The study of gene regulation is crucial to understanding differentiation, cell specialization, and response to external stimuli observed in multicellular organisms. Genome-scale technologies enabled by high-throughput sequencing have allowed insight into many aspects of gene regulation. However, these techniques produce large, complex data that require the development of computation-based analytical techniques. Flying insects, with their remarkable abilities, serve as fascinating sources of inspiration. Deciphering the complex mechanisms that enable monarch butterflies to migrate nearly 80 million times their body length, requires advanced modeling tools. These tools must capture the interplay between non-linear wing aerodynamics, dynamic body responses, and flexible wings, characteristics of the monarch. A novel framework is introduced that tightly integrates these physical phenomena through a dynamic relaxation scheme. The model’s application extends to examining the longitudinal flight of monarch butterflies and the hovering flight of fruit flies, bumblebees, and hawkmoths. Dihydropyrimidine dehydrogenase (DPD) catalyzes the two-electron reduction of pyrimidine bases uracil and thymine as the first step in pyrimidine catabolism. The enzyme achieves this simple chemistry using a complex cofactor set including two flavins and four Fe4S4 centers. The flavins, FAD and FMN, interact with respective NADPH and pyrimidine substrates and the iron-sulfur centers form an electron transfer wire that links the two active sites that are separated by 56 Å. DPD accepts the common antineoplastic agent 5-fluorouracil (5FU) as a substrate and so undermines the establishment of efficacious toxicity. A three-fold approach was taken to develop a method for the detection of heavy metals in different matrices and had to be performed sequentially. The first was to develop a method capable of quantifying lead in complex matrices by graphite furnace atomic absorption (GFAA). The developed method needed to meet specific analytical requirements, namely, to be robust, sensitive, and accurate. MicroRNAs are small noncoding RNA molecules that negatively regulate gene expression. Within the intestinal epithelium, miRNAs play a critical role in gut homeostasis and aberrant miRNA expression has been implicated in various disorders associated with intestinal inflammation and barrier disruption. In this study, we sought to profile changes in intestinal epithelial cell miRNA expression after alcohol and burn injury and elucidate their impact on inflammation and barrier integrity. A critical factor in preventing these deaths is early detection, treatment, and monitoring of the diseases. Remote patient monitoring coincides with significant advances in integrated circuit technology resulting in greater performance and lower power consumption. The focus of the wet-lab experimental project was on the identification and evaluation of a novel peptide ligand that binds specifically to the human CD3ε and study how this interaction influences T-Cell activation, proliferation, and calcium signaling. Racism against Asian Americans in the country, however, has been deep-rooted since the nineteenth century. The peptidoglycan of Staphylococcus aureus is a critical cell envelope constituent and virulence factor that subverts host immune defenses and provides protection against environmental stressors. Peptidoglycan chains of the S. aureus cell wall are processed to characteristically short lengths by the glucosaminidase, SagB. It is well established that peptidoglycan is an important pathogen-associated molecular pattern (PAMP) that is recognized by the host innate immune system and promotes production of pro-inflammatory cytokines, including IL-1β. The sarco/endoplasmic reticulum Ca2+-ATPase (SERCA) sequesters Ca2+ into the endoplasmic reticulum of cells to establish a reservoir for Ca2+ signaling. In the heart, the activity of this transporter is tightly controlled via direct interactions with two competing regulatory micropeptides: phospholamban (PLB) and dwarf open reading frame (DWORF). PLB inhibits SERCA, while DWORF activates SERCA. These competing interactions determine cardiac performance by modulating the Ca2+ signals that drive the contraction/relaxation cycle. Previous studies indicated these SERCA-micropeptide interactions are Ca2+-sensitive; SERCA binds PLB more avidly at low cytoplasmic [Ca2+] but binds DWORF better when [Ca2+] is high. Gram-positive bacteria produce small autoinducing peptides (AIPs), which act to regulate expression of genes that promote adaptive traits including virulence. The Gram-positive pathogen Staphylococcus aureus generates a cyclic AIP that controls expression of virulence factors via the accessory gene regulatory (Agr) system. S. aureus strains belong to one of four Agr groups (I, II, III, and IV), and each group harbors allelic variants of AgrD, the precursor of AIP. In a prior screen for S. aureus virulence factors, the Alonzo lab identified MroQ, a putative peptidase. A ΔmroQ mutant closely resembled a Δagr mutant and had significant defects in AIP …

We compared perceived duration, ratings of enjoyment and RPE between virtual vs. standard cycling. Participants completed a VO2 peak test and four counterbalanced trials (two 20-min, two 40-min) one at each duration on the interactive Expresso bike (EXP) and a workload matched trial on a Velotron (VEL). Acute RPE were assessed every 5-min. Perceived duration (min) and exercise enjoyment were assessed 15-min post. No significant differences were found for perceived duration between trials (SDE 23.9 ± 8.4; SDV 27.1 ± 9.6; LDE 40.0 ± 12.1; LDV 38.9 ± 10.8). This dissertation focuses on the integration of machine learning and optimization. Specifically, novel machine learning-based frameworks are proposed to help solve a broad range of well-known operations research problems to reduce the solution times. The first study presents a bidirectional Long Short-Term Memory framework to learn optimal solutions to sequential decision-making problems. Computational results show that the framework significantly reduces the solution time of benchmark capacitated lot-sizing problems without much loss in feasibility and optimality.
