Mechanistic Study Of Dna Ligase Iv-Mediated Double-Strand Break Repair In Non-Homologous End Joining, Tasmin Naila, Alan E. Tomkinson
Mechanistic Study Of Dna Ligase Iv-Mediated Double-Strand Break Repair In Non-Homologous End Joining, Tasmin Naila, Alan E. Tomkinson
Biomedical Sciences ETDs
Non-homologous end joining (NHEJ) is a crucial double-strand break repair pathway in mammalian cells, resolving DNA damage from ionizing radiation and during V(D)J recombination. Although DNA Ligase IV is the only mammalian DNA ligase involved in NHEJ, it functions as a single-turnover enzyme in vitro. Recent cryo-electron microscopy (cryo-EM) studies revealed two LigIV molecules at the NHEJ synapse, supporting the hypothesis that two ligase molecules are needed for DSB repair by NHEJ. This study aims to validate this hypothesis by providing evidence for coordinated ligation at optimal distance and polarity preference for catalytic activity by LigIV. We determined that coordination …

The Principles Of (Partial Locality, Partial Indeterminacy, Partial Nonlocality) And (Multi Locality, Multi Indeterminacy, Multi Nonlocality), Florentin Smarandache
Neutrosophic Sets and Systems
This article introduces new neutrosophic principles aiming to extend and generalize the concepts of locality and nonlocality by addressing scenarios involving indeterminacy, together with partiality and multitude, in physics, mechanics, cosmology, biology, medicine, chemistry, economics, ecology, sociology. Locality refers to interactions or processes confined within a limited region of space or time. But there may be a Total (100%) Locality, or a Partial Locality (less than 100% and greater than 0%). The effects are constrained to the immediate environment. Contrariwise, NonLocality refers to interactions or connections between entities separated by space or time. The changes in one location have instantaneous …

The Role Of Elevation In The Migration, Physiology, And Genomic Diversification Of Birds, Jessie L. Williamson
The Role Of Elevation In The Migration, Physiology, And Genomic Diversification Of Birds, Jessie L. Williamson
Biology ETDs
Elevational gradients cause profound eco-climatic variation across short distances. Partial pressure of oxygen (PO2) is a severe challenge that organisms face at high elevations; due partly to specialization on PO2, most Neotropical bird species have narrow elevational ranges. However, a small fraction are elevational generalists that span sea level to high elevations, and a subset undertake extreme migratory journeys from low to high elevations biannually. My dissertation combines diverse approaches across levels of biological organization to understand how elevation impacts the ecology, evolution, physiology, and migration of montane birds. I examined ‘extreme’ elevational …
Engineered Nucleic-Acid Binding Intrinsically Disordered Proteins For Biomedical Applications, Telmo Diez Perez
Engineered Nucleic-Acid Binding Intrinsically Disordered Proteins For Biomedical Applications, Telmo Diez Perez
Biomedical Engineering ETDs
This dissertation explores the use of intrinsically disorder proteins (IDPs) in biomedical applications related to the detection and biosensing of nucleic-acid species. We engineer several low critical solution temperature (LCST) nucleic-acid binding elastin-like polypeptides (ELPs) as model IDPs and study their potential in biomedical application via interactions with short single-stranded (ss) DNA, tRNA and viral RNAs. First, we engineer a simple polycationic ELP capable of recruiting DNA on demand in a DNA-protein-rich condensate via LLPS. Moreover, we develop a modified Flory-Huggins theory to quantify the partitioning of DNA and protein upon coacervate formation with and without salts. We then design …

Operators Based On Multiple Generalized Set-Valued Neutrosophic Quadruple Sets, Abdullah Kargın, Memet Şahin, Kübra Arıtı Şiğva
Neutrosophic Sets and Systems
In this study, as a generalized form of multiple valued neutrosophic numbers and neutrosophic quadruple numbers, multiple generalized set-valued neutrosophic quadruple numbers and sets are defined and their basic properties are given. Thus, a new structure is obtained in which multi-valued neutrosophic sets and neutrosophic quadruple sets are used together. Also, optimistic union, pessimistic union, average union, pessimistic intersection, optimistic intersection, average intersection operators are defined for multiple generalized set-valued neutrosophic quadruples. Thus, multiple generalized set-valued neutrosophic quadruple sets were made usable in decision-making applications. Researchers can obtain more objective results in decision making applications by using these operators.

