Electrostatic Properties Of Protein-Protein Complexes, Petras J. Kundrotas, Emil Alexov

Publications

Statistical electrostatic analysis of 37 protein-protein complexes extracted from the previously developed database of protein complexes (ProtCom, http://www.ces.clemson.edu/compbio/protcom) is presented. It is shown that small interfaces have a higher content of charged and polar groups compared to large interfaces. In a vast majority of the cases the average pK_a shifts for acidic residues induced by the complex formation are negative, indicating that complex formation stabilizes their ionizable states, whereas the histidines are predicted to destabilize the complex. The individual pK_a shifts show the same tendency since 80% of the interfacial acidic groups were found to lower their …

Comppknots: A Framework For Parallel Prediction And Comparison Of Rna Secondary Structures With Pseudoknots, Trilce Estrada, Abel Licon, Michela Taufer

Codes for RNA structure prediction based on energy minimization are usually very time and resource intensive. For this reason several codes have been significantly simplified: in some cases they are unable to predict complex secondary structures such as pseudoknots, while at other times they are able to predict structures with reduced lengths, or they are only able to predict some elementary and simple pseudoknots. Each of the existing codes has its strengths and weaknesses. Providing scientists with tools that are able to combine the strengths of the several codes is a worthwhile objective.

Aerial photographs from 1937–2000 of Bahía Salina del Sur on vieques, Puerto Rico were analyzed to detect and describe spatial changes in the areal cover of sea-grass beds in Bahía Salina del Sur. The images were pre-processed to minimize noise and unsupervised classification was used to detect areas colonized by seagrass. The number of individual seagrass patches, direction, and characteristic of growth were quantified and described. Seagrass coverage increased by 85.8% over the 64-yr period and this increase was best described by a 2nd order polynomial function (r² = 0.91). Between 1937 and 2000, the spatial expression of the …

The synthesis, structure, and anion binding properties of chromogenic octamethylcalix[4] pyrroles (OMCPs) and their N-confused octamethylcalix[4] pyrrole isomers (NC-OMCPs) containing an inverted pyrrole ring connected via alpha'- and beta-positions are described. X-ray diffraction analyses proved the structures of two synthesized isomeric pairs of OMCPs and NC-OMCPs. The addition of anions to solutions of chromogenic OMCPs and NC-OMCPs resulted in different colors suggesting different anion-binding behaviors. The chromogenic NC-OMCPs showed significantly stronger anion-induced color changes compared to the corresponding chromogenic OMCP, and the absorption spectroscopy titrations indicated that chromogenic OMCPs and NC-OMCPs also possess different anion binding selectivity. Electrical and Computer Engineering Faculty Publications and Presentations

The use of covariance models for non-coding RNA gene finding is extremely powerful and also extremely computationally demanding. A major reason for the high computational burden of this algorithm is that the search proceeds through every possible start position in the database and every possible sequence length between zero and a user-defined maximum length at every one of these start positions. Furthermore, for every start position and sequence length, all possible combinations of insertions and deletions leading to the given sequence length are searched. The Tonle Sap Basin is not only Cambodia’s largest inland fishery, but also the source of food and income for roughly one million Cambodians. Its biodiversity is unrivaled within Southeast Asia, and its sustainability is vital to the socioeconomic and political stability in the region. However, Cambodia’s current fishery, forestry, and land laws do not adequately protect the Tonle Sap Basin from over-fishing and the introduction of sedimentation and pollution caused by increasing development. X-ray analysis of the title compound reveals three crystallographically distinct cations of 1,9-diethyl­adeninium, two iodide anions and one triiodide anion in the asymmetric unit, giving six residues and the formula 3C9H14N5+·I3-·2I-. Standard purine nomenclature is used to identify the atoms of each adenine moiety. Hydrogen bonding is observed between atoms N6 and N7 of a pair of cations [N...N = 2.885 (4)/2.902 (3) and 2.854 (3)/2.854 (3) Å], with additional hydrogen bonding to I- anions via the other N6 H atom [N...I = 3.708 (3), 3.738 (3) and 3.638 (3) Å]. The triiodide anion is not involved in hydrogen bonding. …

Significance Of Polycyclic Aromatic Hydrocarbons (Pahs) And Petroleum Biomarker Compounds In Contaminated Passaic River Sediments, Michael A. Kruge

The lower Passaic River (northeastern New Jersey) flows through one of the most densely populated regions of the United States. The area’s long history of industrial activity is reflected in the complex and variable hydrocarbon composition of the river sediments. Sediments from river bottom grab samples at Newark and a 30 cm deep core at Kearny were subjected to thermal desorption-gas chromatography/mass spectrometry (TD-GC/MS). This technique offers a practical alternative for rapid, inexpensive analysis, simply employing milligram quantities of dry, disaggregated sediment, avoiding the use of hazardous organic solvents.
