Real-Time Pcr Method For The Quantification Of Burkholderia Cepacia Complex Attached To Lung Epithelial Cells And Inhibitionn Of That Attachment, Ciara Wight, Gillian Herbert, Ruth Pilkington, Máire Callaghan, Siobhan Mcclean

Articles

To develop a rapid method to quantify the attachment of the cystic fibrosis pathogen, Burkholderia multivorans, to lung epithelial cells (16HBE14o(-)) using real-time PCR with a view to monitoring potential inhibition of lung cell attachment. Mammalian and bacterial DNA were purified from bacteria attached to lung epithelial cells. The relative amount of bacteria attached was determined by amplification of the recA gene relative to the human GAPDH gene, in the presence of SYBR Green. The method was thoroughly validated and shown to correlate well with traditional plating techniques. Inhibition of bacterial attachment with simple sugars was then evaluated by real-time …

Computational Micromodel For Epigenetic Mechanisms, Karthika Raghavan, Heather J. Ruskin, Dimitri Perrin, Francois Goasmat, John Burns Jan 2010

Computational Micromodel For Epigenetic Mechanisms, Karthika Raghavan, Heather J. Ruskin, Dimitri Perrin, Francois Goasmat, John Burns

Articles

Characterization of the epigenetic profile of humans since the initial breakthrough on the human genome project has strongly established the key role of histone modifications and DNA methylation. These dynamic elements interact to determine the normal level of expression or methylation status of the constituent genes in the genome. Recently, considerable evidence has been put forward to demonstrate that environmental stress implicitly alters epigenetic patterns causing imbalance that can lead to cancer initiation. This chain of consequences has motivated attempts to computationally model the influence of histone modification and DNA methylation in gene expression and investigate their intrinsic interdependency. In …

Supian, Tim H. Richardson, James P. Ward, Vickie Mckee

Articles

The binding interactions between aqueous copper (Cu2þ ) and lithium (Li þ ) ions and Langmuir monolayers and Langmuir-Blodgett (LB) multilayers have been investigated by studying surface pressure-area (Π-A) isotherms and surface potential-area (ΔV-A) behavior in order to find the effective dipole moment, μ^, of the calixarene molecules in the uncomplexed and complexed states. The orientation of both calix[4]arenes, namely, 5,11,17,23-tetra-tert-butyl- 25,27-diethoxycarbonyl methyleneoxy-26,28-dihydroxycalix[4]arene and 5,17-(9H-fluoren-2-yl)methyleneamino)- 11,23-di-tert-butyl-25,27-diethoxycarbonyl methyleneoxy-26,28-dihydroxycalix[4]arene, is such that the plane of the calix ring is parallel with the plane of the water surface regardless of the ion content of the subphase. The Gibbs equation was used to interpret …

Sacred Sites As Hotspots For Biodiversity: The Three Sisters Cave Complex In Coastal Kenya, Kristian Metcalfe, Richard Ffrench-Constant, Ian Gordon Jan 2010

Sacred Sites As Hotspots For Biodiversity: The Three Sisters Cave Complex In Coastal Kenya, Kristian Metcalfe, Richard Ffrench-Constant, Ian Gordon

All Peer-Reviewed Publications

Sacred sites, particularly in forests, often form unofficial protected areas because their biodiversity is preserved and protected by the local people looking after the sites. Here, we survey the biodiversity of the Three Sisters Cave complex, a sacred site or kaya in a fragment of East African coastal forest in south-east Kenya. We show that, despite the tiny size of this non-gazetted forest reserve, it contains many of the threatened species of both flora (121 species) and fauna (46 species) representative of Kenya's coastal forest. Following the overexploitation and widespread destruction of coastal rainforests in Kenya, such sacred sites represent …

Estimation Of High-Frequency Volatility: An Autoregressive Conditional Duration Models Approach, Yiu Kuen Tse, Tao Yang Jan 2010

Estimation Of High-Frequency Volatility: An Autoregressive Conditional Duration Models Approach, Yiu Kuen Tse, Tao Yang

