Genseq: An Updated Nomenclature And Ranking For Genetic Sequences From Type And Non-Type Sources, Prosanta Chakrabarty, Melanie Warren, Lawrence M. Page, Carole C. Baldwin
Faculty Publications
An improved and expanded nomenclature for genetic sequences is introduced that corresponds with a ranking of the reliability of the taxonomic identification of the source specimens. This nomenclature is an advancement of the "Genetypes" naming system, which some have been reluctant to adopt because of the use of the "type" suffix in the terminology. In the new nomenclature, genetic sequences are labeled "genseq," followed by a reliability ranking (e.g., 1 if the sequence is from a primary type), followed by the name of the genes from which the sequences were derived (e.g., genseq-1 16S, COI). The numbered suffix provides an …

Five species of migratory thrushes (Turdidae) occupy a transcontinental distribution across northern North America. They have largely overlapping breeding ranges, relatively similar ecological niches, and mutualistic relationships with northern woodland communities as insectivores and seed-dispersing frugivores. As an assemblage of ecologically similar species, and given other vertebrate studies, we predicted a shared pattern of genetic divergence among these species between their eastern and western populations, and also that the timing of the coalescent events might be similar and coincident with historical glacial events. To determine how these five lineages effectively established transcontinental distributions, we used mitochondrial cytochrome b sequences to …

Glial Pathology In Globoid Cell Leukodystrophy, Kumiko Ijichi
Doctoral Dissertations
The goal of this dissertation was to examine the pathogenic potential of microglia in globoid cell leukodystrophy (GLD). We determined that psychosine, the pathogenic lipid toxin that accumulates in GLD, induced microglial transformation to globoid cells in vitro. Psychosine also induced matrix metalloproteinase (MMP)-3 in cultured glia. This mirrored the elevated expression of MMP-3 in the central nervous system (CNS) of twitcher mice, a murine model of GLD. Pharmacological inhibition or genetic ablation of MMP-3 blocked psychosine-induced globoid cell formation in vitro. These findings indicate that MMP-3 mediated psychosine-induced globoid cell formation. These findings were the first to …

Microbes In Nature Are Limited By Carbon And Energy: The Starving-Survival Lifestyle In Soil And Consequences For Estimating Microbial Rates, John E. Hobbie, Erik A. Hobbie
Faculty Publications
Understanding microbial transformations in soils is important for predicting future carbon sequestration and nutrient cycling. This review questions some methods of assessing one key microbial process, the uptake of labile organic compounds. First, soil microbes have a starving-survival life style of dormancy, arrested activity, and low activity. Yet they are very abundant and remain poised to completely take up all substrates that become available. As a result, dilution assays with the addition of labeled substrates cannot be used. When labeled substrates are transformed into 14CO2, the first part of the biphasic release follows metabolic rules and is not affected by …

Understanding Long-Term Changes In Species Abundance Using A Niche-Based Approach, P Helaouët, G Beaugrand, M Edwards
School of Biological and Marine Sciences
One of the major challenges to understanding population changes in ecology for assessment purposes is the difficulty in evaluating the suitability of an area for a given species. Here we used a new simple approach able to faithfully predict through time the abundance of two key zooplanktonic species by focusing on the relationship between the species' environmental preferences and their observed abundances. The approach is applied to the marine copepods Calanus finmarchicus and C. helgolandicus as a case study characterising the multidecadal dynamics of the North Sea ecosystem. We removed all North Sea data from the Continuous Plankton Recorder (CPR) …

This study investigated the relationship between religious values and attitudes toward reading religious content among intermediate grade students in Catholic schools. Students' attitudes toward academic and recreational reading were also considered. Four hundred thirty-six fourth, fifth, and sixth grade students from Catholic schools responded to a 26-item questionnaire regarding their attitudes toward recreational, academic, and religious content reading as well as their level of agreement with seven statements of religious values. Multiple regression analyses revealed a statistically significant relationship between students' religious values and their attitudes toward reading religious content. In addition, a statistically significant relationship was found for religious …