Trf-Bwm-Neutrosophic-Topsis Strategy Under Svns Environment Approach And Its Application To Select The Most Effective Water Quality Parameter Of Aquaponic System, Pragnaleena Debroy, Priyanka Majumder, Surapati Pramanik, Lalu Seban
Neutrosophic Sets and Systems
The rapid emergence of aquaponics presents a promising solution for food production in arid regions, heavily reliant on maintaining optimal water quality parameters for overall success. However, monitoring and controlling these parameters can be complex and costly, involving numerous sensors and actuators. Focusing on the most significant parameter for fish growth could alleviate some of this complexity and promote sustainability by ensuring a balanced system. This study introduces a novel fuzzy-based Multiple Criteria Decision Making (MCDM) methodology, combining Trapezoidal Fuzzy with the Best Worst Method (BWM) and Neutrosophic-TOPSIS strategy, to identify the primary water quality parameters impacting fish growth. Through …

Total Domination In Uniform Single Valued Neutrosophic Graph, T. P. Sreelakshmi, K. Uma Samundesvari
Neutrosophic Sets and Systems
In graph theory, the neutrosophic graph is a new extension of the intuitionistic fuzzy graph and fuzzy graph. It offers greater accuracy and flexibility in scheduling and implementing numerous real-life issues. The introduction of neutrosophic graphs has opened up an excellent opportunity to portray real-world situations with incomplete and ambiguous information. These neutrosophic graph models are used in many industrial and scientific domains to simulate various problems. This article offers a new approach for calculating the total dominating set of a given single-valued neutrosophic graph using neutrosophic strong arcs. An example is illustrated for calculating the total dominating sets of …

Economics ETDs
This paper revisits the questions posed by Arbeit and Warren in their 2013 study, "Labor market penalties for foreign degrees among college-educated immigrants," using updated data from the 2018 National Survey of College Graduates (NSCG). The original study, which analyzed data from 2003, focused on the economic and employment disadvantages faced by immigrants with degrees from foreign institutions in an increasingly globalized workforce. This updated analysis includes data on 21,071 college-educated immigrants to explore whether the geographic origin of an academic degree continues to influence access to high-quality employment opportunities and whether such impacts differ by gender. My findings reveal …
Visualization Of Species Tree Likelihood Under The Multispecies Coalescent Model, Jaimasan Sutton
Visualization Of Species Tree Likelihood Under The Multispecies Coalescent Model, Jaimasan Sutton
Mathematics & Statistics ETDs
A commonly used tool for evolutionary biologists is a phylogenetic tree that represents the ancestry of a set of species and the evolution of traits. Statistical models can be used to predict the probabilities of gene trees which represent ancestral relationships of genes sampled from species. Because of this, we are able to represent the likelihood of a species tree, which represents the evolutionary history of a set of species, as a function of the counts of gene tree topologies, where each gene tree represents the ancestry of a specific genetic locus for multiple species. Because we can represent these …

Connecting Climate And Geography With Diversification And Conservation Of A Western North American Endemic Mammal, Sorex Monticola, Antonia Androski
Biology ETDs
Repeated glacial cycles of the Pleistocene initiated complex sequences of divergence and secondary contact with gene flow for many North American species. In my first chapter, I expand our understanding of the phylogeography of the montane shrew, Sorex monticola, with range-wide genetic sampling and geospatial analyses to reconstruct the history of clades within this species and test whether evolutionarily divergent clades occupy distinct abiotic niches. In my second chapter, I build upon these hypotheses, providing the first estimates of evolutionary relationships and timing of diversification based on genome-wide markers. In my third chapter, I use a systematic review of the …

