A Hybrid Bayesian Laplacian Approach For Generalized Linear Mixed Models, Marinela Capanu, Mithat Gonen, Colin B. Begg

Memorial Sloan-Kettering Cancer Center, Dept. of Epidemiology & Biostatistics Working Paper Series

The analytical intractability of generalized linear mixed models (GLMMs) has generated a lot of research in the past two decades. Applied statisticians routinely face the frustrating prospect of widely disparate results produced by the methods that are currently implemented in commercially available software. This article is motivated by this frustration and develops guidance as well as new methods that are computationally efficient and statistically reliable. Two main classes of approximations have been developed: likelihood-based methods and Bayesian methods. Likelihood-based methods such as the penalized quasi-likelihood approach of Breslow and Clayton (1993) have been shown to produce biased estimates especially for …

Predicting Flavonoid Ugt Regioselectivity, Rhydon Jackson, Debra Knisley, Cecilia Mcintosh, Phillip Pfeiffer Sep 2011

Predicting Flavonoid Ugt Regioselectivity, Rhydon Jackson, Debra Knisley, Cecilia Mcintosh, Phillip Pfeiffer

ETSU Faculty Works

Machine learning was applied to a challenging and biologically significant protein classification problem: the prediction of avonoid UGT acceptor regioselectivity from primary sequence. Novel indices characterizing graphical models of residues were proposed and found to be widely distributed among existing amino acid indices and to cluster residues appropriately. UGT subsequences biochemically linked to regioselectivity were modeled as sets of index sequences. Several learning techniques incorporating these UGT models were compared with classifications based on standard sequence alignment scores. These techniques included an application of time series distance functions to protein classification. Time series distances defined on the index sequences were …

In detail, this study has correlated the distance in miles a student lives from his or her school with their grade point average at the end of their freshman and junior years. Data has been collected from 100 participants at two private high schools in southern New Jersey, Our Lady of Mercy Academy and Saint Augustine College Prepatory School. Both schools are grades ninth through twelfth. Both schools are Catholic schools but you do not have to be Catholic …

Cucurbit[8]Uril Rotaxanes, Vijayakumar Ramalingam, Adam R. Urbach Sep 2011

Cucurbit[8]Uril Rotaxanes, Vijayakumar Ramalingam, Adam R. Urbach

Chemistry Faculty Research

The synthesis of [2]rotaxanes, each comprising a viologen core threaded through a cucurbit[8]uril (Q8, Figure 1) macrocycle and stoppered by tetraphenylmethane groups, and their binding to second guests as inclusion complexes in organic and aqueous media are described. Stoppering was observed to have little effect on binding. Chemical modification of the threaded guest was used to control solubility and binding characteristics, thus demonstrating a novel approach to making artificial receptors with readily modifiable properties.

Design Of Control Release Drug Delivery System (Dds) For Imaging And Therapeutic Applications, Sweta Naik Sep 2011

Design Of Control Release Drug Delivery System (Dds) For Imaging And Therapeutic Applications, Sweta Naik

Theses and Dissertations

The main challenge in disease treatment is no more the discovery of new therapeutic drugs, but to provide targeted delivery of therapeutic drugs to specific sites without incurring systemic toxicity effects. An efficient way of reducing the toxicity is by encapsulating the drug with a biodegradable matrix that can provide controlled release of the drug along with local heating of the drug. Local heating can be obtained by incorporating magnetic iron oxide particles that heat upon exposure to AC electromagnetic fields. The magnetic iron oxide nanoparticles are also gaining much attention as MRI contrast agents. Thus it would be of …

Brownian Motion And Its Applications In Financial Mathematics, Vidyesh Vadhavkar Sep 2011

Brownian Motion And Its Applications In Financial Mathematics, Vidyesh Vadhavkar

Theses

Brownian Motion is one of the most useful tools in the arsenal of stochastic models. This phenomenon, named after the English botanist Robert Brown, was originally observed as the irregular motion exhibited by a small particle which is totally immersed in a liquid or gas. Since then it has been applied effectively in such areas as statistical goodness of fi t, analyzing stock price levels and quantum mechanics. In 1905, Albert Einstein first explained the phenomenon by assuming that such an immersed particle was continually being bombarded by the molecules in the surrounding medium. The mathematical theory of this important …