Middle Mississippi River Islands: Historical Distribution, Restoration Planning, And Biological Importance, Teresa Cecilia Allen
Dissertations
The Middle Mississippi River’s (MMR’s) hydrology and sedimentation patterns have been altered. These activities contribute to loss of backwaters, islands, secondary channels, and reduced biodiversity. The Fish and Wildlife Service included reasonable and prudent alternatives (RPAs) in its Biological Opinion for the Operation and Maintenance of the Nine-Foot Channel Navigation Project. These RPAs mandate dike notching and island building to increase habitat diversity. My first goal was to examine changes in the number and relative location of islands from 1797 to 2003. I found that the total number of islands increased, the number of central islands decreased, and the number …

ANDRILL Research and Publications
Exploration of the lower surface of the Ross Ice Shelf in Antarctica by the Submersible Capable of under-Ice Navigation and Imaging (SCINI) remotely operated vehicle discovered a new species of sea anemone living in this previously undocumented ecosystem. This discovery was a significant outcome of the Coulman High Project’s geophysical and environmental fieldwork in 2010-2011 as part of the ANDRILL (ANtarctic geologic DRILLing) program. Edwardsiella andrillae n. sp., lives with most of its column in the ice shelf, with only the tentacle crown extending into the seawater below. In addition to being the only Antarctic representative of the genus, Edwardsiella …

The Ca(2+) sensor S100A1 is essential for proper endothelial cell (EC) nitric oxide (NO) synthase (eNOS) activation. S100A1 levels are greatly reduced in primary human microvascular ECs subjected to hypoxia, rendering them dysfunctional. However mechanisms that regulate S100A1 levels in ECs are unknown. Here we show that ECs transfected with a S100A1-3' untranslated region (UTR) luciferase reporter construct display significantly reduced gene expression when subjected to low oxygen levels or chemical hypoxia. Bioinformatic analysis suggested that microRNA -138 (MiR-138) could target the 3'UTR of S100A1. Patients with critical limb ischemia (CLI) or mice subjected to femoral artery resection (FAR) displayed …

Hrs Promotes Ubiquitination And Mediates Endosomal Trafficking Of Smoothened In Drosophila Hedgehog Signaling, Jun-Kai Fan, Kai Jiang, Yajuan Liu, Jianhang Jia
Markey Cancer Center Faculty Publications
In Hedgehog (Hh) signaling, the seven-transmembrane protein Smoothened (Smo) acts as a signal transducer that is regulated by phosphorylation, ubiquitination, and cell surface accumulation. However, it is not clear how Smo cell surface accumulation and intracellular trafficking are regulated. Here, we demonstrate that inactivation of Hrs by deletion or RNAi accumulates Smo in the late endosome that is marked by late endosome markers. Inactivation of Hrs enhances the wing defects caused by dominant-negative Smo. We show that Hrs promotes Smo ubiquitination, deleting the ubiquitin-interacting-motif (UIM) in Hrs abolishes the ability of Hrs to regulate Smo ubiquitination. However, the UIM domain …

It is well established that male rats have an advantage in acquiring place-learning strategies, allowing them to learn spatial tasks more readily than female rats. However many of these differences have been examined solely during acquisition or in 24h memory retention. Here, we investigated whether sex differences exist in remote long-term memory, lasting 30d after training, and whether there are differences in the expression pattern of molecular markers associated with long-term memory maintenance. Specifically, we analyzed the expression of protein kinase M zeta (PKMζ) and the α-amino-3-hydroxy-5-methyl-4-isoxazolepropionic acid (AMPA) receptor subunit GluA2. To adequately evaluate memory retention, we used a …

Beauty In A Crooked Line, Sarah Ramey
Theses and Dissertations
Experimentation is the beginning and end of all of my art. I examine the interactions of the materials that are involved in the journey of creativity. Typically, I begin a piece with an irregularly drawn line, using a white crayon to resist the media that I will later apply, thereby creating a negative line. This gestural line becomes an element that helps direct my intuitive mark-making. My process involves masking, using resists, and layering materials. I then remove the layers of media by scraping or sanding them away changing the texture of the paper. I am drawn to media that …