Grievability And The Contingency Of Life Value In Twenty-First-Century Science Fiction, Emily A. Reiff
Grievability And The Contingency Of Life Value In Twenty-First-Century Science Fiction, Emily A. Reiff
English Language and Literature ETDs
Using Judith Butler’s framework of grievability, this dissertation explores twenty-first-century science fiction by British, Irish, and Caribbean authors whose novels grapple with legacies of colonialism and imperialism that relied on dehumanization and subjugation. Beginning with Sarah Maria Griffin’s Spare and Found Parts (2016), chapter one explores neocolonial rationales—purportedly based on health—which recreate colonial divisions of class and labor and enforce systems of diminishing grievability in a post-apocalyptic Irish context. Chapter two contends that Kazuo Ishiguro’s Klara and the Sun (2021) illustrates the danger inherent to value systems that center “normative” embodiment in worlds that reconfigure hypercapacitated human beings as the …
Host-Microbiome Interactions In The Teleost Brain, Amir Mani Varnoosfaderani
Host-Microbiome Interactions In The Teleost Brain, Amir Mani Varnoosfaderani
Biology ETDs
This dissertation investigates host-microbial interactions within the teleost brain, previously considered sterile. Reviewing current literature highlights significant gaps in understanding teleost brain immunity, despite prevalent neurotropic diseases. We mapped the immune profiles of rainbow trout brains and meninges, revealing the olfactory bulbs as the immune effector part of the brain and the optic tectum as a nod2 expression hub. High il6 and il10 levels were noted in the telencephalon. A persistent bacterial community within healthy salmonid brains shares diversity with gut and blood microbiota. Brain bacterial isolates exhibit genomic signatures for brain colonization and polyamine biosynthesis. The microbiota shifts across …

Psychology ETDs
Mood symptomatology often negatively impacts cognitive functioning; however, little is known about how some disorders, like health anxiety, might be unique contributing factors. Social connectedness has been found to protect against cognitive decline, and thus might mitigate some of the mental health-related negative effects on cognitive functioning. The current study aimed to: 1) examine the associations between PTSD, generalized anxiety disorder (GAD), and health anxiety symptomatology and cognitive functioning, and between 2) social connectedness and cognitive functioning, as well as the moderating roles of 3) social connectedness and 4) biological sex and race/ethnicity in the association between mental health symptomatology …
Theoretical And Spectroscopic Insights Into Molybdenum- And Tungsten-Sulfur Bonding, Jesse Lepluart
Theoretical And Spectroscopic Insights Into Molybdenum- And Tungsten-Sulfur Bonding, Jesse Lepluart
Chemistry and Chemical Biology ETDs
Molybdenum and tungsten chemistry in biology is dominated by bonding interactions with sulfur and the other chalcogens. The highly-conserved structures of these enzymes’ active sites suggest an early evolution in the history of life, with molybdenum and/or tungsten enzymes likely expressed by the last universal common ancestor. Despite their active site similarities, molybdenum and tungsten enzymes catalyze a diverse array of reactions via equally diverse mechanisms. A deep understanding of the electronic structures of these enzyme active sites and their catalytic intermediates is key to understanding this remarkable chemistry.
The work presented here aims to deepen the understanding of molybdenum …
Support For Climate Shaping The Mitochondrial Dna Contact Zone In The Audubon's Warbler, Kyana Nina Montoya
Support For Climate Shaping The Mitochondrial Dna Contact Zone In The Audubon's Warbler, Kyana Nina Montoya
Biology ETDs
Mitochondrial introgression has potential consequences for physiology and adaptation, but its causes are poorly understood. The Audubon’s Warbler (AUWA; Setophaga coronata auduboni) provides a case study to examine those causes as mitochondrial introgression has swept through part of the range. The northern mitochondrial genome (mtDNA) introgressed from the Myrtle Warbler (MYWA; S. c. coronata) and is 4% divergent from the southern mtDNA. Incomplete introgression suggests discordant AUWAs conferred a selective advantage in the north; it was hypothesized that energetic demands associated with migration formed this advantage. We tested two hypotheses to explain partial introgression and the mtDNA distribution …