Research Collection School Of Economics

We propose a method to estimate the intraday volatility of a stock by integrating the instantaneous conditional return variance per unit time obtained from the autoregressive conditional duration (ACD) models. We compare the daily volatilities estimated using the ACD models against several versions of the realized volatility (RV) method, including the bipower variation realized volatility with subsampling, the realized kernel estimate and the duration-based realized volatility. The ACD volatility estimates correlate highly with and perform very well against the RV estimates. Our Monte Carlo results show that our method has lower root mean-squared error than the RV methods in most …

Numerical Analysis Of Non-Constant Pure Rate Of Time Preference: A Model Of Climate Policy, Tomoki Fujii, Larry Karp Jan 2010

Numerical Analysis Of Non-Constant Pure Rate Of Time Preference: A Model Of Climate Policy, Tomoki Fujii, Larry Karp

Research Collection School Of Economics

When current decisions affect welfare in the far-distant future, as with climate change, the use of a declining pure rate of time preference (PRTP) provides potentially important modeling flexibility. The difficulty of analyzing models with non-constant PRTP limits their application. We describe and provide software (available online) to implement an algorithm to numerically obtain a Markov perfect equilibrium for an optimal control problem with non-constant PRTP. We apply this software to a simplified version of the numerical climate change model used in the Stern Review. For our calibration, the policy recommendations are less sensitive to the PRTP than widely believed.

Theory Of Entropic Security Decay: The Gradual Degradation In Effectiveness Of Commissioned Security Systems, Michael P. Coole Jan 2010

Theory Of Entropic Security Decay: The Gradual Degradation In Effectiveness Of Commissioned Security Systems, Michael P. Coole

Theses: Doctorates and Masters

As a quantitative auditing tool for Physical Protection Systems (PPS) the Estimated Adversary Sequence Interruption (EASI) model has been available for many years. Nevertheless, once a systems macro-state measure has been commissioned (Pi) against its defined threat using EASI, there must be a means of articulating its continued efficacy (steady state) or its degradation over time. The purpose of this multi-phase study was to develop the concept and define the term entropic security decay. Phase one presented documentary benchmarks for security decay. This phase was broken into three stages; stage one presented General Systems Theory (GST) as a systems benchmark …

Learning A Foreign Language With A Collaborative Web-Based Task, Processes And Performances. Apprendre Une Langue Étrangère À Partir D'Une Tâche Collaborative Sur Internet : Processus Et Performances, Frédérique Penilla

Theses: Doctorates and Masters

Within language teaching and learning, tasks have been advocated for use as they are thought to set up ideal conditions for language acquisition to occur. With the emergence of the Internet in the last decade, and the deployment of technology in schools, Web-based tasks, referred to as Computer-assisted Language Learning (CALL) are being used by an increasing number of teachers. Teachers who employ Web-based tasks in their classrooms, commonly set these up so that learners complete them in a collaborative mode. This requires learners engaging in a process of task negotiation and, at times, task redefinition, which in turn requires …

Personal Exposure Of Children To Formaldehyde In Perth, Western Australia, Victoria S. Lazenby Jan 2010

Personal Exposure Of Children To Formaldehyde In Perth, Western Australia, Victoria S. Lazenby

Theses: Doctorates and Masters

Formaldehyde is a common air pollutant that tends to be found in elevated concentrations in indoor air. Exposure to formaldehyde has the potential to impact on respiratory health, particularly amongst sensitive individuals and populations, including children. Children spend most of their time indoors at home, however, there are very little data on the contribution of formaldehyde concentrations in homes to personal exposure in children. The principal aim of this cross sectional study was to investigate whether the domestic environment is the most significant source of personal exposure of formaldehyde in children. Forty-one primary school children (aged between 8 and 12) …

Theses

Background: Diabetes mellitus (DM) is one of the most common exocrine disorders affecting more than 6% of the world’s population. The incidence and prevalence of this chronic disease are on the rise in many parts of the world including the Middle East. DM is caused by defective Insulin production, release and/or function. The causes and nature of abnormal insulin metabolism is less than clear. While defective insulin secretion is observed in type 1 diabetes, insulin resistance is predominant in type 2 diabetes, which affects more than 94% of the diabetic patients.

