Learning The Structure Of Gene Regulatory Networks From Time Series Gene Expression Data, Haoni Li, Nan Wang, Ping Gong, Edward J. Perkins, Chaoyang Zhang Dec 2011

Learning The Structure Of Gene Regulatory Networks From Time Series Gene Expression Data, Haoni Li, Nan Wang, Ping Gong, Edward J. Perkins, Chaoyang Zhang

Faculty Publications

Background: Dynamic Bayesian Network (DBN) is an approach widely used for reconstruction of gene regulatory networks from time-series microarray data. Its performance in network reconstruction depends on a structure learning algorithm. REVEAL (REVerse Engineering ALgorithm) is one of the algorithms implemented for learning DBN structure and used to reconstruct gene regulatory networks (GRN). However, the two-stage temporal Bayes network (2TBN) structure of DBN that specifies correlation between time slices cannot be obtained by score metrics used in REVEAL.

Methods: In this paper, we study a more sophisticated score function for DBN first proposed by Nir Friedman for stationary …

Physics

Magnetotactic bacteria contain magnetosomes—intracellular, membrane-bounded, magnetic nanocrystals of magnetite (Fe3O4) or greigite (Fe3S4)—that cause the bacteria to swim along geomagnetic field lines. We isolated a greigite-producing magnetotactic bacterium from a brackish spring in Death Valley National Park, California, USA, strain BW-1, that is able to biomineralize greigite and magnetite depending on culture conditions. A phylogenetic comparison of BW-1 and similar uncultured greigite- and/or magnetite-producing magnetotactic bacteria from freshwater to hypersaline habitats shows that these organisms represent a previously unknown group of sulfate-reducing bacteria in the Deltaproteobacteria. Genomic analysis of BW-1 reveals …

Structural Analysis Of Proinsulin Hexamer Assembly By Hydroxyl Radical Footprinting And Computational Modeling, Janna G. Kiselar, Manish Datt, Mark R. Chance, Michael A. Weiss Dec 2011

Structural Analysis Of Proinsulin Hexamer Assembly By Hydroxyl Radical Footprinting And Computational Modeling, Janna G. Kiselar, Manish Datt, Mark R. Chance, Michael A. Weiss

Faculty Scholarship

Mutations in the insulin gene can impair proinsulin folding and cause diabetes mellitus. Although crystal structures of insulin dimers and hexamers are well established, proinsulin is refractory to crystallization. Although an NMR structure of an engineered proinsulin monomer has been reported, structures of the wild-type monomer and hexamer remain undetermined. We have utilized hydroxyl radical footprinting and molecular modeling to characterize these structures. Differences between the footprints of insulin and proinsulin, defining a "shadow" of the connecting (C) domain, were employed to refine the model. Our results demonstrate that in its monomeric form, (i) proinsulin contains a native-like insulin moiety …

Magnetic And Electronic Properties Of Thin (Ga,Mn)N Films Due To An Embedded Mn-Delta-Doping Layer, H. C. Jeon, S. J. Lee, Tae Won Kang, K. J. Chang, Yung Kee Yeo, T. F. George Dec 2011

Magnetic And Electronic Properties Of Thin (Ga,Mn)N Films Due To An Embedded Mn-Delta-Doping Layer, H. C. Jeon, S. J. Lee, Tae Won Kang, K. J. Chang, Yung Kee Yeo, T. F. George

Faculty Publications

The magnetization curve as a function of the magnetic field at 5 K showed that the magnetization in the (Ga0.995Mn0.005)N thin film was significantly enhanced due to Mn delta-doping. The magnetization curve as a function of the temperature showed that the Curie temperature of the Mn delta-doped (Ga0.995Mn0.005)N thin film was estimated to be above room temperature. The theoretical results showed that Ga vacancies near the Mn delta-doping layer were likely to cause p-type conductance in the (Ga0.995Mn0.005)N thin film. Abstract © 2011 AIP

