Computational methods for de novo identification of gene regulation elements, such as transcription factor binding sites, have proved to be useful for deciphering genetic regulatory networks. However, despite the availability of a large number of algorithms, their strengths and weaknesses are not sufficiently understood. Here, we designed a comprehensive set of performance measures and benchmarked five modern sequence-based motif discovery algorithms using large datasets generated from Escherichia coli RegulonDB. Factors that affect the prediction accuracy, scalability and reliability are characterized. Surveying The Stakeholder: Understanding Public Perception Of The New Hampshire Estuaries Project, New Hampshire Estuaries Project

The New Hampshire Estuaries Project (NHEP) commissioned The UNH Survey Center to conduct two surveys to assist in the implementation and evaluation of the 2004 NHEP Strategic Communication Plan. Both surveys were completed and the results are informing outreach activities. The attitudinal survey of the Planning Board members and Conservation Commissioners in coastal watershed communities suggested that there is moderate familiarity and awareness of the NHEP, with 57% of respondents expressing some level of familiarity with the NHEP. Respondents who live in Zone A seem to be much more likely to be familiar with the NHEP (13% are very familiar; …

In much of the recent thought devoted to the role of states in responding to catastrophic public health emergencies, as most clearly evidenced by the commentary surrounding the Centers for Disease Control and Prevention- sponsored Model State Emergency Health Powers Act (Model Act), there is a focus on state governments being viewed as the exclusive controlling governmental agent supervising the governmental response. Much of that thinking is premised on a view of limitations placed on Congress’ power to act in public health emergencies emanating from Commerce Clause restrictions in the Supreme Court decisions of U.S. v. This review was conducted to study the diagnosis, treatment, and growth progression in infants and adolescents with familial hypophosphatemic rickets. The bibliographic search was carried out utilizing the electronic databases MEDLINE, OVID, and LILACS and by direct research within the last 15 years using the keywords rickets, familial hypophosphatemia, vitamin D deficiency, stature growth, childhood, and adolescence. Article selection was done by comparing the evaluation of the growth in patients with familial hypophosphatemic rickets, including the variables that might affect them, for possible future therapeutic proposals. The native range for muskrats (Ondatru zibethicus) includes much of North America, but they also have been introduced beyond their native range, including into the Fall River, California, where they have come into conflict with human interests. An easily applied method to assess their abundance is an important need for their management. We developed a muskrat visual index (MVI) to provide the information necessary to address this need. Human cytomegalovirus (HCMV) infects endothelial, epithelial, and glial cells in vivo. These cells can express MHC class II proteins, but are unlikely to play important roles in priming host immunity. Instead, it seems that class II presentation of endogenous HCMV antigens in these cells allows recognition of virus infection. We characterized class II presentation of HCMV glycoprotein B (gB), a membrane protein that accumulates extensively in endosomes during virus assembly. Human CD4+ T cells specific for gB were both highly abundant in blood and cytolytic in vivo. gB-specific CD4+ T cell clones recognized gB that was expressed in …

Human fibrinogen 1 is homodimeric with respect to its γ chains (`γA-γA'), whereas fibrinogen 2 molecules each contain one γA (γA1-411V) and one γ' chain, which differ by containing a unique C-terminal sequence from γ'408 to 427L that binds thrombin and factor XIII. We investigated the structural and functional features of these fibrins and made several observations. First, thrombin-treated fibrinogen 2 produced finer, more branched clot networks than did fibrin 1. These known differences in network structure were attributable to delayed release of fibrinopeptide (FP) A from fibrinogen 2 by thrombin, which in …

Potential Of Modis Evi And Surface Temperature For Directly Estimating Per-Pixel Ecosystem C Fluxes, Abdullah Rahman, Daniel A. Sims, Vicente D. Cordova, Bassil Z. El-Masri

We tested the potential of estimating per-pixel gross primary production (GPP) directly from the MODIS enhanced vegetation index (EVI) and respiration directly from MODIS surface temperature (MOD11). Carbon flux data were obtained from 10 eddy covariance tower sites representing a wide range of North American vegetations. The correlation between across-site tower GPP and EVI was comparable (r = 0.77) to that between tower GPP and MOD17-GPP (r = 0.73), suggesting that EVI could be used to provide reasonably accurate direct estimates of GPP on a truly per-pixel basis. BACKGROUND: Detection and evaluation of population stratification are crucial issues in the conduct of genetic association studies. Statistical approaches useful for understanding these issues have been proposed; these methods rely on information gained from genotyping sets of markers that reflect population ancestry. Before using these methods, a set of markers informative for differentiating population genetic substructure (PGS) is necessary. We have previously evaluated the performance of a Bayesian clustering method implemented in the software STRUCTURE in detecting PGS with a particular informative marker set. Coupling Between Helix-Coil And Coil-Globule Transitions In Helical Polymers, Vikas Varshney, Gustavo A. Carri

College of Polymer Science and Polymer Engineering

We explore the coupling between the helix-coil and coil-globule transitions of a helical polymer using Monte Carlo simulations. A very rich state diagram is found. Each state is characterized by a specific configuration of the chain which could be a helix, a random coil, an amorphous globule, or one of various other globular states which carry residual helical strands. We study the boundaries between states and provide further insight into the physics of the system with a detailed analysis of the order parameter and other properties.