Characterization, Modeling, And Simulation Of Multiscale Directed-Assembly Systems, Ryan Molecke Sep 2011

Characterization, Modeling, And Simulation Of Multiscale Directed-Assembly Systems, Ryan Molecke

Nanoscience and Microsystems ETDs

Nanoscience is a rapidly developing field at the nexus of all physical sciences which holds the potential for mankind to gain a new level of control of matter over matter and energy altogether. Directed-assembly is an emerging field within nanoscience in which non-equilibrium system dynamics are controlled to produce scalable, arbitrarily complex and interconnected multi-layered structures with custom chemical, biologically or environmentally-responsive, electronic, or optical properties. We construct mathematical models and interpret data from direct-assembly experiments via application and augmentation of classical and contemporary physics, biology, and chemistry methods. Crystal growth, protein pathway mapping, LASER tweezers optical trapping, and colloid …

Scan Statistics For The Online Detection Of Locally Anomalous Subgraphs, Joshua Neil Sep 2011

Scan Statistics For The Online Detection Of Locally Anomalous Subgraphs, Joshua Neil

Mathematics & Statistics ETDs

Identifying anomalies in computer networks is a challenging and complex problem. Often, anomalies occur in extremely local areas of the network. Locality is complex in this setting, since we have an underlying graph structure. To identify local anomalies, we introduce a scan statistic for data extracted from the edges of a graph over time. In the computer network setting, the data on these edges are multivariate measures of the communications between two distinct machines, over time. We describe two shapes for capturing locality in the graph: the star and the k-path. While the star shape is not new to the …

Implementation And Testing Of The First Prompt Search For Electromagnetic Counterparts To Gravitational Wave Transients, Duncan Brown, J. Abadie, Stefan Ballmer, Collin Capano, P. Couvares

Physics - All Scholarship

Aims. A transient astrophysical event observed in both gravitational wave (GW) and electromagnetic (EM) channels would yield rich scientific rewards. A first program initiating EM follow-ups to possible transient GW events has been developed and exercised by the LIGO and Virgo community in association with several partners. In this paper, we describe and evaluate the methods used to promptly identify and localize GW event candidates and to request images of targeted sky locations. Methods. During two observing periods (Dec 17 2009 to Jan 8 2010 and Sep 2 to Oct 20 2010), a low-latency analysis pipeline was used to identify …

Design And Synthesis Of A Biotinylated Probe Of Cox-2 Inhibitor Nimesulide Analog Jcc76, Bo Zhong, Rati Lama, Kerri M. Smith, Yan Xu, Bin Su

Chemistry Faculty Publications

JCC76 is a derivative of cyclooxygenase-2(COX-2) selective inhibitor nimesulide and exhibits potent anti-breast cancer activity. It selectively induces apoptosis of Her2 positive breast cancer cells. However, the specific molecular targets of JCC76 still remain unclear, which significantly withdraw the further drug development of JCC76. To identify the molecular targets of JCC76, a six carbon linker and biotin conjugated JCC76 probe was designed and synthesized. The anti-proliferation activity of the probe and its analogs was evaluated.

A New Framework For Network Disruption, Susan E. Martonosi, Doug Altner, Michael Ernst, Elizabeth Ferme, Kira Langsjoen, Danika Lindsay, Sean S. Plott '08, Andrew S. Ronan

All HMC Faculty Publications and Research

Traditional network disruption approaches focus on disconnecting or lengthening paths in the network. We present a new framework for network disruption that attempts to reroute flow through critical vertices via vertex deletion, under the assumption that this will render those vertices vulnerable to future attacks. We define the load on a critical vertex to be the number of paths in the network that must flow through the vertex. We present graph-theoretic and computational techniques to maximize this load, firstly by removing either a single vertex from the network, secondly by removing a subset of vertices.
