Caliche As A Geological Repository For Atmospheric Sulfate, Katie J. Howell, Huiming Bao Jul 2006

Caliche As A Geological Repository For Atmospheric Sulfate, Katie J. Howell, Huiming Bao

Faculty Publications

Recent studies demonstrate that important information on sulfur source, oxidation pathway, transport pattern, and reaction kinetics of atmospheric oxidation of sulfur gases can be uncovered by measuring multiple isotope compositions of the oxidation product - secondary atmospheric sulfate (SAS). SAS from Earth's distant past, however, is rarely preserved in the rock records because of its high solubility and small quantity. We report here from the measurement of 47 modern and fossil caliche samples that caliches contain variable amounts of carbonate-associated sulfate (CAS), and the Δ17O values of the CAS range from -0.12 to +2.32‰ with most values higher than the …

Forest structure and species distribution patterns were examined among eight topographically defined habitats for the 205 species with stems ≥ 1 cm dbh inhabiting a 25-ha plot in the Sinharaja rain forest, Sri Lanka. The habitats were steep spurs, less-steep spurs, steep gullies and less-steep gullies, all at either lower or upper elevations. Mean stem density was significantly greater on the upper spurs than in the lower, less-steep gullies. Stem density was also higher on spurs than in gullies within each elevation category and in each upper-elevation habitat than in its corresponding lower-elevation habitat. Basal area varied less among habitats, …

Aintegumenta Contributes To Organ Polarity And Regulates Growth Of Lateral Organs In Combination With Yabby Genes, Staci Nole-Wilson, Beth A. Krizek

Faculty Publications

Lateral organs in flowering plants display polarity along their adaxial-abaxial axis with distinct cell types forming at different positions along this axis. Members of three classes of transcription factors in Arabidopsis (Arabidopsis thaliana; the Class III homeodomain/leucine zipper [HD-ZIP] proteins, KANADI proteins, and YABBY proteins) are expressed in either the adaxial or abaxial domain of organ primordia where they confer these respective identities. Little is known about the factors that act upstream of these polarity-determining genes to regulate their expression. We have investigated the relationship between AINTEGUMENTA (ANT), a gene that promotes initiation and growth of lateral …

Preparing More Effective Liquid State Machines Using Hebbian Learning, David Norton, Dan A. Ventura Jul 2006

Preparing More Effective Liquid State Machines Using Hebbian Learning, David Norton, Dan A. Ventura

Faculty Publications

In Liquid State Machines, separation is a critical attribute of the liquid—which is traditionally not trained. The effects of using Hebbian learning in the liquid to improve separation are investigated in this paper. When presented with random input, Hebbian learning does not dramatically change separation. However, Hebbian learning does improve separation when presented with real-world speech data.

Spatiotemporal Pattern Recognition Via Liquid State Machines, Eric Goodman, Dan A. Ventura

Faculty Publications

The applicability of complex networks of spiking neurons as a general purpose machine learning technique remains open. Building on previous work using macroscopic exploration of the parameter space of an (artificial) neural microcircuit, we investigate the possibility of using a liquid state machine to solve two real-world problems: stockpile surveillance signal alignment and spoken phoneme recognition.

The Crystal Structure Of The Transcriptional Regulator Hucr From Deinococcus Radiodurans Reveals A Repressor Preconfigured For Dna Binding, Tee Bordelon, Steven P. Wilkinson, Anne Grove, Marcia E. Newcomer Jun 2006

The Crystal Structure Of The Transcriptional Regulator Hucr From Deinococcus Radiodurans Reveals A Repressor Preconfigured For Dna Binding, Tee Bordelon, Steven P. Wilkinson, Anne Grove, Marcia E. Newcomer

Faculty Publications

We report here the 2.3 Å resolution structure of the hypothetical uricase regulator (HucR) from Deinococcus radiodurans R1. HucR, a member of the MarR family of DNA-binding proteins, was previously shown to repress its own expression as well as that of a uricase, a repression that is alleviated both in vivo and in vitro upon binding uric acid, the substrate for uricase. As uric acid is a potent scavenger of reactive oxygen species, and as D. radiodurans is known for its remarkable resistance to DNA-damaging agents, these observations indicate a novel oxidative stress response mechanism. The crystal structure of HucR …

