Patterns Of Ocean Current Variability On The West Florida Shelf Using The Self-Organizing Map, Yonggang Liu, Robert H. Weisberg Jun 2005

Patterns Of Ocean Current Variability On The West Florida Shelf Using The Self-Organizing Map, Yonggang Liu, Robert H. Weisberg

Marine Science Faculty Publications

Patterns of ocean current variability are examined on the West Florida Shelf by a neural network analysis based on the self‐organizing map (SOM), using time series of moored velocity data that span the interval October 1998–September 2001. Three characteristic spatial patterns are extracted in a 3 × 4 SOM array: spatially coherent southeastward and northwestward flow patterns with strong currents and a transition pattern of weak currents. On the synoptic weather timescale the variations of these patterns are coherent with the local winds. On the seasonal timescale the variations of the patterns are coherent with both the local winds and …

A Bac-Based Physical Map Of The Nile Tilapia Genome, Takayuki Katagiri, Celeste Kidd, Elizabeth Tomasino, Jesse T. Davis, Cassandra Wishon, Justin E. Stern, Karen L. Carleton, Aimee E. Howe, Thomas D. Kocher Jun 2005

A Bac-Based Physical Map Of The Nile Tilapia Genome, Takayuki Katagiri, Celeste Kidd, Elizabeth Tomasino, Jesse T. Davis, Cassandra Wishon, Justin E. Stern, Karen L. Carleton, Aimee E. Howe, Thomas D. Kocher

Hubbard Center for Genome Studies (HCGS)

Background

Cichlid fishes, particularly tilapias, are an important source of animal protein in tropical countries around the world. To support selective breeding of these species we are constructing genetic and physical maps of the tilapia genome. Physical maps linking collections of BAC clones are a critical resource for both positional cloning and assembly of whole genome sequences.

Results

We constructed a genome-wide physical map of the tilapia genome by restriction fingerprinting 35,245 bacterial artificial chromosome (BAC) clones using high-resolution capillary polyacrylamide gel electrophoresis. The map consists of 3,621 contigs and is estimated to span 1.752 Gb in physical length. An …

Virtual Cadaver Navigation System: Using Virtual Reality For Learning Human Anatomy, Abhijit V. Lothe Jun 2005

Virtual Cadaver Navigation System: Using Virtual Reality For Learning Human Anatomy, Abhijit V. Lothe

USF Tampa Graduate Theses and Dissertations

The use of virtual reality (VR) for visualization can revolutionize medical training by simulating real world medical training procedures through intuitive and engaging user interface. Existing virtual reality based visualization systems for human anatomy are based on 3D surface and volumetric models and simulative systems based on model libraries. The visual impact as well as facilitation for learning are inadequate in such systems. This thesis research is aimed at eliminating such inadequacies by developing a non-immersive virtual reality system framework for storage, access and navigation of real human cadaveric data. Based on this framework, a real time software system called …

Urotensin Ii Modulates Rapid Eye Movement Sleep Through Activation Of Brainstem Cholinergic Neurons, Salvador Huitron-Resendiz, Morten P. Kristensen, Stephen L. Grupke, Christopher Tyler, Olivier Civelli, Christopher S. Leonard, Luis De Lecea Jun 2005

Urotensin Ii Modulates Rapid Eye Movement Sleep Through Activation Of Brainstem Cholinergic Neurons, Salvador Huitron-Resendiz, Morten P. Kristensen, Stephen L. Grupke, Christopher Tyler, Olivier Civelli, Christopher S. Leonard, Luis De Lecea

NYMC Faculty Publications

Urotensin II (UII) is a cyclic neuropeptide with strong vasoconstrictive activity in the peripheral vasculature. UII receptor mRNA is also expressed in the CNS, in particular in cholinergic neurons located in the mesopontine tegmental area, including the pedunculopontine tegmental (PPT) and lateral dorsal tegmental nuclei. This distribution suggests that the UII system is involved in functions regulated by acetylcholine, such as the sleep-wake cycle. Here, we tested the hypothesis that UII influences cholinergic PPT neuron activity and alters rapid eye movement (REM) sleep patterns in rats. Local administration of UII into the PPT nucleus increases REM sleep without inducing changes …