Internal Electric Fields Due To Piezoelectric And Spontaneous Polarizations In Cdzno/Mgzno Quantum Well, H. C. Jeon, S. J. Lee, Tae Won Kang, S. H. Park, Yung Kee Yeo, T. F. George

Faculty Publications

We have investigated optical properties as a function of internal and external fields in the quantum well (QW). Optical properties of CdZnO/MgZnO QW structures are investigated by using many‐body effects. The CdZnO/MgZnO QW structure with high Cd composition is found to have smaller optical gain because the strain‐induced piezoelectric polarization and the spontaneous polarization in the well increase with the inclusion of Cd. These results demonstrate that high performance laser diode operation can be realized in CdZnO/MgZnO QW structures by reducing those polarizations adopting dipole reverse method.

Exploitation Of Unintentional Information Leakage From Integrated Circuits, William E. Cobb Dec 2011

Exploitation Of Unintentional Information Leakage From Integrated Circuits, William E. Cobb

Theses and Dissertations

Unintentional electromagnetic emissions are used to recognize or verify the identity of a unique integrated circuit (IC) based on fabrication process-induced variations in a manner analogous to biometric human identification. The effectiveness of the technique is demonstrated through an extensive empirical study, with results presented indicating correct device identification success rates of greater than 99:5%, and average verification equal error rates (EERs) of less than 0:05% for 40 near-identical devices. The proposed approach is suitable for security applications involving commodity commercial ICs, with substantial cost and scalability advantages over existing approaches. A systematic leakage mapping methodology is also proposed to …

Interpretation Problems Of Ornament Symbols And Two Recent Case Histories: Hans Klotz On Bach, Faye Fergusonon Mozart, Frederick Neumann

Performance Practice Review

The reliance on 17th- and 18th-c. ornament tables in 'authentic' performance often leads to rigid interpretations. A monograph by Hans Klotz (RILM 1984-05515-bm) and a review by Faye Ferguson perpetuate a rigid view of how 18th-c. ornaments should be interpreted.

Are Three Flavors Special?, Joseph Schechter, Amir H. Fariborz, Renata Jora, M. Naeem Shahid Dec 2011

Are Three Flavors Special?, Joseph Schechter, Amir H. Fariborz, Renata Jora, M. Naeem Shahid

Physics - All Scholarship

It has become clearer recently that the regular pattern of three flavor nonets describing the low spin meson multiplets seems to require some modification for the case of the spin 0 scalar mesons. One picture which has had some success, treats the scalars in a chiral Lagrangian framework and considers them to populate two nonets. These are, in turn, taken to result from the mixing of two "bare" nonets, one of which is of quark- antiquark type and the other of two quark- two antiquark type. Here we show that such a mixing is, before chiral symmetry breaking terms are …

Investigation Of Select Ruthenium Compounds As Hds Catalyst Models, Leslie Wayne Foster Dec 2011

Investigation Of Select Ruthenium Compounds As Hds Catalyst Models, Leslie Wayne Foster

Student Theses and Dissertations

The hydordesulfurization (HDS) process is an industrial process that removes sulfur impurities from fossil fuel feedstocks prior to refining. This process includes the use of very high temperatures and pressures of H2 in combination with a sulfided transition metal catalyst. While the exact mechanism for the HDS process is unknown, there are continual strides in improving the process. Limitations in the current HDS models include non-sulfur ligands in the coordination sphere of the central metal. Attempted reactions of cis-[Ru(dmso)4Cl2] with tri-thiocarbonate gave the unexpected fac-[Ru(dmso)3Cl2(OH2)] compound. Successful thiol coordination to CpRu(PPh3)2+ has been demonstrated in the literature. Reactions of [ç6-C6H6RuCl2]2 …

Efficacy Of A Novel Chelator For Mercury Chelation And Distribution, David Harold Clarke Dec 2011

Efficacy Of A Novel Chelator For Mercury Chelation And Distribution, David Harold Clarke