Simple water-soluble lanthanum and europium complexes are effective at detecting neutral sugars as well as glycolipids and phospholipids. In solutions at physiologically relevant pH the fluorescent lanthanum complex binds neutral sugars with apparent binding constants comparable to those of arylboronic acids. Interference from commonly occurring anions is minimal. The europium complex detects sialic acid-containing gangliosides at pH 7.0 over an asialoganglioside. This selectivity is attributed, in large part, to the cooperative complexation of the oligosaccharide and sialic acid residues to the metal center, based on analogous prior studies. In MeOH, lysophosphatidic acid (LPA), a biomarker for several pathological conditions including …

Is A Shutdown Of The Thermohaline Circulation Irreversible?, Jianjun Yin, Michael E. Schlesinger, Natasha G. Andronova, Sergey Malyshev, Bin Li

Faculty Publications

The Atlantic thermohaline circulation (THC) plays a vital role in explaining past abrupt climate changes and in maintaining the current climate. Its remarkable nonlinear dynamics, first demonstrated by H. M. Stommel, have been supported by various types of climate models. This has led to severe concerns that global warming may shut down the THC irreversibly, with consequent catastrophic climate changes, particularly for Europe. Here we use an uncoupled ocean general circulation model (OGCM) and a coupled atmosphere-ocean general circulation model (AOGCM) to investigate the nonlinear response of the THC to freshwater perturbations in the northern North Atlantic. We find that …

Growth hormone (GH) diminishes adipose tissue mass in vivo and prolactin (PRL) can also modulate adipocyte metabolism. Both GH and PRL are potent activators of STAT5 and exert a variety of effects on adipocyte gene expression. In this study, we have demonstrated that GH and PRL increase the mRNA of acyl CoA oxidase in 3T3-L1 adipocytes. We also identified seven putative STAT elements in the murine AOX promoter. We observed that GH modulates protein binding to the majority of these promoter elements. However, GH induced very potent binding to -1841 to -1825 of the murine AOX promoter. EMSA supershift analysis …

Fibroblast Migration And Collagen Deposition During Dermal Wound Healing: Mathematical Modelling And Clinical Implications, S. Mcdougall, J. A. Sherratt, P. K. Maini, J. C. Dallon Jun 2006

Fibroblast Migration And Collagen Deposition During Dermal Wound Healing: Mathematical Modelling And Clinical Implications, S. Mcdougall, J. A. Sherratt, P. K. Maini, J. C. Dallon

Faculty Publications

The extent to which collagen alignment occurs during dermal wound healing determines the severity of scar tissue formation. We have modelled this using a multiscale approach, in which extracellular materials, for example collagen and fibrin, are modelled as continua, while fibroblasts are considered as discrete units. Within this model framework, we have explored the effects that different parameters have on the alignment process, and we have used the model to investigate how manipulation of transforming growth factor-b levels can reduce scar tissue formation. We briefly review this body of work, then extend the modelling framework to investigate the role played …

Will Lowering Estuarine Salinity Increase Gulf Of Mexico Oyster Landings?, R. Eugene Turner Jun 2006

Will Lowering Estuarine Salinity Increase Gulf Of Mexico Oyster Landings?, R. Eugene Turner

Faculty Publications

Previous studies provide conflicting opinions on whether lower than average salinities in Gulf of Mexico (GOM) estuaries are likely to increase or decrease oyster harvests (Crassostrea virginica), which represented 69% and 54% of the United States oyster landings by weight, and dockside value, respectively, in 2003. The present study examined a 54-yr record (1950–2003) of oyster harvests and river discharge in five major estuaries in GOM states (Florida, Alabama, Mississippi, Louisiana, and Texas). Oyster landings were inversely related to freshwater inflow. Peaks in landings, 21 of 23 in West Florida, Alabama, Mississippi, and Texas combined, were coincidental with …

Criterion Validity Of The Pittsburgh Sleep Quality Index: Investigation In A Non-Clinical Sample, Michael A. Grandner, Daniel F. Kripke, In-Young Yoon, Shawn D. Youngstedt

Faculty Publications

The objective of this study was to investigate the reliability and validity of the Pittsburgh Sleep Quality Index (PSQI) in a non-clinical sample consisting of younger and older adults. There has been little research validating the PSQI with respect to multinight recording as with actigraphy, and more validation is needed in samples not specifically selected for clinical disturbance. Also, the degree to which the PSQI scores may reflect depressive symptoms versus actual sleep disturbance remains unclear. One-hundred and twelve volunteers (53 younger and 59 older) were screened for their ability to perform treadmill exercises; inclusion was not based on sleep …

