 4, and 5. Of those, a single …

Production Of Biosurfactant By Pseudomonas Spp. Isolated From Industrial Waste In Turkey, Tayfun Kaya, Belma Aslim, Ergi̇n Kari̇ptaş

In this study, 26 Pseudomonas spp. were isolated from a stream polluted by factory waste and from petroleum-contaminated soil. The surface tension (ST) of the cultures was used as a criterion for the primary isolation of biosurfactant-producing bacteria. Biosurfactant production was quantified by ST reduction, critical micelle concentration (CMC), emulsification capacity (EC), and cell surface hydrophobicity (CSH). Two of the isolates, P. aeruginosa 78 and 99, produced rhamnolipid biosurfactant. The strains started rhamnolipid production in the logarithmic phase. We investigated the activity of 3 antioxidant enzymes: superoxide dismutase, catalase, and peroxidase during morphogenesis of Fritillaria meleagris L. in vitro in bulb scale culture. Bulb cultures of F. meleagris were established on nutrition medium supplemented with 1.0 mg L^{-1} thidiazuron. Bulbs were grown at standard (24 °C) and low temperatures (4 °C) or at an increased sucrose concentration (4.5%) during the first 6 weeks (pretreatments). Akirin2 is a recently discovered gene related to immune responses that also plays an important role in skeletal myogenesis. In this study, in order to scale up the production of recombinant porcine Akirin2 (pAkirin2), we report the expression and purification of a His-tagged version of recombinant pAkirin2 in Escherichia coli. The pAkirin2 is a polypeptide of 203 amino acids containing 42 rare codons. The recombinant pAkirin2 was expressed as an N-terminal fusion protein with His6 tag in E. coli Rosetta (DE3) host strain. The genes coding for methyltransferase during the maturation of phycobilisomes in Synechococcus sp. strain PCC 7002 and Synechocystis sp. strain PCC 6803 were indentified and named CpcM. Using bioinformatics methods, it was found that a probable methyltransferase gene denoted all0012, because of its highly similarity, is likely to be the molecule that edits and modifies the \beta-subunit in Anabaena sp. strain PCC 7120. Enterococci may improve the typical taste and flavor of fermented foods through their proteolytic and lipolytic activities. However, some enterococcal strains are recognized as nosocomial pathogens, which have virulence genes and resistance to certain antibiotics. Enteroccocci are also found in human milk microflora. The aim of this study was to investigate the potential virulence genes and antibiotic resistance characteristics of Enterococcus faecalis isolates from human milk and colostrum samples. The aim of this study was to determine phylogenetic relationships of 6 native cattle breeds of Turkey using 7 Y chromosome-specific microsatellite DNA markers. DNA samples were isolated from Anatolian Black, Anatolian Grey, South Anatolian Red, Native Southern Anatolian Yellow, East Anatolian Red, and Zavot cattle using a standard phenol/chloroform method. PCR products were separated by capillary electrophoresis and marker genotypes were determined. A total of 41 different alleles were observed. As a very invasive insect species, Lymantria dispar is adaptable and sensitive to a changing environment. In insects the neuroendocrine system first reacts to stress by production of prothoracicotropic neurohormones (PTTH) that control ecdysteroid synthesis (morphogenetic and stress hormones). In this article, we report changes in the L2' brain neurosecretory neurons that synthesize PTTH in L. dispar larvae after feeding on locust tree leaves (Robinia pseudoacacia), an unsuitable host plant. Random amplified polymorphic DNA (RAPD) and intersimple sequence repeat (ISSR) markers were used for comparative analysis of genetic variation in 42 sugar beet accessions. A total of 24 polymorphic primers (12 RAPD and 12 ISSR) were used. The RAPD primers generated 204 amplification products and the ISSR primers produced 178 fragments, 190 and 173 of which were polymorphic, respectively. The average polymorphism level with the ISSR markers (97.2%) was higher than that with the RAPD primers (93%). High genetic diversity indices for both marker types (0.86 for RAPD and 0.91 for ISSR) suggested that these methods were equally effective in …

