A User's Guide To The Encyclopedia Of Dna Elements (Encode), Morgan Giddings, Brian Risk

Biology Faculty Publications and Presentations

The mission of the Encyclopedia of DNA Elements (ENCODE) Project is to enable the scientific and medical communities to interpret the human genome sequence and apply it to understand human biology and improve health. The ENCODE Consortium is integrating multiple technologies and approaches in a collective effort to discover and define the functional elements encoded in the human genome, including genes, transcripts, and transcriptional regulatory regions, together with their attendant chromatin states and DNA methylation patterns. In the process, standards to ensure high-quality data have been implemented, and novel algorithms have been developed to facilitate analysis. Data and derived results …

The 'Metalanguage' Of Race And The (Post) 9/11 Moment: Words Never Said, Trimiko Melancon Apr 2011

The 'Metalanguage' Of Race And The (Post) 9/11 Moment: Words Never Said, Trimiko Melancon

Reconstruction: Studies in Contemporary Culture

Drawing upon "Mission Accomplished," a commemorative commercial, and Lupe Fiasco’s song and music video "Words I Never Said," this article examines the degree to which these particular texts serve as narratives that speak to the "metalanguage" of race and racialized enactments, especially as these relate to U.S. racial/ethnic/national identity, in (post) 9/11 cultural productions. While each of these texts toys with race, providing a context in which to interrogate (post) 9/11 sensibilities, their engagements of race and racial politics are varied. Read collectively, they illuminate the ways race, its politics, and racial representations in a (post) 9/11 moment are interpolated …

Role Of The 3'Lghrr In Tcdd-Induced Suppression Of The Immunoglobulin Heavy Chain, Jayharsh L. Panchal, Eric J. Romer, David Ellis, Tharu Fernando, Courtney E. W. Sulentic

Celebration of Undergraduate & Graduate Research, Scholarship, and Creative Activities Materials

2,3,7,8-Tetrachlorodibenzo-p-dioxin (TCDD) inhibits antibody secretion and immunoglobulin heavy chain (IgH) expression. Our previous work has shown that a possible mechanism for inhibition of IgH expression could be inhibition of the 3’IgH regulatory region (3’IgHRR). The 3’IgHRR has four enhancer regions (hs3a; hs1,2; hs3b; hs4) which are purported to control IgH gene expression. Previously we demonstrated a sensitive inhibition by TCDD of LPS-induced 3’IgHRR activity which is correlated with an inhibition of LPS-induced hs1,2 enhancer activity; however, the hs4 enhancer showed TCDD-induced activation following the co-treatment of TCDD and LPS. Therefore, the objective of the current study was to determine if …

Exhibition Of A Rhinoceros: Iconography And Collecting In Eighteenth Century Venice, Alexa Torchynowycz Apr 2011

Exhibition Of A Rhinoceros: Iconography And Collecting In Eighteenth Century Venice, Alexa Torchynowycz

Honors Thesis and Capstone Projects

This paper examines the painting titled The Exhibition of a Rhinoceros (1751) by the Venetian artist Pietro Longhi and its context within the art patronage of the Venetian patrician Giovanni Grimani ai Servi. Study of the decline of Venice‟s political power during the eighteenth century, the lineage of rhinoceros imagery begun by the famous Renaissance German artist, Albrecht Dürer, and Italian collecting practices of naturalia influenced by the sixteenth century natural scientist, Ulisse Aldrovandi, were factors in the development of the thesis. Previously, many art historians have interpreted The Exhibition of a Rhinoceros as representing the "spectacle" of Venetian Carnival. …

Alzheimer’S Disease And Mild Cognitive Impairment: A Review Of Etiology, Clinical Diagnosis, And The Involvement Of Dendritic Spines, Stephen Aradi Apr 2011

Alzheimer’S Disease And Mild Cognitive Impairment: A Review Of Etiology, Clinical Diagnosis, And The Involvement Of Dendritic Spines, Stephen Aradi

