Extremal Reaches In Polynomial Time, Ciprian S. Borcea, Ileana Streinu Jul 2011

Extremal Reaches In Polynomial Time, Ciprian S. Borcea, Ileana Streinu

Computer Science: Faculty Publications

Given a 3D polygonal chain with fixed edge lengths and fixed angles between consecutive edges (shortly, a revolutejointed chain or robot arm), the Extremal Reaches Problem asks for those configurations where the distance between the endpoints attains a global maximum or minimum value. In this paper, we solve it with a polynomial time algorithm. Copyright 2011 ACM.

A Genetically Tagged Psb27 Protein Allows Purification Of Two Consecutive Photosystem Ii (Psii) Assembly Intermediates In Synechocystis 6803, A Cyanobacterium, Haijun Liu, Johnna L. Roose, Jeffrey C. Cameron, Himadri B. Pakrasi

Faculty Publications

Photosystem II (PSII) is a large membrane bound molecular machine that catalyzes light-driven oxygen evolution from water. PSII constantly undergoes assembly and disassembly because of the unavoidable damage that results from its normal photochemistry. Thus, under physiological conditions, in addition to the active PSII complexes, there are always PSII subpopulations incompetent of oxygen evolution, but are in the process of undergoing elaborate biogenesis and repair. These transient complexes are difficult to characterize because of their low abundance, structural heterogeneity, and thermodynamic instability. In this study, we show that a genetically tagged Psb27 protein allows for the biochemical purification of two …

Systematic Analysis Of Diguanylate Cyclases That Promote Biofilm Formation By Pseudomonas Fluorescens Pf0-1, Peter D. Newell, Shiro Yoshioka, Kelli L. Hvorecny, Russell D. Monds, George A. O'Toole Jul 2011

Systematic Analysis Of Diguanylate Cyclases That Promote Biofilm Formation By Pseudomonas Fluorescens Pf0-1, Peter D. Newell, Shiro Yoshioka, Kelli L. Hvorecny, Russell D. Monds, George A. O'Toole

Dartmouth Scholarship

Cyclic di-GMP (c-di-GMP) is a broadly conserved, intracellular second-messenger molecule that regulates biofilm formation by many bacteria. The synthesis of c-di-GMP is catalyzed by diguanylate cyclases (DGCs) containing the GGDEF domain, while its degradation is achieved through the phosphodiesterase activities of EAL and HD-GYP domains. c-di-GMP controls biofilm formation by Pseudomonas fluorescens Pf0-1 by promoting the cell surface localization of a large adhesive protein, LapA. LapA localization is regulated posttranslationally by a c-di-GMP effector system consisting of LapD and LapG, which senses cytoplasmic c-di-GMP and modifies the LapA protein in the outer membrane. Despite the apparent requirement for c-di-GMP for …

Synthesis Of A Library Of Sulfated Small Molecules, Shrenik Mehta Jul 2011

Synthesis Of A Library Of Sulfated Small Molecules, Shrenik Mehta

Theses and Dissertations

The discovery of heparin in 1916 resulted in a huge impact on the practice of medicine. Heparin has played a major role in alleviating thrombotic disorders and has also exhibited effects on almost every major system in the human body. Over the past few decades, more and more heparin-protein interactions have come to light. It is implicated to modulate several important processes such as cell growth and differentiation, inflammatory response, viral infection mechanism etc. More interesting is the observation that these interactions are considerably specific with regard to oligosaccharide sequences which have specific spatially oriented sulfate groups modulating the responses. …

Investigation Of Pre- And Post-Zygotic Reproductive Barriers Between Two Host-Plant Complex Races Of The Parasitic Wasp Cotesia Congregata (Say) [Hymenoptera: Braconidae], Justin Bredlau Jul 2011

Investigation Of Pre- And Post-Zygotic Reproductive Barriers Between Two Host-Plant Complex Races Of The Parasitic Wasp Cotesia Congregata (Say) [Hymenoptera: Braconidae], Justin Bredlau

Theses and Dissertations

Investigations of host-associated differentiation of parasitoids have largely focused on the degree of molecular genetic differentiation, but a true test of species status must examine the mating patterns of differentiated populations to determine if they can interbreed in the wild and produce viable offspring. We examined possible mechanisms of isolation between two genetically distinct host-plant complex races of the braconid, Cotesia congregata, originating from hosts on tobacco and catalpa. We compared male responses to female pheromones, elements of male acoustic courtship signals, and breeding success between the two races. Males responded to pheromones from both sources and male courtship signals …

