Population Structure In The Brown Tube Sponge (Agelas Conifera) In The Florida Reef Tract And Caribbean, Jennifer M. Hester, Vincent P. Richards, Kevin Feldheim, Mahmood S. Shivji Jul 2008

Population Structure In The Brown Tube Sponge (Agelas Conifera) In The Florida Reef Tract And Caribbean, Jennifer M. Hester, Vincent P. Richards, Kevin Feldheim, Mahmood S. Shivji

Marine & Environmental Sciences Faculty Proceedings, Presentations, Speeches, Lectures

Sponges are broadly distributed, occur in a wide range of habitats, and comprise a substantial amount of the biomass and macro-biodiversity on coral reefs. Despite their ubiquity in reef ecosystems, their dispersal dynamics are largely unknown. Here we report on gene flow and population structure for the common brown tube sponge, Agelas conifera (Demospongiae, Poecilosclerida) in the Florida reef tract and Caribbean. Over 300 samples collected from ten geographically distinct locations throughout Florida and the Caribbean are being analyzed for variation at eight microsatellite loci. Preliminary results from screening four loci in 295 individuals from eight locations indicated significant population …

A Finite Difference Method For Studying Thermal Deformation In Three-Dimensional Thin Films Exposed To Ultrashort Pulsed Lasers, Suyang Zhang Jul 2008

A Finite Difference Method For Studying Thermal Deformation In Three-Dimensional Thin Films Exposed To Ultrashort Pulsed Lasers, Suyang Zhang

Doctoral Dissertations

Thermal analysis related to ultrashort-pulsed lasers has been intensely studied in science and engineering communities in recent years, because the pulse duration of ultrashort-pulsed lasers is only the order of sub-picoseconds to femtoseconds, and the lasers have exclusive capabilities in limiting the undesirable spread of the thermal process zone in the heated sample. Studying the thermal deformation induced by ultrashort-pulsed lasers is essential for preventing thermal damage. For the ultrashort-pulsed laser, the thermal damage is different from that caused by the long pulsed lasers and cracks occur after heating.

This dissertation presents a new finite difference method for studying thermal …

Muscle-Bone Relationships In The Lower Leg Of Healthy Pre-Pubertal Females And Males, Teresa L. Binkley, Bonny Specker Jul 2008

Muscle-Bone Relationships In The Lower Leg Of Healthy Pre-Pubertal Females And Males, Teresa L. Binkley, Bonny Specker

Ethel Austin Martin Program Publications

Muscle-bone relationships in healthy pre-pubertal children were investigated using four muscle measures as predictors of tibial strength: 66% tibia cross-sectional muscle area (CSMA) by pQCT; leg lean mass (LLM) by DXA; and muscle power (Power) and force (Force) measured during a two-footed jump. Polar strength strain index (pSSI), a calculated surrogate for bone strength at the 20% distal tibia, was obtained on 105 (54 male) self-assessed pre-pubertal children. The amount of muscle (CSMA, LLM) may influence bone strength more than muscle strength (Power, Force) during periods of rapid growth. Correlations and multiple regression partial-R values from models controlling for age, …

Fed Cattle Basis In South Dakota, Matthew A. Diersen Jul 2008

Fed Cattle Basis In South Dakota, Matthew A. Diersen

SDSU Extension Extra Archives

Producers, brokers, and buyers routinely assess the value of cattle by monitoring cash and futures prices. Basis is the difference between a cash price and a futures price. Basis generally reflects the difference in local supply and demand conditions and quality differences. For a location like Sioux Falls, South Dakota, which is neither a delivery location for live cattle futures contracts nor a slaughter lo¬cation, basis also reflects transportation cost to a par deliv¬ery location. Basis expectations for future dates are usually formed from historic basis levels. Accordingly, actual basis may differ from expectations in a given month because of …

Systematic Analysis Of The Effect Of Multiple Templates On The Accuracy Of Comparative Models Of Protein Structure, Suvobrata Chakravarty, Sucheta Godbole, Bing Zhang, Seth Berger, Roberto Sanchez Jul 2008

Systematic Analysis Of The Effect Of Multiple Templates On The Accuracy Of Comparative Models Of Protein Structure, Suvobrata Chakravarty, Sucheta Godbole, Bing Zhang, Seth Berger, Roberto Sanchez

Chemistry and Biochemistry Faculty Publications

Background: Although multiple templates are frequently used in comparative modeling, the effect of inclusion of additional template(s) on model accuracy (when compared to that of corresponding single-template based models) is not clear. To address this, we systematically analyze two-template models, the simplest case of multiple-template modeling. For an existing target-template pair (single-template modeling), a two-template based model of the target sequence is constructed by including an additional template without changing the original alignment to measure the effect of the second template on model accuracy. Results: Even though in a large number of cases a two-template model showed higher accuracy than …

Eastern Temperate North Pacific Offshore Killer Whales (Orcinus Orca): Occurrence, Movements, And Insights Into Feeding Ecology, Marilyn Dahlheim, Alisa Schulman-Janiger, Nancy Black, Richard Ternullo, Dave Ellifrit, Kenneth Balcomb Iii Jul 2008

