Panda-Plus: Improved Dataset Of Prostate Whole Slide Images From Panda Challenge With Pixel-Level Expert Annotations, Spencer Hopson, Carson Mildon, Corbyn Kubalek, Joshua L. Ebbert, Ryan Vance, Lauren Laverty, Paul Urie, Dennis Della Corte

Faculty Publications

Artificial intelligence (AI)-based prostate cancer detection through whole slide images (WSIs) offers promising potential to address the global pathologist shortage while improving clinical consistency. Digital slides and improving image analysis methods encourage the creation of tools to aid in WSI classification. Despite promising advances, these tools are still limited by available training data. Current publicly available datasets, such as Kaggle's PANDA Challenge, while large in scale, rely on slide-level labels that may introduce noise and limit model reliability. Others contain detailed annotations, but are smaller in size due to manual processing efforts. In this work, we introduce PANDA-PLUS, a 546-image …

Systems Level Analysis Of Gene, Pathway And Phytochemical Associations With Psoriasis, Sonalika Ray, Ojasvi Dutta, Neoklis Apostolopoulos, Konstantin G. Kousoulas, Jean Christopher Chamcheu, Rishemjit Kaur

Faculty Publications

Psoriasis is an inflammatory skin disorder driven by abnormal immune activation that promotes excessive proliferation and accelerated turnover of epidermal keratinocytes. IL-17 and TNF pathways are well known in psoriasis, but the other mechanisms that keep the disease active and link it to systemic comorbidities are not yet fully understood. A combined transcriptomic and systems biology framework was applied to map regulatory circuits in psoriatic lesions and to identify phytochemical candidates capable of multi-target modulation for topical intervention. Differential gene expressions between lesional and healthy skin was analyzed, followed by pathway enrichment, upstream regulator inference, protein-protein interaction network, and chemical-gene …

An Algorithm For Extracting Bathymetry From Icesat-2 Data That Employs Structure And Density Using Concentric Ellipses, Yuri Rzhanov, Kim Lowell

Faculty Publications

The ICESat-2 satellite collects LiDAR data along linear orbital tracks using a photon-counting green wavelength (532.27 nm) instrument. The utility of combining ICESat-2 data with satellite imagery for training and subsequently applying satellite-derived bathymetry models to provide estimates of shallow water depth is well-established. However, automating and improving the accuracy of the identification of ICESat-2 photon events (PEs) representing bathymetry remains a challenge. This article presents an algorithm for automated extraction of PEs reflected from the ocean floor (rather than the ocean surface or noise in the water column). The algorithm is unique in examining both the density of PEs …

Energetics And Kinetics Of Alkali Ion Exchange In Analcime, Jinyi Liu, An T. Ta, R. Seaton Ullberg, Jean Wilfried Hounfodji, Michael Badawi, Hans Conrad Zur Loye, Simon R. Phillpot

Faculty Publications

We employ density functional theory calculations to investigate the energetics and diffusion mechanisms of alkali metal ions (Na+, K+, Rb+, and Cs+) within the analcime framework. While Na+preferentially adsorbs at the center of the 8-member ring, DFT calculations show that larger ions, such as Cs+, occupy the center of the cage due to steric constraints. The computed exchange energies indicate that exchange of Na+by Cs+is thermodynamically favorable. Migration energy barriers, determined using the climbing image nudged elastic band method, show that Na+is …

Optimal Sizing Of Battery Energy Storage Systems For Peak Shaving And Demand Response Using A Degradation-Aware Bayesian Optimization-Mixed-Integer Linear Programming Framework, Jiwei Yao, Blake Billings, Tao Gao, John Hedengren, Kody M. Powell

Faculty Publications

The increasing integration of renewable energy and rising electricity demand highlight the importance of battery energy storage systems for peak shaving and demand response. Unlike prior approaches that overlook operational impacts on degradation, this study proposes a Bayesian Optimization–Mixed Integer Linear Programming framework for optimal battery energy storage system sizing. In this framework, Mixed Integer Linear Programming determines short-term scheduling while a calibrated electrochemical model iteratively evaluates degradation. The central hypothesis is that the framework can efficiently identify optimal sizes that yield realistic and economically robust outcomes. The method is tested across three scenarios: peak shaving, peak shaving with energy-reduction …

Amp: Single-Shot Ultra-Wide Fisheye-To-Cubemap Pnp Pose Estimation, Ryan M. Raettig, Richard R. Nyquist, Scott L. Nykl, Clark N. Taylor, Christine M. Schubert Kabban

