Signaling Interactions During Early Zebrafish Development, Fatma Olcay Kok
Signaling Interactions During Early Zebrafish Development, Fatma Olcay Kok
Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)
During early embryonic development, a collection of mechanisms regulate the formation of complex structures by temporally and spatially controlling cell fate decisions. This control is largely mediated by intercellular signaling pathways and secreted molecules. In this dissertation, I studied the molecular mechanisms regulating two important patterning processes, somitogenesis and neurogenesis, during vertebrate development. Somitogenesis is a highly controlled process which segments the mesoderm and outlines the vertebrate body axis. The Notch pathway is vital for the regulation of synchronized gene expression while FGF signaling regulates the ability of presomitic mesoderm to mature and form segment boundaries. It is important to …

Defect Characterization And Stress Analysis By White Beam Synchrotron X-Ray Topography In Single Crystal Semiconducting Materials, Vishwanath Sarkar
Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)
Semiconductor devices are becoming increasingly more complex as the number of transistors increases in the same Integrated Circuit (IC) area. Due to the complexity in design; processing and packaging of the device plays a crucial role in the IC fabrication. Package induced residual stress are not only detrimental to device performance but can also lead to device failure. We propose a non-destructive method to determine the complete stress state at each point on a packaged Silicon device. Surface and edge defect created as a result of various manufacturing steps were characterized using different techniques, primarily X-ray diffraction topography, optical microscopy, …
Structural And Energetic Determinants Of Function In The Heterotrimeric G-Proteins, Noel Carrascal
Structural And Energetic Determinants Of Function In The Heterotrimeric G-Proteins, Noel Carrascal
Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)
The heterotrimeric G-proteins are important in signal transduction that triggers important biological functions in cells of living organisms. The use of theoretical models to study these proteins gives additional insight into mechanisms of signal transduction and molecular recognition events in the cell. With that objective in mind, molecular dynamics simulations of a heterotrimeric G-protein reveal structural and energetic differences among the states of its signaling cycle. The simulations are stripped explicit waters and analyzed in search of determinants of function with the help of backbone clustering and continuum electrostatic models such as Poisson-Boltzmann (PB) and generalized-Born (GB). The energies are …
The Bivariate Normal Mixture Distribution: A Power Study Of Bootstrap Test, Tingting He
The Bivariate Normal Mixture Distribution: A Power Study Of Bootstrap Test, Tingting He
Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)
Univariate analysis has been commonly used in the studies of disease-related phenotypes. The need for multivariate analysis on linkage studies of complex disease/traits has grown with the increasing use of multiple phenotypes. This research extends the model for testing a single bivariate normal distribution versus a two component bivariate normal mixture distribution. Previous research restricted the two variables to have equal means and variance. Our study considers the more general case with no restrictions on these parameter values. Simulations are used to conduct a power study of bootstrap test under different combinations of parameter values. We note that samples of …
Enumerative Geometry Via Topological Computations, Ritwik Mukherjee
Enumerative Geometry Via Topological Computations, Ritwik Mukherjee
Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)
Enumerative geometry is a rich and fascinating subject that has been studied extensively by algebraic geometers. In our thesis however, we approach this subject using methods from differential topology. The method comprises of two parts. The first part involves computing the Euler class of a vector bundle and evaluating it on the fundamental class of a manifold. This is straightforward. The second part involves perturbing a section and computing its contribution near the boundary. This is usually difficult. We have used this method to compute how many degree $d$ curves are there in $\C\P^2$ that pass through $\frac{d(d+3)}{2} -(\delta + …
Model-Based Techniques For Dependable Decision Making In Groups Of Agents Operating Autonomously, Meng Wang
Model-Based Techniques For Dependable Decision Making In Groups Of Agents Operating Autonomously, Meng Wang
Stony Brook Theses and Dissertations Collection, 2006-2020 (closed to submissions)
Massively distributed embedded systems are rapidly emerging as a key concept for many modern applications. Autonomous agents with mobile sensors are breakthrough concept in technology. However, providing efficient and scalable decision making capabilities to such systems is currently a significant challenge, especially to have flexible strategies with predictable performance in hard-to-predict conditions. My thesis first proposes a goal-oriented model to allow automated synthesis of distributed controllers, which implement and interact through models of different semantics. Scalability of descriptions is realized through defining the nature of interactions that can occur among decision modules while leaving to task of optimally implementing these …

