The Flora Of Greater San Quintín, Baja California, Mexico (2005–2010), Sula E. Vanderplank
Aliso: A Journal of Systematic and Floristic Botany
The plants of San Quintín (Baja California, Mexico) were documented through intensive fieldwork and collection of herbarium specimens to create a checklist of species. The region is located near the southernmost extent of the California Floristic Province, and the flora is influenced by the adjacent desert to the south. A total of 435 plant taxa were documented, of which 82% are native plants. Almost one in three native plant taxa in Greater San Quintín is a sensitive species, here documented as rare and/or locally endemic, and many taxa have yet to be evaluated fully for rarity and threats. Four major …
Synthesis Of Resveratrol Esters And Aliphatic Acids., Stanley Mofor Jing
Synthesis Of Resveratrol Esters And Aliphatic Acids., Stanley Mofor Jing
Electronic Theses and Dissertations
Resveratrol (RV) is a naturally occurring phytoalexin of the stilbenoid family produced by some plant species, and present in grape skin, peanuts, and red wine. It has been found to exhibit anti-cancer, anti-inflammatory, anti-viral, anti-aging, cardio protective, and anti-oxidant properties. Bioavailability is a huge setback that limits the potentials of RV. As a result, efforts have been made to design and synthesize RV esters and aliphatic acids in an attempt to increase its bioavailability, solubility in water, and possibly improving its biological activities. Resveratrol esters, 3,5,4'-triacetyloxystilbene (2) and Methyl 1,1',1''- (3,4',5-stilbenyl)-1,6-hexanedioate (3) have been synthesized. Compound 3 is a new …

Effect Of Extracellular Matrix (Ecm) Protein Micropatterns On The Behavior Of Human Neuroblastoma Cells, Ishwari Poudel
Department of Engineering Mechanics: Dissertations, Theses, and Student Research
Recent advances in patterning techniques and emerging surface microtechnologies have allowed cell micropatterning to control spatial location of the cells on a surface as well as cell shape, attachment area, and number of contacting neighbor cells. These parameters play important roles in cell cellular behaviors. Cell micropatterning has thus become one of the most important strategies for biomedical applications, such as, tissue engineering, diagnostic immunoassays, lab-on-chip devices, bio-sensing, etc., and cell biology studies as well. For neuronal cells, there have been attempts to distribute neuronal cells on specific patterns to control cell-to-cell interaction. However, there have been very limited understanding …

Radio Frequency Micro/Nano-Fluidic Devices For Microwave Dielectric Property Characterizations, Chunrong Song
Radio Frequency Micro/Nano-Fluidic Devices For Microwave Dielectric Property Characterizations, Chunrong Song
All Dissertations
In this dissertation, a number of different topics in microwave dielectric property measurements have been covered by a systematic approach to the goals of development of dielectric spectroscopy and study of its high electric field effects with integrated on-chip microwave microfluidic / nanofluidic devices.
A method of parasitic effects cancellation for dielectric property measurement is proposed, analyzed, and experimentally evaluated for microwave characterization of small devices and materials that yield low intensity signals. The method dramatically reduces parasitic effects to uncover the otherwise buried signals. A high-sensitive radio frequency (RF) device is then developed and fabricated to detect small dielectric …

Functionalized Nanoparticles For Amf-Induced Gene And Drug Delivery., Souvik Biswas
Electronic Theses and Dissertations
The properties and broad applications of nano-magnetic colloids have generated much interest in recent years. Specially, Fe304 nanoparticles have attracted a great deal of attention since their magnetic properties can be used for hyperthermia treatment or drug targeting. For example, enhanced levels of intracellular gene delivery can be achieved using Fe304 nano-vectors in the presence of an external magnetic field, a process known as 'magnetofection'. The low cytotoxicity, tunable particle size, ease of surface functionalization, and ability to generate thermal energy using an external alternating magnetic field (AMF) are properties have propelled Fe304 research to the forefront of nanoparticle research. …

Part 1: Size-Independent Quantification Of Ligand Binding Site Depth In Receptor Proteins. Part 2: Representing Rod-Shaped Protein 3d Structures In Cylindrical Coordinates, Srujana Cheguri
Theses
Abstract 1 We have developed a web server that implements the two complementary methods to quantify the depth of ligand and/or ligand binding site (LBS) in a protein-ligand complex. The two methods are the `secant plane' (SP) and the `tangent sphere' (TS) methods. In the SP and TS methods, the protein molecular centroid (global centroid, GC), and the LBS centroid (local centroid, LC) are first determined. The SP is defined as the plane passing through the LBS centroid and normal to the line passing through the LC and the protein molecular centroid. The "exterior side" of the SP is the …