Student Theses and Dissertations

Mercury is found throughout the environment with a distribution on a global scale in nearly all terrestrial to marine environments. Biotransformation of divalent mercury and subsequent bioaccumulation of organo-mercury species is catalyzed by sulfate reducing bacteria. Trophic transport of the resultant methyl mercury, a highly toxic species, leads to upward accumulation in the trophic structure of aquatic environments and ultimately to human exposure through consumption of methyl mercury laden fish. The potential for human health risk has made mercury a high priority environmental contaminant. Research aimed at assessing the within-organism fate of mercury using a genetically tractable mammalian model is …

Kinetics Of The Electrical Discharge Pumped Oxygen-Iodine Laser, Matthew A. Lange Dec 2011

Kinetics Of The Electrical Discharge Pumped Oxygen-Iodine Laser, Matthew A. Lange

Theses and Dissertations

A systematic study of microwave discharges at 2.45 GHz has been performed through the pressure range of sustainable electric discharges in pure oxygen flows of 2 to 10 Torr. A corresponding study of 13.56 MHz has also been performed at pressures of 2, 4, and 7 Torr. Optical emissions from O2(a 1Δ), O2(b 1Σ), and O-atoms have been measured from the center of a μ-wave discharge. Discharge residence times from 0.1 to 5 ms have been reported. The O2(b 1Σ) emissions, with a spectral resolution of 0.01 nm, have been used to measure the temperature of the gas, which typically …

Ensemble Forecast Spread Induced By Soil Moisture Changes Over Mid-South And Neighbouring Midwestern Region Of The Usa, Arturo I. Quintanar, Rezaul Mahmood Dec 2011

Ensemble Forecast Spread Induced By Soil Moisture Changes Over Mid-South And Neighbouring Midwestern Region Of The Usa, Arturo I. Quintanar, Rezaul Mahmood

School of Natural Resources: Faculty Publications

This study investigated the potential impact of soil moisture perturbations on the statistical spread of an ensemble forecast for three different synoptic events during the summer of 2006. Soil moisture was perturbed from a control simulation to generate a 12 member ensemble with six drier and six moister soils. The impacts on the near-surface atmospheric conditions and on precipitation were analysed. It was found, as previous studies have confirmed, that soil moisture can change the spatial and temporal distribution of precipitation and of the overlying circulation. It was found that regardless of the conditions in synoptic forcing, temperature, relative humidity …

Electroluminescence Studies On Longwavelength Indium Arsenide Quantum Dot Microcavities Grown On Gallium Arsenide, John C. Ramsey

Theses and Dissertations

A comprehensive study of the electroluminescence of four GaAs/AlGaAs microcavity devices with InAs/GaInAs quantum dot active regions emitting near 1.3 µm was conducted. The four molecular beam epitaxial grown samples with AlAs oxide aperture confinement layers were fabricated, characterized, and optically modeled. Optical power transmission of the samples was modeled using Matlab and compared with measured transmission data. Resonant cavity light emitting diodes (RCLEDs) and three vertical cavity surface emitting laser (VCSEL) samples were fabricated and electro-optically characterized over a range of injection currents and temperatures. Devices achieved continuous wave room temperature lasing at 1.28 µm with an output power …

Investigation Of Gallium Nitride Transistor Reliability Through Accelerated Life Testing And Modeling, Bradley D. Christiansen Dec 2011

Investigation Of Gallium Nitride Transistor Reliability Through Accelerated Life Testing And Modeling, Bradley D. Christiansen

Theses and Dissertations

Gallium nitride high electron mobility transistors are attractive to the DoD for their ability to operate at high frequencies, voltages, temperatures, and power. Yet, there are concerns about the reliability of these devices. Various degradation mechanisms and their causes are proposed in the literature. A variety of reliability tests were conducted to understand these mechanisms and causes. A multi-stressor experiment revealed different failure mechanisms than are in the literature. In particular, the devices tested at high voltage in the OFF state did not degrade significantly as suggested by others' reports. The validity of temperature-accelerated life testing when applied to GaN …
