The gut microbiome plays an important role in early life, protecting newborns from enteric pathogens, promoting immune system development and providing key functions to the infant host. Currently, there are limited data to broadly assess the status of the US healthy infant gut microbiome. To address this gap, we performed a multi-state metagenomic survey and found high levels of bacteria associated with enteric inflammation (e.g. Escherichia, Klebsiella), antibiotic resistance genes, and signatures of dysbiosis, independent of location, age, and diet. Bifidobacterium were less abundant than generally expected and the species identified, including B. breve, B. longum and B. bifidum, had …

Research Data Curation And Management Bibliography, Charles W. Bailey Jr.

Copyright, Fair Use, Scholarly Communication, etc.

Preface

The Research Data Curation and Management Bibliography includes over 800 selected English-language articles and books that are useful in understanding the curation of digital research data in academic and other research institutions.

The "digital curation" concept is still evolving. In "Digital Curation and Trusted Repositories: Steps toward Success," Christopher A. Lee and Helen R. Tibbo define digital curation as follows:

Digital curation involves selection and appraisal by creators and archivists; evolving provision of intellectual access; redundant storage; data transformations; and, for some materials, a commitment to long-term preservation. Digital curation is stewardship that provides for the reproducibility and re-use …

Testing A Global Standard For Quantifying Species Recovery And Assessing Conservation Impact, Molly K. Grace, John Carroll, 201 Other Scholars Jan 2021

Testing A Global Standard For Quantifying Species Recovery And Assessing Conservation Impact, Molly K. Grace, John Carroll, 201 Other Scholars

School of Biological Sciences: Faculty Publications

Recognizing the imperative to evaluate species recovery and conservation impact, in 2012 the International Union for Conservation of Nature (IUCN) called for development of a “Green List of Species” (now the IUCN Green Status of Species). A draft Green Status framework for assessing species’ progress toward recovery, published in 2018, proposed 2 separate but interlinked components: a standardized method (i.e., measurement against benchmarks of species’ viability, functionality, and preimpact distribution) to determine current species recovery status (herein species recovery score) and application of that method to estimate past and potential future impacts of conservation based on 4 metrics ( …

UNL Faculty Course Portfolios

A grammar error or typo on a resume can mean the difference between getting the job or having your resume deleted. Factual errors and inconsistencies can also affect a writer’s credibility. Accuracy, style, word choice and consistency matter for these reasons and more. Journalism students in particular should come to internships, classes and jobs with the skills they need to succeed. The course Jour200A: The Fundamentals of Reporting & Editing I attempts to meet this demand by providing all majors in the College of Journalism and Mass Communications with a strong foundation in editing and writing. This project sought to …

UNL Faculty Course Portfolios

This benchmark portfolio is an examination of the structure of Global Environmental Issues (GEOG 181) and how the course materials facilitate student learning. The primary goal of this course is to investigate the nature of – and connections among - urgent global environmental issues in the context of geographic concepts and methods. As a large survey course, there are varied assessments that are punctuated with three summative exams. This portfolio assesses the current state of student learning prior to the addition of recitation sections. In doing so, it assesses exam performance over the course of the semester and by student …

Esperanza Rising And Identity: Exploring Literature And Self In Upper Elementary School, Emma Fuller Jan 2021

Esperanza Rising And Identity: Exploring Literature And Self In Upper Elementary School, Emma Fuller

Honors Program: Senior Projects (Public)

Upper elementary students benefit from exposure to windows and mirrors in literature. The term “mirrors” refers to when students can relate to characters and situations, and see their own lives valued in an academic context. Mirrors are important for representation in schools because it allows students to reflect on their own learning. “Windows” allow students to see a perspective into other people’s lives. They are important because they encourage reflection on different ideas and empathy among students. One of many literary works with strong “windows” and “mirrors” is Pam Munoz Ryan’s Esperanza Rising. In this Senior Project, I focused on …

Distribution Of Green Spaces In Omaha, Nebraska, Sofia Gavia

Department of Environmental Studies: Undergraduate Student Theses

The distribution of parks often depends on the races, ethnicity, and socioeconomic class of a community’s households. Parks and green spaces provides community residents recreational opportunities, economic benefits, and improves community public health. The unequal distribution of parks and green spaces in a city is a social issue found across the country. Limited research has been done on the relationship between green spaces and park access and social justice in Omaha, Nebraska. This study discusses whether there is a difference in how parks are distributed in Omaha, NE in terms of social justice and equitable distribution. Research is done using …

Spatial Non‑Stationarity In Opioid Prescribing Rates: Evidence From Older Medicare Part D Beneficiaries, Seulki Kim, Carla Shoff, Tse-Chuan Yang

