Background: As part of a National Institute of Allergy and Infectious Diseases funded collaborative project, we have performed over 150 microarray experiments measuring the response of C57/BL6 mouse bone marrow macrophages to toll-like receptor stimuli. These microarray expression profiles are available freely from our project web site http://www.innateImmunity-systemsbiology.org. Here, we report the development of a database of computationally predicted transcription factor binding sites and related genomic features for a set of over 2000 murine immune genes of interest. Our database, which includes microarray co-expression clusters and a host of web-based query, analysis and visualization facilities, is available freely via the …

Identifying Selected Regions From Heterozygosity And Divergence Using A Light-Coverage Genomic Dataset From Two Human Populations, T. K. Oleksyk, Kai Zhao, Francisco M. De La Vega, Dennis A. Gilbert, Stephen J. O'Brien, Michael W. Smith
Biology Faculty Articles
When a selective sweep occurs in the chromosomal region around a target gene in two populations that have recently separated, it produces three dramatic genomic consequences: 1) decreased multi-locus heterozygosity in the region; 2) elevated or diminished genetic divergence (FST) of multiple polymorphic variants adjacent to the selected locus between the divergent populations, due to the alternative fixation of alleles; and 3) a consequent regional increase in the variance of FST (S2FST) for the same clustered variants, due to the increased alternative fixation of alleles in the loci surrounding the selection target. In …

Microfluidic Power Generation, Aaron J. Sprecher
Microfluidic Power Generation, Aaron J. Sprecher
Theses and Dissertations
This thesis includes the detailed mathematical calculations used to determine the feasibility of harnessing electrical energy from the blood flow through human capillaries. The designs are inspired by human physiology and well established electromagnetic energy harvesting techniques and the fabrication methods have been proposed for the various components of the device. The fabrication and the design of these components have also been extensively analyzed using calculations based on the governing principles of microfluidics, kinetics, and electromagnetics. The analysis has confirmed that this design can produce sufficient energy to power a MEMS device using non-standard materials and fabrication methods. The designs …
Anti-Tamper Method For Field Programmable Gate Arrays Through Dynamic Reconfiguration And Decoy Circuits, Samuel J. Stone
Anti-Tamper Method For Field Programmable Gate Arrays Through Dynamic Reconfiguration And Decoy Circuits, Samuel J. Stone
Theses and Dissertations
As Field Programmable Gate Arrays (FPGAs) become more widely used, security concerns have been raised regarding FPGA use for cryptographic, sensitive, or proprietary data. Storing or implementing proprietary code and designs on FPGAs could result in the compromise of sensitive information if the FPGA device was physically relinquished or remotely accessible to adversaries seeking to obtain the information. Although multiple defensive measures have been implemented (and overcome), the possibility exists to create a secure design through the implementation of polymorphic Dynamically Reconfigurable FPGA (DRFPGA) circuits. Using polymorphic DRFPGAs removes the static attributes from their design; thus, substantially increasing the difficulty …

Early Seizure Blockade: Preventing Long-Term Epileptic Activity In Wag/Rij Rats, April Levin
Early Seizure Blockade: Preventing Long-Term Epileptic Activity In Wag/Rij Rats, April Levin
Yale Medicine Thesis Digital Library
The purpose of this study was to determine how early seizure blockade with ethosuximide (ESX) would influence ion channel expression and long-term spike-wave discharge (SWD) activity in epileptic WAG/Rij rats. The goal was to elucidate the question Do seizures beget seizures? in a genetically prone model and if so, to attempt to interrupt this cycle by early intervention. In our first experiment, we used immunocytochemistry to determine the effect of ESX on cortical expression of ion channels in treated and untreated WAG/Rij rats and age-matched Wistar controls. This experiment revealed that treatment with ESX blocked the upregulation of Nav1.1 and …

Efficacy Of 180 Versus 360 Degrees Of Selective Laser Trabeculoplasty On Lowering Intraocular Pressure, Robert Mcglynn
Efficacy Of 180 Versus 360 Degrees Of Selective Laser Trabeculoplasty On Lowering Intraocular Pressure, Robert Mcglynn
Yale Medicine Thesis Digital Library
The purpose of this study was to determine if the application of 360° of selective laser trabeculoplasty (SLT) to the trabecular meshwork (TM) is more effective than 180° in the lowering of intraocular pressure (IOP) in glaucoma. This issue was addressed in the form of a retrospective chart review of patients treated consecutively with SLT for primary open angle glaucoma, pseudoexfoliation glaucoma or ocular hypertension. Patients were treated with either 180° of SLT by Dr. Wand or 360° by Dr. Martone using a 532nm, Q-switched, frequency doubled Nd:Yag laser. Only the initial treatment with SLT of a given eye was …

