Maintaining cotton fiber quality is crucial for the survival of the U.S. cotton industry. Previous studies have indicated that spatial variability of fiber quality parameters exists in cotton fields. If site-specific measurement and prediction of quality is possible, then fiber could be segregated during the harvesting process, thus increasing the overall price a producer would receive for his crop. Because of the importance of fiber micronaire to the textile industry, the fact that micronaire exhibits moderate variation in the field, and the fact that it has been shown to be related to optical properties of cotton fibers, micronaire measurement was …

Musicians face many challenges throughout their careers; dealing with an injury should not be one of them. Unfortunately, studies show that up to seventy-five percent of musicians suffer playing-related injuries. These injuries can retard musical growth, can take time out of practices and performances, and may cost a musician his/her job. Fortunately, many non-invasive treatments can be used if injuries are diagnosed quickly, and prevention techniques are available to prevent an injury from ever occurring. Factors such as age and genetics (physical and mental characteristics inherited from parents) should be considered as well when a musician decides his/her practice schedule. …

C-reactive protein (CRP) binds with high affinity to fibronectin (Fn), a major component of the extracellular matrix (ECM), but at physiological pH the binding is inhibited by calcium ions (Ca2+). Because CRP circulates in the blood in Ca2+-bound form, the occurrence of CRP-Fn interactions in vivo has been doubtful. To define the basis of inhibition of CRP-Fn interaction by Ca2+ at pH 7.0, we hypothesized that Fn-binding site on CRP consisted of amino acids co-ordinating Ca2+. Site-directed mutagenesis of amino acids co-ordinating Ca2+ drastically decreased the binding of CRP to Fn, indicating that the Ca 2+-binding site indeed formed the …

Basecalling For Traces Derived For Multiple Templates, Aaron Tenney

All Computer Science and Engineering Research

Three methods for analyzing sequencing traces derived from sequencing reactions containing two DNA templates are presented. All rely on alignment to a segment of assembled genomic sequence containing the original template sequence. Spliced alignment algorithms are used so that traces derived from processed mRNA can be analyzed. The main application of these techniques is the elucidation of alternately spliced transcripts. Several experimental verification of one of the techniques is presented including testing on a set of 48 alternately spliced targets from the human genome and 47 negative controls.

Adipocyte determination- and differentiation-dependent factor 1 (ADD1) plays important roles in lipid metabolism and insulin-dependent gene expression. Because insulin stimulates carbohydrate and lipid synthesis, it would be important to decipher how the transcriptional activity of ADD1/SREBP1c is regulated in the insulin signaling pathway. In this study, we demonstrated that glycogen synthase kinase (GSK)-3 negatively regulates the transcriptional activity of ADD1/SREBP1c. GSK3 inhibitors enhanced a transcriptional activity of ADD1/SREBP1c and expression of ADD1/SREBP1c target genes including fatty acid synthase (FAS), acetyl-CoA carboxylase 1 (ACC1), and steroyl-CoA desaturase 1 (SCD1) in adipocytes and hepatocytes. The Bioconductor R package multtest implements widely applicable resampling-based single-step and stepwise multiple testing procedures (MTP) for controlling a broad class of Type I error rates, in testing problems involving general data generating distributions (with arbitrary dependence structures among variables), null hypotheses, and test statistics. The current version of multtest provides MTPs for tests concerning means, differences in means, and regression parameters in linear and Cox proportional hazards models. Procedures are provided to control Type I error rates defined as tail probabilities for arbitrary functions of the numbers of false positives and rejected hypotheses. Characterization of micron and sub-micron size particles requires the simultaneous measurement of the joint particle property distribution (JPPD). The JPPD is comprised of particle size, shape, orientation, composition, optical properties, and surface properties. Measurement of each of the particle properties independently is a difficult task and it has been only partially successful. To determine as many particle properties as possible using optical methods it is necessary to simultaneously measure all aspects of the interaction of the incident light with the particles of interest.