Department of Sociology: Faculty Publications

Previous research that examined spatial patterns of opioid prescribing rates and factors associated with them has mainly relied on a global modeling perspective, overlooking the potential spatial non-stationarity embedded in these associations. In this study, we investigate whether there are spatially non-stationary associations between opioid prescribing rates and key characteristics of older Medicare Part D beneficiaries and their prescribers using several data sources from the Centers for Medicare and Medicaid Services. All measures are aggregated to the ZIP code level, and a total sample size of 18,126 ZIP codes is included in the analyses. Our descriptive results from geographically weighted …

Extensive expansion in irrigated agriculture has taken place over the last half century. Due to increased irrigation and resultant land use land cover change, the central United States has seen a decrease in temperature and changes in precipitation during the second half of 20th century. To investigate the impacts of widespread commencement of irrigation at the beginning of the growing season and continued irrigation throughout the summer on local and regional weather, the Great Plains Irrigation Experiment (GRAINEX) was conducted in the spring and summer of 2018 in southeastern Nebraska. GRAINEX consisted of two, 15-day intensive observation periods. Observational platforms …

A Conceptual Model Evaluation Framework For Adaptive Governance And Adaptive Management In Large-Scale Restoration Programs, Chadwin Smith

School of Natural Resources: Dissertations, Theses, and Student Research

Adaptive management (AM) has become a kind of plastic phrase applied as a formulaic panacea for most major species recovery and ecosystem restoration efforts now underway across the United States. AM emerged as an application of the scientific method to resource management, closely tying management to science learning through experimental actions. The phrase “learning by doing” best captures the premise behind developing an experimental management approach that could be applied on the larger scale of a river system or ecosystem. In nearly five decades of application, however, examples of successful AM implementation at large scales are few and conflict remains …

We must ensure that trials are scientifically, politically, and socially robust, publicly accountable, and widely transparent.

Gene drive organisms (GDOs), whose genomes have been genetically engineered to spread a desired allele through a population, have the potential to transform the way societies address a wide range of daunting public health and environmental challenges. The development, testing, and release of GDOs, however, are complex and often controversial. A key challenge is to clarify the appropriate roles of developers and others actively engaged in work with GDOs in decision-making processes, and, in particular, how to establish partnerships with relevant authorities and other …

Operationalizing Niche Construction Theory With Stone Tools, Radu Lovita, David R. Braun, Matthew J. Douglass, Simon J. Holdaway, Sam C. Lin, Deborah I. Olsezewski, Zeljko Rezek Dec 2020

Operationalizing Niche Construction Theory With Stone Tools, Radu Lovita, David R. Braun, Matthew J. Douglass, Simon J. Holdaway, Sam C. Lin, Deborah I. Olsezewski, Zeljko Rezek

School of Natural Resources: Faculty Publications

One of the greatest difficulties with evolutionary approaches in the study of stone tools (lithics) has been finding a mechanism for tying culture and biology in a way that preserves human agency and operates at scales that are visible in the archaeological record. The concept of niche construction, whereby organisms actively construct their environments and change the conditions for selection, could provide a solution to this problem. In this review, we evaluate the utility of niche construction theory (NCT) for stone tool archaeology. We apply NCT to lithics both as part of the “extended phenotype” and as residuals or precipitates …

Classification Of Small Ruminant Lentivirus Subtype A2, Subgroups 1 And 2 Based On Whole Genome Comparisons And Complex Recombination Patterns, Aaron M. Dickey, Timothy P.L. Smith, Michael L. Clawson, Michael P. Heaton, Aspen M. Workman

Roman L. Hruska U.S. Meat Animal Research Center: Reports

Background: Small ruminant lentiviruses (SRLVs) cause a multisystemic chronic wasting disease in sheep across much of the world. SRLV subtype A2 is prevalent in North America and further classified into multiple subgroups based on variation in the group antigens gene (gag) and envelope (env) genes. In sheep, the ovine transmembrane protein 154 (TMEM154) gene is associated with SRLV susceptibility. Ewes with at least one copy of TMEM154 encoding a fulllength protein with glutamate at position 35 (E35; haplotypes 2 and 3), are highly susceptible to SRLV infection while ewes with any combination of TMEM154 …

The Sea Will Rise, Barbuda Will Survive: Environment And Time Consciousness, Sophia Perdikaris Dec 2020

The Sea Will Rise, Barbuda Will Survive: Environment And Time Consciousness, Sophia Perdikaris

School of Global Integrative Studies: Faculty Publications

In this article, we examine the link between environmental consciousnesses and time consciousness. We argue that the way people think about time shapes their experience of climate change threats. We contrast western hegemonic concepts of time—the Gregorian Calendar, the Dooms Day Clock, linear time—with the way Barbudans of Antigua and Barbuda, an island nation in the Caribbean experience time—cyclical, through boom and bust cycles. We found that this boom and bust framework was indeed supported by climate change and weather experiences on the island—hurricanes, droughts, changes in the lagoons—as well as economic experiences—cargo boat delays bringing supplies, paycheck delays. By …

