Reference Alignment Of Snp Microarray Signals For Copy Number Analysis Of Tumors, Stan Pounds
Reference Alignment Of Snp Microarray Signals For Copy Number Analysis Of Tumors, Stan Pounds
Probability & Statistics Seminar
A new procedure to align single-nucleotide polymorphism (SNP) microarray signals for copy number analysis is proposed. For each individual array, this reference alignment procedure (RAP) uses a set of selected markers as internal references to direct the signal alignment. RAP aligns the signals so that each array has a similar signal distribution among its reference markers. An accompanying reference selection algorithm (RSA) uses genotype calls and initial signal intensities to choose two-copy markers as the internal references for each array. After RSA and RAP are applied, each array has a similar distribution of signals of two-copy markers so that across-array …

Corrosion Damage Studies Through Microscopy And Stress Analysis, Ronak Patel
Corrosion Damage Studies Through Microscopy And Stress Analysis, Ronak Patel
Theses and Dissertations
Corrosion is the destructive result of chemical reaction between a metal or metal alloy and its environment. Airplanes, power generating plants, chemical process and manufacturing plants, concrete structure, and many others which widely uses aluminum alloy and stainless steel alloys are subjected to corrosion. The estimated cost of corrosion damage is in order of 3 to 5 percent of gross national product (GNP). Out of all forms of corrosion, pitting corrosion is most commonly observed in aluminum alloy 2024 and stainless steel type 316. There is a need to study the stress environment around the pits in order to predict …

Computer-Aided Trauma Decision Making Using Machine Learning And Signal Processing, Soo-Yeon Ji
Theses and Dissertations
Over the last 20 years, much work has focused on computer-aided clinical decision support systems due to a rapid increase in the need for management and processing of medical knowledge. Among all fields of medicine, trauma care has the highest need for proper information management due to the high prevalence of complex, life-threatening injuries. In particular, hemorrhage, which is encountered in most traumatic injuries, is a dominant factor in determining survival in both civilian and military settings. This complication can be better managed using a more in-depth analysis of patient information. Trauma physicians must make precise and rapid decisions, while …

The Design And Synthesis Of Zinc(Ii) Ion Fluorescence Sensors, Julius Ngunde Ngwendson
The Design And Synthesis Of Zinc(Ii) Ion Fluorescence Sensors, Julius Ngunde Ngwendson
Theses and Dissertations
This work is a study of a new class of aromatic amines as fluorescent zinc sensors. N-(Carboxymethyl)-N-[3-[(carboxymethyl)amino]-2-methoxy-5-methylphenyl]glycinate exhibits more than 20-fold fluorescence enhancement in the presence of Zn(II) ions when excited at 300 nm. This compound shows a fluorescence emission at 390 nm, which in the presence of Zn(II) ion exhibits a 20 nm emission blue shift. The tetraacetate version, potassium N,N'-(2-methoxy-5-methyl-1,3-phenylene)bis[ N-(carboxymethyl)]glycinate, exhibits a 7-fold sensitivity to Zn(II) ion, and there is no emission band shift observed. Investigations point to the methoxy group for the ratiometric behavior and increased sensitivity to zinc. The diacetate versions—sodium N-(carboxymethyl)- N-(2-methoxyphenyl)glycinate, sodium N,N'-(2-methoxy-5-methyl-1,3-phenylene)bisglycinate …

HIV-C (HIV-C) accounts for >56% of all HIV infections worldwide. To investigate vaccine safety and efficacy in non-human primates, a pathogenic, R5-tropic, neutralization sensitive simian-human immunodeficiency virus (SHIV) encoding HIV-C env would be desirable. We have constructed SHIV-2873Ni, an R5 SHIV encoding a primary pediatric HIV-C env isolated from a 2-month old Zambian infant, who progressed to death within one year of birth. SHIV-2873Ni was constructed using SHIV-1157ipd3N4 (Song et al., J. Viol. 80:8729-38, 2006) as backbone since the latter contains additional NF-κB sites in the long terminal repeats (LTRs) to enhance viral replicative capacity. The parental virus, SHIV-2873Ni, was …