Materials and Methods: Rats between the age of two …

Genetic Patterns Of Dispersal And Colonization During Initial Invasion And Spread Of An Invasive Grass, Brachypodium Sylvaticum, Alisa Paulsen Ramakrishnan Jan 2010

Genetic Patterns Of Dispersal And Colonization During Initial Invasion And Spread Of An Invasive Grass, Brachypodium Sylvaticum, Alisa Paulsen Ramakrishnan

Dissertations and Theses

Evolution of genotypes during range expansion is driven in part by colonization dynamics. I investigated genetic patterns of colonization and dispersal during initial expansion of an invasive bunchgrass, Brachypodium sylvaticum, into Oregon. Using microsatellite markers, I sampled plants at two different scales: at regular intervals along three parallel roads spanning about 30km, and in populations identified throughout Oregon. I also collected field-generated progeny from a subset of populations and used molecular identification of outcrossing events to estimate selfing rates in both central and peripheral populations. Dispersal patterns were similar at both scales, with non-contiguous dispersal responsible for colonization of new …

Achieving Congruence: Building A Case For Implementing A District-Wide Interim Benchmark Assessment That Is Aligned With A Balanced Literacy Framework, Theodore Feller Jan 2010

Achieving Congruence: Building A Case For Implementing A District-Wide Interim Benchmark Assessment That Is Aligned With A Balanced Literacy Framework, Theodore Feller

Dissertations and Theses

For generations--and certainly for the last 30 years--proponents of traditional and progressive philosophies have argued over how best to educate our children. Although this debate is often carried out in the political and academic spheres, the difficulties created by not being able to resolve the differences between the two belief systems become blatantly clear in the pedagogy of early literacy. On the one hand, traditionalists argue for a direct and explicit instructional methodology, and on the other hand, progressives advocate for Whole Language or Balanced Literacy instruction. The classroom often becomes a battlefield as advocates of these opposing schooling paradigms …

The Design Of A Novel Tip Enhanced Near-Field Scanning Probe Microscope For Ultra-High Resolution Optical Imaging, Derek Brant Nowak Jan 2010

The Design Of A Novel Tip Enhanced Near-Field Scanning Probe Microscope For Ultra-High Resolution Optical Imaging, Derek Brant Nowak

Dissertations and Theses

Traditional light microscopy suffers from the diffraction limit, which limits the spatial resolution to λ/2. The current trend in optical microscopy is the development of techniques to bypass the diffraction limit. Resolutions below 40 nm will make it possible to probe biological systems by imaging the interactions between single molecules and cell membranes. These resolutions will allow for the development of improved drug delivery mechanisms by increasing our understanding of how chemical communication within a cell occurs. The materials sciences would also benefit from these high resolutions. Nanomaterials can be analyzed with Raman spectroscopy for molecular and atomic bond information, …

Modeling Terahertz Diffuse Scattering From Granular Media Using Radiative Transfer Theory, Kyung Moon Nam Jan 2010

Modeling Terahertz Diffuse Scattering From Granular Media Using Radiative Transfer Theory, Kyung Moon Nam

Dissertations and Theses

Terahertz (THz) spectroscopy can potentially be used to probe and characterize inhomogeneous materials, however spectroscopic identification of such materials from spectral features of diffuse returns is a relatively underdeveloped area of study. In this thesis, diffuse THz scattering from granular media is modeled by applying radiative transfer (RT) theory for the first time in THz sensing. Both classical RT theory and dense media radiative transfer (DMRT) theory based on the quasi-crystalline approximation (QCA) are used to calculate diffuse scattered intensity. The numerical solutions of the vector radiative transfer equations (VRTE) were coded and calculated in MATLAB. The diffuse scattered field …

Stochastic Orders In Heterogeneous Samples With Applications, Maochao Xu Jan 2010

Stochastic Orders In Heterogeneous Samples With Applications, Maochao Xu

Dissertations and Theses

The statistics literature has mostly focused on the case when the data available is in the form of a random sample. In many cases, the observations are not identically distributed. Such samples are called heterogeneous samples. The study of heterogeneous samples is of great interest in many areas, such as statistics, econometrics, reliability engineering, operation research and risk analysis.

Stochastic orders between probability distributions is a widely studied concept. There are several kinds of stochastic orders that are used to compare different aspects of probability distributions like location, variability, skewness, dependence, etc.