Optimization Of The Metamorphic Development Process Via The Genetic Algorithm, Keith Daniel Joseph Goren
Optimization Of The Metamorphic Development Process Via The Genetic Algorithm, Keith Daniel Joseph Goren
Theses and Dissertations
This main investigation of this thesis was the integration of the metamorphic development process with a genetic algorithm in order to optimize the metamorphic development process. Since the origin of the metamorphic development process, there has been a need for the user to input parameters in order to coax structural development to obtain an optimum structure. By utilizing the genetic algorithm to manipulate this input information, this new marriage of the metamorphic development process and the genetic algorithm can save time and computation for the user of the program. It was found that the genetic algorithm with the metamorphic development …

Three-Dimensional Structure Of Conotoxin Tx3a: A M-1 Branch Peptide Of The M-Superfamily, Owen M. Mcdougal, Matthew W. Turner, Andrew J. Ormond, C. Dale Poulter
Chemistry and Biochemistry Faculty Publications and Presentations
The M-superfamily, one of eight major conotoxin superfamilies found in the venom of the cone snail, contains a Cys framework with disulfide-linked loops labeled 1, 2, and 3 (- CC1C2C3CC-). M-superfamily conotoxins can be divided into the m-1, -2, -3 and -4 branches, based upon the number of residues located in the third Cys loop between the fourth and fifth Cys residues. Here we provide a three-dimensional solution structure for the m-1 conotoxin tx3a found in the venom of Conus textile. The 15 amino acid peptide, CCSWDVCDHPSCTCC, has disulfide bonds between Cys1 …

Spatiotemporal Dynamics Of Black-Tailed Prairie Dog Colonies Affected By Plague, David J. Augustine, Marc R. Matchett, Theodore P. Toombs, Jack F. Cully, Tommy L. Johnson, J. G. Sidle
United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications
Black-tailed prairie dogs (Cynomys ludovicianus) are a key component of the disturbance regime in semi-arid grasslands of central North America. Many studies have compared community and ecosystem characteristics on prairie dog colonies to grasslands without prairie dogs, but little is known about landscape-scale patterns of disturbance that prairie dog colony complexes may impose on grasslands over long time periods. We examined spatiotemporal dynamics in two prairie dog colony complexes in southeastern Colorado (Comanche) and northcentral Montana (Phillips County) that have been strongly influenced by plague, and compared them to a complex unaffected by plague in northwestern Nebraska (Oglala). …

United States Department of Agriculture, Forest Service / University of Nebraska-Lincoln: Faculty Publications
This chapter describes the use of buffers and vegetative filter strips relative to water quality. In particular, we primarily discuss the herbaceous components of the following NRCS Conservation Practice Standards:
Filter Strip (393)
Alley Cropping (311)
Riparian Forest Buffer (391)
Vegetative Barrier (601)
Conservation Cover (327)
Riparian Herbaceous Cover (390)
Contour Buffer Strips (332)
Grassed Waterway (412)
Placement of most of these practices is illustrated in figure 4-1. Common purposes of these herbaceous components (as defined by the NRCS Conservation Practice Standards) are to:
• Reduce the sediment, particulate organics, and sediment-adsorbed contaminant loadings in runoff.
• Reduce dissolved contaminant …
Improvement Of Ecm Techniques Through Implementation Of A Genetic Algorithm, James D. Townsend
Improvement Of Ecm Techniques Through Implementation Of A Genetic Algorithm, James D. Townsend
Theses and Dissertations
This research effective effort develops the necessary interfaces between the radar signal processing components and an optimization routine, such as genetic algorithms, to develop Electronic Countermeasure (ECM) waveforms under a Hardware-in-the-Loop (HILS) architecture. The various ECM waveforms are stored in an ECM library, where an operator selects the desired function to use against a particular system. This optimization works with modular components, compared to previous research that embedded a genetic algorithm into the Range Gate Pull-off (RGPO) waveform optimization loop, which can be interchanged based upon the operator's desired hardware/ software testing setup. The ECM library's first entries contain the …