Oat Snp Marker Discovery And Mapping Based On 454 Pyrosequencing Of Genome-Reduced Avena Magna Murphy Et Terrell, Rachel Rebecca Redman Jul 2011

Oat Snp Marker Discovery And Mapping Based On 454 Pyrosequencing Of Genome-Reduced Avena Magna Murphy Et Terrell, Rachel Rebecca Redman

Theses and Dissertations

The size and complexity of the oat genomes (Avena L., x = 7) have made genetic studies, including the discovery of molecular markers, difficult. Recent attention to these species has resulted in the development of many DArT -based markers in the tetraploid A. magna Murphy et Terrill (2n = 28, CCDD genomes), along with numerous RFLP's, SSR's, DArT's, and EST-based SNPs in hexaploid A. sativa L. (2n = 42, AACCDD). Here we report the first SNP markers for tetraploid oat based on genome reduction and high-throughput pyrosequencing in two inbred lines of A. magna: A-169 (wild) and Ba …

Analytic And Continental Philosophy, Science, And Global Philosophy, Richard Tieszen Jul 2011

Analytic And Continental Philosophy, Science, And Global Philosophy, Richard Tieszen

Comparative Philosophy

Although there is no consensus on what distinguishes analytic from Continental philosophy, I focus in this paper on one source of disagreement that seems to run fairly deep in dividing these traditions in recent times, namely, disagreement about the relation of natural science to philosophy. I consider some of the exchanges about science that have taken place between analytic and Continental philosophers, especially in connection with the philosophy of mind. In discussing the relation of natural science to philosophy I employ an analysis of the origins of natural science that has been developed by a number of Continental philosophers. Awareness …

The Future Of Humanity: Heidegger, Personhood And Technology, Mahon James O'Brien Jul 2011

The Future Of Humanity: Heidegger, Personhood And Technology, Mahon James O'Brien

Comparative Philosophy

This paper argues that a number of entrenched posthumanist positions are seriously flawed as a result of their dependence on a technical interpretive approach that creates more problems than it solves. During the course of our discussion we consider in particular the question of personhood. After all, until we can determine what it means to be a person we cannot really discuss what it means to improve a person. What kinds of enhancements would even constitute improvements? This in turn leads to an examination of the technical model of analysis and the recurring tendency to approach notions like personhood using …

Taxonomy And Geochemistry Of The Globigerinoides Ruber-Elongatus Plexus, With Paleontological Implications, Elizabeth Ann Brown Jul 2011

Taxonomy And Geochemistry Of The Globigerinoides Ruber-Elongatus Plexus, With Paleontological Implications, Elizabeth Ann Brown

USF Tampa Graduate Theses and Dissertations

The reliability of foraminifera as stratigraphic index fossils, and as isotopic proxies of marine environments, is based on the assumption that the fossil concepts represent uniform species, responding consistently to their ambient environments. Understanding sources of uncertainty is, therefore, critical. In this dissertation, I explore a potential bias in the application of planktonic foraminifera utilized extensively for Cenozoic paleo-reconstruction and, to a lesser extent, biostratigraphy: the Globigerinoides ruber-elongatus plexus (‘plexus’ meaning a complex network of interconnected members). Taxonomic revisions since 1826 have resulted in the merging of multiple Globigerinoides species names under one general designation (“Globigerinoides ruber”), the implications of …

Design And Analysis Of A Flapping Wing Mechanism For Optimization, Ryan Brandon George Jul 2011

Design And Analysis Of A Flapping Wing Mechanism For Optimization, Ryan Brandon George

Theses and Dissertations

Furthering our understanding of the physics of flapping flight has the potential to benefit the field of micro air vehicles. Advancements in micro air vehicles can benefit applications such as surveillance, reconnaissance, and search and rescue. In this research, flapping kinematics of a ladybug was explored using a direct linear transformation. A flapping mechanism design is presented that was capable of executing ladybug or other species-specific kinematics. The mechanism was based on a differential gear design, had two wings, and could flap in harsh environments. This mechanism served as a test bed for force analysis and optimization studies. The first …