Origin And Health Impacts Of Emissions Of Toxic By-Products And Fine Particles From Combustion And Thermal Treatment Of Hazardous Wastes And Materials, Stephania A. Cormier, Slawo Lomnicki, Wayne Backes, Barry Dellinger

Faculty Publications

High-temperature, controlled incineration and thermal treatment of contaminated soils, sediments, and wastes at Superfund sites are often preferred methods of remediation of contaminated sites under the Comprehensive Environmental Response, Compensation, and Liability Act of 1980 and related legislation. Although these methods may be executed safely, formation of toxic combustion or reaction by-products is still a cause of concern. Emissions of polycyclic aromatic hydrocarbons (PAHs); chlorinated hydrocarbons (CHCs), including polychlorinated dibenzo-p-dioxins and dibenzofurans; and toxic metals (e.g., chromium VI) have historically been the focus of combustion and health effects research. However, fine particulate matter (PM) and ultrafine PM, which have been …

Tumor-associated eosinophilia has been observed in numerous human cancers and several tumor models in animals; however, the details surrounding this eosinophilia remain largely undefined and anecdotal. We used a B16-F10 melanoma cell injection model to demonstrate that eosinophil infiltration of tumors occurred from the earliest palpable stages with significant accumulations only in the necrotic and capsule regions. Furthermore, the presence of diffuse extracellular matrix staining for eosinophil major basic protein was restricted to the necrotic areas of tumors, indicating that eosinophil degranulation was limited to this region. Antibody-mediated depletion of CD4+ T cells and adoptive transfer of eosinophils suggested, respectively, …

Positive Selection On Nucleotide Substitutions And Indels In Accessory Gland Proteins Of The Drosophila Pseudoobscura Subgroup, Sheri Dixon Schully, Michael E. Hellberg Jun 2006

Positive Selection On Nucleotide Substitutions And Indels In Accessory Gland Proteins Of The Drosophila Pseudoobscura Subgroup, Sheri Dixon Schully, Michael E. Hellberg

Faculty Publications

Genes encoding reproductive proteins often diverge rapidly due to positive selection on nucleotide substitutions. While this general pattern is well established, the extent to which specific reproductive genes experience similar selection in different clades has been little explored, nor have possible targets of positive selection other than nucleotide substitutions, such as indels, received much attention. Here, we inspect for the signature of positive selection in the genes encoding five accessory gland proteins (Acps) (Acp26Aa, Acp32CD, Acp53Ea, Acp62F, and Acp70A) originally described from Drosophila melanogaster but with recognizable orthologues in the D. pseudoobscura subgroup. We compare patterns of selection within the …

Most MALDI instrumentation uses UV lasers. We have designed a MALDI-IM-oTOF-MS which employs both a Nd:YAG laser pumped optical parametric oscillator OPOTEK, λ = 2.8-3.2 μm at 20 Hz) to perform IR-LDI or IR-MALDI and a Nd:YLF laser (Crystalaser, λ = 249 nm at 200 Hz) for the UV. Ion mobility (IM) gives a fast separation and analysis of biomolecules from complex mixtures in which ions of similar chemical type fall along well-defined "trend lines". Our data shows that ion mobility allows multiply charged monomers and multimers to be resolved; thus, yielding pure spectra of the singly charged protein ion …

Initiation Of Apoptosis And Autophagy By Photodynamic Therapy, David Kessel, M. Graça H. Vicente, John J. Reiners Jun 2006

Initiation Of Apoptosis And Autophagy By Photodynamic Therapy, David Kessel, M. Graça H. Vicente, John J. Reiners

Faculty Publications

Background and Objectives: This study was designed to examine modes of cell death after photodynamic therapy (PDT). Study Design: Murine leukemia L1210 cells and human prostate Bax-deficient DU145 cells were examined after PDT-induced photodamage to the endoplasmic reticulum (ER). Phase contrast, fluorescence and electron microscopy were used to identify changes in cellular morphology, chromatin condensation, loss of mitochondrial membrane potential, and formation of phagolysosomes. Western blots were used to assess the processing of LC3-I to LC3-II, a marker for autophagy. Inhibitors of apoptosis and/or autophagy were used to delineate the contributions of the two pathways to the effects of PDT. …

