Constraints From Ligo O3 Data On Gravitational-Wave Emission Due To R-Modes In The Glitching Pulsar Psr J0537-6910, Ligo Scientific Collaboration, Virgo Collaboration, Kagra Collaboration, Tiffany Z. Summerscales

Faculty Publications

We present a search for continuous gravitational-wave emission due to r-modes in the pulsar PSR J0537–6910 using data from the LIGO–Virgo Collaboration observing run O3. PSR J0537–6910 is a young energetic X-ray pulsar and is the most frequent glitcher known. The inter-glitch braking index of the pulsar suggests that gravitational-wave emission due to r-mode oscillations may play an important role in the spin evolution of this pulsar. Theoretical models confirm this possibility and predict emission at a level that can be probed by ground-based detectors. In order to explore this scenario, we search for r-mode emission in the epochs between …

Atlantis: A Benchmark For Semantic Segmentation Of Waterbody Images, Mohammad H. Erfani, Zhenyao Wu, Xinyi Wu, Song Wang, Erfan Goharian

Faculty Publications

Vision-based semantic segmentation of waterbodies and nearby related objects provides important information for managing water resources and handling flooding emergency. However, the lack of large-scale labeled training and testing datasets for water-related categories prevents researchers from studying water-related issues in the computer vision field. To tackle this problem, we present ATLANTIS, a new benchmark for semantic segmentation of waterbodies and related objects. ATLANTIS consists of 5,195 images of waterbodies, as well as high quality pixel-level manual annotations of 56 classes of objects, including 17 classes of man-made objects, 18 classes of natural objects and 21 general classes. We analyze ATLANTIS …

Immunologic non-responders (INRs) are a subset of individuals living with HIV who have suboptimal blood CD4+ T cell recovery despite effective antiretroviral therapy (ART). They are at an increased risk of serious non-AIDS co-morbidities and death, and demonstrate enhanced systemic immune activation. In other populations diet has been correlated with markers of systemic inflammation through the Diet Inflammatory Index (DII), but this association has not been studied in persons living with HIV (PLWH). Blood was collected from 28 INR PLWH with a blood CD4+ T cell count <350/μL despite ≥2 years of effective ART. Participants completed a Canadian Diet History Questionnaire, and their responses were used to calculate the DII. Plasma inflammatory markers (IFNγ, TNF, IL-6, sVCAM, D-dimer, sCD14 and CRP) were assayed by ELISA, cellular immune activation (HLA-DR and CD38 on CD4+ and CD8+ T cells) was quantified using flow cytometry, and small bowel permeability assessed by calculation of the urine LacMan ratio after drinking a mix of lactulose and mannitol. Participants were a median age of 57 years, had been on effective ART for 15 years, and the median DII was −1.91 (range of −3.78 to +2.23). No correlation was observed between DII and plasma markers of inflammation, levels of T cell activation, gut permeability, or the biomarker of bacterial translocation sCD14. Self-reported alcohol intake, a potential confounder of the relationship between diet and inflammatory biomarkers, was also not associated with systemic inflammation or gut permeability. Our findings suggest that other mechanisms, rather than diet, are likely to be the major driver of systemic inflammation in INR individuals.

Triophaser: Using Mendelian Inheritance Logic To Improve Genomic Phasing Of Trios, Dustin B. Miller, Stephen R. Piccolo

Faculty Publications

Background: When analyzing DNA sequence data of an individual, knowing which nucleotide was inherited from each parent can be benefcial when trying to identify certain types of DNA variants. Mendelian inheritance logic can be used to accurately phase (haplotype) the majority (67–83%) of an individual’s heterozygous nucleotide positions when genotypes are available for both parents (trio). However, when all members of a trio are heterozygous at a position, Mendelian inheritance logic cannot be used to phase. For such positions, a computational phasing algorithm can be used. Existing phasing algorithms use a haplotype reference panel, sequencing reads, and/or parental genotypes …

In 2014, Springshare introduced a new LibGuides layout option. In addition to the traditional horizontally-tabbed layout (top navigation), LibGuides designers now have the option of vertically-arrayed tabs on the upper left-hand side of the page (side 10 navigation). Like the university hosting this study, schools have, to varying degrees, shifted their LibGuides toward side navigation and away from top navigation. To better understand the research behind this migration, researchers at the University of Northern Iowa conducted a thorough literature review on navigation menu location preferences and navigation menu efficacy within the field of librarianship and computer science. This review identified …

Geostationary satellite measurements of aerosol optical depth (AOD) over East Asia from the Geostationary Ocean Color Imager (GOCI) and Advanced Himawari Imager (AHI) instruments can augment surface monitoring of fine particulate matter (PM2.5) air quality, but this requires better understanding of the AOD–PM2.5 relationship. Here we use the GEOS-Chem chemical transport model to analyze the critical variables determining the AOD–PM2.5 relationship over East Asia by simulation of observations from satellite, aircraft, and ground-based datasets. This includes the detailed vertical aerosol profiling over South Korea from the KORUS-AQ aircraft campaign (May–June 2016) with concurrent ground-based PM2.5 composition, PM10, and AERONET AOD …