Earnings Benefits Of Tulsa's Pre-K Program For Different Income Groups, Timothy J. Bartik, William T. Gormley, Shirley Adelstein Jul 2011

Earnings Benefits Of Tulsa's Pre-K Program For Different Income Groups, Timothy J. Bartik, William T. Gormley, Shirley Adelstein

Upjohn Institute Working Papers

This paper estimates future adult earnings effects associated with a universal pre-K program in Tulsa, Oklahoma. These informed projections help to compensate for the lack of long-term data on universal pre-K programs, while using metrics that relate test scores to valued social benefits. Combining test-score data from the fall of 2006 and recent findings by Chetty et al. (forthcoming) on the relationship between kindergarten test scores and adult earnings, we generate plausible projections of adult earnings effects and a partial cost-benefit analysis of the Tulsa pre-K program. We find substantial projected earnings benefits for program participants who differ by income …

Biological Sciences Faculty Publications

The nematode Caenorhabditis briggsae is an emerging model organism that allows evolutionary comparisons with C. elegans and exploration of its own unique biological attributes. To produce a high-resolution C. briggsae recombination map, recombinant inbred lines were generated from reciprocal crosses between two strains and genotyped at over 1,000 loci. A second set of recombinant inbred lines involving a third strain was also genotyped at lower resolution. The resulting recombination maps exhibit discrete domains of high and low recombination, as in C. elegans, indicating these are a general feature of Caenorhabditis species. The proportion of a chromosome's physical size occupied by …

Characterization Of Lysophosphatidic Acid Subspecies Using A Novel Hplc Esi-Ms/Ms Method, Eric Mayton Jul 2011

Characterization Of Lysophosphatidic Acid Subspecies Using A Novel Hplc Esi-Ms/Ms Method, Eric Mayton

Theses and Dissertations

Lysophosphatidic acid (LPA) is a bioactive lipid with a plethora of biological functions, including roles in cell survival, proliferation, and migration. Although high-performance liquid chromatography electrospray ionization tandem mass spectrometry (HPLC ESI-MS/MS) technology has been used to measure the levels of LPA in human blood, serum and plasma, current methods cannot readily detect the minute levels of LPA from cell culture. In this study, a novel HPLC ESI-MS/MS method with enhanced sensitivity was developed which allows accurate measurements of LPA levels with a limit of quantitation at approximately 10 femtomoles. The method was validated by quantitation of LPA levels in …

Suicide Risk At Young Adulthood: Continuities And Discontinuities From Adolescence, Carole Hooven, Karen A. Snedker, Elaine Adams Thompson

Sociology Faculty Articles and Research

Young adult suicide is an important social problem, yet little is known about how risk for young adult suicide develops from earlier life stages. In this study the authors report on 759 young adults who were potential high school dropouts as youth. At both adolescence and young adulthood, measures of suicide risk status and related suicide risk factors are collected. With a two-by-two classification on the basis of suicide risk status at both adolescence and young adulthood, the authors distinguish four mutually exclusive groups reflecting suicide risk at two life stages. Using ANOVA and logistic regression, both adolescent and young …

Cellular Expression Of Smarca4 (Brg1)-Regulated Genes In Zebrafish Retinas, Monica R. Hensley, Farida Emran, Sylvia Bonilla, Liyun Zhang, Wenxuan Zhong, Paul Grosu, John E. Dowling, Yuk Fai Leung

Department of Biological Sciences Faculty Publications

Background

In a recent genomic study, Leung et al. used a factorial microarray analysis to identify Smarca4 (Brg1)-regulated genes in micro-dissected zebrafish retinas. Two hundred and fifty nine genes were grouped in three-way ANOVA models which carried the most specific retinal change. To validate the microarray results and to elucidate cellular expression patterns of the significant genes for further characterization, 32 known genes were randomly selected from this group. In situ hybridization of these genes was performed on the same types of samples (wild-type (WT) and smarca4a50/a50 (yng) mutant) at the same stages (36 and 52 hours …

Artificial Lateral Line Canal For Hydrodynamic Detection, Yingchen Yang, Adrian Klein, Horst Bleckmann Jul 2011

Artificial Lateral Line Canal For Hydrodynamic Detection, Yingchen Yang, Adrian Klein, Horst Bleckmann

Mechanical Engineering Faculty Publications

Fish use their lateral line system to detect minute water motions. The lateral line consists of superficial neuromasts and canal neuromasts. The response properties of canal neuromasts differ from those of superficial ones. Here, we report the design, fabrication, and characterization of an artificial lateral line canal system. The characterization was done under various fluid conditions, including dipolar excitation and turbulent flow. The experimental results with dipole excitation match well with a mathematical model. Canal sensors also demonstrate significantly better noise immunity compared with superficial ones. Canal-type artificial lateral lines may become important for underwater flow sensing.