Unnecessary weed growth in sugarcane fields forces plants to compete for nutrients and sunlight for survival, which most often leads to significant yield losses. As chemical herbicides cannot differentiate between crop plants and weeds, the development of herbicide-tolerant crops is anticipated. Four sugarcane varieties, CPF-234, CPF-213, HSF-240, and CPF-246, were used to develop glyphosate herbicide tolerance. A glyphosate-tolerant gene of 1368 bp cloned directionally under the 35S promoter with the \Beta-glucuronidase (GUS) reporter gene was used as the transgene. Dehydrins are a group of proteins whose expression is associated with plant abiotic stresses and seed maturation. The full AhDHN dehydrin gene from Mediterranean saltbush (Atriplex halimus) was cloned and characterized. The AhDHN amino acid sequence revealed 1 S-segment, 3 K-segments (K1, K2, K3), and a transmembrane pore-lining signature. It is a 26.77-kDa protein with a predicted isoelectric point of 6.14. Phylogenetic analysis of the AhDHN protein clustered it with other proteins from related plants belonging to the family Amaranthaceae (Atriplex canescens, Spinacia oleracea, Suaeda salsa, and Suaeda glauca). Xylanase xylose/cellulose fractionation can efficiently improve the utilization of xylose and cellulose. Improvement of xylanase performance during hemicellulose hydrolysis can increase xylose/cellulose fractionation efficiency. To utilize xylose and cellulose efficiently, an enzymatic xylose/cellulose fractionation and a separate fermentation bioethanol process were performed. Alkaline liquor-pretreated corn cob was subjected to xylose/cellulose fractionation with xylanase in the presence or absence of the following mixed surfactants: polyoxyethylene(20)-sorbitan-monooleate (0.15% v/v), polyethylene glycol 6000 (0.15% w/v), bovine serum albumin (0.15% w/v), and rhamnolipid (0.005% v/v). In the present study, we tried to investigate the effects of melatonin, a novel antioxidant and a potent free radical scavenger, in stress-induced cerebral, cerebellar, cardiac, and hepatic oxidative damage using microscopic and biochemical analysis. In this study, in order to scale up the production of recombinant porcine phosphotyrosine interaction domain containing 1 (pPID1), a pET-28a (+)-pPID1 expression plasmid was constructed and transformed into Escherichia coli Rosetta (DE3). The recombinant pPID1 was then purified and identified by western blotting, and was also analyzed in vitro for its function. The recombinant protein was tagged with only a His6 tag at its C-terminus, which could be conveniently purified by affinity column. This study was conducted to determine the tolerance of safflower (Carthamus tinctorius L.) cultivars (Dinçer, Remzibey-05, and Yenice) against salt stress based on some physiological and biochemical parameters at the vegetative stage. Eighteen-day-old plants were subjected to salt stress [0 (control), 75, 150, 225, and 300 mM NaCl concentrations] for 12 days, which led to a significant decrease in growth parameters (stem growth, fresh weight, and relative water content) and the photosynthetic pigment contents of the safflower cultivars. This study examines the influence of the polyamines putrescine and spermidine on the efficiency of androgenesis in anther cultures of 2 carrot cultivars, Kazan F_1 and Narbonne F_1, and the effect of putrescine on the process of plant regeneration from androgenetic embryos. In the Kazan F_1 variety, an increase in the number of obtained embryos was achieved using each of the 2 polyamines separately and in combination. In contrast, no beneficial effects of polyamines on the efficiency of androgenesis were observed in the Narbonne F_1 variety. The isolation and phylogenetic analysis of new yeast strains represent an important basis for the development of practical applications in biotechnology, industry, and bioremediation. The yeast strain RG1 was isolated from oil-polluted soil and characterized using morphological observations and the API 20C AUX system. The amplified ITS1-5.8S rDNA-ITS2 region had 653 bp and the restriction profiles obtained with Cfo I, Dde I, Hae III, Hinf I, and Hpa II endonucleases showed high similarities with those from Rhodotorula glutinis reference strains. Leuconostoc mesenteroides subsp. cremoris strain W3, isolated from wine, was previously found to produce a bacteriocin with inhibitory activity towards malolactic bacteria and hence inhibit malolactic fermentation in model wine medium. The bacteriocin, which we termed mesentericin W3, was purified by multistep chromatography and found in a previous study to be similar to mesentericin Y105, albeit with a low recovery (3.2%). The gene encoding ribulokinase araB from Anoxybacillus kestanbolensis AC26Sari was cloned and sequenced. The recombinant protein was expressed in Escherichia coli BL21 under the control of isopropyl-\beta-D-thiogalactopyranoside-inducible T7 promoter. The enzyme, designated as AC26RK, was purified with the MagneHis Protein Purification System. The molecular mass of the native protein, as determined by SDS-PAGE, was about 61 kDa. AC26RK was active throughout a broad pH (pH 5.0-10.0) and temperature (50-75 °C) range, and it had an optimum pH of 9.0 and optimum temperature of 60 °C. Conyza blinii H.Lév. is a traditional Chinese medicinal plant that is distributed mainly in southwestern Sichuan and northern Yunnan. Its characteristic product is blinin, which has, among other properties, antigastric ulcer activity, and can serve as a quality-control standard for such medicine. The problem is that C. blinii only produces low yields of blinin. As a diterpene, blinin is likely formed by the methylerythritol phosphate pathway. Peste des petits ruminants (PPR) is an important viral disease of sheep and goats and is endemic in all regions of Turkey. In this study, PPR virus infection was investigated by RT-PCR assay based on the fusion (F) gene in PPR-suspected sheep and goat samples. PPR virus RNA was detected in 65 small ruminants (51 sheep, 14 goats) from independent outbreaks during 2008-2012 in provinces in the central and Mediterranean regions and the central-west part of the Aegean region in Turkey.
