One of the primary goals of active research in molecular biology is to better understand the process of transcription regulation. An important objective in understanding transcription is identifying transcription factors that directly regulate target genes. Identifying these transcription factors is a key step toward eliminating genetic diseases or disease susceptibilities that are encoded inside deoxyribonucleic acid (DNA). There is much uncertainty and variation associated with transcription factor binding sites, requiring these sites to be represented stochastically. Although typically each transcription factor prefers to bind to a specific DNA word, it can bind to different variations of that DNA word. In …
Correcting The Site Frequency Spectrum For Divergence-Based Ascertainment, Andrew D. Kern
Correcting The Site Frequency Spectrum For Divergence-Based Ascertainment, Andrew D. Kern
Dartmouth Scholarship
Comparative genomics based on sequenced referenced genomes is essential to hypothesis generation and testing within population genetics. However, selection of candidate regions for further study on the basis of elevated or depressed divergence between species leads to a divergence-based ascertainment bias in the site frequency spectrum within selected candidate loci. Here, a method to correct this problem is developed that obtains maximum-likelihood estimates of the unascertained allele frequency distribution using numerical optimization. I show how divergence-based ascertainment may mimic the effects of natural selection and offer correction formulae for performing proper estimation into the strength of selection in candidate regions …

Snail-type transcription factors (TFs) are found in numerous metazoan organisms and function in a plethora of cellular and developmental processes including mesoderm and neuronal development, apoptosis and cancer. So far, Snail-type TFs are exclusively known as transcriptional repressors. They repress gene expression by recruiting transcriptional co-repressors and/or by preventing DNA binding of activators from the basic helix-loop-helix (bHLH) family of TFs to CAGGTG E-box sequences. Here we report that the Caenorhabditis elegans Snail-type TF CES-1 can activate transcription in vivo. Moreover, we provide results that suggest that CES-1 can share its binding site with bHLH TFs, in different tissues, …

Recent molecular genetics studies have suggested various trans-synaptic processes for pathophysiologic mechanisms of neuropsychiatric illnesses. Examination of pre- and post-synaptic scaffolds in the brains of patients would greatly aid further investigation, yet such an approach in human postmortem tissue has yet to be tested. We have examined three methods using density gradient based purification of synaptosomes followed by detergent extraction (Method 1) and the pH based differential extraction of synaptic membranes (Methods 2 and 3). All three methods separated fractions from human postmortem brains that were highly enriched in typical PSD proteins, almost to the exclusion of pre-synaptic proteins. We …

Coupling Of Autotrophic And Heterotrophic Plankton Food Web Components In The Tidal-Freshwater James River, Usa, Matthew Beckwith
Coupling Of Autotrophic And Heterotrophic Plankton Food Web Components In The Tidal-Freshwater James River, Usa, Matthew Beckwith
Theses and Dissertations
Empirical studies have shown that algal- and detrital-based food web components are coupled in many pelagic systems as algal carbon enhances bacterioplankton production and growth efficiencies. Such phyto-bacterioplankton coupling impacts carbon flow through plankton food webs, yet the extent of coupling is poorly understood in systems receiving large amounts of allochthonous carbon. To investigate this issue, bacterioplankton abundance (BA) and community composition were compared to chlorophyll a concentrations and phytoplankton production in the tidal-freshwater James River (VA). BA averaged 107 cells mL-1 and was significantly related to chlorophyll a, phytoplankton production, and DOC concentrations. Analysis of DOC quality using fluorescence …

Therapeutic Drugs In Cancer, Teneille Walker
Theses and Dissertations
The first study examined the interaction between low doses of the multi-kinase inhibitor sorafenib and the histone deacetylase inhibitor vorinostat in colon cancer cells. Sorafenib and vorinostat synergized to kill HCT116 and SW480 cells. In SW480 cells, sorafenib+vorinostat toxicity correlated with CD95 activation and CD95-stimulated autophagy. Drug lethality in SW480 cells was blocked by knock down of CD95. In SW620 cells that are patient matched to SW480 cells, sorafenib+vorinostat toxicity was significantly reduced that correlated with a lack of CD95 activation and lower expression of ceramide synthase 6 (LASS6). Overexpression of LASS6 in SW620 cells enhanced drug-induced CD95 activation and …
Effects Of Mentoring On The Development Of Leadership Self-Efficacy And Political Skill, Suzzette Chopin
Effects Of Mentoring On The Development Of Leadership Self-Efficacy And Political Skill, Suzzette Chopin
Theses and Dissertations
This study considered the effects of mentoring on protégés’ beliefs in their abilities to be leaders and on their development of interpersonal skills. This study explored, in 260 business graduate students, the relationship between (a) mentoring and leadership self-efficacy and (b) mentoring and political skill. Participants completed surveys including the Self-Efficacy for Leadership Scale, the Political Skill Inventory, and the Mentoring Functions Questionnaire. Comparisons between non-mentored and mentored individuals showed that having a mentor is associated with increased political skill (p < .05) but not increased leadership self-efficacy (p > .05). Among mentored individuals, higher quality mentoring relationships are associated with significantly higher leadership-self efficacy (p < .01) but not with significantly higher political skill (p > .05). The presence …