Department of Botany and Plant Pathology Faculty Publications

Puccinia striiformis f. sp. tritici (Pst) is an obligate biotrophic fungus that causes the destructive wheat stripe rust disease worldwide. Due to the lack of reliable transformation and gene disruption method, knowledge about the function of Pst genes involved in pathogenesis is limited. Mitogen-activated protein kinase (MAPK) genes have been shown in a number of plant pathogenic fungi to play critical roles in regulating various infection processes. In the present study, we identified and characterized the first MAPK gene PsMAPK1 in Pst. Phylogenetic analysis indicated that PsMAPK1 is a YERK1 MAP kinase belonging to the Fus3/Kss1 class. Single …

Green Decarbonylation Of Aldehydes Using Palladium (Ii) Acetate, Jessica Konopka Jul 2011

Green Decarbonylation Of Aldehydes Using Palladium (Ii) Acetate, Jessica Konopka

Pell Scholars and Senior Theses

Decarbonylation reactions are important reactions in the chemical industry with typical methods being costly and wasteful. It is important to determine an effective catalyst and to see how general the reaction is with varying aldehydes, as well as to reduce the waste and make the reaction more cost effective. Several different aldehydes were studied using palladium (II) acetate as a catalyst. The samples were analyzed using Gas Chromatography Mass Spectroscopy (GC-MS) to determine if a product was formed based on the percent report obtained. Palladium (II) acetate was found to be an effective catalyst, yielding 100% product for several aldehydes …

The Implications Of Male Circumcision On Hiv Transmission, Aliciamarie Hurlburt Jul 2011

The Implications Of Male Circumcision On Hiv Transmission, Aliciamarie Hurlburt

Pell Scholars and Senior Theses

Human immunodeficiency virus (HIV) is one of the world’s biggest health threats. In 2010, 33.3 million adults and children were predicted to be living with HIV/AIDS. Although prevention methods such as abstinence, condoms, and fewer sexual partners will help to lower the number of people infected by HIV, they are not enough. Male circumcision may provide an extra prevention method to acquiring HIV. A correlation between male circumcision and HIV transmission was first discovered in areas in western and northern Africa where the male circumcision prevalence rates tend to be high and HIV prevalence tends to be low. The foreskin …

Conceptual Framework For Mentoring Doctoral Students, Iris M. Yob, Linda Crawford Jul 2011

Conceptual Framework For Mentoring Doctoral Students, Iris M. Yob, Linda Crawford

Higher Learning Research Communications

In the research and professional literature, there are at least four lines of inquiry around mentoring: perceptions of successful mentoring in general, mentoring of doctoral dissertations in particular, mentoring specific to the online environment, and relative importance of mentoring behaviors. In each case, particular qualities that make for successful mentoring are identified and described but not coalesced into a conceptual model of mentoring. In examining this literature, the authors identified 94 mentor behaviors and characteristics of effective mentors, which were reduced for redundancies to 55. These were clustered into a conceptual model of mentoring with two domains, academic and psychosocial …

Evidence That Potential Fish Predators Elicit The Production Of Carapace Vibrations By The American Lobster, Winsor H. Watson Iii, Francoise Morison, Elizabeth Morrissey, Kyle Jenks

Jackson Estuarine Laboratory

American lobsters (Homarus americanus) will on rare occasions produce sounds by vibrating their dorsal carapace. Although this behavior can be elicited in the laboratory by handling lobsters, the stimulus that triggers the production of sounds in the lobster's natural habitat is not known. We investigated the influence of two fish that are known to prey on lobsters, cod (Gadus morhua) and striped bass (Morone saxatilis), on the production of sounds by American lobsters. In addition, we examined the response of the same fish to the sounds the lobsters produced. Although solitary lobsters spontaneously produced sounds at a low rate of …