Patterns Of Stand Structure And Species Composition Through Time And Space In A Piñon- Juniper Woodland In The Southwestern Us, Kyle H. Gonterman
Biology ETDs
Piñon- juniper (PJ) woodlands in the Southwest United States are expected to see mortality and structural change in response to climate change. The extent to which this habitat structures itself as well as its response to these changes over time are not well known yet and have not been examined to this extent for the location of this study within the Sevilleta National Wildlife Refuge. Within a small range, we discovered these woodlands consist of persistent woodland, shrubby woodland, and juniper savanna in which structural, spatial, and regeneration patterns differ. In this study, we discovered the specific differences between these …
Ponderosa Pine Plant Community Response To High-Severity Wildfire In The Jemez Mountains, Samantha Brodley
Ponderosa Pine Plant Community Response To High-Severity Wildfire In The Jemez Mountains, Samantha Brodley
Biology ETDs
Climate change related temperature increases, and precipitation shifts, along with an increase in fuel loads have rendered large areas of the Southwest more prone to high-severity fire for longer periods of time throughout each year. Fire adapted forests that experience high-severity, stand replacing fires are not consistently experiencing dominant tree species regeneration, and appear, in some cases, to be shifting into novel systems. We collected and analyzed up to 11 years of understory plant community data in ponderosa pine (Pinus ponderosa) forests in the Jemez Mountains, New Mexico, to address early forest regeneration after high and low severity …
Conservation Genomic Investigation Of A Threatened Trout Species Endemic To The Gila River, David Thomas Camak
Conservation Genomic Investigation Of A Threatened Trout Species Endemic To The Gila River, David Thomas Camak
Biology ETDs
Climate change is a looming threat to the persistence of species, especially aquatic, imperiled species. Species native to desert streams are at a particular disadvantage, as many species already face drought, floods, wildfires, and threats from nonnative species, all of which are thought to be exacerbated by climate change. Species such as the threatened Gila Trout (Oncorhynchus gilae) already have small ranges and persist in fragmented and isolated habitats that limits gene flow between populations. Therefore, it is important to understand the current genomic status of such populations to be able to predict the future effects of climate …

Insight Into Complexity: Novel Information Theoretic Analysis Of Spatiotemporal Interactions, Humayra Tasnim
Computer Science ETDs
Complex systems are comprised of different components. Interactions and associations among these components define the functionality of the system. For example, T cells must directly interact with virally infected cells to kill them. This research characterizes the most relevant components of complex systems by analyzing interacting relationships using information theoretic measures. It emphasizes the importance of spatial and temporal dynamics, which occur when components share spatial proximities or temporal sequences. Novel information theoretic analyses are proposed for quantifying the degree of association among system components, which is key to defining the spatiotemporal dynamics. One focus of this work is the …
The Borders Of Embodiment: Transgression, Transformation, And Corporeality In Chicanx Speculative Fiction, Chrysta Carson Wilson
The Borders Of Embodiment: Transgression, Transformation, And Corporeality In Chicanx Speculative Fiction, Chrysta Carson Wilson
English Language and Literature ETDs
This dissertation develops a clearer vision of Chicanx Speculative Fiction (SF) as its own genre anchored to the experiences and histories of the Chicanx community, with a particular interest in the avenues through which race and gender shape the experience of embodiment. SF resists hegemonic narratives that justify racial hierarchies and reveals both the cultural and concrete pressures exerted on Chicanx bodies in the United States as a minoritized and often exploited community. Furthermore, my analysis illustrates that Chicanx writers utilize elements of SF to defamiliarize traditional notions of race, class, and nationality. Through the use of defamiliarization, Chicanx SF …