Immunomodulatory Effects Of Novel Therapies For Stroke, Aaron A. Hall
Immunomodulatory Effects Of Novel Therapies For Stroke, Aaron A. Hall
USF Tampa Graduate Theses and Dissertations
Each year, approximately 795,000 people suffer a new or recurrent stroke. About 610,000 of these are first attacks, and 185,000 are recurrent attacks (Carandang et al. 2006). Currently the only FDA approved treatment for ischemic stroke is recombinant tissue plasminogen activator (Alteplase) (Marler and Goldstein 2003). Unfortunately its use is restricted to a short, 4.5 hour, time window. Two promising therapies in the treatment of stroke at delayed timepoints are human umbilical cord blood cells (HUCBC) and the sigma receptor agonist DTG
The first series of experiments were conducted to characterize the effects of sigma receptors on various aspects of …

We have developed a common-path multimodal optical microscopy system that is capable of using a single optical source and a single camera to image amplitude, phase, and fluorescence features of a biological specimen. This is achieved by varying either contrast enhancement filters at the Fourier plane and/or neutral density/fluorescence filters in front of the CCD camera. The feasibility of the technique is demonstrated by obtaining brightfield, fluorescence, phase-contrast, spatially filtered, brightfield + fluorescence, phase +fluorescence, and edge-enhanced+fluorescence images of the same Drosophila embryo without the need for image registration and fusion. This comprehensive microscope has the capability of providing both …

Background: The global pattern of distribution of 1033 B. anthracis isolates has previously been defined by a set of 12 conserved canonical single nucleotide polymorphisms (canSNP). These studies reinforced the presence of three major lineages and 12 sub-lineages and sub-groups of this anthrax-causing pathogen. Isolates that form the A lineage (unlike the B and C lineages) have become widely dispersed throughout the world and form the basis for the geographical disposition of "modern" anthrax. An archival collection of 191 different B. anthracis isolates from China provides a glimpse into the possible role of Chinese trade and commerce in the spread …
Making Sense Of Cultural Complexity: An Experimental Study Of Third Culture Individuals’ Interpersonal Sensitivity As A Result Of Intercultural Adaptation, Allyn D. Lyttle
Masters Theses
This study examined third culture individuals, defined as people who lived in a country other than that of their nationality during their developmental years, seeking to determine a difference in interpersonal sensitivity between third culture individuals and mono-cultured persons. While popular literature asserts such specialized skills developed as a result of intercultural adaptation, this assertion has not been empirically supported. Data was collected using web-based surveys, which yielded a sample size of 142. The instrument measured participants' intercultural experience and interpersonal sensitivity in two classifications, emotional sensitivity and social sensitivity. Results showed third culture individuals as having significantly higher social …

Cancer mucosa antigens are emerging as a new category of self-antigens expressed normally in immunologically privileged mucosal compartments and universally by their derivative tumors. These antigens leverage the established immunologic partitioning of systemic and mucosal compartments, limiting tolerance opposing systemic antitumor efficacy. An unresolved issue surrounding self-antigens as immunotherapeutic targets is autoimmunity following systemic immunization. In the context of cancer mucosa antigens, immune effectors to self-antigens risk amplifying mucosal inflammatory disease promoting carcinogenesis. Here, we examined the relationship between immunotherapy for systemic colon cancer metastases targeting the intestinal cancer mucosa antigen guanylyl cyclase C (GCC) and its effect on inflammatory …

The identification of histone methyltransferases and demethylases has uncovered a dynamic methylation system needed to modulate appropriate levels of gene expression. Gene expression levels of various histone demethylases, such as the JARID1 family, show distinct patterns of embryonic and adult expression and respond to different environmental cues, suggesting that histone demethylase protein levels must be tightly regulated for proper development. In our study, we show that the protein level of the yeast histone H3 Lys 4 (H3 K4) demethylase Jhd2/ Kdm5 is modulated through polyubiquitination by the E3 ubiquitin ligase Not4 and turnover by the proteasome. We determine that polyubiquitin-mediated …

The full-length cDNA sequence of a putative urea transporter (IfUl) of the facilitated diffusion UT-A type has been cloned from the African lungfish Protopterus annectens. The IFUTcDNA is 1990bp in length and its open reading frame encodes a 409 amino acid long protein, with a calculated molecular mass of 44,723 Da. The sequence is closest to those of amphibians (∼65% amino acid homology), followed by mammals and elasmobranchs (∼60%), and then teleosts (∼50%). IfUT was clearly expressed in gill, kidney, liver, skeletal muscle and skin. Upon re-immersion in water after 33days of air exposure ('terrestrialization'), lungfish exhibited a massive rise …