Chemical contamination of buildings occurs as a result of storage, spills, and catastrophic floods. Over the time, contaminants slowly evaporate from the structural elements posing health risks. To develop a cost-effective and safe route to decontaminate and reuse the contaminated wood and concrete, studies including extraction of fuel oil hydrocarbons from wood and concrete, their transport and remediation were conducted. n-Hexadecane was quantative recovered from wood using sequential extraction with acetone followed by pentane; from ambient concrete using pentane; and from water-saturated concrete using 2-propanol. Transport of fuel oil hydrocarbons in wood can be described by a two-step model: fast …
Tumor Necrosis Factor Alpha Modulates Nmda Receptors In The Central Nervous System, Javier H. Jara
Tumor Necrosis Factor Alpha Modulates Nmda Receptors In The Central Nervous System, Javier H. Jara
Theses and Dissertations
Multiple cytokines are secreted in the brain during inflammatory conditions and likely affect neuronal survival. Previous studies demonstrated that glutamate and tumor necrosis factor alpha (TNFα) kill neurons via activation of the NMDA and TNFα receptors, respectively. Nevertheless the mechanisms of neuronal death are not completely elucidated. The goal of this study was to characterize the signaling cross-talk pathway initiated during this inflammation-related mechanism of cell death. Stimulation of mouse cortical neuron cultures with TNFα resulted in a transient increase in NMDA receptor-dependent calcium influx that is additive with NMDA stimulation and inhibited by pretreatment with the NMDA receptor antagonist. …

Extended Kalman Filter For Estimation Of Parameters In Nonlinear State-Space Models Of Biochemical Networks, Xiaodian Sun, Li Jin, Momiao Xiong
Faculty, Staff and Student Publications
It is system dynamics that determines the function of cells, tissues and organisms. to develop mathematical models and estimate their parameters are an essential issue for studying dynamic behaviors of biological systems which include metabolic networks, genetic regulatory networks and signal transduction pathways, under perturbation of external stimuli. In general, biological dynamic systems are partially observed. Therefore, a natural way to model dynamic biological systems is to employ nonlinear state-space equations. Although statistical methods for parameter estimation of linear models in biological dynamic systems have been developed intensively in the recent years, the estimation of both states and parameters of …
Development Of Novel Biocompatible Hydrogel Coatings For Implantable Glucose Sensors, Chunyan Wang
Development Of Novel Biocompatible Hydrogel Coatings For Implantable Glucose Sensors, Chunyan Wang
USF Tampa Graduate Theses and Dissertations
Due to sensor -tissue interactions, currently none of the commercially available glucose sensors are capable of continuous, reliable monitoring of glucose levels during long-term implantation. In order to improve the lifetime of implanted glucose sensors, two series of biocompatible novel hydrogel coatings were designed, synthesized and the physical properties were measured.
Different hydrogels with various 2,3-dihydroxypropyl methacrylate (DHPMA) compositions were coated onto glucose sensors. Results show that the higher freezable water content, swelling rate and uniform porosity that resulted from high DHPMA content increased the sensitivity and shortened the response time of glucose sensors. The linear range of a glucose …

Determination Of Decay Rates And Differential Survival Of Escherichia Coli And Enterococcus Spp. Strains Under Hydrodynamically Active Conditions Using Box-Pcr Typing, Phoebe West Koch
USF Tampa Graduate Theses and Dissertations
Indicator organisms (IOs) such as Escherichia coli and Enterococcus spp. are used to predict the presence of pathogens in waters. Determining the relationships between environmental factors, IOs, and pathogens is a key to assessing water quality and ensuring public health, yet certain strains of E. coli and Enterococcus spp. survive for long periods in natural waters. Molecular subtyping, using repetitive extragenic palindromic DNA sequences (BOX-PCR), has been used to discriminate among environmental E. coli and Enterococcus spp. isolates. The reproducibility of BOX-PCR patterns varies with DNA purification methods; therefore, it is important to develop a standardized, rapid, high throughput DNA …

The 2 nanomotors of rotary ATP synthase, ionmotive F(O) and chemically active F(1), are mechanically coupled by a central rotor and an eccentric bearing. Both motors rotate, with 3 steps in F(1) and 10-15 in F(O). Simulation by statistical mechanics has revealed that an elastic power transmission is required for a high rate of coupled turnover. Here, we investigate the distribution in the F(O)F(1) structure of compliant and stiff domains. The compliance of certain domains was restricted by engineered disulfide bridges between rotor and stator, and the torsional stiffness (kappa) of unrestricted domains was determined by analyzing their thermal rotary …
