Lignocellulosic materials provide a raw material source for biofuel conversion and offer several advantages over fossil fuels- usage of a renewable resource, reduced greenhouse emissions, a decreased dependence on foreign oil, and stimulation of the agricultural sector. However, a primary technological challenge in converting lignocellulosic biomass into fuel is overcoming the recalcitrance of its matrix to enzymatic hydrolysis. To overcome these problems for chemical processing, naturally occurring cellulose biomass must be pretreated before it can be further processed using enzymatic hydrolysis or bioconversion. It is often stated that the macroevolution of life is driven toward increased Complexity, and indeed, biosystems situated at higher evolutionary level show higher levels of Complexity. Yet, evidence also shows that some dynamic systems evolve toward lower entropy states, and not by increasing Complexity, but by increasing Organization. Organization is a parameter with two almost orthogonal components: Order and Complexity. Hence, it is possible for a dynamic system to experience changes in Organization in ways that do not elicit changes in Complexity. Whether Order or Complexity controls changes in Organization is dictated by the capacity of a system to …

Nonhomologous End-Joining: Tdp1-Mediated Processing, Atm-Mediated Signaling, Amy Hawkins

This thesis investigates two separate features of nonhomologous end-joining (NHEJ) DNA repair: end processing, and DNA repair kinase signaling. DNA end processing was investigated in a mouse model of hereditary spinocerebellar ataxia with axonal neuropathy (SCAN1), a congenital neurodegenerative disease. SCAN1 is caused by a homozygous H493R mutation in the active site of tyrosyl-DNA phosphodiesterase (TDP1). To address how the H493R mutation elicits the specific pathologies of SCAN1 and to further elucidate the role of TDP1 in processing DNA end modifications, we generated a Tdp1 knockout mouse and characterized their behavior and specific repair deficiencies in extracts of embryonic fibroblasts …

Interactions Between Connected Half-Sarcomeres Produce Emergent Mechanical Behavior In A Mathematical Model Of Muscle, Kenneth S. Campbell

Most reductionist theories of muscle attribute a fiber's mechanical properties to the scaled behavior of a single half-sarcomere. Mathematical models of this type can explain many of the known mechanical properties of muscle but have to incorporate a passive mechanical component that becomes approximately 300% stiffer in activating conditions to reproduce the force response elicited by stretching a fast mammalian muscle fiber. The available experimental data suggests that titin filaments, which are the mostly likely source of the passive component, become at most approximately 30% stiffer in saturating Ca2+ solutions. BACKGROUND: Arthrofibrosis, occurring in 3%-4% of patients following total knee arthroplasty (TKA), is a challenging condition for which there is no defined cause. The hypothesis for this study was that disregulated production of reactive oxygen species (ROS) and nitrogen species (RNS) mediates matrix protein and DNA modifications, which result in excessive fibroblastic proliferation.

RESULTS: We found increased numbers of macrophages and lymphocytes, along with elevated amounts of myeloperoxidase (MPO) in arthrofibrotic tissues when compared to control tissues. MPO expression, an enzyme that generates ROS/RNS, is usually limited to neutrophils and some macrophages, but was found by immunohistochemistry to be expressed …

PART 1: Thirty-one medicinal plant species from Hawaii, Morocco, and the Sonoran Desert, USA have been shown in past studies to be highly inhibitory to pathogenic bacteria, fungi, and certain cancer cell lines. However, none were tested for antiviral activity. Acetone and methanol extracts from these species were bio-assayed for antiviral activity against herpes simplex virus types 1 and 2 (HSV 1 and HSV 2) and for cytotoxicity to the Vero C1008 cell line. Extracts from these species were tested in vitro for antiviral activity using an immunoperoxidase mini-plaque reduction assay to detect viral structural protein synthesis. Sulforhodamine B and …

Problem statement: Respiratory complications have been linked with exposure to dust particulates after the tragedy of September 11th, 2001 at the World Trade Center (WTC) site. Approach: The purpose of these experiments was to investigate the extent of cellular damage resulting from WTC dust exposure. Results: This research project was conducted with human lung fibroblast cells exposed to WTC dust. To determine if cell proliferation levels were affected, cultured cells were exposed to WTC dust at various concentrations in simulated physiological stress environments via decreased serum levels. Results indicated that cell proliferation levels decreased as WTC dust concentrations increased. This …
