Predators, Prey Refuges, And The Spatial Scaling Of Density-Dependent Prey Mortality, Graham E. Forrester, Mark A. Steele

We tested the biological cause of density-dependent mortality in the bridled goby (Coryphopterus glaucofraenum), a small coral reef fish, and evaluated whether this knowledge allowed us to detect density dependence at different spatial scales in natural habitats. To identify the biological cause of density dependence, we manipulated both population density and the availability of shelter (crevices used as refuges from predators) in small plots of continuous reef. We detected strong density-dependent mortality in plots with few refuges, but mortality was density independent in plots with abundant refuges, indicating that limited shelter causes density dependence. The chloroplast outer membrane contains different, specialized pores that are involved in highly specific traffic processes from the cytosol into the chloroplast and vice versa. One representative member of these channels is the outer envelope protein 16 (OEP16), a cation-selective high conductance channel with high selectivity for amino acids. Here we study the mechanism and kinetics of the folding of this membrane protein by fluorescence and circular dichroism spectroscopy, using deletion mutants of the two single tryptophanes Trp-77->Phe-77 and Trp-100->Phe-100. In addition, the wild-type spectra were deconvoluted, depicting the individual contributions from each of the two tryptophan residues. …

Visualization Of The Phylogenetic Content Of Five Genomes Using Dekapentagonal Maps, Olga Zhaxybayeva, Lutz H. Hamel, Jason Raymond, J. Peter Gogarten

Computer Science and Statistics Faculty Publications

The methods presented here summarize phylogenetic relationships of genomes in visually appealing and informative figures. Dekapentagonal maps depict phylogenetic information for orthologous genes present in five genomes, and provide a pre-screen for putatively horizontally transferred genes. If the majority of individual gene phylogenies are unresolved, bipartition histograms provide a means of uncovering and analyzing the plurality consensus. Analyses of genomes representing five photosynthetic bacterial phyla and of the prokaryotic contributions to the eukaryotic cell illustrate the utility of the methods.

We have developed a web server for the life sciences community to use to search for short repeats of DNA sequence of length between 3 and 10 000 bases within multiple species. This search employs a unique and fast hash function approach. Our system also applies information retrieval algorithms to discover knowledge of cross-species conservation of repeat sequences. Furthermore, we have incorporated a part of the Gene Ontology database into our information retrieval algorithms to broaden the coverage of the search. Synthesis of naturally occurring 6-(α,β-dihydrocinnamoyl)-3,4-dihydro-2H-chromanes has been carried out by the reaction of 6-acetyl-3,4-dihydro-2H-chromanes with methoxybenzaldehydes followed by hydrogenation of the resulting 6-cinnamoyl-3,4-dihydro-2H-chromanes.

A Wrky Gene From Creosote Bush Encodes An Activator Of The Abscisic Acid Signaling Pathway, Xiaolu Zou, Jeffrey R. Seemann, Dawn Neuman, Qingxi J. Shen

The creosote bush (Larrea tridentata) is a xerophytic evergreen C3 shrub thriving in vast arid areas of North America. As the first step toward understanding the molecular mechanisms controlling the drought tolerance of this desert plant, we have isolated a dozen genes encoding transcription factors, including LtWRKY21 that encodes a protein of 314 amino acid residues. Transient expression studies with the GFP-LtWRKY21 fusion construct indicate that the LtWRKY21 protein is localized in the nucleus and is able to activate the promoter of an abscisic acid (ABA)-inducible gene, HVA22, in a dosage-dependent manner.
