tmRNA acts first as a tRNA and then as an mRNA to rescue stalled ribosomes in eubacteria. Two unanswered questions about tmRNA function remain: how does tmRNA, lacking an anticodon, bypass the decoding machinery and enter the ribosome? Secondly, how does the ribosome choose the proper codon to resume translation on tmRNA? According to the -1 triplet hypothesis, the answer to both questions lies in the unique properties of the three nucleotides upstream of the first tmRNA codon. These nucleotides assume an A-form conformation that mimics the codon-anticodon interaction, leading to recognition by the decoding center and choice of the …

Odor Evaluation And Gas Emission From Manure Of Dairy Heifers Fed High/Low - Forage Quality And High/Low-Concentrate Diets, Patrick A. Topper, Robin Brandt, Arlene Adviento-Borbe, Gustavo J. Lascano, Arlyn J. Heinrichs, Eileen F. Wheeler

Dairy Science

A heifer feeding trial evaluated the impact of high/low forage quality and high/low concentrate level nutrient-balanced diets on simultaneous odor and gas emissions from the manure. Gas concentration was determined using an infrared photoacoustic analyzer over a 24-hour period using a steady-state flux chamber setup containing urine:feces as-excreted from eight individual heifers. Odorous air samples were collected from chamber headspace and evaluated by six human assessors for pleasantness, intensity and detection threshold using a forced-choice dynamic olfactometer. Ammonia emission ranged from 0.64 to 3.94 mg NH3 cm-2 d-1 across diets. Average ammonia emission from the low concentrate (80% forage) diets …

Reproductive And Social Dynamics Of A Lek Breeding Bird, Thomas Brandt Ryder Jun 2008

Reproductive And Social Dynamics Of A Lek Breeding Bird, Thomas Brandt Ryder

Dissertations

Sociality and the unequal apportionment of reproductive success among social individuals is a common characteristic of many vertebrate taxa. To date, our understanding of what factors drive high variance in reproductive success (i.e., intra vs. inter-sexual selection) and which male attributes contribute to that variance, are still fragmentary for most species. Moreover, how social structure interacts with individual behavior and fitness remains understudied despite its potential importance to the evolution of cooperation. This dissertation research focused on understanding this complex synergistic interplay between social and reproductive dynamics in a lek-breeding bird, the wire-tailed manakin. The first chapter examines the complex …

Imagination And Phenomenal Experience, Blake Austin Myers Jun 2008

Imagination And Phenomenal Experience, Blake Austin Myers

Theses

In this paper I argue that the zombie conceivability argument, as developed by David Chalmers, is unsound. My primary contribution in the paper is a critique of the claim that zombies are positively conceivable. I argue that phenomenal experience (that which zombies purportedly lack) is not something we can imagine; it is only something we can have. We can only imagine the contents of experience, and in doing so we have a new phenomenal experience of the imagined contents. Without being able to imagine phenomenal experience we have no way to determine whether a creature we imagine has or lacks …

A Bayesian Hierarchical Model For Analysis Of Snp Diversity In Multilocus, Multipopulation Samples, Feng Guo, Dipak Dey, Kent Holsinger Jun 2008

A Bayesian Hierarchical Model For Analysis Of Snp Diversity In Multilocus, Multipopulation Samples, Feng Guo, Dipak Dey, Kent Holsinger

EEB Articles

The distribution of genetic variation among populations is conveniently measured by Wright’s FST , which is a scaled variance taking on values in [0,1]. For certain types of genetic markers, and for single-nucleotide polymorphisms (SNPs) in particular, it is reasonable to presume that allelic differences at most loci are selectively neutral. For such loci, the distribution of genetic variation among populations is determined by the size of local populations, the pattern and rate of migration among those populations, and the rate of mutation. Because the demographic parameters (population sizes and igration rates)are common across all autosomal loci, locus-specific estimates of …

Three-Dimensional Arm Movements At Constant Equi-Affine Speed, Frank E. Pollick, Uri Maoz, Amir A. Handzel, Peter J. Giblin, Guillermo Sapiro, Tamar Flash