In this dissertation, most of the work is …

Exploratory Eddy Covariance Measurements Of Surface Heat And Co2 Fluxes In The Roughness Sublayer Of An Urban Environment, Benjamin F. Burnett

Dissertations and Theses

In this study eddy covariance was used to measure sensible heat, latent heat, and carbon dioxide fluxes for the months of August, September, and October of 2009 within the roughness sublayer (RSL) of the urban center of Portland, OR. Vehicle traffic and solar radiation were also measured for the month of October. Flux measurements were compared with measurements from other urban areas as a test of reasonableness. CO₂ fluxes were nearly always positive and were strongly correlated with the weekday diurnal traffic cycle. CO₂ fluxes averaged 6.6 μmol/m^²s, which is less than other published measurements in urban areas. Sensible and …

Thin Film Group Ii-Vi Solar Cells Based On Band-Offsets, James Keith Walton Jan 2010

Thin Film Group Ii-Vi Solar Cells Based On Band-Offsets, James Keith Walton

Dissertations and Theses

The amount of traditional energy sources are finite and the ecological impact of continuing to produce energy using fossil fuels will only exacerbate the carbon footprint. It is for these reasons that photovoltaic modules are becoming a larger and more necessary part the world's electricity production paradigm.

Photovoltaic (PV) semiconductor modules are grouped into three categories. 'First generation' monocrystalline and polycrystalline silicon modules that consist of p-n junctions created via the addition of impurities known as dopants. Almost 85% of solar cells produced at this time are 'first generation' and it is the high production costs of silicon PV modules …

Matrix Metalloproteinase Expression Varies Throughout Development And During The Innate Immune Response Of Tobacco Hornworm. Manduca Sexta, Smitha Vishnuvardhan Jan 2010

Matrix Metalloproteinase Expression Varies Throughout Development And During The Innate Immune Response Of Tobacco Hornworm. Manduca Sexta, Smitha Vishnuvardhan

Biological Sciences

Matrix metalloproteinases (MI'v1Ps) are a family of conserved, proteolytic enzymes. MMPs can degrade most extracellular matrix proteins. As such, they are key enzymes in tissue remodeling processes. such as molting and metamorphosis in insects. The presence of MMP in tracheae of 4th and 5th instar Manduca scxra (M sexta) larvae was investigated using zymograms and Western blots, and the expression was found to decrease at the end of the instar. Failure to completely inhibit gelatinolytic activity in a zymogram indicates the existence of various other proteases that arc involved in the molting process. However, delay in the appearance of the …

Plant Phenological Responses To Climate Change In The Northern Great Plains, Kelsey Liann Dunnell Jan 2010

Plant Phenological Responses To Climate Change In The Northern Great Plains, Kelsey Liann Dunnell

Biological Sciences

Climate change has been associated with shifts in phenological events which could be disrupting evolved species relationships. The current first flowering times of plants were compared to historical data in the Red River Valley. This gave insight as to what effects climate change is currently having on species in this area. By merging climate variable data from the same time period it was possible to correlate first flowering dates with climate variables for that specific year. Variation in plant flowering times was analyzed over the century to better understand potential ecological consequences of climate change. First flowering times were found …

Influence Of Adjacent Uplands And Groundwater On The Hydrology And Invertebrate Community Composition Of Seasonal Forest Ponds In North Central Minnesota, Matthew Markus Bischof Jan 2010

Influence Of Adjacent Uplands And Groundwater On The Hydrology And Invertebrate Community Composition Of Seasonal Forest Ponds In North Central Minnesota, Matthew Markus Bischof

Biological Sciences

Seasonal ponds are common throughout northern Minnesota's forested areas. Seasonal ponds typically flood due to snow-melt and high precipitation rates in early spring, then dry by mid-late summer. The dynamic hydroperiods of seasonal ponds create a unique fishless habitat hosting an abundance of many endemic aquatic species. Hydroperiod has long been considered a major controller of biological communities in seasonal ponds, but few data are available for testing hydrological linkages among seasonal ponds, their surrounding watersheds and their resident invertebrate communities. To identify hydrological pond function, I placed peizometers and monitoring wells in 8 sites in the Buena Vista State …