Eastern Temperate North Pacific Offshore Killer Whales (Orcinus Orca): Occurrence, Movements, And Insights Into Feeding Ecology, Marilyn Dahlheim, Alisa Schulman-Janiger, Nancy Black, Richard Ternullo, Dave Ellifrit, Kenneth Balcomb Iii

United States Department of Commerce: Staff Publications

Beginning in the late 1980s, large groups of previously unidentified killer whales (Orcinus orca) were sighted off the west coast of Vancouver Island and in the Queen Charlotte Islands, British Columbia. Scientists working in this region produced two killer whale photo-identification catalogues that included both transient (mammal-eating) whales and 65 individual whales that investigators believed represented a distinct killer whale community (Ford et al. 1992, Heise et al. 1993). It was thought that these killer whales maintained a generally offshore distribution and were provisionally termed “offshores”; a term that has since been used as a population identifier for …

Use Of Chemical Tracers To Assess Diet And Persistent Organic Pollutants In Antarctic Type C Killer Whales, Margaret Krahn, Robert Pitman, Douglas Burrows, David Herman, Ronald Pearce Jul 2008

Use Of Chemical Tracers To Assess Diet And Persistent Organic Pollutants In Antarctic Type C Killer Whales, Margaret Krahn, Robert Pitman, Douglas Burrows, David Herman, Ronald Pearce

United States Department of Commerce: Staff Publications

Measuring chemical tracers in tissues of marine predators provides insight into the prey consumed and the predator’s contaminant exposure. In this study, samples from Type C killer whales (Orcinus orca) biopsied in Antarctica were analyzed for chemical tracers (i.e., stable isotopes of carbon and nitrogen, fatty acids, and persistent organic pollutants [POPs]). Profiles of these individual tracers were very different from those of killer whale populations that have been studied in the eastern North and eastern Tropical Pacific. For example, δ13C and δ15N stable isotope values and most POP concentrations were significantly lower in …

Estimates For Worldwide Laboratory Animal Use In 2005, Katy Taylor, Nicky Gordon, Gill Langley, Wendy Higgins Jul 2008

Estimates For Worldwide Laboratory Animal Use In 2005, Katy Taylor, Nicky Gordon, Gill Langley, Wendy Higgins

Laboratory Experiments Collection

Animal experimentation continues to generate public and political concern worldwide. Relatively few countries collate and publish animal use statistics, yet this is a first and essential step toward public accountability and an informed debate, as well as being important for effective policy-making and regulation. The implementation of the Three Rs (replacement, reduction and refinement of animal experiments) should be expected to result in a decline in animal use, but without regular, accurate statistics, this cannot be monitored. Recent estimates of worldwide annual laboratory animal use are imprecise and unsubstantiated, ranging from 28–100 million. We collated data for 37 countries that …

Computational Design Of Orthogonal Ribosomes, Lon Chubiz, Christopher Rao Jul 2008

Computational Design Of Orthogonal Ribosomes, Lon Chubiz, Christopher Rao

Biology Department Faculty Works

Orthogonal ribosomes (o-ribosomes), also known as specialized ribosomes, are able to selectively translate mRNA not recognized by host ribosomes. As a result, they are powerful tools for investigating translational regulation and probing ribosome structure. To date, efforts directed towards engineering o-ribosomes have involved random mutagenesisbased approaches. As an alternative, we present here a computational method for rationally designing o-ribosomes in bacteria. Working under the assumption that base-pair interactions between the 16S rRNA and mRNA serve as the primary mode for ribosome binding and translational initiation, the algorithm enumerates all possible extended recognition sequences for 16S rRNA and then chooses those …

Initial Assessment Of The Department Of Water Resources Urban Streams Restoration Program, Jason Maas-Baldwin Jul 2008

Initial Assessment Of The Department Of Water Resources Urban Streams Restoration Program, Jason Maas-Baldwin

SNS Master's Theses

Millions of dollars have been spent on urban stream restoration projects. Relatively little monitoring has been conducted to help explain the varying nature of success and failure of these projects. The urban stream restoration effort will not advance without these data. Using a rapid assessment method based on uniform assessment protocols this study evaluated the multi-parameter success of 17 restoration projects funded by the California Department of Water Resources' Urban Streams Restoration Program. The restoration projects generally improve stream condition compared with paired unrestored sites. The amount of improvement does not likely depend on either the project age or the …

Population Status Of Acropora Corals In The Florida Keys, Steven Miller, Mark Chiappone, Leanne M. Rutten, Dione W. Swanson Jul 2008

Population Status Of Acropora Corals In The Florida Keys, Steven Miller, Mark Chiappone, Leanne M. Rutten, Dione W. Swanson

Marine & Environmental Sciences Faculty Proceedings, Presentations, Speeches, Lectures

Population declines of staghorn coral (Acropora cervicornis) and elkhorn coral (A. palmata) are often-cited examples of Caribbean reef change since the 1970s, due, in part, to disease and localized effects from storms and predation. Both corals were listed as threatened on the U.S. Endangered Species List based upon range-wide decline and poor recovery. A spatially intensive survey undertaken in the Florida Keys of Acropora corals quantified habitat distribution, colony abundance, size, and condition at 235 sites spanning over 200 km in 2007. A two-stage stratified sampling design using belt transects incorporated cross-shelf habitats and no-fishing management …
