Permutation-Based Pathway Testing Using The Super Learner Algorithm, Paul Chaffee, Alan E. Hubbard, Mark L. Van Der Laan
Permutation-Based Pathway Testing Using The Super Learner Algorithm, Paul Chaffee, Alan E. Hubbard, Mark L. Van Der Laan
U.C. Berkeley Division of Biostatistics Working Paper Series
Many diseases and other important phenotypic outcomes are the result of a combination of factors. For example, expression levels of genes have been used as input to various statistical methods for predicting phenotypic outcomes. One particular popular variety is the so-called gene set enrichment analysis (GSEA). This paper discusses an augmentation to an existing strategy to estimate the significance of an associations between a disease outcome and a predetermined combination of biological factors, based on a specific data adaptive regression method (the "Super Learner," van der Laan et al., 2007). The procedure uses an aggressive search procedure, potentially resulting in …

Biological Sciences Faculty Publications
The shelled pteropod (sea butterfly) Limacina helicina is currently recognised as a species complex comprising two sub-species and at least five “forma”. However, at the species level it is considered to be bipolar, occurring in both the Arctic and Antarctic oceans. Due to its aragonite shell and polar distribution L. helicina is particularly vulnerable to ocean acidification. As a key indicator of the acidification process, and a major component of polar ecosystems, L. helicina has become a focus for acidification research. New observations that taxonomic groups may respond quite differently to acidification prompted us to reassess the taxonomic status of …

The present invention is generally directed to compositions useful in preventing and/or treating disease due to infection by any of a variety of biologically active pathogenic microorganisms. The compositions include nanoparticles formed of a hydrophobic polymeric core, hydrophilic linking agents bound to the core, and biofunctional materials bound to the linking agents. The biofunctional materials are functionally identical to receptors on host cell surfaces that can be recognized and bound by adhesins on the surface of the targeted pathogenic adhesin-bearing microorganisms. In one embodiment, the binding action between the nanoparticles and the microorganisms can lead to the formation of large …

Ballistic Tongue Projection In Chameleons Maintains High Performance At Low Temperature, Christopher V. Anderson, Stephen M. Deban
Ballistic Tongue Projection In Chameleons Maintains High Performance At Low Temperature, Christopher V. Anderson, Stephen M. Deban
Integrative Biology Faculty and Staff Publications
Environmental temperature impacts the physical activity and ecology of ectothermic animals through its effects on muscle contractile physiology. Sprinting, swimming, and jumping performance of ectotherms decreases by at least 33% over a 10 °C drop, accompanied by a similar decline in muscle power. We propose that ballistic movements that are powered by recoil of elastic tissues are less thermally dependent than movements that rely on direct muscular power. We found that an elastically powered movement, ballistic tongue projection in chameleons, maintains high performance over a 20 °C range. Peak velocity and power decline by only 10%–19% with a 10 °C …

Measurement Of Γ-Emission Branching Ratios For 154,156,158Gd Compound Nuclei: Tests Of Surrogate Nuclear Reaction Approximations For (N,Γ) Cross Sections, N. D. Scielzo
Physics Faculty Publications
The surrogate nuclear reaction method can be used to determine neutron-induced reaction cross sections from measured decay properties of a compound nucleus created using a different reaction and calculated formation cross sections. The reliability of (n,γ) cross sections determined using the Weisskopf-Ewing and ratio approximations are explored for the 155, 157Gd(n,γ) reactions. Enriched gadolinium targets were bombarded with 22-MeV protons and γ rays were detected in coincidence with scattered protons using the Silicon Telescope Array for Reaction Studies/Livermore-Berkeley Array for Collaborative Experiments (STARS/LiBerACE) silicon and germanium detector arrays. The γ-emission probabilities for the 154, 156, …

Distribution Of Allatostatin C-Like Immunoreactivity In The Central Nervous System Of The Copepod Crustacean Calanus Finmarchicus, Caroline H. Wilson, Andrew E. Christie
Health Sciences and Kinesiology Faculty Articles
The C-type allatostatins (C-ASTs) are a family of highly pleiotropic arthropod neuropeptides. In crustaceans, transcriptomic/mass spectral studies have identified C-ASTs in the nervous systems of many species; the cellular distributions of these peptides remain unknown. Here, the distribution of C-AST was mapped in the nervous system of the copepod Calanus finmarchicus, the major contributor to the North Atlantic’s zooplanktonic biomass; C-AST-immunopositive neurons were identified in the protocerebrum, in several peripheral ganglia associated with feeding appendages, and in the ganglia controlling the swimming legs, with immunopositive axons present throughout the ventral nerve cord. In addition, axons innervating the dorsal longitudinal …
Differentiation Of Labor-Related Activity By Means Of Musculoskeletal Markers, Annette Doying
Differentiation Of Labor-Related Activity By Means Of Musculoskeletal Markers, Annette Doying
USF Tampa Graduate Theses and Dissertations
This study tests whether musculoskeletal markers are attributable to occupational categories. It is hypothesized that individuals over the age of 30 years with a lifetime occupation as a laborer will demonstrate a significantly different pattern of activity markers from individuals in the white collar classifications. A sample of n=69 from the Maxwell Museum's Documented Skeletal Collection are investigated.