Scaling Laws Of Key Predistribution Protocols In Wireless Sensor Networks, Wenjun Gu, Sriram Chellappan, Xiaole Bai, Honggang Wang
Computer Science Faculty Research & Creative Works
Many key predistribution (KP) protocols have been proposed and are well accepted in randomly deployed wireless sensor networks (WSNs). Being distributed and localized, they are perceived to be scalable as node density and network dimension increase. While it is true in terms of communication/computation overhead, their scalability in terms of security performance is unclear. in this paper, we conduct a detailed study on this issue. in particular, we define a new metric called Resilient Connectivity (RC) to quantify security performance in WSNs. We then conduct a detailed analytical investigation on how KP protocols scale with respect to node density and …

Modeling Unbound Granular Materials Under Complex Stress Paths, Cheng Chen, Louis Ge
Civil, Architectural and Environmental Engineering Faculty Research & Creative Works
Developing reliable and versatile constitutive models for geomaterials has been challenging tasks for nonlinear finite element analysis of geotechnical engineering systems. the fuzzy set plasticity theory has been developed to account for the nonlinear soil stress-strain response under complex stress paths. the theory in many ways resembles the bounding surface plasticity, where the plastic modulus is a function of the distance between the current and image stress states in the stress space. based on the concept of fuzzy set theory in mathematics, a membership function whose value ranges from 1 and 0 is introduced in the Fuzzy Set Plasticity Theory …
Response To Autism: An Assessment Of Services For Students With Autism In Kentucky's Public Schools, Leigh Anne Roden
Response To Autism: An Assessment Of Services For Students With Autism In Kentucky's Public Schools, Leigh Anne Roden
Dissertations
The full implementation of school-based autism services has grown in importance over the past few decades. School systems are expected to provide high-quality educational services for students with autism spectrum disorders. Though several organizations provide recommendations for appropriate program components, Kentucky does not supply education agencies with a means of evaluating the current autism services offered within their districts and schools.
This descriptive study examined the current level of implementation of school-based autism services within an educational cooperative in Kentucky. The research was conducted to determine whether or not school districts are fully implementing essential program components as recommended by …
Object Recognition Based On Shape And Function, Akihiro Eguchi
Object Recognition Based On Shape And Function, Akihiro Eguchi
Computer Science and Computer Engineering Undergraduate Honors Theses
This thesis explores a new approach to computational object recognition by borrowing an idea from child language acquisition studies in developmental psychology. Whereas previous image recognition research used shape to recognize and label a target object, the model proposed in this thesis also uses the function of the object resulting in a more accurate recognition. This thesis makes use of new gaming technology, Microsoft’s Kinect, in implementing the proposed new object recognition model. A demonstration of the model developed in this project properly infers different names for similarly shaped objects and the same name for differently shaped objects.

In 2008, the excitement to teach the class, Introduction to College to new students who are beginning college, was greatly accepted with much reservation. Numerous memories reflected back to that special period when the writer was faced with those daunting decisions of where to attend college. Those memories of excitement and fear of being away from home the very first time, starting college life, meeting new friends, and what career path to choose, were difficult decisions during that transitional time. Orientation class back then consisted mainly of a half day spent touring the college campus and listening to various speakers; …

Uncertainty And Information Processing, Robert E. Frost Iii
Masters Theses & Specialist Projects
The purpose of these two studies was to examine two factors that may influence the effects of uncertainty on information processing. The first factor is the positioning of uncertainty relative to a target of judgment, and how this affects people’s judgment processing. The second factor had to do with the degree to which uncertainty signals active goal conflict or not. In the first study, 145 participants with a mean age of 19.51 were induced with uncertainty either before or after information about the target accused of illegal behavior. The results demonstrated that uncertainty before information produced higher guilt judgments of …

Spatial Analysis Of Fatal Automobile Crashes In Kentucky, William Nathan Oris
Masters Theses & Specialist Projects
Fatal automobile crashes have claimed the lives of over 33,000 people each year in the United States since 1995. As in any point event, fatal crash events do not occur randomly in time or space. The objectives of this study were to identify spatial patterns and hot spots in FARS (Fatal Analysis Reporting System) fatal crash events based on temporal and demographic characteristics. The methods employed included 1) rate calculation using FARS points and average daily traffic flow; 2) planar kernel density estimation of FARS crash events based on temporal and demographic attributes within the data; and 3) two case …