Faculty Publications

Estimating the position and orientation of a rigid object from an image is critical for situational awareness in robotics and autonomous systems. This study explores relative pose estimation using an ultra-wide fisheye camera for unmanned aircraft inspection vehicles. Ultra-wide fisheye lenses introduce radial distortion and capture features beyond the rectilinear image plane, rendering rectilinear Perspective-n-Point (PnP) algorithms inadequate. Designing a bespoke ultra-wide fisheye localization algorithm requires consideration of both the feature detection method and the pose estimator itself. This study proposes a novel method that combines (1) a fisheye-to-cubemap reprojection, (2) a You Only Look Once (YOLO) convolutional neural network …

Degrees Of Rate Control And Autodiff-Driven Direct Sensitivity Analysis In Heterogeneous Catalysis, Olajide H. Bamidele, Sina Behtash, Mubarak Bello, Andreas Heyden

Faculty Publications

Despite the wide application and benefits of the degree of rate control (DRC) analysis, several details remain argued, particularly about the conservation of DRCs at transient (TR) and steady-state (SS) conditions, especially for complex reaction networks. This work argues that previous proofs about the conservation properties of DRCs have been incomplete, and we provide new mathematical proofs at TR and SS conditions. In addition, we use both analytical (automatic differentiation) and numerical (finite difference) approaches to compute DRCs for the case study of ethane hydrogenolysis (EH) over Pt(111). This work confirms that at both TR and SS conditions, the sum …

Nonlinear Proudman Resonance Under Moving Atmospheric System, Chunyan Li Dec 2025

Nonlinear Proudman Resonance Under Moving Atmospheric System, Chunyan Li

Faculty Publications

A nonlinear theoretical model with an exact solution is developed to critically examine the Proudman resonance problem. In this framework, a moving atmospheric pressure system forces a wave governed by the square of the wave Froude number (n=F2). Proudman’s classical linear solution, although widely cited, diverges to infinity at resonance (n=1), limiting its physical realism. This work extends the linear regime into the nonlinear by solving the governing equations exactly. The resulting solution remains finite at resonance. The first-order approximation recovers Proudman’s solution, while the second-order approximation already yields a finite resonant response—providing a more accurate and physically …

Flux Crystal Growth Of A Series Of Calcium Rare Earth Silicate Chlorides Calnsio4Cl (Ln = Pr, Nd, Sm, Eu, Gd, And Tb): Mixed Anion Materials With A Spodiosite-Type Structure, Maria Goncalves, Mark D. Smith, Hans Conrad Zur Loye Dec 2025

Flux Crystal Growth Of A Series Of Calcium Rare Earth Silicate Chlorides Calnsio4Cl (Ln = Pr, Nd, Sm, Eu, Gd, And Tb): Mixed Anion Materials With A Spodiosite-Type Structure, Maria Goncalves, Mark D. Smith, Hans Conrad Zur Loye

Faculty Publications

A series of calcium rare earth silicate chlorides, CaLnSiO4Cl (Ln = Pr, Nd, Sm, Eu, Gd, and Tb), was obtained as single crystals from flux crystal growth. The structures were determined by single crystal X-ray diffraction and were found to be related to the spodiosite/Wagnerite mineral structure, Ca2PO4F. The obtained compositions are variations of the spodiosite structure that result from two simultaneous elemental substitutions. Replacing one calcium for one rare earth element and the simultaneous replacement of one VO43− or PO43− with one SiO44−. CaEuSiO4Cl was found to luminesce, and its photoluminescence spectrum is reported.

Water Circulation Beneath A Hovering Suas For Water Quality Monitoring Applications, Erin E. Hackett, Boone Fleenor, Jensine C. Coggin, Duvall Dickerson-Evans, Nikolaos Vitzilaios, Whitney E. Schuler, Paige K. Williams, Michael L. Myrick

Faculty Publications

Water quality has traditionally been measured via in situ sensors and satellites. The latter has limited applicability for smaller inland water bodies, while the former requires significant logistics, labor, and expense for routine sampling, and reactive/spurious sampling is often not feasible as a result (e.g., sampling pre-/post-storm). Consequently, small uncrewed aircraft system-based (sUAS-based) sampling has emerged as a potential solution to bridge these sampling gaps and challenges. But sampling from an sUAS is complicated by the need to pump water from depth, rather than suspending a sensor from the sUAS, due to concern over sampling sUAS-impacted waters. Here, we measure …

Field Validation Of Multiple Species Distribution Models Shows Variation In Performance For Predicting Aedes Albopictus Distributions At The Invasion Edge, Anna V. Shattuck, Brandon D. Hollingsworth Ph.D., Jared Skrotzki, Scott R. Campbell, Christopher L. Romano, Courtney C. Murdock Nov 2025