Aquadtree: An R Package For Quadtree Anonymization Of Point Data, Raymond Lagonigro, Ramon Oller, Joan Carles Martori

The R Journal

The demand for precise data for analytical purposes grows rapidly among the research community and decision makers as more geographic information is being collected. Laws protecting data privacy are being enforced to prevent data disclosure. Statistical institutes and agencies need methods to preserve confidentiality while maintaining accuracy when disclosing geographic data. In this paper we present the AQuadtree package, a software intended to produce and deal with official spatial data making data privacy and accuracy compatible. The lack of specific methods in R to anonymize spatial data motivated the development of this package, providing an automatic aggregation tool to anonymize …

Openland: Software For Quantitative Analysis And Visualization Of Land Use And Cover Change, Reginal Exavier, Peter Zeilhofer Dec 2020

Openland: Software For Quantitative Analysis And Visualization Of Land Use And Cover Change, Reginal Exavier, Peter Zeilhofer

The R Journal

There is an increasing availability of spatially explicit, freely available land use and cover (LUC) time series worldwide. Because of the enormous amount of data this represents, the continuous updates and improvements in spatial and temporal resolution and category differentiation, as well as increasingly dynamic and complex changes made, manual data extraction and analysis is highly time consuming, and making software tools available to automatize LUC data assessment is becoming imperative. This paper presents a software developed in R, which combines LUC raster time series data and their transitions, calculates state-of-the-art LUC change indicators, and creates spatio-temporal visualizations, all in …

What Is Environmental Consciousness? A Thematic Cluster, Sophia Perdikaris

School of Global Integrative Studies: Faculty Publications

This essay serves as the introduction to this issue of Ecocene (December 2020, volume 1, issue 2).

First two paragraphs:

For its second issue Ecocene welcomed cross-disciplinary contributions on what it means to be environmentally conscious in the world today, what it might have meant in diverse social-environmental pasts, or indeed what it may mean in our shared futures. The ambition of the cluster has been to engage with some key reassessments of the ways in which ecologies, identities, communities, temporalities, heritage, spatiality, risks, or agencies have been rethought in recent years, or in new waves of research, scholarship, theory, …

Estimating The Age And Mechanism Of Boulder Transport Related With Extreme Waves Using Lichenometry, Maria A. Oliveira, Esteve Llop, César Andrade, Cristina Branquinho, Ronald Goble, Sónia Queiroz, Maria C. Freitas, Pedro Pinho

Department of Earth and Atmospheric Sciences: Faculty Publications

Tsunamis and storms cause considerable coastal flooding, numerous fatalities, destruction of structures, and erosion. The characterization of energy and frequency associated with each wave contribute to the risk assessment in coastal regions. Coastal boulder deposits represent a physical proof of extreme inundation and allow us to study the effects of marine floods further back in time than instrumental and historical records. Age estimation of these deposits is challenging due to lack of materials (such as sand, shells, corals, or organic matter) that retain information about the passage of time. Lichenometry, a simple age estimation method, which is cost effective, quick …

Gambiense human African trypanosomiasis (g-HAT) is the chronic form of sleeping sickness caused by Trypanosoma brucei gambiense in West and Central Africa, while Trypanosoma brucei rhodesiense causes an acute form in eastern Africa. g-HAT is targeted for elimination as a public health problem by 2020 and 0 transmission by 2030 [1,2]. Control of g-HAT is largely based on identification and treatment of infected individuals, supplemented by control of the tsetse fly vectors [3]. There has been growing evidence that when both tsetse control and case identification activities are carried out simultaneously in the same geographies, elimination of the disease is …

Although they share many common qualities in design and operation, mesonetworks across the United States were established independently and organically over the last several decades. In numerous instances, the unique ways each network matured and developed new protocols has led to important lessons learned. These experiences have been shared in informal ways among various network operators over the years to promote reliable operation. As existing networks begin to introduce new sensors and technologies, and as new networks come online, there is a common need for guidance on best practices. This paper aims to formally provide recommendations to improve and harmonize …

A Profile Shape Correction To Reduce The Vertical Sensitivity Of Cosmic-Ray Neutron Sensing Of Soil Moisture, Lena M. Scheiffele, Gabriele Baroni, Trenton E. Franz, Jannis Jakobi, Sascha E. Oswald

School of Natural Resources: Faculty Publications

n recent years, cosmic-ray neutron sensing (CRNS) has shown a large potential among proximal sensing techniques to monitor soil moisture noninvasively, with high frequency and a large support volume (radius up to 240 m and sensing depth up to 80 cm). This signal is, however, more sensitive to closer distances and shallower depths. Inherently, CRNS-derived soil moisture is a spatially weighted value, different from an average soil moisture as retrieved by a sensor network. In this study, we systematically test a new profile shape correction on CRNS-derived soil moisture, based on additional soil moisture profile measurements and vertical unweighting, which …