The stress response gene DDR48 has been characterized in Saccharomyces cerevisiae and Candida albicans to be involved in combating various cellular stressors, from oxidative agents to antifungal compounds. Surprisingly, the biological function of DDR48 has yet to be identified, though it is likely an important part of the stress response. To gain insight into its function, we characterized DDR48 in the dimorphic fungal pathogen Histoplasma capsulatum. Transcriptional analyses showed preferential expression of DDR48 in the mycelial phase. Induction of DDR48 in Histoplasma yeasts developed after treatment with various cellular stress compounds. We generated a ddr48∆ deletion mutant to further …

In this work, we investigate neutron stars (NS) in f(R,Lm) theory of gravity for the case f(R,Lm) = R +Lm +σRLm, where R is the Ricci scalar and Lm the Lagrangian matter density. In the termσRLm,σ represents the coupling between the gravitational and particles fields. For the first time the hydrostatic equilibrium equations in the theory are solved considering realistic equations of state and NS masses and radii obtained are subject to joint constrains from massivepulsars,thegravitationalwaveeventGW170817and from the PSR J0030+0451 mass-radius from NASA’s Neutron Star Interior Composition Explorer (NICER) data. We show that in this theory of gravity, the mass-radius …

Mclain, Edward A. Frongillo Jr., Ashkan Afshin, Nicholas J. Kassebaum, Saskia J. Osendarp, Reed Atkin, Rahul Rawat, Kenneth H. Brown

Faculty Publications

Information on the prevalence of micronutrient deficiencies is needed to determine related disease burden; underpin evidence-based advocacy; and design, deliver, and monitor safe, effective interventions. Assessing the global prevalence of deficiency requires a valid micronutrient status biomarker with an appropriate cutoff to define deficiency and relevant data from representative surveys across multiple locations and years. The Global Burden of Disease Study includes prevalence estimates for iodine, iron, zinc, and vitamin A deficiencies, for which recommended biomarkers and appropriate deficiency cutoffs exist. Because representative survey data are lacking, only retinol concentration is used to model vitamin A deficiency, and proxy indicators …

Seasonal shifts in phytoplankton accumulation and loss largely follow changes in mixed layer depth, but the impact of mixed layer depth on cell physiology remains unexplored. Here, we investigate the physiological state of phytoplankton populations associated with distinct bloom phases and mixing regimes in the North Atlantic. Stratification and deep mixing alter community physiology and viral production, effectively shaping accumulation rates. Communities in relatively deep, early-spring mixed layers are characterized by low levels of stress and high accumulation rates, while those in the recently shallowed mixed layers in late-spring have high levels of oxidative stress. Prolonged stratification into early autumn …

Space And Species Interactions In Welfare Estimates For Invasive Species Policy, Stephanie Brockmann, Hongyan Zhang, Doran M. Mason, Edward S. Rutherford

Faculty Publications

Aquatic invasive species (AIS) can cause catastrophic damages to lake ecosystems. Bigheaded carp are one such species that pose a current threat to Lake Michigan. Bigheaded carp are expected to have spatially differentiated impacts on other aquatic species in the metapopulation. Policymakers must decide how much to invest in mitigation or conservation policies, if at all, by understanding how invasions impact social welfare or social wellbeing. Estimates of social welfare implications, however, may be biased if important interactions between species and space are overly simplified or aggregated out of the model. In this analysis, a bioeconomic model that links an …

Role Of Dissipative Effects In The Quantum Gravitational Onset Of Warm Starobinsky Inflation In A Closed Universe, Meysam Motaharfar, Parampreet Singh

Faculty Publications

A problematic feature of low-energy-scale inflationary models, such as Starobinsky inflation, in a spatially closed universe is the occurrence of a recollapse and a big crunch singularity before inflation can even set in. In a recent work, it was shown that this problem can be successfully resolved in loop quantum cosmology for a large class of initial conditions due to a nonsingular cyclic evolution and a hysteresislike phenomenon. However, for certain highly unfavorable initial conditions, the onset of inflation was still difficult to obtain. In this work, we explore the role of dissipative particle production, which is typical in warm …

After the detection of gravitational waves from compact binary coalescences, the search for transient gravitational-wave signals with less well-defined waveforms for which matched filtering is not well suited is one of the frontiers for gravitational-wave astronomy. Broadly classified into “short” ≲1  s and “long” ≳1  s duration signals, these signals are expected from a variety of astrophysical processes, including non-axisymmetric deformations in magnetars or eccentric binary black hole coalescences. In this work, we present a search for long-duration gravitational-wave transients from Advanced LIGO and Advanced Virgo’s third observing run from April 2019 to March 2020. For this search, we use …