Field Validation Of Multiple Species Distribution Models Shows Variation In Performance For Predicting Aedes Albopictus Distributions At The Invasion Edge, Anna V. Shattuck, Brandon D. Hollingsworth Ph.D., Jared Skrotzki, Scott R. Campbell, Christopher L. Romano, Courtney C. Murdock

Faculty Publications

Background

Climate and land use changes have resulted in range expansion of many species. In this shifting disease landscape, it is important to leverage tools that can predict the distributions of invading vectors to target surveillance and control efforts and identify at-risk populations. Species distribution models (SDMs) are used to predict ranges of invasive species; however, invasive species often violate assumptions of equilibrium and niche conservatism. Moreover, these studies are rarely validated using independent data.

Methods

We use long-term surveillance data for Aedes albopictus, a highly invasive mosquito capable of transmitting several arboviruses, at its range edge to evaluate a …

Constraints On Inner Core Composition From Seismicanisotropy: The Importance Of Light Elements And Nickel, Jada Bollmeyer, Daniel A. Frost, Prajna Paramita Das Nov 2025

Constraints On Inner Core Composition From Seismicanisotropy: The Importance Of Light Elements And Nickel, Jada Bollmeyer, Daniel A. Frost, Prajna Paramita Das

Faculty Publications

The inner core is seismically anisotropic, with PKIKP waves traversing the inner core parallel to the rotation axis faster than those in the equatorial plane. This anisotropy increases with depth into the inner core and may result from alignment of iron crystals deformed during inner core growth. Using previously calculated elastic properties of iron, we seek to determine the most likely iron-light element alloy (FeC, FeO, FeS, or FeSi). For each FeX alloy, we interpolate elastic tensors across the pressure and temperature range of the inner core and model the anisotropy resulting from flow during core growth. Lastly, we compare …

Chronosort: Revealing Hidden Dynamics In Alphafold3 Structure Predictions, Matthew J. Argyle, William P. Heaps, Corbyn Kubalek, Spencer Gardiner, Bradley C. Bundy, Dennis Della Corte

Faculty Publications

Protein function emerges from dynamic conformational changes, yet structure prediction methods provide only static snapshots. While AlphaFold3 (AF3) predicts protein structures, the potential for extracting dynamic information from its ensemble predictions has remained underexplored. Here, we demonstrate that AF3 structural ensembles contain substantial dynamic information that correlates remarkably well with molecular dynamics simulations (MD). We developed ChronoSort, a novel algorithm that organizes static structure predictions into temporally coherent trajectories by minimizing structural differences between neighboring frames. Through systematic analysis of four diverse protein targets, we show that root-mean-square fluctuations derived from AF3 ensembles can correlate strongly with those from MD …

Ultraviolet (UV) radiation can damage DNA and kill cells. We use laboratory and observational studies of the harmful effect of UV radiation on marine photosynthesizers to inform the implementation of a UV radiation damage function for phytoplankton photosynthesis in a modified version of the Community Earth System Model version 2 (CESM2-UVphyto). CESM2-UVphyto is capable of simulating UV inhibition of photosynthesis among modeled phytoplankton and ocean column penetration of UV-A, UV-B, and UV-C radiation. We conduct a series of simulations with CESM2-UVphyto using the Marine Biogeochemistry Library (MARBL) ecosystem model to understand the sensitivity of phytoplankton productivity to UV radiation. The Nancy Grace Roman Space Telescope (Roman) will conduct a Galactic Exoplanet Survey to discover bound and free-floating exoplanets using gravitational microlensing. Roman should be sensitive to lenses with mass down to ∼0.02 M⊕, or roughly the mass of Ganymede. Thus, the detection of moons with masses similar to the giant moons in our solar system is possible with Roman. Measuring the demographics of exomoons will provide constraints on both moon and planet formation. We conduct simulations of Roman microlensing events to determine the effects of exomoons on microlensing light curves, and whether these effects are detectable with Roman. We …

This Article presents a critical tension in modern criminal justice between holistic criminal-justice aspirations and algorithmic governance: whether the holistic rehabilitation and reintegration project can survive technological determinism. As criminal legal systems embrace algorithmic risk- assessment tools as solutions to address recidivism, this Article reveals a profound epistemological concern: the fundamental incompatibility between viewing offenders as “whole persons” capable of transformation and reducing them to statistical probabilities within computational matrices. By doing so, it demonstrates how algorithmic mediation fundamentally alters—and potentially destroys—the holistic message itself.

In establishing this argument, the Article advances in two stages. It first identifies the development …
