Synthesis And Antibacterial Testing Of Novel Thiosulfonate Compounds, Lindsay I. Blume
USF Tampa Graduate Theses and Dissertations
Methicillin-resistant Staphylococcus aureus (MRSA) and vancomycin-resistant Staphylococcus aureus (VRSA) are increasing concerns in the medical community. In addition to the threat of Staphylococcus aureus, the increase in number and severity of infections caused by other antibiotic-resistant bacteria is problematic to human health, particularly among the ESKAPE pathogens (Enterococcus faecium, Staphylococcus aureus, Klebsiella pneumoniae, Acinetobacter baumannii, Pseudomonas aeruginosa, and Enterobacter). The antibiotics like the penicillins and cephalosporins used commonly to treat MRSA, VRSA, and ESKAPE pathogens have continued to decline in the effectiveness. Our laboratory has developed a number of new families of anti-MRSA and anti-VRSA antibacterial compounds. In this thesis, …
Targeting The Side-Chain Convergence Of Α-Helical Hot Spots To Design Small-Molecule Mimetics Disrupting Protein-Protein Interaction, Zhen Wang
USF Tampa Graduate Theses and Dissertations
α-Helix accounts for the largest class of protein secondary structures and plays a key role in mediating protein-protein interactions (PPIs). Small-molecule α-helix mimetics mimic the structural features of α-helical hot spots and offer a powerful tool to unravel complex signaling networks and mitigate aberrant PPIs. In this dissertation, the side-chain conformational convergence of α-helical hot spots was disclosed, and insights into the side-chain convergence were exploited to instruct the design of small-molecule α-helix mimetics. The first chapter of this dissertation provides an overview of the characteristics of α-helical hot spots and current strategies to design small-molecule α-helix mimetics. In chapter …

Postojna-Planina Cave System In Slovenia, A Hotspot Of Subterranean Biodiversity And A Cradle Of Speleobiology, Maja Zagmajster, Slavko Polak, Cene Fišer
KIP Articles
The Postojna-Planina Cave System (PPCS) in central Slovenia is a globally exceptional site of subterranean biodiversity, comprised of many interconnected caves with cumulative passage length exceeding 34 km. Two rivers sink into the caves of the PPCS, called the Pivka and Rak, and join underground into Unica River, which emerges to the surface. The studies of fauna of PPCS began in the 19th century with the first scientific descriptions of specialized cave animals in the world, making it “the cradle of speleobiology”. Currently, the species list of PPCS contains 116 troglobiotic animal species belonging to eight phyla, confirming its status …

In show caves, artificial lighting is intended to illuminate striking cave formations for visitors. However, artificial lighting also promotes the growth of novel and diverse biofilm communities, termed lampenflora, that obtain their energy from these artificial light sources. Lampenflora, which generally consist of cyanobacteria, algae, diatoms, and bryophytes, discolor formations and introduce novel ecological interactions in cave ecosystems. The source of lampenflora community members and patterns of diversity have generally been understudied mainly due to technological limitations. In this study, we investigate whether members of lampenflora communities in an iconic show cave—Lehman Caves—in Great Basin National Park (GRBA) in the …

The Little Things That Count: Mapping Diversity Of West Florida’S Shelf, Nicole L. Seiden
USF Tampa Graduate Theses and Dissertations
Biodiversity is essential to the ecosystem functions responsible for generating the multi-billion-dollar industries that the US relies on for food, storm mitigation, tourism and recreation, but is facing increasing natural and anthropogenic threats. High-resolution diversity data covering large spatial areas would enhance current ecology knowledge and better address conservation concerns in the Gulf of Mexico. However, acquiring and handling data of this nature is resource intensive and has not yet been established. In this study, high spatial resolution data was collected from gastropod living and death assemblages collected over 10 years from the West Florida Shelf (WFS). A multivariate regression …
Bone Microenvironmental Control Of Skeletal Malignancy, Chen Hao Lo
Bone Microenvironmental Control Of Skeletal Malignancy, Chen Hao Lo
USF Tampa Graduate Theses and Dissertations
Bone is a common site of metastasis for many solid malignancies. Bone-metastatic cancers pose a significant clinical problem worldwide and is among the main causes for cancer patient morbidity and mortality. Patients with advanced bone-metastatic diseases often present with either osteolytic or osteogenic bone diseases as their cancers progress. These bone pathologies are products of the cancer co-opting the local bone remodeling stroma to yield important growth nutrients and factors. Unfortunately, skeletal metastases remain incurable and are fatal. Identifying and understanding the causal multicellular and molecular interactions underlying skeletal malignancies can yield crucial ideas for targeting and inhibiting disease progression. …
Posttranslational Modification And Protein Disorder Regulate Protein-Protein Interactions And Dna Binding Specificity Of P53, Robin Levy
USF Tampa Graduate Theses and Dissertations
p53 is an intrinsically disordered transcription factor that suppresses tumor development by arresting the cell cycle and promoting DNA repair. p53 deletions or mutations can lead to cancer due to the inability of cells to respond to stress. The protein levels and post-translational modification state of p53 changes in response to cellular stress like DNA damage. Previous studies have shown that p53 can undergo coupled folding and binding with the E3 ubiquitin ligase, Mdm2, and the histone deacetylase, p300. In normal cells, p53 is kept at a low level by Mdm2, which marks it with ubiquitin, targeting p53 for proteasome …

