Computer Simulations Of Apomyoglobin Folding, Mariangela Dametto

USF Tampa Graduate Theses and Dissertations

The differences between refolding mechanisms of sperm whale apomyoglobin subsequent to three different unfolding conditions have been examined by atomistic level computer simulations. The three unfolding conditions used in this work are high-temperature, low temperature and low pH. The folding of this protein has been extensively studied experimentally, providing a large data base of folding parameters which can be probed using simulations.

The crystal structure of sperm whale myoglobin was taken from Protein Data Bank, followed by the removal of the heme unit and a subsequent energy minimization was performed in order to generate the native apomyoblogin form. Thus, the …

Copy Number Variants (CNVs) are DNA fragment that are approximately 1 kilobase (kb) to several megabases for which copy-number differences have been revealed by comparison of two or more genomes. The Human Genome project has led to the identification of close to 1500 of these variable regions covering 12% of the human genome. Even though many of these variants are considered to be benign, some of these genomic rearrangement have been found to be disease causing, including several nervous system disorders such as Charcot-Marie-Tooth, Williams-Beuren Syndrome, and Prader-Willi syndrome. Here we present some of the key important discoveries made with the opener neuromuscular (NMJ) preparation of crustaceans and illustrate that there is still much to learn from this model preparation. In understanding the history one can appreciate why even today this NMJ still offers a rich playground to address questions regarding pre- and post-synaptic function and plasticity. The viability and ease of access to the terminal for intracellular as well as extracellular electrophysiology and imaging are significant advantages. The mechanisms behind the modulation of vesicular kinetics and fusion within the high- and low-output terminals are begging for investigation. The …

Summary: We present 3D-SURFER, a web-based tool designed to facilitate high-throughput comparison and characterization of proteins based on their surface shape. As each protein is effectively represented by a vector of 3D Zernike descriptors, comparison times for a query protein against the entire PDB take, on an average, only a couple of seconds. The web interface has been designed to be as interactive as possible with displays showing animated protein rotations, CATH codes and structural alignments using the CE program. A Novel Plant Virus With Unique Properties Infecting Japanese Holly Fern, Rodrigo A. Valverde, Sead Sabanadzovic

A novel RNA virus with a bipartite genome has been found associated with an emerging disease affecting Japanese holly fern (Cyrtomium falcatum). Diseased Japanese holly fern plants showed a variety of foliar symptoms and reduction in size. The virus was transmitted by grafting, as well as through spores from an infected plant. Partially purified preparations of the virus from infected ferns contained quasi-spherical particles that ranged from 30 to 40 nm in diameter. Doublestranded RNA (dsRNA) analyses from diseased plants yielded two major molecules of approximately 6.2 and 3.0 kbp in size, together with three other dsRNAs ascertained to be …

Viral diseases occur wherever sweet potato (Ipomoea batatas) is cultivated and because this crop is vegetatively propagated, accumulation and perpetuation of viruses can become a major constraint for production. Up to 90% reductions in yield have been reported in association with viral infections. About 20 officially accepted or tentative virus species have been found in sweet potato and other Ipomoea species. They include three species of begomoviruses (genus Begomovirus, family Geminiviridae) whose genomes have been fully sequenced. The deployment of thousands of wind energy facilities required to meet various renewable energy targets will bring changes to the nation’s landscapes, communities, and economies. Identifying and reconciling the trade-offs that inevitably arise from projects such as locating wind energy facilities is a major challenge to successfully meeting renewable energy targets. These complex challenges span scientific disciplines, involve multiple scales, lack well-defined solutions, and involve public values. The Islamic Republic of Iran: Multidisciplinary Analyses of its Theocracy, Nationalism, and Assertion of Power

Genocide and its prevention both result from human choice and bystander indifference. Since the Armenian genocide, and the Holocaust, perpetrators have used dehumanizing metaphors to prepare their followers to overcome normative inhibitions that stand in the way of their becoming killers, rapists, and plunderers of members of potential victim populations. Today, one lesson from the Holocaust is that there are existential dangers associated with ignoring state sanctioned dehumanizing hate language. Not all hate language and incitement leads to genocide, and genocide can occur without hate language and incitement. There can be hate language with and without explicit incitement, propagated by …

The National Commission on Excellence in Education (1983) published A Nation at Risk to relay the academic performance level of American students. The results revealed that Americans students were performing considerably below other countries. Consequently, accountability through testing became the focus for policy makers to promote educational reform and educational equality (Linn, 2000). The focus on testing, however, has hindered student achievement and led to more (a) social promotion; (b) remedial courses; (c) retention rates; (d) teachers leaving the field; (e) dropout rates; and (f) invalid achievement results (Hoffinan, 2001).

Over the last several years, Iranian President Mahmoud Ahmadinejad was repeatedly proclaimed that Israel "should be wiped off the map." This has not been empty rhetoric, or political posturing, or a figure of speech. Rather, Ahmadinejad has directly and publicly urged the annihilation of the people of Israel. What gives weight and urgency to his words is the steady accumulation of nuclear capabilities in Iran. Ahmadinejad has proclaimed Iran to be a "nuclear state," announcing that it has attained the capacity to enrich uranium to weapons grade if it chooses to do so. We demonstrate a theoretically expected behavior of the tropical sea surface temperature probability density function (PDF) in future and past (Eocene) greenhouse climate simulations. To first order this consists of a shift to warmer temperatures as climate warms, without change of shape of the PDF. The behavior is tied to a shift of the temperature for deep convection onset. Consequently, the threshold for appearance of high clouds and associated radiative forcing shifts along with temperature. An excess entropy coordinate provides a reference to which the onset of deep convection is invariant, and gives a compact description of SST changes and …

Andragogy has received mixed reviews in the past. Some have analyzed it from a positive perspective. Some have analyzed if from a negative perspective, and some have ignored it altogether. Most of the discussions have limited their observations to how Malcolm S. Knowles addressed andragogy. There has been as inadequate investigation of the foundation and background of andragogy from a world perspective.