Honors Thesis and Capstone Projects

Alzheimer’s disease (AD) is a progressive neurodegenerative disorder affecting a range of cognitive faculties, for which there is currently no treatment, save for ameliorative strategies. This disease primarily affects the elderly, and is the leading cause of dementia among this group. Out of an estimated 5.4 million Americans with AD this year, 5.2 million are over the age of 65. With the amount of people aged 65 and older increasing as the Baby Boomer generation ages, AD will become an increasingly dire burden. As we face this growing issue, research into both its causes and more sensitive and accurate diagnostic …

Dendritic Alterations In A Tauopathy Rat Model Of Alzheimer’S Disease Using Pp2a Inhibition, Sean Verma, Khalid Iqbal, Ronald F. Mervis Apr 2011

Dendritic Alterations In A Tauopathy Rat Model Of Alzheimer’S Disease Using Pp2a Inhibition, Sean Verma, Khalid Iqbal, Ronald F. Mervis

Honors Thesis and Capstone Projects

PP2A is protein phosphatase-2A. Inhibition of PP2A (by PP2A inhibitors 1 and 2) results in hyperphosphorylation and accumulation of tau protein. Hyperphosphorylated tau is a major component of neurofibrillary tangles – a pathological hallmark of Alzheimer’s Disease (AD). Hence PP2A inhibition represents a putative new approach for a rodent model of AD. The goal of this study was to evaluate the effects of PP2A inhibition on dendritic branching in cortical pyramids in rats that wereinjected ICV with an adeno- associated virus for expression of: (1) Inhibitor 1 full length (I1 FL) (2) Inhibitor 2 full length (I2 FL) (3) Inhibitor …

Secondary Metabolites From Antarctic Marine Invertebrates And Their Potential As Drug Leads, Samantha Landolfa Apr 2011

Secondary Metabolites From Antarctic Marine Invertebrates And Their Potential As Drug Leads, Samantha Landolfa

Honors Thesis and Capstone Projects

The Antarctic region is of particular interest to natural products chemists because it remains relatively unexplored and possesses a wealth of unique biodiversity. Organisms that thrive in this region must produce different chemical defenses to survive in the harsh polar environment, making their secondary metabolites original and potentially useful as drugs for human disease. These compounds often have very complex structures, making their syntheses difficult and impractical. With this knowledge, five Antarctic marine invertebrates were extracted in search of their secondary metabolites. The chemical isolation studies were performed by macroorganism solvent extraction followed by chromatographic separation and purification of metabolites …

Tubulin Tyrosine Ligase-Like Genes Ttll3 And Ttll6 Maintain Zebrafish Cilia Structure And Motility, Narendra Pathak, Christina A. Austin, Iain A. Drummond Apr 2011

Tubulin Tyrosine Ligase-Like Genes Ttll3 And Ttll6 Maintain Zebrafish Cilia Structure And Motility, Narendra Pathak, Christina A. Austin, Iain A. Drummond

Neuroscience: Faculty Publications

Tubulin post-translational modifications generate microtubule heterogeneity and modulate microtubule function, and are catalyzed by tubulin tyrosine ligase-like (TTLL) proteins. Using antibodies specific to monoglycylated, polyglycylated, and glutamylated tubulin in whole mount immunostaining of zebrafish embryos, we observed distinct, tissue-specific patterns of tubulin modifications. Tubulin modification patterns in cilia correlated with the expression of ttll3 and ttll6 in ciliated cells. Expression screening of all zebrafish tubulin tyrosine ligase-like genes revealed additional tissue-specific expression of ttll1 in brain neurons, ttll4 in muscle, and ttll7 in otic placodes. Knockdown of ttll3 eliminated cilia tubulin glycylation but had surprisingly mild effects on cilia structure …

The Healing Species: Animal-Assisted Character Education For Improving Student Behavior, Wanda Pearson Apr 2011