Drug Discovery Targeting The Disorder-To-Order Transition Regions Through The Conformational Diversity Mimicking And Statistical Analysis, Insung Na, Sungwoo Choi, Seung Han Son, Vladimir N. Uversky, Chul Geun Kim
Molecular Medicine Faculty Publications
Intrinsically disordered proteins exist as highly dynamic conformational ensembles of diverse forms. However, the majority of virtual screening only focuses on proteins with defined structures. This means that computer-aided drug discovery is restricted. As a breakthrough, understanding the structural characteristics of intrinsically disordered proteins and its application can open the gate for unrestricted drug discovery. First, we segmented the target disorder-to-order transition region into a series of overlapping 20-amino-acid-long peptides. Folding prediction generated diverse conformations of these peptides. Next, we applied molecular docking, new evaluation score function, and statistical analysis. This approach successfully distinguished known compounds and their corresponding binding …

Pah Exposure In Red Snapper (Lutjanus Campechanus) Collected At Natural And Artificial Reef Systems In The Northwestern Gulf Of Mexico, Tiffany Jane Nicholson
USF St. Petersburg campus Master's Theses (Graduate)
Red Snapper are commonly recognized as an important fishery across the bordering states of the Gulf of Mexico (GoM) and are found in abundance around oil and gas platforms. A small, yet toxic and environmentally persistent component, of crude oil known as polycyclic aromatic hydrocarbons (PAHs), are released into Gulf waters through both anthropogenic (e.g., oil and gas activities) and natural (e.g., hydrocarbon seeps) sources. These pollutants are associated with a variety of negative health effects in fish including cardio-toxicity, reproductive and developmental impairment, and external skin lesions. The objectives of this study were to measure and to compare PAH …

P53 Phosphomimetics Preserve Transient Secondary Structure But Reduce Binding To Mdm2 And Mdmx, Robin Levy, Emily Gregory, Wade Borcherds, Gary W. Daughdrill
Molecular Biosciences Faculty Publications
The disordered p53 transactivation domain (p53TAD) contains specific levels of transient helical secondary structure that are necessary for its binding to the negative regulators, mouse double minute 2 (Mdm2) and MdmX. The interactions of p53 with Mdm2 and MdmX are also modulated by posttranslational modifications (PTMs) of p53TAD including phosphorylation at S15, T18 and S20 that inhibits p53-Mdm2 binding. It is unclear whether the levels of transient secondary structure in p53TAD are changed by phosphorylation or other PTMs. We used phosphomimetic mutants to determine if adding a negative charge at positions 15 and 18 has any effect on the transient …

Validation Of A New Concept For Measuring Respirable Dusts, Xiao Liu
USF Tampa Graduate Theses and Dissertations
Sampling of airborne dust in industry is influenced by the potential health effects associated with human exposure. Health effects depend on mass concentration and particle size which influences the site of pulmonary deposition. Occupational diseases tend to be associated with dust deposition in specific regions of the respiratory tract. The ACGIH size selective TLVs are expressed in three forms: Inhalable Particulate Matter, Thoracic Particulate Matter, and Respirable Particulate Matter. In pneuomoconioses, the amount of dust deposited in the lungs can be estimated by sampling the respirable fraction. Dose-response relationships are derived by relating the health experience of workers to the …

Decision-Tree Based Meta-Strategy Improved Accuracy Of Disorder Prediction And Identified Novel Disordered Residues Inside Binding Motifs, Bi Zhao, Bin Xue
Molecular Biosciences Faculty Publications
Using computational techniques to identify intrinsically disordered residues is practical and effective in biological studies. Therefore, designing novel high-accuracy strategies is always preferable when existing strategies have a lot of room for improvement. Among many possibilities, a meta-strategy that integrates the results of multiple individual predictors has been broadly used to improve the overall performance of predictors. Nonetheless, a simple and direct integration of individual predictors may not effectively improve the performance. In this project, dual-threshold two-step significance voting and neural networks were used to integrate the predictive results of four individual predictors, including: DisEMBL, IUPred, VSL2, and ESpritz. The …