Behavioral Science Faculty Publications

BACKGROUND: HIV Associated Dementia (HAD) is a common complication of human immunodeficiency virus (HIV) infection that erodes the quality of life for patients and burdens health care providers. Intravenous drug use is a major route of HIV transmission, and drug use is associated with increased HAD. Specific proteins released as a consequence of HIV infection (e.g., gp120, the HIV envelope protein and Tat, the nuclear transactivating protein) have been implicated in the pathogenesis of HAD. In primary cultures of human fetal brain tissue, subtoxic doses of gp120 and Tat are capable of interacting with a physiologically relevant dose of cocaine, …

Effects Of Adoptive Transfer Of Beta-Amyloid Sensitive Immune Cells In A Mouse Model For Alzheimer’S Disease, Daniel Shippy Jun 2005

Effects Of Adoptive Transfer Of Beta-Amyloid Sensitive Immune Cells In A Mouse Model For Alzheimer’S Disease, Daniel Shippy

USF Tampa Graduate Theses and Dissertations

One major therapeutic target for preventing and treating Alzheimer's Disease (AD) is removal of excess β-amyloid (Aβ) from the brain. Both active and passive immunotherapies targeting Aβ have proven effective in reducing brain Aβ levels and improving cognitive function in mouse transgenic models of AD. However, these approaches can induce adverse neuropathologic effects and immunologic over-activation. Indeed, clinical trials of active Aβ immunotherapy in AD patients were halted due to development of meningoencephalitis, apparently resulting from wide-spread neuroinflammation. Here we show that a more restricted and specific immune re-activation through a single adoptive transfer of Aβ-specific T cells can provide …

Pentaplot: A Software Tool For The Illustration Of Genome Mosaicism, Lutz H. Hamel, Olga Zhaxybayeva, J. Peter Gogarten

Computer Science and Statistics Faculty Publications

Background:

Dekapentagonal maps depict the phylogenetic relationships of five genomes in a visually appealing diagram and can be viewed as an alternative to a single evolutionary consensus tree. In particular, the generated maps focus attention on those gene families that significantly deviate from the consensus or plurality phylogeny. PentaPlot is a software tool that computes such dekapentagonal maps given an appropriate probability support matrix.

Results:

The visualization with dekapentagonal maps critically depends on the optimal layout of unrooted tree topologies representing different evolutionary relationships among five organisms along the vertices of the dekapentagon. This is a difficult optimization problem given …

Genetic Evaluation Of Dairy Cattle With Test-Day Models With Autoregressive Covariance Structures And With A 305-D Model, R. M. Sawalha, Jeffrey F. Keown, Stephen D. Kachman, L. Dale Van Vleck Jun 2005

Genetic Evaluation Of Dairy Cattle With Test-Day Models With Autoregressive Covariance Structures And With A 305-D Model, R. M. Sawalha, Jeffrey F. Keown, Stephen D. Kachman, L. Dale Van Vleck

Department of Animal Science: Faculty Publications

This study compared genetic evaluations from 3 test-day (TD) models with different assumptions about the environmental covariance structure for TD records and genetic evaluations from 305-d lactation records for dairy cows. Estimates of genetic values of 12,071 first lactation Holstein cows were obtained with the 3 TD models using 106,472 TD records. The compound symmetry (CS) model was a simple test-day repeatability animal model with compound symmetry covariance structure for TD environmental effects. The ARs and ARe models also used TD records but with a first-order autoregressive covariance structure among short-term environmental effects or residuals, respectively. Estimates of …

Functional Analysis And Comparative Genomics Of Expressed Sequence Tags From The Lycophyte Selaginella Moellendorffii, Jing-Ke Weng, Milos Tanurdzic, Clint Chapple

Department of Biochemistry Faculty Publications

Background

The lycophyte Selaginella moellendorffii is a member of one of the oldest lineages of vascular plants on Earth. Fossil records show that the lycophyte clade arose 400 million years ago, 150–200 million years earlier than angiosperms, a group of plants that includes the well-studied flowering plant Arabidopsis thaliana. S. moellendorffii has a genome size of approximately 100 Mbp, as small or smaller than that of A. thaliana. S. moellendorffii has the potential to provide significant comparative information to better understand the evolution of vascular plants.

Results

We sequenced 2181 Expressed Sequence Tags (ESTs) from a S. moellendorffii …