The Healing Species: Animal-Assisted Character Education For Improving Student Behavior, Wanda Pearson

Journal of Youth Development

The Healing Species program aims to reduce disruptive behaviors at school by increasing students’ abilities to avoid conflict when possible and to resolve conflicts peaceably when they occur. The program’s 11 lessons incorporate elements of behavior theory that postulate behavior follows belief. This study hypothesized that 5th and 6th grade students who completed the Healing Species curriculum would show fewer normative beliefs favoring aggression, greater empathy, and fewer disciplinary infractions, than a comparable group of students who did not receive the Healing Species program. Lessons included the participation of rescued dogs to emphasize compassion, empathy, responsibility, and forgiveness. Study results …

Literacy And Lenses: Can The New Michigan Merit Curriculum Support The Mission Of Covenant Christian High School‘S English Department?, Suzanne R. Looyenga

Master of Education Program Theses

The need for curriculum restructuring as a solution for addressing the changing needs in Michigan‘s public schools has led to the creation and implementation of a new Michigan Merit Curriculum (MMC) based on the latest educational research into the needs of 21st century students. Covenant Christian High School in Grand Rapids, Michigan, is a private, parental school that is evaluating and revising its curriculum in anticipation of adding the ninth grade to the school next year. The question has been raised in the English department whether the MMC could be used to support the Reformed, biblical mission of the school, …

Plant Invasions, Generalist Herbivores, And Novel Defense Weapons, Urs Schaffner, Wendy M. Ridenour, Vera C. Wolf, Thomas Bassett, Caroline Müller-Schärer, Steve Sutherland, Christopher J. Lortie, Ragan M. Callaway

Biological Sciences Faculty Publications

One commonly accepted mechanism for biological invasions is that species, after introduction to a new region, leave behind their natural enemies and therefore increase in distribution and abundance. However, which enemies are escaped remains unclear. Escape from specialist invertebrate herbivores has been examined in detail, but despite the profound effects of generalist herbivores in natural communities their potential to control invasive species is poorly understood. We carried out parallel laboratory feeding bioassays with generalist invertebrate herbivores from the native (Europe) and from the introduced (North America) range using native and nonnative tetraploid populations of the invasive spotted knapweed, Centaurea stoebe. …

Response To An Abnormal Ovarian Cancer-Screening Test Result: Test Of The Social Cognitive Processing And Cognitive Social Health Information Processing Models, Michael A. Andrykowski, Edward J. Pavlik Apr 2011

Response To An Abnormal Ovarian Cancer-Screening Test Result: Test Of The Social Cognitive Processing And Cognitive Social Health Information Processing Models, Michael A. Andrykowski, Edward J. Pavlik

Behavioral Science Faculty Publications

All cancer screening tests produce a proportion of abnormal results requiring follow up. Consequently, the cancer-screening setting is a natural laboratory for examining psychological and behavioural response to a threatening health-related event. This study tested hypotheses derived from the social cognitive processing and cognitive-social health information processing models in trying to understand response to an abnormal ovarian cancer (OC) screening test result. Women (n = 278) receiving an abnormal screening test result a mean of 7 weeks earlier were assessed prior to a repeat screening test intended to clarify their previous abnormal result. Measures of disposition (optimism, informational coping style), …

What’S The Emergency Here? An Examination Of Emergency Room Perspectives On Muslim Immigrant Patients In Berlin, Janet Ma Apr 2011

What’S The Emergency Here? An Examination Of Emergency Room Perspectives On Muslim Immigrant Patients In Berlin, Janet Ma

Pomona Senior Theses

My thesis, then, proposes to examine an often-overlooked field in which tensions relating to immigration also occurs: health care. It aims to better understand how Germany’s health care system, particularly its emergency facilities, have responded to the increasing ethnic and cultural diversity of patients as a result of these demographic shifts, and what still must be done to provide equal and satisfactory health care for all patients.