Microarray-Based Cancer Prediction Using Single Genes., Xiaosheng Wang, Richard Simon
Microarray-Based Cancer Prediction Using Single Genes., Xiaosheng Wang, Richard Simon
Journal Articles: Genetics, Cell Biology & Anatomy
BACKGROUND: Although numerous methods of using microarray data analysis for cancer classification have been proposed, most utilize many genes to achieve accurate classification. This can hamper interpretability of the models and ease of translation to other assay platforms. We explored the use of single genes to construct classification models. We first identified the genes with the most powerful univariate class discrimination ability and then constructed simple classification rules for class prediction using the single genes.
RESULTS: We applied our model development algorithm to eleven cancer gene expression datasets and compared classification accuracy to that for standard methods including Diagonal Linear …

Quantification Of Protein Group Coherence And Pathway Assignment Using Functional Association., Meghana Chitale, Shriphani Palakodety, Daisuke Kihara
Department of Biological Sciences Faculty Publications
Background
Genomics and proteomics experiments produce a large amount of data that are awaiting functional elucidation. An important step in analyzing such data is to identify functional units, which consist of proteins that play coherent roles to carry out the function. Importantly, functional coherence is not identical with functional similarity. For example, proteins in the same pathway may not share the same Gene Ontology (GO) terms, but they work in a coordinated fashion so that the aimed function can be performed. Thus, simply applying existing functional similarity measures might not be the best solution to identify functional units in omics …
Accurate Estimation Of Isoform And Gene Expression Levels From Next Generation Sequencing Data, Marius Nicolae
Accurate Estimation Of Isoform And Gene Expression Levels From Next Generation Sequencing Data, Marius Nicolae
Master's Theses
Massively parallel transcriptome sequencing is quickly replacing microarrays as the technology of choice for performing gene expression profiling due to its wider dynamic range and digital quantitation capabilities. However, accurate estimation of expression levels from sequencing data remains challenging due to the short read length delivered by current sequencing technologies and still poorly understood protocol- and technology-specific biases.
To date, two main transcriptome sequencing protocols have been proposed in the literature. The most commonly used one, referred to as RNA-Seq, generates short (single or paired) sequencing tags from the ends of randomly generated cDNA fragments. An alternative protocol, referred to …

Effects Of Non-Planar Distortions In Porphyrin Compounds On Their Properties And Functionality, Raid Haddad
Chemical and Biological Engineering ETDs
Porphyrins and related compounds are ubiquitous in nature, performing diverse functions including solar energy transduction, electron transport, molecular transport and storage, and catalysis. Due to their unique photophysical and chemical properties, they are excellent candidates for application as photosensitizers, catalysts, photocatalysts, molecular electronics and opto-electronics. Several properties of porphyrins are sensitive to small variations in their structure, and this dissertation investigates the effects of out-of-plane distortions of the macrocycle on optical properties, reactivity to axial ligands, and substituent rotation. The structure-functions relationships are examined using molecular simulations, UV-visible absorption spectroscopy, resonance Raman spectroscopy, and normal-coordinate structural decomposition (NSD) analysis of …

BACKGROUND: The cause of the high HIV prevalence in sub-Saharan Africa is incompletely understood, with heterosexual penile-vaginal transmission proposed as the main mechanism. Heterosexual HIV transmission has been estimated to have a very low probability; but effects of cofactors that vary in space and time may substantially alter this pattern.
METHODS: To test the effect of individual variation in the HIV infectiousness generated by co-infection, we developed and analyzed a mathematical sexual network model that simulates the behavioral components of a population from Malawi, as well as the dynamics of HIV and the co-infection effect caused by other infectious diseases, …

New considerations are proposed regarding the African species of the genus Orthochirus Karsch, 1891. Two species, Orthochirus aristidis (Simon, 1882) and Orthochirus innesi Simon, 1910 have been the subject of several publications in the past decades; however, doubts remain about their exact identity and range of geographical distribution. In this note, their taxonomic status is reinvestigated. The type material is revised and the lectotype and paralectotypes are designated for O. aristidis. Revised diagnoses and illustrations are proposed for both species, and these are confirmed as valid. Three new species are described from Algeria, Morocco, and Mauritania. The total number …

Sepsis is a serious medical condition characterized by bacterial infection and a subsequent massive systemic inflammatory response. The release of proinflammatory products and mediators from responding innate immune cells, such as mononuclear phagocytes, directly contributes to the pathogenesis of sepsis. The primary bacterial trigger of inflammation is lipopolysaccharide (LPS), which interacts with the germline-encoded macrophage receptor cluster of differentiation 14 (CD14) via its Lipid A moiety. In an effort to identify compounds that block LPS-induced inflammation we investigated a series of Lipid A analogs that lack a disaccharide core yet still possess potent antagonistic activity against LPS. We found it …