Psychology Faculty Articles and Research

It has long been acknowledged that planar hand drawing movements conform to a relationship between movement speed and shape, such that movement speed is inversely proportional to the curvature to the power of one-third. Previous literature has detailed potential explanations for the power-law’s existence as well as systematic deviations from it. However, the case of speed-shape relations for three-dimensional (3D) drawing movements has remained largely unstudied. In this paper we first derive a generalization of the planar power law to 3D movements, which is based on the principle that this power law implies motion at constant equi-affine speed. This generalization …

Vadim Gladyshev Publications

Platyhelminth parasites are a major health problem in developing countries. In contrast to their mammalian hosts, platyhelminth thiol-disulfide redox homeostasis relies on linked thioredoxin-glutathione systems, which are fully dependent on thioredoxin-glutathione reductase (TGR), a promising drug target. TGR is a homodimeric enzyme comprising a glutaredoxin domain and thioredoxin reductase (TR) domains with a C-terminal redox center containing selenocysteine (Sec). In this study, we demonstrate the existence of functional linked thioredoxin-glutathione systems in the cytosolic and mitochondrial compartments of Echinococcus granulosus, the platyhelminth responsible for hydatid disease. The glutathione reductase (GR) activity of TGR exhibited hysteretic behavior regulated by the …

Enhanced Diffusion And Ordering Of Self-Propelled Rods, Aparna Baskaran, M. Cristina Marchetti Jun 2008

Enhanced Diffusion And Ordering Of Self-Propelled Rods, Aparna Baskaran, M. Cristina Marchetti

Physics - All Scholarship

Starting from a minimal physical model of self propelled hard rods on a substrate in two dimensions, we derive a modified Smoluchowski equation for the system. Self -propulsion enhances longitudinal diffusion and modifies the mean field excluded volume interaction. From the Smoluchowski equation we obtain hydrodynamic equations for rod concentration, polarization and nematic order parameter. New results at large scales are a lowering of the density of the isotropic-nematic transition and a strong enhancement of boundary effects in confined self-propelled systems.

Pygmy Rabbit (Brachylagus Idahoensis) Habitat Use, Activity Patterns And Conservation In Relationship To Habitat Treatments, Janet E. Lee Jun 2008

Pygmy Rabbit (Brachylagus Idahoensis) Habitat Use, Activity Patterns And Conservation In Relationship To Habitat Treatments, Janet E. Lee

Theses and Dissertations

This study examined activity patterns and habitat use of pygmy rabbits (Brachylagus idahoensis) in mechanically treated and untreated areas in south-central Utah 2005-2008. We monitored fecal pellet plots in continuous sagebrush habitat as well as along treatment edges to record deposition and leporid presence over timed periods. Pygmy rabbit use of big sagebrush was higher than black-tailed jackrabbits (Lepus californicus) and mountain cottontail rabbits (Sylvilagus nuttallii ) (P< 0.01) relative to treated areas (P <0.01). We also compared pygmy rabbit use of areas with continuous sagebrush to residual sagebrush in a sample of mechanically treated areas. Our results suggest a treatment effect with higher (P <0.01) average counts of pygmy rabbit pellets in areas with continuous sagebrush compared to sagebrush strips and islands within treated areas. Before the big sagebrush biotype inhabited by pygmy rabbits is treated to reduce the occurrence and dominance of big sagebrush, we recommend managers consider two options. The first is no treatment, thus preserving, as is, the critical habitat of the pygmy rabbit and other sympatric big sagebrush obligate species of wildlife. The second option cautiously introduces the first prescription of habitat treatment ever recommended in relationship to the pygmy rabbit. This prescription includes recommended widths of the treated areas, seed mixes, widths of the preserved intact big sagebrush habitat for pygmy rabbits as well as suggested grazing systems for domestic livestock. Activity patterns of pygmy rabbits at their burrow were documented through the use of remote cameras. Photographs were analyzed for temporal and seasonal patterns of activity. Our results suggested that time of day was important in the activity level of pygmy rabbits while season was not. Pygmy rabbits were active during all time periods of the day but the greatest levels of activity occurred at night. Numerous other wildlife species were recorded by our remote cameras including other species of leporids, birds, rodents, reptiles and terrestrial predators.