Faculty Publications

Most birds develop brood patches before incubation; epidermis and dermis in the brood patch region thicken, and the dermal connective tissue becomes increasingly vascularized and infiltrated by leukocytes. However, current dogma states that waterfowl incubate without modifications of skin within the brood patch region. The incubation periods of lesser snow geese (Chen caerulescens caerulescens; hereafter called snow geese) and Ross's geese (C. rossii) are 2-6 days shorter than those of other goose species; only females incubate. Thus, we hypothesized that such short incubation periods would require fully developed brood patches for sufficient heat transfer from incubating parents to eggs. We …

Systematics And Historical Biogeography Of Greater Antillean Cichlidae, Prosanta Chakrabarty Jun 2006

Systematics And Historical Biogeography Of Greater Antillean Cichlidae, Prosanta Chakrabarty

Faculty Publications

A molecular phylogenetic analysis recovers a pattern consistent with a drift vicariance scenario for the origin of Greater Antillean cichlids. This phylogeny, based on mitochondrial and nuclear genes, reveals that clades on different geographic regions diverged concurrently with the geological separation of these areas. Middle America was initially colonized by South American cichlids in the Cretaceous, most probably through the Cretaceous Island Arc. The separation of Greater Antillean cichlids and their mainland Middle American relatives was caused by a drift vicariance event that took place when the islands became separated from Yucatan in the Eocene. Greater Antillean cichlids are monophyletic …

Total Nitrogen Inflow And Outflow From A Large River Swamp Basin To The Gulf Of Mexico, Y. Jun Xu Jun 2006

Total Nitrogen Inflow And Outflow From A Large River Swamp Basin To The Gulf Of Mexico, Y. Jun Xu

Faculty Publications

River corridor wetland restoration and freshwater diversion from the lower Mississippi River are being considered as two major options to reduce nitrogen input to the Gulf of Mexico. However, it is largely uncertain how much nitrogen can actually be retained from the overflowing waters by these wetland systems. This study quantified the nitrogen inflow and outflow for the largest distributary basin of the Mississippi River, the Atchafalaya River Swamp basin. The goal of the study was to seek answers to three critical questions: (a) Does the Atchafalaya River Swamp remove a significant amount of nitrogen from the overflowing water, or …

Reproductive Behavior Of The Yellow-Crowned Parrot (Amazona Ochrocephala) In Western Panama, Angélica M. Rodríguez Castillo, Jessica R. Eberhard

Faculty Publications

We studied the breeding biology of the Panamanian subspecies of the Yellow-crowned Parrot, Amazona ochrocephala panamensis, during 1997-1999 in the province of Chiriquí, Panama, to provide basic information regarding the breeding behavior and reproductive success of these parrots in their natural habitat. We recorded parrot behaviors throughout the reproductive period, monitored nest success, and characterized occupied and non-occupied tree cavities. All breeding attempts involved a male-female pair. Clutch size ranged from 2 to 4 eggs, which were incubated only by the female, beginning when the first egg was laid. Incubation averaged 25 days and the eggs hatched asynchronously. During the …

Association Of Physical Activity With Hormone Receptor Status: The Shanghai Breast Cancer Study, Swann Arp Adams, Charles E. Matthews, James R. Hébert, Charity G. Moore, Joan E. Cunningham, Xiou-Oi Shu, Jeanette Fulton, Yutang Gao, Wei Zheng

Faculty Publications

Evidence exists that breast tumors differing by estrogen receptor (ER) and progesterone receptor (PR) status may be phenotypically distinct diseases resulting from dissimilar etiologic processes. Few studies have attempted to examine the association of physical activity with breast cancer subtype. Such research may prove instructive into the biological mechanisms of activity. Consequently, this investigation was designed to assess the relationship between physical activity and hormone receptor-defined breast cancers in a population of Asian women in which the distribution of receptor types differed from traditional Western populations. Participants, ages 25 to 64 years, were recruited into this population-based, case-control study of …

Induction Of Socs-3 Is Insufficient To Confer Irs-1 Protein Degradation In 3t3-L1 Adipocytes, Fang He, Jacqueline M. Stephens

Faculty Publications

Insulin receptor substrate (IRS)-1 is a key protein in insulin signaling. Several studies have shown that the expression of IRS-1 can be modulated by protein degradation via the proteasome and the degradation of IRS-1 can be related to insulin-resistant states. The degradation of IRS-1 has been shown to be induced by SOCS-1 and SOCS-3 via the ubiquitin pathway. The goal of our study was to determine if the induction of SOCS-3 correlated with increased IRS-1 degradation in cultured 3T3-L1 adipocytes. Interestingly, our studies have shown that there is little correlation between the induction in SOCS-3 expression and the degradation of …