Measuring Accessibility To Primary Care Physicians In The Nashville Metropolitan Statistical Area, Sami M. Almudaris
Masters Theses & Specialist Projects
The growing concern for the shortage of primary care physicians (PCPs) prompted a government legislation to designate areas where shortage in the delivery of primary care services occurs. The implemented systems (e.g., HPSA, MUA, and MUP) analyze utilization of health services within confined administrative units and fail to account for spatial interactions that occur across administrative borders. This research examines the spatial accessibility to PCPs and the underlying demographic and socioeconomic settings. With the Nashville Metropolitan Statistical Area (MSA) as a study area, this study utilized data from the U.S. Census 2000 and 2010, as well as the known locations …

Multiple Storm Event Impacts On Epikarst Storage And Transport Of Organic Soil Amendments In South-Central Kentucky, Sean M. Vanderhoff
Masters Theses & Specialist Projects
The groundwater in agricultural karst areas is susceptible to contamination from organic soil amendments and pesticides. During major storm events during 2011, dye traces were initiated using sulphorhodamine-B, fluorescein and eosine in a groundwater recharge area where manure was applied to the ground. Fecal coliform samples were collected from significant storm events from January-September 2011. Water samples and geochemical data were collected every four hours before, during, and between the storm events from a waterfall in Crumps cave flowing from the known recharge area to track the transport and residence time of the epikarst water and organic soil amendments during …

Sensitivity Of The Frozen/Melted Basal Boundary To Perturbations Of Basal Traction And Geothermal Heat Flux : Isunnguata Sermia, Western Greenland, Douglas John Brinkerhoff, Toby Warren Meierbachtol, Jesse Johnson, Joel T. Harper
Computer Science Faculty Publications
A full-stress, thermomechanically coupled, numerical model is used to explore the interaction between basal thermal conditions and motion of a terrestrially terminating section of the west Greenland ice sheet. The model domain is a two-dimensional flowline profile extending from the ice divide to the margin. We use data-assimilation techniques based on the adjoint model in order to optimize the basal traction field, minimizing the difference between modeled and observed surface velocities. We monitor the sensitivity of the frozen/melted boundary (FMB) to changes in prescribed geothermal heat flux and sliding speed by applying perturbations to each of these parameters. The FMB …

Subglacial lakes beneath Antarctica’s fast-moving ice streams are known to undergo ~1km3 volume changes on annual timescales. Focusing on the MacAyeal Ice Stream (MacIS) lake system, we create a simple model for the response of subglacial water distribution to lake discharge events through assimilation of lake volume changes estimated from Ice, Cloud and land Elevation Satellite (ICESat) laser altimetry. We construct a steady-state water transport model in which known subglacial lakes are treated as either sinks or sources depending on the ICESat-derived filling or drainingrates. The modeled volume change rates of five large subglacial lakes in the downstream portion …

Fast Super-Resolution With Affine Motion Using An Adaptive Wiener Filter And Its Application To Airborne Imaging, Russell C. Hardie, Kenneth J. Barnard, Raúl Ordóñez
Electrical and Computer Engineering Faculty Publications
Fast nonuniform interpolation based super-resolution (SR) has traditionally been limited to applications with translational interframe motion. This is in part because such methods are based on an underlying assumption that the warping and blurring components in the observation model commute. For translational motion this is the case, but it is not true in general. This presents a problem for applications such as airborne imaging where translation may be insufficient. Here we present a new Fourier domain analysis to show that, for many image systems, an affine warping model with limited zoom and shear approximately commutes with the point spread function …

Dynamic Server Allocation At Parallel Queues, Susan E. Martonosi
All HMC Faculty Publications and Research
We explore whether dynamically reassigning servers to parallel queues in response to queue imbalances can reduce average waiting time in those queues. We use approximate dynamic programming methods to determine when servers should be switched, and we compare the performance of such dynamic allocations to that of a pre-scheduled deterministic allocation. Testing our method on both synthetic data and data from airport security checkpoints at Boston Logan International Airport, we find that in situations where the uncertainty in customer arrival rates is significant, dynamically reallocating servers can substantially reduce waiting time. Moreover, we find that intuitive switching strategies that are …

In a recent article in TREE [1], we reviewed evidence for a consistent standardized estimate of minimum viable populations (MVPs) across taxa [2–4] and found that the universal MVP of 5000 adults advocated by Traill et al. [5] was unsupported by reanalyses of their data. We identified shortcomings in the original analyses, and found substantial uncertainty in standardized MVP estimates, both within populations of the same species and among species. We concluded that neither data nor theory supported a generally applicable MVP.
No evidence refuting the technical problems that we identified in their original analyzes was presented by Brook …