Modulation Of Monocyte-Derived Dendritic Cell Maturation And Function By Cigarette Smoke Condensate In A Bronchial Epithelial Cell Co-Culture Model, Alison J. Montpetit Jun 2008

Modulation Of Monocyte-Derived Dendritic Cell Maturation And Function By Cigarette Smoke Condensate In A Bronchial Epithelial Cell Co-Culture Model, Alison J. Montpetit

USF Tampa Graduate Theses and Dissertations

Lung airway epithelium is the first line of defense against inhaled particulates such as cigarette smoke. Subepithelial dendritic cells (DC) survey the airway epithelial lining and represent the link between innate and adaptive immune response. No study has investigated the effect of cigarette smoke on DC in the presence of epithelial cells (EC). The purpose of this 4x2 factorial design study was to co-culture normal human bronchial epithelial (NHBE) cells with monocyte-derived dendritic cells (MDDC) and examine the effect of cigarette smoke condensate (CSC) and poly I:C stimulation (TLR3 ligand that mimics viral infection) on MDDC homotypic clustering, phagocytosis ability, …

On The Designation Of The Patterned Associations For Longitudinal Bernoulli Data: Weight Matrix Versus True Correlation Structure?, Hanjoo Kim, Joseph M. Hilbe, Justine Shults

UPenn Biostatistics Working Papers

Due to potential violation of standard constraints for the correlation for binary data, it has been argued recently that the working correlation matrix should be viewed as a weight matrix that should not be confused with the true correlation structure. We propose two arguments to support our view to the contrary for the first-order autoregressive AR(1) correlation matrix. First, we prove that the standard constraints are not unduly restrictive for the AR(1) structure that is plausible for longitudinal data; furthermore, for the logit link function the upper boundary value only depends on the regression parameter and the change in covariate …

Person-Supervisor Fit: Implications For Organizational Stress, Organizational Commitment, And Job Satisfaction, Hilary Schoon Jun 2008

Person-Supervisor Fit: Implications For Organizational Stress, Organizational Commitment, And Job Satisfaction, Hilary Schoon

All Theses

Traditional fit literature has focused on person-organization fit. However, Kristof-Brown, Zimmerman, and Johnson (2005) recently introduced the idea of person-supervisor fit in a meta-analysis on fit. Person-supervisor fit was hypothesized to be the degree of similarity between personality dimensions, values, and goals. This paper first defines fit and then reviews the literature on the topics that apply to person-supervisor fit. This study was conducted with supervisors (faculty members) and subordinates (graduate student teaching and research assistants) from different departments in one university to determine the relationship between person-supervisor fit with subordinates' organizational stress, subordinates' organizational commitment, and subordinates' job satisfaction. …

The Multiple Dimensions Of Male Social Status In An Amazonian Society, Christopher Von Rueden, Michael Gurven, Hillard Kaplan Jun 2008

The Multiple Dimensions Of Male Social Status In An Amazonian Society, Christopher Von Rueden, Michael Gurven, Hillard Kaplan

ESI Publications

"In all human societies, individuals differ in social status depending upon their age and personal ability (Sahlins, 1958; Service, 1971). In laboratory-based small group studies, status hierarchies emerge spontaneously (Bass, 1954; Campbell et al., 2002; Kalma, 1991). Even among “egalitarian” foragers, who are characterized by widespread resource sharing (Kaplan & Gurven, 2005; Winterhalder, 1986) and some degree of status-leveling (Cashdan, 1980), certain individuals consume more resources, get the best pick of mates, and take a more central role in group decision-making (Boehm, 1999; Trigger, 1985; Wiessner, 1996). Whether implicit or overt, classification by social status is a human universal. While …

On The Nature Of Fur Evolution: A Phylogenetic Approach In Actinobacteria, Catarina L. Santos, João Viera, Fernando Tavares, David R. Benson, Louis S. Tisa, Alison M. Berry, Pedro Moradas-Ferreira, Philippe Normand

Molecular, Cellular & Biomedical Sciences

Background: An understanding of the evolution of global transcription regulators is essential for comprehending the complex networks of cellular metabolism that have developed among related organisms. The fur gene encodes one of those regulators - the ferric uptake regulator Fur - widely distributed among bacteria and known to regulate different genes committed to varied metabolic pathways. On the other hand, members of the Actinobacteria comprise an ecologically diverse group of bacteria able to inhabit various natural environments, and for which relatively little is currently understood concerning transcriptional regulation. Results: BLAST analyses revealed the presence of more than one fur homologue …