Review Of Panulirus Argus Virus 1-- A Decade After Its Discovery, Donald C. Behringer Jr., Mark J. Butler Iv, Jeffrey D. Shields, Jessica Moss

Biological Sciences Faculty Publications

In 2000, a pathogenic virus was discovered in juvenile Caribbean spiny lobsters Panulirus argus from the Florida Keys, USA. Panulirus argus virus 1 (PaV1) is the first naturally occurring pathogenic virus reported from lobsters, and it profoundly affects their ecology and physiology. PaV1 is widespread in the Caribbean with infections reported in Florida (USA), St. Croix, St. Kitts, Yucatan (Mexico), Belize, and Cuba. It is most prevalent and nearly always lethal in the smallest juvenile lobsters, but this declines with increasing lobster size; adults harbor the virus, but do not present the characteristic signs of the disease. No other PaV1 …

Applications And Challenges For Adaptive Management, Jamie E. Mcfadden Apr 2011

Applications And Challenges For Adaptive Management, Jamie E. Mcfadden

School of Natural Resources: Dissertations, Theses, and Student Research

Adaptive management is becoming an increasingly popular management-decision tool within the scientific community.  The application of adaptive management is appropriate for complicated natural-resources management problems high in uncertainty.  Two primary schools of thought have developed that may yield varying levels of success as they primarily differ in stakeholder involvement and model complexity.  I evaluated peer-reviewed literature that incorporated adaptive management to identify components of successful adaptive management plans and to make comparisons between the two schools of thought.  Identifying the elements of successful adaptive management is advantageous to natural-resources managers, such as those managing the Platte River, Nebraska.  The Platte …

Formation, Adsorption, And Degradation Of N-Nitrosoatrazine In Water And Soil, Hsin-Ro Wei Apr 2011

Formation, Adsorption, And Degradation Of N-Nitrosoatrazine In Water And Soil, Hsin-Ro Wei

School of Natural Resources: Dissertations, Theses, and Student Research

The products of xenobiotic reactions in environmental mammalian systems may pose risks equal to or greater than parent compounds. Products of concern include nitrosamines, which can be carcinogenic, mutagenic, and teratogenic. Nitrosamines may form in soil, lake water, and sewage; they also can form in agricultural soils treated with agrichemicals containing amine moieties and nitrogen fertilizer. The nitrosamine-forming reaction of amines with nitrite is promoted at acidic pH. The widely used herbicide atrazine has secondary amine groups that can react with nitrite to form N-nitrosoatrazine (NNAT). The primary objective of this research was to characterize the formation, stability, and …

School of Natural Resources: Dissertations, Theses, and Student Research

Channel catfish Ictalurus punctatus and flathead catfish Pylodictis olivaris are two of the most important freshwater recreational or commercial species in the United States. Catfish populations in the Missouri River are important resources to the people of Nebraska and surrounding states. The objective of my study was to determine the present status of catfish populations in the Missouri River, Nebraska. Specifically I evaluated population characteristics such as relative abundance, population size and density, size structure, condition, age structure, growth, and mortality. I used a stratified random sampling design and generalized linear mixed modeling approach to assess differences in population characteristics …

Motherhood Situation And Life Satisfaction: Are Reasons For Having No Children Important?, Kari C. Gentzler Apr 2011

Motherhood Situation And Life Satisfaction: Are Reasons For Having No Children Important?, Kari C. Gentzler

Department of Sociology: Dissertations, Theses, and Student Research

The proportion of adult women without children in the United States has increased in recent years and there are multiple reasons women do not have children. Past research concerning the well-being of women relative to their motherhood status does not recognize the great diversity among women without children. I attempt to fill that gap by classifying women based on the presence or absence of children, fertility barriers, and childbearing intentions.  The classification results in five motherhood situations: mothers, voluntarily childfree, women delaying motherhood, involuntarily childless with situational barriers and involuntarily childless with biomedical barriers. This study specifies the relationship between …