To evaluate methodological approaches to MSM scoring, ossification exostoses and stress lesions were …
Improved Methodologies For Modeling Storage And Water Level Behavior In Wetlands, Kenneth Allan Nilsson
Improved Methodologies For Modeling Storage And Water Level Behavior In Wetlands, Kenneth Allan Nilsson
USF Tampa Graduate Theses and Dissertations
Wetlands are important elements of watersheds that influence water storage, surface water runoff, groundwater recharge/discharge processes, and evapotranspiration. To understand the cumulative effect wetlands have on a watershed, one must have a good understanding of the water-level fluctuations and the storage characteristics associated with multiple wetlands across a region. An improved analytical method is presented to describe the storage characteristics of wetlands in the absence of detailed hydrologic and bathymetric data. Also, a probabilistic approach based on frequency analysis is developed to provide insight into surface and groundwater interactions associated with isolated wetlands. The results of the work include: 1) …

Ultrasound is a convenient trigger for site-specific drug delivery in cancer therapy. Nanosized liposomes formulated from soy phosphatidyl choline, cholesterol, 1,2-distearoyl-sn-glycero3-phosphoethanolamine-N-[carboxy(polyethylene glycol)-2000] and alpha-tocopherol were loaded with Doxorubicin (Dox)using a pH gradient. The liposomal suspension was infused through the tail vein of BDIX rats possessing bilateral intradermal DHD/K12 tumors on their hind legs. Then 20-kHz ultrasound was applied to only one of the tumors for 15 minutes. This therapy was repeated weekly for 4 weeks. The results showed that in five of sixrats, the tumors regressed to non-measurable size within 4 weeks. A paired comparison of the normalized size of …

Seven rounds of mass drug administration (MDA) have been administered in Leogane, Haiti, an area hyperendemic for lymphatic filariasis (LF). Sentinel site surveys showed that the prevalence of microfilaremia was reduced to ,1% from levels as high as 15.5%, suggesting that transmission had been reduced. A separate 30-cluster survey of 2- to 4-year-old children was conducted to determine if MDA interrupted transmission. Antigen and antifilarial antibody prevalence were 14.3% and 19.7%, respectively. Follow-up surveys were done in 6 villages, including those selected for the cluster survey, to assess risk factors related to continued LF transmission and to pinpoint hotspots of …

Amgen Seminar Series in Chemical Engineering
Advances in biotechnology and immunology in the last two decades have paved the way for novel biologics treatments for cancer such as monoclonal antibodies as well as cancer vaccines in clinical trials. Cell-culture based production (as opposed to egg-based fermentation) has enabled production of vaccines comprised of either purified protein antigens or virus-like particles (VLPs) using recombination of viral genes, at rates capable of meeting surge demands due to a pandemic. This approach also provides a better controlled process and a more purified product which minimizes potential allergies and side effects. Another recent development, the discovery of small molecule immune …

Artificial Intelligence: Soon To Be The World’S Greatest Intelligence, Or Just A Wild Dream?, Edward R. Kollett
Academic Symposium of Undergraduate Scholarship
The purpose of the paper was to examine the field of artificial intelligence. In particular, the paper focused on what has been accomplished towards the goal of making a machine that can think like a human, and the hardships that researchers in the field has faced. It also touched upon the potential outcomes of success. Why is this paper important? As computers become more powerful, the common conception is that they are becoming more intelligent. As computers become more integrated with society and more connected with each other, people again believe they are becoming smarter. Therefore, it is important that …

Rbc And Wbc Fatty Acid Composition Following Consumption Of An Omega 3 Supplement: Lessons For Future Clinical Trials, Theodore R. Witte, Alexander J. Salazar, Oscar F. Ballester, W. Elaine Hardman
Biochemistry and Microbiology
Background: Results from increasing numbers of in vitro and in vivo studies have demonstrated that omega 3 fatty acids incorporated in cell culture media or in the diet of the animals can suppress the growth of cancers. When human clinical trials are initiated to determine the ability of omega 3 fatty acids to alter growth or response to chemotherapeutic interventions of cancers, it will be essential to determine the omega 3 intake of individuals in the trial to determine compliance with consumption of the supplement and to correlate with endpoints of efficacy. We wondered if the fatty acid composition of …