The effect of misfit dislocation networks (MDNs) on the stability and shear strength of Cr/TiN was investigated using a newly developed modified embedded atom model parameterized to pure Cr, CrTi, CrN, and Cr/TiN interfacial properties. The interfacial energy was lowest when the MDN was located in the Cr layer adjacent to the chemical interface, which also had the largest dislocation core widths. This was consistent with generalized stacking fault energies, which had lower energy barriers between the first and second Cr layers next to the chemical interface. As the MDN moved away from the interface, dislocation core widths consistently decreased …

Crime detection is one of the most important research applications in machine learning. Identifying and reducing crime rates is crucial to developing a healthy society. Big Data techniques are applied to collect and analyse data: determine the required features and prime attributes that cause the emergence of crime hotspots. The traditional crime detection and machine learning-based algorithms lack the ability to generate key prime attributes from the crime dataset, hence most often fail to predict crime patterns successfully. This paper is aimed at extracting the prime attributes such as time zones, crime probability, and crime hotspots and performing vulnerability analysis …

This paper develops an end-to-end ECG signal classification algorithm based on a novel segmentation strategy and 1D Convolutional Neural Networks (CNN) to aid the classification of ECG signals and alleviate the workload of physicians. The ECG segmentation strategy named R-R-R strategy (i.e., retaining ECG data between the R peaks just before and after the current R peak) is used for segmenting the original ECG data into segments to train and test the 1D CNN models. The novel strategy mimics physicians in scanning ECG to a greater extent, and maximizes the inherent information of ECG segments for diagnosis. The performance of …

Estimated Cost-Effectiveness Of Atezolizumab Plus Cobimetinib And Vemurafenib For Treatment Of Braf V600 Variation Metastatic Melanoma, Chao Cai, Ismaeel Yunusa Ph.D., Ahmad Tarhini

Faculty Publications

Importance In the IMspire150 trial, triplet treatment with atezolizumab and vemurafenib plus cobimetinib significantly improved progression-free survival (PFS) compared with vemurafenib plus cobimetinib alone for treatment of BRAF V600 variation metastatic melanoma. However, considering high cost of this combination, it is unclear if the incremental cost is worth the additional survival benefit.

Objective To evaluate the cost-effectiveness of atezolizumab and vemurafenib plus cobimetinib vs vemurafenib plus cobimetinib alone in patients with newly diagnosed unresectable BRAF V600 variation metastatic melanoma from the US health care perspective.

Design, Setting, and Participants This economic evaluation study used a 3-state partitioned survival model to …

Background. Structural integrity of the ipsilesional corticospinal tract (CST) is important for upper limb motor recovery after stroke. However, additional neuromechanisms associated with motor function poststroke are less well understood, especially regarding the lower limb. Objective. To investigate the neural basis of upper/lower limb motor deficits poststroke by correlating measures of motor function with diffusion tensor imaging-derived indices of white matter integrity (fractional anisotropy (FA), mean diffusivity (MD)) in primary and secondary motor tracts/structures. Methods. Forty-three individuals with chronic stroke (time poststroke, 64.4 ± 58.8 months) underwent a comprehensive motor assessment and MRI scanning. Correlation and multiple …

This paper describes the ATHENA platform, an energy tuning assembly, which was developed to spectrally shape the National Ignition Facility (NIF) deuterium–tritium fusion neutron source to a thermonuclear (fusion) plus prompt fission neutron spectrum with a capability to act as a short-pulse neutron source. This unique, otherwise inaccessible radiation environment complements existing experimental facilities and capabilities. The flexible ATHENA irradiation positions were modeled using an ensemble of Monte Carlo simulations with stochastic sampling of the nuclear cross-sections to characterize the radiation environments and uncertainty for the platform. Validation of the internal neutron spectrum produced from fielding ATHENA at NIF occurred …

The purpose of this study was to examine the association between neighborhood social deprivation and individual-level characteristics on breast cancer staging in African American and white breast cancer patients. We established a retrospective cohort of patients with breast cancer diagnosed from 1996 to 2015 using the South Carolina Central Cancer Registry. We abstracted sociodemographic and clinical variables from the registry and linked these data to a county-level composite that captured neighborhood social conditions—the social deprivation index (SDI). Data were analyzed using chi-square tests, Student’s t-test, and multivariable ordinal regression analysis to evaluate associations. The study sample included 52,803 female patients …

We have a growing understanding of the light-sensing organs and light-influenced behaviours of animals with distributed visual systems, but we have yet to learn how these animals convert visual input into behavioural output. It has been suggested they consolidate visual information early in their sensory-motor pathways, resulting in them being able to detect visual cues (spatial resolution) without being able to locate them (spatial vision). To explore how an animal with dozens of eyes processes visual information, we analysed the responses of the bay scallop Argopecten irradians to both static and rotating visual stimuli. We found A. irradians distinguish between …
